An integrative genomics approach identifies KDM4 as a modulator of trained immunity.

Innate immune cells are able to build memory characteristics via a process termed "trained immunity." Host factors that influence the magnitude of the individual trained immunity response remain largely unknown. Using an integrative genomics approach, our study aimed to prioritize and understand the role of specific genes in trained immunity responses. In vitro-induced trained immunity responses were assessed in two independent population-based cohorts of healthy individuals, the 300 Bacillus Calmette-Guérin (300BCG; n = 267) and 200 Functional Genomics (200FG; n = 110) cohorts from the Human

mir-57 Influences Posterior Motor Neuron Axon Morphology in Caenorhabditis elegans.

Organization and specification of the nervous system start in the embryo and are largely controlled by a cluster of transcription factors known as HOX genes, which control body patterning and morphogenesis at the transcriptional level. However, this entire process requires the influence of multiple pathways, including cell signalling, genomic and post-genomic pathways. These include the Wnt (wingless) pathway, which controls neuronal development and polarity, and the small miRNA pathway, which regulates genes post-transcriptionally. In this study, we investigated mir-57, the homolog of human m

Bsx, an evolutionary conserved Brain Specific homeoboX gene expressed in the septum, epiphysis, mammillary bodies and arcuate nucleus.

Shaping and orchestrating the genetic program involved in embryonic modelling of brain structures is a major function played by homeobox containing genes. Recently, analysis of conditional mouse mutants has pointed out additional roles in supporting adult brain functional activities. During a search for novel homeobox genes in the public released genomic sequences derived by the Human and Mouse genome projects, we were able to identify the mouse homologue of the Drosophila brain specific homeobox gene. We named it Bsx and characterized its expression in embryonic and post-natal mouse brain. In

Update of the keratin gene family: evolution, tissue-specific expression patterns, and relevance to clinical disorders.

Intermediate filament (IntFil) genes arose during early metazoan evolution, to provide mechanical support for plasma membranes contacting/interacting with other cells and the extracellular matrix. Keratin genes comprise the largest subset of IntFil genes. Whereas the first keratin gene appeared in sponge, and three genes in arthropods, more rapid increases in keratin genes occurred in lungfish and amphibian genomes, concomitant with land animal-sea animal divergence (~ 440 to 410 million years ago). Human, mouse and zebrafish genomes contain 18, 17 and 24 non-keratin IntFil genes, respectively

Uncovering Potential Druggable Targets in Coronary Atherosclerosis: A Proteome-Wide Mendelian Randomization Study With Cross-Platform and Experimental Validation.

BACKGROUND: Coronary atherosclerosis (CA) is a leading cause of cardiovascular morbidity and mortality worldwide. This study is aimed at identifying candidate plasma proteins and potential therapeutic targets for CA. METHODS: We performed a proteome-wide Mendelian randomization (MR) analysis using integrated protein quantitative trait loci (pQTLs) and genome-wide association study (GWAS) summary data. Forward two-sample MR was first performed using cis-pQTLs from the UK Biobank Pharma Proteomics Project (UKB-PPP), followed by reverse MR analysis to exclude potential reverse causality. Bayesia

Insights in metabolism and toxin production from the complete genome sequence of Clostridium tetani.

The decryption of prokaryotic genome sequences progresses rapidly and provides the scientific community with an enormous amount of information. Clostridial genome sequencing projects have been finished only recently, starting with the genome of the solvent-producing Clostridium acetobutylicum in 2001. A lot of attention has been devoted to the genomes of pathogenic clostridia. In 2002, the genome sequence of C. perfringens, the causative agent of gas gangrene, has been released. Currently in the finishing stage and prior to publication are the genomes of the foodborne botulism-causing C. botul

Causal associations between human plasma proteins and prostate cancer identified by proteome-wide Mendelian randomization.

Prostate cancer (PCa) diagnosis is hampered by the limited specificity of current methods, necessitating more reliable biomarkers. To identify causal protein biomarkers and therapeutic targets in humans, we conducted a proteome-wide Mendelian randomization (MR) study. We first performed a meta-analysis of two independent genome-wide association studies, including 94,397 individuals with PCa and 192,372 controls, which identified five possible susceptibility loci (JAZF1, PDILM5, WDPCP, EEFSEC, TNS3) for PCa. Subsequently, MR and colocalization analyses were performed using genetic instruments f

Detecting eukaryotic microbiota with single-cell sensitivity in human tissue.

BACKGROUND: Fetal growth restriction, pre-eclampsia, and pre-term birth are major adverse pregnancy outcomes. These complications are considerable contributors to fetal/maternal morbidity and mortality worldwide. A significant proportion of these cases are thought to be due to dysfunction of the placenta. However, the underlying mechanisms of placental dysfunction are unclear. The aim of the present study was to investigate whether adverse pregnancy outcomes are associated with evidence of placental eukaryotic infection. RESULTS: We modified the 18S Illumina Amplicon Protocol of the Earth Mic

Genetic determination of motor neuron disease and neuropathy.

