Spatial discordances between mRNAs and proteins in the intestinal epithelium.

The use of transcriptomes as reliable proxies for cellular proteomes is controversial. In the small intestine, enterocytes operate for 4 days as they migrate along villi, which are highly graded microenvironments. Spatial transcriptomics have demonstrated profound zonation in enterocyte gene expression, but how this variability translates to protein content is unclear. Here we show that enterocyte proteins and messenger RNAs along the villus axis are zonated, yet often spatially discordant. Using spatial sorting with zonated surface markers, together with a Bayesian approach to infer protein t

piRNA-Annotated hsa_piR_016984 Regulates Extracellular Matrix Homeostasis in Human Scleral Fibroblasts by Modulating TGF-β1 mRNA Stability.

Scleral extracellular matrix (ECM) remodeling is a pathological feature of axial myopia. The relationship between small-RNA-associated regulation and cellular responses to mechanical loading remains incompletely understood. This study examines hsa_piR_016984-associated regulation in human scleral fibroblasts under a defined cyclic-stretch regimen. Text mining and bioinformatics identified myopia-associated hub genes. Fibroblasts underwent cyclic stretch (10% elongation, 1 Hz, 48 h) in vitro. Gene expression was evaluated by quantitative polymerase chain reaction (qPCR), and matrix-associated s

METTL14/IGF2BP1 m6A axis promotes pyroptosis in Streptococcus pneumoniae-induced pneumonia by regulating NEK7 mRNA stability.

Streptococcus pneumoniae (S. pneumoniae) infection induces pyroptosis in human pulmonary artery epithelial cells (HPAEpiCs), which contributes to pneumonia pathogenesis. We aimed to investigate the regulatory role of N6-methyladenosine (m6A) modification mediated by methyltransferase-like (METTL) 14 in this process and elucidate the underlying molecular mechanisms. HPAEpiCs were infected with S. pneumoniae. Cell viability was assessed using the cell counting kit-8 assay, while cytokine concentrations were measured by enzyme-linked immunosorbent assay. Pyroptosis levels were analyzed through fl

The DEAD-box RNA helicase PfDOZI imposes opposing actions on RNA metabolism in Plasmodium falciparum.

In malaria parasites, the regulation of mRNA translation, storage and degradation during development and life-stage transitions remains largely unknown. Here, we functionally characterized the DEAD-box RNA helicase PfDOZI in P. falciparum. Disruption of pfdozi enhanced asexual proliferation but reduced sexual commitment and impaired gametocyte development. By quantitative transcriptomics, we show that PfDOZI is involved in the regulation of invasion-related genes and sexual stage-specific genes during different developmental stages. PfDOZI predominantly participates in processing body-like mRN

Armored RNA technology as a clinical diagnostics tool for future pandemic preparedness.

The COVID-19 pandemic highlighted the critical role of reliable molecular diagnostics in outbreak response and the vulnerabilities of existing systems to delays and reagent instability. Armored RNA technology, which packages RNA within bacteriophage-derived capsids, offers a robust solution by combining nuclease resistance, safety, and versatility into a single platform. Armored RNA has become a trusted internal and external control for RT-qPCR and RT-LAMP, enabling accurate detection across a wide range of viral pathogens. Also, recent advances in alternative expression systems, such as plant

The CCR4-NOT complex: a multifaceted sensor of molecular signals instructing eukaryotic mRNA translation and stability.

The CCR4-NOT complex is a multi-subunit assembly found in all eukaryotic cells. Yet, its composition varies across organisms, with a universally conserved core enriched by lineage-specific subunits. Further, heterogeneity results from the occurrence of paralogous proteins, substoichiometric subunits, transient partners, and protein isoforms. Altogether, multiple CCR4-NOT complexes exist, and some even coexist within a single cell. The CCR4-NOT complex is an essential actor of gene expression through its roles in messenger RNA (mRNA) deadenylation, decay, and translation. Over time, support for

IGF2BP1 stabilizes Akt2 mRNA to promote glucose metabolism and maintain spermatogonial proliferation.

