Visual detection of Flavivirus RNA in living cells.

Flaviviruses include a wide range of important human pathogens delivered by insects or ticks. These viruses have a positive-stranded RNA genome that is replicated in the cytoplasm of the infected cell. The viral RNA genome is the template for transcription by the virally encoded RNA polymerase and for translation of the viral proteins. Furthermore, the double-stranded RNA intermediates of viral replication are believed to trigger the innate immune response through interaction with cytoplasmic cellular sensors. Therefore, understanding the subcellular distribution and dynamics of Flavivirus RNA

Distribution of viral RNA molecules during the adenovirus type 5 infectious cycle in HeLa cells.

Viral RNA was localized ultrastructurally by in situ hybridization with a biotinylated viral DNA probe and colloidal gold label in HeLa cells during infection with adenovirus type 5. Transcription was monitored by high-resolution autoradiography after short pulses with tritiated uridine. At the earliest stage of virus-induced nuclear transformation, viral RNA was restricted to the small compact fibrillar "early replicative sites" which we had previously demonstrated to be the site of viral DNA replication (Puvion-Dutilleul and Puvion, 1990b). Protease-DNase-treated sections revealed that these

Variable termination sites of DNA polymerases encountering a DNA-protein cross-link.

DNA-protein cross-links (DPCs) are important DNA lesions induced by endogenous crosslinking agents such as formaldehyde or acetaldehyde, as well as ionizing radiation, cancer chemotherapeutic drugs, and abortive action of some enzymes. Due to their very bulky nature, they are expected to interfere with DNA and RNA synthesis and DNA repair. DPCs are highly genotoxic and the ability of cells to deal with them is relevant for many chemotherapeutic interventions. However, interactions of DNA polymerases with DPCs have been poorly studied due to the lack of a convenient experimental model. We have

[Mechanism of manganese transport regulation based on the long RNA helix in Brucella].

It has been found that divalent cation transporters of the Nramp family in cell phagosomes and bacteria that parasitize on the cell compete for metals, which is crucial for bacterial survival. Long helices were determined by means of our algorithm for each mRNA in the 5'-untranslated region in Brucella. Conserved long RNA helices were found in mRNA that encode manganese transporters as well as Ni-dependent Glyoxalase I. We suggest that long helices in these regions are involved in the regulation of RNA stability.

Small interfering RNA: Discovery, pharmacology and clinical development-An introductory review.

Post-transcriptional gene silencing targets and degrades mRNA transcripts, silencing the expression of specific genes. RNA interference technology, using synthetic structurally well-defined short double-stranded RNA (small interfering RNA [siRNA]), has advanced rapidly in recent years. This introductory review describes the utility of siRNA, by exploring the underpinning biology, pharmacology, recent advances and clinical developments, alongside potential limitations and ongoing challenges. Mediated by the RNA-induced silencing complex, siRNAs bind to specific complementary mRNAs, which are su

Retroviral RNase H: Structure, mechanism, and inhibition.

All retroviruses encode the enzyme, reverse transcriptase (RT), which is involved in the conversion of the single-stranded viral RNA genome into double-stranded DNA. RT is a multifunctional enzyme and exhibits DNA polymerase and ribonuclease H (RNH) activities, both of which are essential to the reverse-transcription process. Despite the successful development of polymerase-targeting antiviral drugs over the last three decades, no bona fide inhibitor against the RNH activity of HIV-1 RT has progressed to clinical evaluation. In this review article, we describe the retroviral RNH function and i

XPG protein has a structure-specific endonuclease activity.

Biochemically active human DNA repair protein, xeroderma pigmentosum G (XPG), was overexpressed in insect cells by a recombinant baculovirus. The recombinant baculovirus produced XPG with a mobility of approximately 185 kDa in a denaturing polyacrylamide gel. Indirect immunofluorescence studies demonstrated that the recombinant full-length XPG protein was expressed predominantly as a nuclear protein. The recombinant XPG protein was purified to apparent homogeneity using Q-sepharose, S-300 size exclusion, and Mono Q column chromatography. XPG protein showed a structure-specific DNA endonuclease

Structural and Functional Aspects of Foamy Virus Protease-Reverse Transcriptase.

