High-throughput virtual search of small molecules for controlling the mechanical stability of human CD4.

Protein mechanical stability determines the function of a myriad of proteins, especially proteins from the extracellular matrix. Failure to maintain protein mechanical stability may result in diseases and disorders such as cancer, cardiomyopathies, or muscular dystrophy. Thus, developing mutation-free approaches to enhance and control the mechanical stability of proteins using pharmacology-based methods may have important implications in drug development and discovery. Here, we present the first approach that employs computational high-throughput virtual screening and molecular docking to sear

Small Molecule Enhancement of 20S Proteasome Activity Targets Intrinsically Disordered Proteins.

The 20S proteasome is the main protease for the degradation of oxidatively damaged and intrinsically disordered proteins. When accumulation of disordered or oxidatively damaged proteins exceeds proper clearance in neurons, imbalanced pathway signaling or aggregation occurs, which have been implicated in the pathogenesis of several neurological disorders. Screening of the NIH Clinical Collection and Prestwick libraries identified the neuroleptic agent chlorpromazine as a lead agent capable of enhancing 20S proteasome activity. Chemical manipulation of chlorpromazine abrogated its D2R receptor b

Receptor antagonism/agonism can be uncoupled from pharmacoperone activity.

Pharmacoperones rescue misrouted mutants of the vasopressin receptor type 2 (V2R) and enable them to traffic to the correct biological locus where they function. Previously, a library of nearly 645,000 structures was interrogated with a high throughput screen; pharmacoperones were identified for V2R mutants with a view toward correcting the underlying mutational defects in nephrogenic diabetes insipidus. In the present study, an orthologous assay was used to evaluate hits from the earlier study. We found no consistent relation between antagonism or agonism and pharmacoperone activity. Active p

Efficient Discovery of Potent AKR1B10 Inhibitors Using Co-folding Model Boltz-2.

Although affinity prediction of protein-ligand binding remains an important challenge, cofolding models are expected to make virtual screening more effective for drug discovery and development. To verify the effectiveness of selecting a tractable number of candidates from a compound library using cofolding models, we strove to identify a novel inhibitory active compound using Boltz-2, a representative cofolding model, for aldo-keto reductase 1B10 (AKR1B10), which is highly expressed in various cancers. Consequently, of the 40 candidate compounds obtained after narrowing-down 867 candidates fro

Mapping the structural requirements for SIRT2 inhibition: Insights from a diverse in-house library and 3D-QSAR analysis.

Selective inhibitors of the nicotinamide adenine dinucleotide (NAD⁺)-dependent lysine deacylase sirtuin 2 (SIRT2) have emerged as promising therapeutics, as SIRT2 is increasingly recognized as a critical regulator in the pathogenesis of cancer and neurodegenerative diseases. Moreover, the development of selective SIRT2 inhibitors provides valuable insights into the physiological and pathophysiological roles of this enzyme, thereby contributing to both mechanistic understanding and therapeutic strategies for these disorders. Accordingly, our sustained efforts to identify selective SIRT2 inhibit

A combined genetic and chemical approach for identifying novel antifungal compounds against Fusarium graminearum.

UNLABELLED: Chemical fungicides act by targeting specific proteins or pathways, known as modes of action (MoAs). In this study, we established a systematic screening platform using Fusarium graminearum gene knockout mutants to evaluate the efficacy of fungicides and identify novel antifungal compounds. Target genes corresponding to major fungicide classes were deleted by homologous recombination, and the resulting mutants exhibited altered sensitivity to the corresponding fungicides compared with the wild-type strain. Deletion of genes encoding known fungicide targets revealed distinct sensiti

The Last Mile Problem: A Critical Assessment of Physics-Based and AI Tools for Small Molecule Binding Prediction in Virtual Screening.

Docking-based virtual screening (VS) is essential for hit finding in the initial stage of drug or probe discovery. However, it remains prone to high false-positive rates, often resulting in unsuccessful screening campaigns. MD-based alchemical free-energy methods offer a promising solution to improve VS hit rates but are highly resource-intensive. Real-world and benchmark studies incorporating alchemical absolute binding free energy (ABFE) calculations could help optimize their use in VS pipelines. Here, we present a large-scale benchmark to evaluate the comparative value of ABFE calculations

Fab-Induced Stabilization of an Ion Channel Receptor Enables Mechanistic Characterization of Small-Molecule Therapeutics.

Developing small-molecule (SM) therapeutics that target membrane proteins (MPs) is often challenging, because few biophysical methods can handle the detergents required to maintain target stability. Here, we report a surface plasmon resonance (SPR)-based methodology that enables the characterization of interactions between SMs and an ion channel receptor (MP1) in complex with a stabilizing antibody fragment (Fab) and surfactant. Briefly, a stable MP1-Fab complex was formed by coimmobilizing MP1 with an anti-MP1-Fab within the hydrogel film to study the interactions of MP1 with SMs. The critica

A phenotypic screen for novel small molecules that correct tau-mediated pathologies in human frontotemporal dementia neurons.

INTRODUCTION: Mutations in the MAPT gene that are causal for frontotemporal dementia (FTD) lead to mislocalization of tau protein to the neuronal cell body, changing microtubule dynamics to disrupt the nuclear envelope and nucleocytoplasmic transport. METHODS: We report a high content imaging-based phenotypic screen to identify novel small molecules that correct nuclear envelope defects in human neurons expressing the MAPT IVS10+16 mutation causal for FTD. RESULTS: Screening a 19,786-compound chemical diversity library, we identified > 100 compounds that corrected nuclear membrane defects in

Unraveling the Potential of Small Molecule Heparin Glycomimetics in Neuroregenerative Therapeutics.