IN BRIEF: The dysregulation of spermatogonial proliferation is one of the causes of male infertility. Using mice as an animal model, this study reveals the function and mechanism of m6A methylation reader insulin-like growth factor-2 mRNA-binding protein 1 (IGF2BP1) and its target Akt2 in spermatogonia. ABSTRACT: IGF2BP1, as a newly identified N6-methyladenosine (m6A) methylation reader, plays a key role in mRNA stability, alternative splicing and translation. However, the function of IGF2BP1 and its target genes in the development of male germ cells remains unclear. In the present study, Wes

Estrogen does not regulate CD154 mRNA stability in systemic lupus erythematosus T cells.

Previous studies in our laboratory showed a dose-dependent and hormone-specific increase in CD154 expression in T cells from females with systemic lupus erythematosus (SLE). This present study investigates if the estrogen-dependent increase in CD154 expression is due to stabilization of the messenger RNA. T cells from female SLE patients and controls were cultured for 18 h in serum-free medium without and with estradiol 17-beta (10(-7) M). T cells were either unstimulated (resting) or were activated by further culture on anti-CD3 coated plates. Actinomycin D (25 microg/mL) was added to paralle

Rapid In Vivo Fixation and Isolation of Translational Complexes from Eukaryotic Cells.

Rapid responses involving fast redistribution of messenger(m)RNA and alterations of mRNA translation are pertinent to ongoing homeostatic adjustments of the cells. These adjustments are critical to eukaryotic cell survivability and 'damage control' during fluctuating nutrient and salinity levels, temperature, and various chemical and radiation stresses. Due to the highly dynamic nature of the RNA-level responses, and the instability of many of the RNA:RNA and RNA:protein intermediates, obtaining a meaningful snapshot of the cytoplasmic RNA state is only possible with a limited number of method

METTL3 prevents granulosa cells mitophagy by regulating YTHDF2-mediated BNIP3 mRNA degradation due to arsenic exposure.

The ovary is an important reproductive and endocrine organ for the continuation of the species and the homeostasis of the body's internal environment. Arsenic exposure is a global public health problem. However, the damage to the ovaries caused by exposure to arsenic-contaminated drinking water from neonatal mice period remains unclear. Here, we showed that arsenic exposure resulted in reduced granulosa cell proliferation, diminished ovarian reserve, decreased oogenesis, and endocrine disruption in mice. Mechanistically, arsenic exposure decreased the protein level of METTL3 in granulosa cells

Retargeting target-directed microRNA-decay sites to highly expressed viral or cellular miRNAs.

MicroRNAs (miRNAs) are pervasive regulators of gene expression, necessitating the development of tools to inhibit individual miRNAs for functional studies or therapeutic targeting. Specialized base-pairing configurations between a miRNA and an RNA target site can trigger the degradation of the targeting miRNA through target-directed miRNA decay (TDMD). Previous work has identified several natural sites that induce TDMD of specific miRNAs. We explored retargeting known TDMD sites for the inhibition of heterologous miRNAs, including several encoded by Kaposi's Sarcoma-associated herpesvirus (KSH

KTCNlncDB-a first platform to investigate lncRNAs expressed in human keratoconus and non-keratoconus corneas.

Keratoconus (KTCN, OMIM 148300) is a degenerative eye disorder characterized by progressive stromal thinning that leads to a conical shape of the cornea, resulting in optical aberrations and even loss of visual function. The biochemical background of the disease is poorly understood, which motivated us to perform RNA-Seq experiment, aimed at better characterizing the KTCN transcriptome and identification of long non-coding RNAs (lncRNAs) that might be involved in KTCN etiology. The in silico functional studies based on predicted lncRNA:RNA base-pairings led us to recognition of a number of lnc

FTO-Dependent N 6-Methyladenosine Modifications Inhibit Ovarian Cancer Stem Cell Self-Renewal by Blocking cAMP Signaling.

N 6-Methyladenosine (m6A) is the most abundant modification of mammalian mRNAs. RNA methylation fine tunes RNA stability and translation, altering cell fate. The fat mass- and obesity-associated protein (FTO) is an m6A demethylase with oncogenic properties in leukemia. Here, we show that FTO expression is suppressed in ovarian tumors and cancer stem cells (CSC). FTO inhibited the self-renewal of ovarian CSC and suppressed tumorigenesis in vivo, both of which required FTO demethylase activity. Integrative RNA sequencing and m6A mapping analysis revealed significant transcriptomic changes associ

Bacterial ribonucleoprotein bodies maintain an acidic pH environment as a mechanism of enzyme regulation.

