Angioimmunoblastic T-cell lymphoma (AITL) is an aggressive lymphoid malignancy associated with a poor clinical prognosis. The AITL tumor microenvironment (TME) is unique, featuring a minority population of malignant CD4+ T follicular helper (TFH) cells inter-mixed with a diverse infiltrate of multi-lineage immune cells. While much of the understanding of AITL biology to date has focused on characteristics of the malignant clone, less is known about the many non-malignant populations that comprise the TME. Recently, mutational consistencies have been identified between malignant cells and non-m

The mitotic quiescence of prospermatogonia is the event known to occur during genesis of the male germline and is tied to the development of the spermatogenic lineage. The regulatory mechanisms and the functional importance of this process have been demonstrated in mice; however, regulation of this process in human and domestic animal is still largely unknown. In this study, we employed single-cell RNA sequencing to identify transcriptional signatures of prospermatogonia and major somatic cell types in testes of goats at E85, E105, and E125. We identified both common and specific Gene Ontology

The objective of the present feasibility study was to transfer single cell line cells to either microscopy slides for downstream immune characterization or to polymerase chain reaction tubes for downstream DNA quantitation. Tumour cell lines, SKBR3 and MCF7 and trophoblast cell line JEG-3 were spiked in healthy donor blood. The CytoTrack system was used to scan the spiked blood samples to identify target cells. Individual target cells were identified, picked by use of a CytoPicker and deposited to either a microscopic slide or a polymerase chain reaction tube (PCR). Single tumour cells on micr

Parkinson's disease (PD) is characterised by α-synuclein aggregation, dopaminergic neuron loss and chronic neuroinflammation. Disruption of the blood-brain barrier enables immune cell infiltration, including dendritic cells (DCs) and CD4+ T-cells, contributing to disease progression. To explore peripheral immune mechanisms in PD, we isolated DCs and CD4+ T-cells from the blood of 17 PD patients and 10 controls using magnetic separation, followed by flow cytometry and single-cell RNA sequencing. Cell-type annotation identified CD4+ T-cell and DC subtypes, including rare DC3 cells. PD patients s

Detecting cell-cell communications (CCCs) in single-cell transcriptomics studies is fundamental for understanding the function of multicellular organisms. Here, we introduce FastCCC, a permutation-free framework that enables scalable, robust, and reference-based analysis for identifying critical CCCs and uncovering biological insights. FastCCC relies on fast Fourier transformation-based convolution to compute p-values analytically without permutations, introduces a modular algebraic operation framework to capture a broad spectrum of CCC patterns, and can leverage atlas-scale single cell refere

BACKGROUND: Advanced esophageal squamous cell carcinoma (ESCC) is characterized by molecular heterogeneity and distinct patterns of immune cell infiltration. Regulatory T cells (Tregs), in particular, play a critical role in shaping an immunosuppressive tumor microenvironment (TME), which is associated with poor clinical outcomes.
METHODS: We developed a prognostic model by integrating GEO-derived bulk RNA sequencing data and single-cell transcriptome. Model predictions were confirmed through RT-qPCR, Western blot, and immunohistochemistry on clinical specimens, while in vitro assays (CCK8, t

BACKGROUND: The molecular mechanisms and signaling pathways involved in tooth morphogenesis have been the research focus in the fields of tooth and bone development. However, the cell population in molars at the late bell stage and the mechanisms of hard tissue formation and mineralization remain limited knowledge.
RESULTS: Here, we used the rat mandibular first and second molars as models to perform single-cell RNA sequencing (scRNA-seq) analysis to investigate cell identity and driver genes related to dental mesenchymal cell differentiation during the late bell hard tissue formation stage.

Abnormal metabolism in tumor cells represents a potential target for tumor therapy. In this regard, dietary restriction (DR) or its combination with anticancer drugs is of interest as it can impede the growth of tumor cells. In addition to its effects on tumor cells, DR also plays an extrinsic role in restricting tumor growth by regulating immune cells. NK cells are innate immune cells involved in tumor immunosurveillance. However, it remains uncertain whether DR can assist NK cells in controlling tumor growth. In this study, we demonstrate that DR effectively inhibits metastasis of melanoma c

The ability to study hematopoietic stem cell (HSC) genesis during embryonic development has been limited by the rarity of HSC precursors in the early embryo and the lack of assays that functionally identify the long-term multilineage engraftment potential of individual putative HSC precursors. Here, we describe methodology that enables the isolation and characterization of functionally validated HSC precursors at the single cell level. First, we utilize index sorting to catalog the precise phenotypic parameter of each individually sorted cell, using a combination of phenotypic markers to enric

Pseudomyxoma peritonei (PMP) is characterized by progressive mucus accumulation, extensive stromal fibrosis, rare extraperitoneal metastasis, limited therapeutic options, and frequent recurrence. However, the microenvironmental ecosystem of PMP, particularly in metastatic lesions, remains poorly understood. Here, we integrated single-cell RNA sequencing, whole-exome sequencing, bulk RNA sequencing, and histopathologic validation to construct a high-resolution atlas of primary and paired metastatic tumors. Epithelial cells showed distinct functional states, including a TFF3+ mucus secretion-ass

