Leptospira is a phylogenetically unique group of bacteria, and includes the causative agents of leptospirosis, the most globally prevalent zoonosis. Bacteriophages in Leptospira are largely unexplored. To date, a genomic sequence is available for only one temperate leptophage called LE1. Here, we sequenced and analysed the first genomes of the lytic phages LE3 and LE4 that can infect the saprophyte Leptospira biflexa using the lipopolysaccharide O-antigen as receptor. Bioinformatics analysis showed that the 48-kb LE3 and LE4 genomes are similar and contain 62% genes whose function cannot be pr

Through whole genome sequence alignments, breakpoints in chromosomal synteny can be identified and the sequence features associated with these determined. Alignments of the genome sequences of Neisseria gonorrhoeae strain FA1090, N.gonorrhoeae strain NCCP11945, and N. gonorrhoeae strain TCDC-NG08107 reveal chromosomal rearrangements that have occurred. Based on these alignments and dot plot pair-wise comparisons, the overall chromosomal arrangement of strain NCCP11945 and TCDC-NG08107 are very similar, with no large inversions or translocations. The insertion of the Gonococcal Genetic Island i

Exfoliative toxin A (ETA) causes staphylococcal scalded-skin syndrome in children. The gene for ETA was believed to be coded by the chromosomal DNA. We isolated temperate phages from an ETA-producing strain, ZM, using a restriction minus strain, 1039, as an indicator. One of the prophages, designated phi-ZM-1 mediated lysogenic conversion of ETA. The polymerase chain reaction assay of the eta gene revealed that phage phi-ZM-1 carries the structural gene for ETA.

Given the high resistance levels in Gram-negative bacteria, phage therapy is receiving increasing attention. In Germany, a clinical study is already underway evaluate a phage cocktail for treating Pseudomonas aeruginosa in cystic fibrosis (CF) patients. In this context, we investigated the prevalence of PF1-like prophages in P. aeruginosa isolates from a local CF cohort, their ability to undergo lytic conversion during biofilm formation, and the resulting impact on the resistance profile of the P. aeruginosa population. Consistent with other studies, prophage Pf4 was the most prevalent in this

A scarlet fever outbreak began in mainland China and Hong Kong in 2011 (refs. 1-6). Macrolide- and tetracycline-resistant Streptococcus pyogenes emm12 isolates represent the majority of clinical cases. Recently, we identified two mobile genetic elements that were closely associated with emm12 outbreak isolates: the integrative and conjugative element ICE-emm12, encoding genes for tetracycline and macrolide resistance, and prophage ΦHKU.vir, encoding the superantigens SSA and SpeC, as well as the DNase Spd1 (ref. 4). Here we sequenced the genomes of 141 emm12 isolates, including 132 isolated in

Cholera bacteriophages have been isolated from 27 lysogenic cultures of V. cholerae O139. As shown the pages under study belong to two morphological groups A1 and F1 and serological types II and XII. The use of prophage typing and the sensitivity test to specific phage made it possible to differentiate V. cholerae strains, serogroup O139.

The territory of Siberia and the Far East of Russia is classified as epidemically safe for cholera; however, in the 1970s and 1990s a number of infection importation cases and acute outbreaks associated with the cholera importation were reported. Here, we analyze genomes of four Vibrio cholerae El Tor strains isolated from humans during epidemic complications (imported cases, an outbreak) in the 1990s. The analyzed strains harbor the classical allele of the cholera toxin subunit B gene (ctxB1); thus, belong to genetically altered variants of the El Tor biotype. Analysis of the genomes revealed

Three Staphylococcus aureus strains representing different alleles of the Siphoviridae prophage-encoded enterotoxin A (SEA) gene, including two high-SEA-producing strains and one low-SEA-producing strain were studied to investigate sea expression and SEA formation on a frankfurter type of sausage. The effect of lactic acid, an antimicrobial compound used as a preservative in food, was also investigated on the same product. All three strains were grown on pork sausages at 15°C for 14days in the presence or absence of lactic acid (1 or 2% v/v). Growth, sea mRNA expression and SEA formation were

Bacteriophages drive pathogen evolution, yet the mechanisms governing phage susceptibility in native bacterial backgrounds, and their consequences within mammalian hosts, remain poorly understood. Here, we mapped >1,000 interactions between 20 diverse Salmonella isolates and 52 wild phages from global disease reservoirs, integrating genome-scale fitness profiling with comparative genomics. Receptor identity and surface phase variation, including Hin-mediated flagellar switching, explained ∼67% of phage susceptibility patterns, identifying cell-surface architecture as the major determinant of p