Biomolecular condensates create distinct subcellular niches, but their chemical environments and impacts on clients remain poorly understood. Using ratiometric fluorescent probes in vivo, we find that bacterial ribonucleoprotein bodies (BR-bodies) exhibit an acidic dense phase (pH ~5.1) due to the scaffold's low pI and negative charge. Single-molecule localization microscopy and fluorescence lifetime imaging reveal spatially variable, acidic nanoscale RNase E clusters in Caulobacter crescentus BR-bodies. Reducing RNase E's negative charge yields more neutral BR-bodies, causing morphological de

Do You Believe in ReincaRNAtion? Herpesviruses Reveal Connection between RNA Decay and Synthesis.

Many viruses degrade host mRNAs to reduce competition for proteins/ribosomes and promote viral gene expression. In this issue of Cell Host & Microbe, Abernathy et al. (2015) demonstrate that a herpesviral RNA endonuclease induces host transcriptional repression that is mediated through the decay factor Xrn1 and evaded by viral genes.

Phosphate and the parathyroid.

The phosphate (Pi) retention in patients with chronic kidney disease leads to secondary hyperparathyroidism (2HPT). 2HPT is the physiological response of the parathyroid not only to Pi retention but also to decreased synthesis of 1,25(OH)(2) vitamin D, and the attendant hypocalcemia. 2HPT is characterized by increased PTH synthesis, secretion, and parathyroid cell proliferation. Extracellular fluid (ECF) Ca(2+) is recognized by the parathyroid calcium receptor and a small decrease in the ECF Ca(2+) results in relaxation of the calcium receptor and allows the unrestrained secretion and synthesi

Mediators of lipid A modification, RNA degradation, and central intermediary metabolism facilitate the growth of Legionella pneumophila at low temperatures.

Legionella pneumophila is an aquatic bacterium that is also the agent of Legionnaires' disease pneumonia. Since L. pneumophila is transmitted directly from the environment to the lung, it is important to understand how legionellae survive at low temperatures. To identify genes that are needed for L. pneumophila growth at low temperature, we screened a population of mutagenized legionellae for strains that are specifically impaired for growth at 17 degrees C. From the 7,400 mutants tested, 11 displayed defects ranging from ca. 10-fold to a complete inability to grow at the low temperature. PCR

RNA editing in cardiovascular health and disease.

Post-transcriptional RNA modifications can alter RNA structure, stability, localization, and function. Adenosine-to-inosine (A-to-I) RNA editing is a post-transcriptional modification that converts adenosine nucleotides in RNA to inosine nucleotides, catalyzed by adenosine-deaminase-acting-on-RNA (ADAR) enzymes. Recent studies have shown that A-to-I RNA editing is required for cardiovascular development and homeostasis whilst aberrant RNA editing plays a role in cardiovascular diseases. This article provides an overview of A-to-I RNA editing events that have been implicated in cardiovascular b

NAT10-mediated RNA N4-acetylation promotes intestinal fibroblast senescence via DHRS2.

Intestinal fibroblast senescence contributes to gut aging and the development of related diseases, yet the regulatory mechanisms governing this process remain largely elusive. In this study, we identify the RNA N4-acetylcytidine (ac4C) modification and its cognate writer, N-acetyltransferase 10 (NAT10), as key modulators of human colonic fibroblast senescence. Through a series of loss- and gain-of-function assays, we demonstrate that NAT10-mediated mRNA ac4C modification is functionally involved in controlling intestinal fibroblast senescence. Suppression of this modification diminishes senesc

Ribosome stalling position, spacing, and A-site occupancy impact translation and cotranslational mRNA decay in plants.

Ribosomes can pause during mRNA translation, but what causes pausing, how pauses affect protein production, and whether they trigger cotranslational mRNA decay are poorly understood in plants. Here, we investigate the causes and consequences of ribosome pausing in Arabidopsis and maize. This is accomplished by sizing, mapping, and quantifying footprints of individual ribosomes (monosomes) and closely spaced ribosome pairs (disomes) at single-codon resolution on open reading frames (ORFs). Ribosome footprinting was combined with 5'P-degradome-seq to examine the coincidence of pausing with cotra