With the advent of single-cell and single-nucleus RNA sequencing (sc/snRNA-seq), we can build cell-type-specific gene co-expression networks (GCNs). However, the high sparsity of scRNA-seq data limits GCN construction. We present scCoExpNets, a framework to create and annotate single-cell GCNs. For each cell-type cluster, scCoExpNets generates an initial GCN (T0) from its expression matrix. To reduce sparsity, pseudo-cells are created and used to build an alternative GCN (T1). This process is repeated through several iterations, thus creating multiple matrices and multiple GCNs for the same ce

BACKGROUND: Traditional immunohistochemistry (IHC) with chromogen detection has limited multiplex capacity, detecting at most 4 protein markers per tissue section simultaneously, thereby restricting comprehensive spatial analysis of valuable human biopsies. We developed and validated a robust serial IHC (sIHC) staining method to detect multiple antigens on a single kidney biopsy slide, maximizing data yield for diagnosing and studying complex kidney diseases.
METHODS: Formalin-fixed, paraffin-embedded kidney biopsy sections were subjected to repeated IHC/imaging cycles with antibody removal u

Colorectal cancer (CRC) exhibits substantial molecular heterogeneity, yet detailed single-cell transcriptomic data from Japanese patients remain limited. Here, we performed single-cell RNA sequencing (scRNA-seq) on tumor tissues and adjacent normal tissues from four Japanese CRC patients to characterize malignant cell populations. We identified a common cancer-associated cell cluster observed across all four cases, characterized by high expression of the long noncoding RNA KCNQ1 opposite strand/antisense transcript 1 (KCNQ1OT1). Further analysis revealed a marked decrease in Ras Association Do

Aneuploidy is a hallmark of human tumors. While patient-level copy number alteration (CNA) differences have been investigated extensively in large cohorts, their intratumoral heterogeneity remains understudied. Here, we conducted a pan-cancer analysis of 94 human tumors at single cell resolution, representing seven cancer types: bladder, breast, colon, glioblastoma, kidney, lung, and ovarian. Single-cell copy number profiling was used to analyze 62,646 aneuploid cells, in addition to bulk exome sequencing of most patients and single-nucleus RNA-seq of 6 samples. In many cancer types, increased

Early liver metastasis is a major factor contributing to the poor prognosis of pancreatic ductal adenocarcinoma (PDAC). Single-cell RNA sequencing (scRNA-seq) can analyze the heterogeneity between the primary tumor and metastatic lesions, but its wide clinical application is limited by costs, tissue requirements, and analytical complexity. In contrast, H&E-stained sections are more commonly available. However, it is not clear whether the risk signals derived from images can truly reflect the biological characteristics related to metastasis. We integrated the single-cell RNA sequencing data (GS

Label-free flow cytometry is a powerful technique for cellular property characterization. So far, there has been no cytometry reported to obtain both physical and chemical properties at the single-cell level. Herein, we propose a label-free dual-mode flow cytometry that integrates impedance cytometry and mass cytometry. Single cells flowing through the impedance cytometry are individually characterized with electrical (cytoplasm conductivity, and specific membrane capacitance) and mechanical (Young's modulus, and fluidity) parameters. They are subsequently ionized by downstream on-chip electro

The broad clinical and genetic heterogeneity of mitochondrial diseases makes diagnosis challenging. Accurate characterization of novel variants is crucial to reduce diagnostic uncertainty, guide treatment, and enable reliable genetic counseling. In this study, we validated a single-cell NGS-based analysis approach by comparison with conventional PCR-RFLP and applied it to five mtDNA variants identified in patients evaluated at our national reference center for mitochondrial disorders (CALISSON). Variant interpretation was assessed using multiple frameworks, including Yarham's scoring, Wong's s

Epilepsy is a common neurological disease that affects a wide range of people and seriously impairs patients' quality of life and social adaptability. Neuroinflammation plays an important role in the pathogenesis of epilepsy. Glial cells, particularly astrocytes and their differentiated forms, as well as their interactions with other cell types, are critical in the process of neuroinflammation. A better understanding of the inflammatory mechanisms of epilepsy might facilitate the development of new therapeutic strategies. Single-cell RNA sequencing has provided new insights into the inflammato

BACKGROUND: Colorectal cancer (CRC) remains a leading cause of cancer-related mortality, with chemotherapy resistance representing a critical barrier to effective treatment. The tumor microenvironment (TME) plays a pivotal role in mediating resistance through complex immunosuppressive mechanisms that remain incompletely understood at cellular resolution.
METHODS: We performed comprehensive single-cell RNA sequencing analysis on 13,380 cells from chemotherapy-sensitive and resistant CRC specimens. Following rigorous quality control and dimensional reduction, we conducted unsupervised clusterin

Glioblastoma (GBM) is the most aggressive primary brain tumor in adults, and virtually all patients relapse on standard temozolomide (TMZ) plus radiotherapy. The molecular mechanisms that allow residual tumor cells to survive treatment, reshape the microenvironment, and seed a drug-resistant recurrence remain incompletely understood. We analyzed paired bulk RNA-seq from 13 primary-recurrent patient pairs (GSE139533), used two published primary GBM single-cell/single-nucleus samples (GSE138794/GSM4119534 and GSE174554/GSM5319503; 5244 quality-controlled cells/nuclei) solely for cellular-context