Recombination can generate new or improved proteins by merging pieces of pre-existing genes into a new whole. Here, when we reanalysed genomic data from several laboratory evolution experiments with Escherichia coli, evidence for the convergent evolution of chimeric genes became apparent. In these experiments, a pair of paralogous genes was recombined into a single hybrid copy by large genomic deletions. In one case, the excision of a cryptic e14 prophage occurred in 6 out of 8 replicates of a 22-day fluoroquinolone-resistance evolution experiment. These parallel prophage excisions recombined

Pseudomonas aeruginosa is an opportunistic pathogen that can cause infections in humans, especially in hospital patients with compromised host defence mechanisms, including patients with cystic fibrosis. Filamentous bacteriophages represent a group of single-stranded DNA viruses infecting different bacteria, including P. aeruginosa and other human and animal pathogens; many of them can replicate when integrated into the bacterial chromosome. Filamentous bacteriophages can contribute to the virulence of P. aeruginosa and influence the course of the disease. There are just a few isolated and off

The convergence of hypervirulence and carbapenem resistance in Klebsiella pneumoniae represents a critical threat to global public health. However, the genomic mechanisms underlying this convergence, particularly the interplay between chromosomal background and mobile genetic elements, remain incompletely understood. Here, we integrated complete genome data from 102 clinical isolates from Qujing, China, with a global dataset of 4,262 genomes to construct a multi-layer population genomic framework. Using comparative genomics and sequence-similarity network analyses, we characterized the structu

Streptococcus suis is a major zoonotic pathogen, and strains originating from clinically healthy pigs pose an increasingly serious threat to human health. This study investigated 315 S. suis isolates collected from clinically healthy pigs in Guangdong and Guangxi provinces between 2024 and 2025. Among these isolates, 34 capsular polysaccharide (cps) types were identified, with 40.63% belonging to cps types associated with human infections. The isolates exhibited high genetic diversity, distributed across 80 sequence types (STs), 13 clonal complexes (CCs), and five minimum core genomes (MCGs).

Non-typhoid Salmonella are among the main causes of foodborne diseases worldwide. However, information on rare serovars is scarce, limiting the understanding of their prevalence, distribution and pathogenesis. Salmonella enterica serovar Inganda (S. Inganda) is a rare non-typhoid serovar. Considering the few existing reports, and the current use of genomics, this study characterized for the first time the antimicrobial resistance, pathogenic potential and diversity of S. Inganda genomes worldwide. A S. Inganda strain from human feces in 2018 in Brazil (SI264) had its resistance determined agai

BACKGROUND: Laribacter hongkongensis is associated with community-acquired gastroenteritis and traveler's diarrhea. In this study, we performed an in-depth annotation of the genes in its genome related to the various steps in the infective process, drug resistance and mobile genetic elements.
RESULTS: For acid and bile resistance, L. hongkongensis possessed a urease gene cassette, two arc gene clusters and bile salt efflux systems. For intestinal colonization, it possessed a putative adhesin of the autotransporter family homologous to those of diffusely adherent Escherichia coli (E. coli) and

Bacterial viruses, or bacteriophages, are the most abundant viruses on Earth, and their hosts are the most widespread living organisms in the biosphere. They are found in a free state, as virions, but are also very abundant in bacterial genomes, as prophages. Bacteriophages are present in all biotopes colonized by bacteria, such as water, soils, extreme environments, human, animal, and plant microbiomes, where they contribute to genetic exchanges. Therefore, all factors affecting these environments have a major impact on the dynamics of bacterial populations and their viruses.

Analysis of 75 Vibrio cholerae O1 strains isolated from hospitalized patients in Kolkata from 1989 to 1994 revealed the existence of true El Tor along with El Tor variants that possessed the classical allele of ctxB (ctxB(cl)) in strains having an El Tor backbone. Based on the existence of different combinations of ctxB and rstR alleles and their localization sites in the genome, these strains were classified into multiple genetic groups. Of 75 clinical strains, 11 were identified as non-toxigenic. These 8 strains were also devoid of pTLC, which is uncommon among the O1 strains. However, Mozam

Shiga toxin-producing Escherichia coli (STEC) presents a therapeutic dilemma because antibiotic treatment induces prophage-encoded Shiga toxin expression. Galtier et al. engineer phage-derived particles with programmable cell specificity, genetic cargo, and CRISPR guide RNAs that destroy stx while killing STEC in animal models.