Reverse transcription describes the process of the transformation of single-stranded RNA into double-stranded DNA via an RNA/DNA duplex intermediate, and is catalyzed by the viral enzyme reverse transcriptase (RT). This event is a pivotal step in the life cycle of all retroviruses. In contrast to orthoretroviruses, the domain structure of the mature RT of foamy viruses is different, i.e., it harbors the protease (PR) domain at its N-terminus, thus being a PR-RT. This structural feature has consequences on PR activation, since the enzyme is monomeric in solution and retroviral PRs are only acti

XPF-dependent DNA breaks and RNA polymerase II arrest induced by antitumor DNA interstrand crosslinking-mimetic alkaloids.

Trabectedin and Zalypsis are two potent anticancer tetrahydroisoquinoline alkaloids that can form a covalent bond with the amino group of a guanine in selected triplets of DNA duplexes and eventually give rise to double-strand breaks. Using well-defined in vitro and in vivo assays, we show that the resulting DNA adducts stimulate, in a concentration-dependent manner, cleavage by the XPF/ERCC1 nuclease on the strand opposite to that bonded by the drug. They also inhibit RNA synthesis by: (1) preventing binding of transcription factors like Sp1 to DNA, and (2) arresting elongating RNA polymerase

Metatranscriptomics reveals the horse gut RNA virome and a viral sharing network with human and domestic animals.

INTRODUCTION: RNA viruses, a unique class of life forms, are widely distributed in nature and pose potential health risks. Monitoring the gut RNA virome in livestock is a crucial component of global health surveillance. As important companion animals, horses play a vital role in transportation and make significant contributions to various cultural and economic activities. Nevertheless, the characteristics of horse gut RNA viruses remain largely uncharted. METHODS: In this study, we used metatranscriptome sequencing and bioinformatics methods to characterize viruses within the gut contents of

Trial watch: TLR3 agonists in cancer therapy.

UNLABELLED: Toll-like receptor 3 (TLR3) is a pattern recognition receptor that senses exogenous (viral) as well as endogenous (mammalian) double-stranded RNA in endosomes. On activation, TLR3 initiates a signal transduction pathway that culminates with the secretion of pro-inflammatory cytokines including type I interferon (IFN). The latter is essential not only for innate immune responses to infection but also for the initiation of antigen-specific immunity against viruses and malignant cells. These aspects of TLR3 biology have supported the development of various agonists for use as stand-al

Translation Arrest: A Key Player in Plant Antiviral Response.

Plants evolved several mechanisms to protect themselves against viruses. Besides recessive resistance, where compatible host factors required for viral proliferation are absent or incompatible, there are (at least) two types of inducible antiviral immunity: RNA silencing (RNAi) and immune responses mounted upon activation of nucleotide-binding domain leucine-rich repeat (NLR) receptors. RNAi is associated with viral symptom recovery through translational repression and transcript degradation following recognition of viral double-stranded RNA produced during infection. NLR-mediated immunity is

Use of RNAi in C. elegans.

RNA-mediated interference (RNAi) has been a valuable tool for the analysis of gene function in Caenorhabditis elegans (C. elegans). In C. elegans, the injection of double-stranded RNA (dsRNA) or plasmid DNA expressing dsRNA under the control of a C. elegans promoter results in gene inactivation through the specific degradation of the targeted endogeneous mRNA. It is also possible to initiate RNAi either by soaking worms in a solution of dsRNA or by feeding worms with E. coli expressing the dsRNA. Using studies of the DNA repair in C. elegans as an example, we describe the use of RNAi against t

Viral RNA pUGylation promotes antiviral immunity in C. elegans.