Following the completion of the Human Genome Project, a lot of progress has been made in understanding the genetic basis of motor neuron diseases (MNDs) and neuropathies. Spinal Muscular Atrophies (SMA) are caused by mutations in the SMN1 gene localized on Chromosome 5q11. Amyotrophic Lateral Sclerosis (ALS) has been found to have at least 18 different types, many of them associated to different genetic loci (e.g. SOD1, ALS2, SETX, FUS, VAPB, ANG, TARDBP and others), but many of the forms have still not been associated with a particular gene. Sensomotoric hereditary neuropathies (Charcot-Marie

PAGE-1, an X chromosome-linked GAGE-like gene that is expressed in normal and neoplastic prostate, testis, and uterus.

We have used a combination of computerized database mining and experimental expression analyses to identify a gene that is preferentially expressed in normal male and female reproductive tissues, prostate, testis, fallopian tube, uterus, and placenta, as well as in prostate cancer, testicular cancer, and uterine cancer. This gene is located on the human X chromosome, and it is homologous to a family of genes encoding GAGE-like proteins. GAGE proteins are expressed in a variety of tumors and in testis. We designate the novel gene PAGE-1 because the expression pattern in the Cancer Genome Anatom

Echoes of eugenics: confronting its effects in indigenous genomics.

In this perspective piece, we review the history of eugenics and its impacts on Indigenous peoples of North America. The perspective outlines historical policies, such as forced sterilization and immigration efforts targeting Indigenous populations. We explore how science is intertwined with eugenics and how eugenic ideologies continue to negatively impact Indigenous communities and science today. The work investigates the legacy of eugenics in shaping genetic studies, including genetic counseling and large-scale initiatives like the Human Genome Diversity Project. Additionally, we consider ho

A grand challenge: providing benefits of clinical genetics to those in need.

Genetic research, techniques, and knowledge have rapidly expanded in the last two decades with the completion of the Human Genome Project and other major advances in discovery research and diagnostic technologies. Although these developments have obvious potential, they also raise significant challenges related to programs for the actual delivery of useful genetic testing and services. This challenge is particularly acute in rural and remote areas, where lack of access to genetic services is pervasive resulting in significant inequities in access and availability of services. Hope and major strides for genetic diseases of the eye.

There have been dramatic advances in the elucidation of the genetic etiology of inherited eye diseases and their underlying pathophysiology in the last two to three decades. This was made possible by the exponential development of powerful molecular biology instrumentation and techniques, the completion of the human genome project, an increasing interest in the study of these diseases worldwide, and a push by the lay public to find cures for these rare but devastating conditions. The genes for a wide range of eye diseases have been identified and have led to a rethinking and a reclassification

Population screening for reproductive risk for single gene disorders in Australia: now and the future.

Abstract As the results of the Human Genome Project are realized, it has become technically possible to identify carriers of numerous autosomal and X-linked recessive disorders. Couples at risk of having a child with one of these conditions have a number of reproductive options to avoid having a child with the condition should they wish. In Australia the haemoglobinopathies are the only group of conditions for which population screening is widely offered and which is government funded. In some Australian states there are also population screening programs for cystic fibrosis and autosomal rece

Ethics and policy perspectives on personalized medicine in the post-genomic era.

The completion of the human genome project and the accompanying biotechnological revolution hold great promise for the creation of pharmaceutical agents to combat not only previously incurable diseases, but also those for which therapeutics exist, yet they either cause severe adverse effects or exhibit no benefit in subsets of the population. In many instances variation in therapy response can be attributed to genetic differences, more particularly single nucleotide polymorphism (SNPs). Detection of the genetic differences which affect drug response, commonly referred to as pharmacogenomics, m

Bridging the divide between genomic science and indigenous peoples.

The new science of genomics endeavors to chart the genomes of individuals around the world, with the dual goals of understanding the role genetic factors play in human health and solving problems of disease and disability. From the perspective of indigenous peoples and developing countries, the promises and perils of genomic science appear against a backdrop of global health disparity and political vulnerability. These conditions pose a dilemma for many communities when attempting to decide about participating in genomic research or any other biomedical research. Genomic research offers the po

DNA methylation in promoter regions of red cell membrane protein genes in healthy individuals and patients with hereditary membrane disorders.

The methylation state of 5'-CG-3' sites is known to be linked to the regulation of promoter function by modulating DNA-protein interactions and to the structure of chromatin. As part of a project to determine methylation patterns in the human genome, we examined the methylation profiles of several genes for human erythroid membrane proteins: ELB42 (protein 4.2), EPB3 (band 3), SPTB gene (beta-spectrin), and ANK1 (ankyrin). The bisulfite protocol of the genomic sequencing method was applied. The number of 5'-CG-3' dinucleotides was the most abundant in SPTB and ANK1, much less in EPB3, and the