Heparin and heparan sulfate (HS) glycosaminoglycans (GAGs) are essential regulators of neurotrophic signaling. However, their therapeutic applications are hindered by structural heterogeneity, batch variability, and anticoagulant activity. Thus, there is a need for well-defined glycomimetics that replicate the function of native HS in regenerative medicine. Here, we synthesized HS glycomimetics through a modular strategy that enables the installation of sulfate groups at the designated positions along the sugar backbone. These glycomimetics selectively bind and stabilize neurotrophins, such as

DistRMI: a deep distance-aware neural network for explainable RNA loop motif-small molecule interaction prediction.

RNA participates in the occurrence and development of various diseases by regulating gene expression. Owing to its potential to circumvent the limitations of traditional "undruggable" protein targets, it is regarded as a core direction for next-generation precision therapy. Against this backdrop, the accurate and interpretable prediction of RNA-small molecule interactions has become a key link in accelerating the discovery of RNA-targeted drugs. However, existing methods suffer from insufficient prediction accuracy and interpretability, failing to effectively guide lead compound screening or e

Design and synthesis of novel small molecules targeting the Kv1.3 voltage-gated potassium ion channel.

Autoimmune diseases (ADs) affect almost 10% of the world population. They are also the leading cause of mortality among young and middle-aged women. Despite the available of therapeutic agents there is no definitive cure. The voltage-gated potassium channel (Kv1.3) plays a key role regulating various physiological processes, particularly immune responses, making it a promising target for immunomodulators. Moreover, the ability of Kv1.3 blockers to selectively modulate the activation of effector memory T-cells, without affecting other lymphoid subsets, make it a promising target to avoid fatal

A Proximity Complementation Assay to Identify Small Molecules That Enhance the Traffic of ABCA4 Misfolding Variants.

ABCA4-related retinopathy is the most common inherited Mendelian eye disorder worldwide, caused by biallelic variants in the ATP-binding cassette transporter ABCA4. To date, over 2200 ABCA4 variants have been identified, including missense, nonsense, indels, splice site and deep intronic defects. Notably, more than 60% are missense variants that can lead to protein misfolding, mistrafficking and degradation. Currently no approved therapies target ABCA4. In this study, we demonstrate that ABCA4 misfolding variants are temperature-sensitive and reduced temperature growth (30 °C) improves their t

A Coordinating Small Organic Molecule with Tunable Lower Critical Solution Temperature for Efficient Management of Solar Radiation.

Structurally well-defined small molecules with lower critical solution temperature (LCST) behavior offer enormous prospects for fine-tuning their phase transition properties to be "on-demand" applied in the specific scene but are still underexplored. Herein, a novel amphiphilic small LCST molecule is rationally designed and synthesized. The molecule, namely TG, features a conjugation of multiple short ethylene glycol (EG) chains with the functional coordinating terpyridine (Tpy) moiety. The molecule TG demonstrates excellent LCST behavior down to 0.05 × 10-3 m in a water solution. And a cloud

RNA-Targeting Splicing Modifiers: Drug Development and Screening Assays.

RNA splicing is an essential step in producing mature messenger RNA (mRNA) and other RNA species. Harnessing RNA splicing modifiers as a new pharmacological modality is promising for the treatment of diseases caused by aberrant splicing. This drug modality can be used for infectious diseases by disrupting the splicing of essential pathogenic genes. Several antisense oligonucleotide splicing modifiers were approved by the U.S. Food and Drug Administration (FDA) for the treatment of spinal muscular atrophy (SMA) and Duchenne muscular dystrophy (DMD). Recently, a small-molecule splicing modifier,

Identification of small molecule inhibitors targeting the Zika virus envelope protein.

The recent emergence of Zika virus, a mosquito-borne flavivirus, in the Americas has shed light on the severe neurological diseases associated with infection, notably congenital microcephaly in newborns and Guillain-Barré syndrome in adults. Despite the recent focus on Zika virus, there are currently no approved vaccines or antiviral therapies available to treat or prevent infection. In this study we established a competitive amplified luminescent proximity homogeneous assay (ALPHAscreen) to identify small molecule inhibitors targeting the envelope protein of Zika virus (Zika E). We utilized t

The Large Phenotypic Spectrum of Fabry Disease Requires Graduated Diagnosis and Personalized Therapy: A Meta-Analysis Can Help to Differentiate Missense Mutations.

Fabry disease is caused by mutations in the GLA gene and is characterized by a large genotypic and phenotypic spectrum. Missense mutations pose a special problem for graduating diagnosis and choosing a cost-effective therapy. Some mutants retain enzymatic activity, but are less stable than the wild type protein. These mutants can be stabilized by small molecules which are defined as pharmacological chaperones. The first chaperone to reach clinical trial is 1-deoxygalactonojirimycin, but others have been tested in vitro. Residual activity of GLA mutants has been measured in the presence or abse

A dual-targeting approach to inhibit Brucella abortus replication in human cells.

Brucella abortus is an intracellular bacterial pathogen and an etiological agent of the zoonotic disease known as brucellosis. Brucellosis can be challenging to treat with conventional antibiotic therapies and, in some cases, may develop into a debilitating and life-threatening chronic illness. We used multiple independent assays of in vitro metabolism and intracellular replication to screen a library of 480 known bioactive compounds for novel B. abortus anti-infectives. Eighteen non-cytotoxic compounds specifically inhibited B. abortus replication in the intracellular niche, which suggests th