RNA interference (RNAi) is a component of the innate immune systems of many eukaryotes, including C. elegans. During RNAi in C. elegans, the nucleotidyltransferase RDE-3 modifies the 3' termini of mRNAs with polyUG (pUG) tails, which recruit RNA-dependent RNA polymerase (RdRP) enzymes that drive gene silencing by synthesizing antisense small interfering (si)RNAs. During normal growth and development, RDE-3 pUGylates transposon RNAs to silence transposons and protect genomic integrity. How C. elegans identifies specific RNAs for pUGylation and whether the pUGylation system is used for other bio

Smooth muscle expression of RNA editing enzyme ADAR1 controls activation of RNA sensor MDA5 in atherosclerosis.

UNLABELLED: Mapping the genomic architecture of complex disease has been predicated on the understanding that genetic variants influence disease risk through modifying gene expression. However, recent discoveries have revealed that a significant burden of disease heritability in common autoinflammatory disorders and coronary artery disease (CAD) is mediated through genetic variation modifying post-transcriptional modification of RNA through adenosine-to-inosine (A-to-I) RNA editing. This common RNA modification is catalyzed by ADAR enzymes, where ADAR1 edits specific immunogenic double strande

Effective Oral RNA Interference (RNAi) Administration to Adult Anopheles gambiae Mosquitoes.

RNA interference has been a heavily utilized tool for reverse genetic analysis for two decades. In adult mosquitoes, double-stranded RNA (dsRNA) administration has been accomplished primarily via injection, which requires significant time and is not suitable for field applications. To overcome these limitations, here we present a more efficient method for robust activation of RNAi by oral delivery of dsRNA to adult Anopheles gambiae. Long dsRNAs were produced in Escherichia coli strain HT115 (DE3), and a concentrated suspension of heat-killed dsRNA-containing bacteria in 10% sucrose was offere

Functional genomics tool: gene silencing in Ixodes scapularis eggs and nymphs by electroporated dsRNA.

BACKGROUND: Ticks are blood-sucking arthropods responsible for transmitting a wide variety of disease-causing agents, and constitute important public health threats globally. Ixodes scapularis is the primary vector of the Lyme disease agent in the eastern and central U.S. RNAi is a mechanism by which gene-specific double-stranded RNA (dsRNA) triggers degradation of homologous mRNA transcripts. Here, we describe an optimized protocol for effectively suppressing gene expression in the egg and nymphal stages of I. scapularis by electroporation. RESULTS: The genes encoding the putative Phospholip

Functional genomic analysis of the response of Atlantic cod (Gadus morhua) spleen to the viral mimic polyriboinosinic polyribocytidylic acid (pIC).

In order to improve our understanding of how Atlantic cod (Gadus morhua) respond to viruses, we characterized immune-related gene expression in spleen tissues following stimulation with a synthetic double-stranded RNA polyriboinosinic polyribocytidylic acid (pIC). We used reciprocal suppression subtractive hybridization (SSH) cDNA libraries and quantitative RTPCR (QPCR) to identify and quantify pIC-responsive transcripts. A total of 3874 expressed sequence tags (ESTs) were generated from SSH libraries enriched for genes responsive to pIC. Thirteen immune-relevant genes from the libraries were

Discovery of two novel totiviruses from Culex tritaeniorhynchus classifiable in a distinct clade with arthropod-infecting viruses within the family Totiviridae.

Two double-stranded RNA viruses, named Culex tritaeniorhynchus totivirus NJ2 (CTV_NJ2) and NJ3 (CTV_NJ3), were discovered from wild-captured Culex tritaeniorhynchus mosquitoes. The complete genomes (7,624 and 7,612 bp in length) were obtained using RNA sequencing. Both CTV_NJ2 and CTV_NJ3 encode a putative capsid protein and an RNA-dependent RNA polymerase. The most similar strain to CTV_NJ2/3 is Omono River virus strain AK4 (ORV-AK4). The CP and RdRp identities of AK4 are different to CTV_NJ2 (84% and 87%) and CTV_NJ3 (47% and 62%). Phylogenetic analysis showed that taxonomically speaking CTV
