Unraveling the spatial organization and development of human thymocytes through integration of spatial transcriptomics and single-cell multi-omics profiling.

The structural components of the thymus are essential for guiding T cell development, but a thorough spatial view is still absent. Here we develop the TSO-his tool, designed to integrate multimodal data from single-cell and spatial transcriptomics to decipher the intricate structure of human thymus. Specifically, we characterize dynamic changes in cell types and critical markers, identifying ELOVL4 as a mediator of CD4+ T cell positive selection in the cortex. Utilizing the mapping function of TSO-his, we reconstruct thymic spatial architecture at single-cell resolution and recapitulates class

Inferring spatial transcriptomics markers from whole slide images to characterize metastasis-related spatial heterogeneity of colorectal tumors: A pilot study.

Over 150 000 Americans are diagnosed with colorectal cancer (CRC) every year, and annually over 50 000 individuals will die from CRC, necessitating improvements in screening, prognostication, disease management, and therapeutic options. Tumor metastasis is the primary factor related to the risk of recurrence and mortality. Yet, screening for nodal and distant metastasis is costly, and invasive and incomplete resection may hamper adequate assessment. Signatures of the tumor-immune microenvironment (TIME) at the primary site can provide valuable insights into the aggressiveness of the tumor and

Interpretable, flexible and spatially aware integration of multiple spatial transcriptomics datasets from diverse sources.

Recent advances in spatial transcriptomics (ST) have generated an expanding collection of heterogeneous datasets, offering unprecedented opportunities to investigate tissue organizations and functions. However, effective interpretation and integration of data originating from diverse sources and conditions remain a major challenge. We present INSPIRE, a deep-learning method for interpretable, integrative analysis of multiple ST datasets. INSPIRE adopts an adversarial learning strategy with graph neural networks to achieve spatially informed and adaptive data integration. By incorporating non-n

Mapping disease critical spatially variable gene programs by integrating spatial transcriptomics with human genetics.

Spatial gene expression patterns underlie tissue organization, development, and disease, yet current methods for detecting spatially variable genes (SVGs) lack the flexibility to capture multi-scale structure, ensure robustness across platforms, and integrate with genetic data to assess disease relevance. We present Spacelink, a unified framework that models spatial variability of a gene at both whole-tissue and cell-type resolution using an adaptive mixture of data-driven spatial kernels and summarizes it using an Effective Spatial Variability (ESV) metric. Spacelink achieved up to 3.2x highe

Spatial-CITE-seq: spatially resolved high-plex protein and whole transcriptome co-mapping.

We present spatial-CITE-seq for high-plex protein and whole transcriptome co-mapping, which was firstly demonstrated for profiling 198 proteins and transcriptome in multiple mouse tissue types. It was then applied to human tissues to measure 283 proteins and transcriptome that revealed spatially distinct germinal center reaction in tonsil and early immune activation in skin at the COVID-19 mRNA vaccine injection site. Spatial-CITE-seq may find a range of applications in biomedical research.

SpaCross deciphers spatial structures and corrects batch effects in multi-slice spatially resolved transcriptomics.

Spatially Resolved Transcriptomics (SRT) has revolutionized tissue architecture analysis by integrating gene expression with spatial coordinates. However, existing spatial domain identification methods struggle with unsupervised learning constraints, lack of implicit supervision in latent space, and challenges in balancing local spatial continuity with global semantic consistency, particularly in multi-slice integration. To address these issues, we propose SpaCross, a comprehensive deep learning framework for SRT that enhances spatial pattern recognition and cross-slice consistency. SpaCross e

HEARTSVG: a fast and accurate method for identifying spatially variable genes in large-scale spatial transcriptomics.

Identifying spatially variable genes (SVGs) is crucial for understanding the spatiotemporal characteristics of diseases and tissue structures, posing a distinctive challenge in spatial transcriptomics research. We propose HEARTSVG, a distribution-free, test-based method for fast and accurately identifying spatially variable genes in large-scale spatial transcriptomic data. Extensive simulations demonstrate that HEARTSVG outperforms state-of-the-art methods with higher F 1 scores (average F 1 Score=0.948), improved computational efficiency, scalability, and reduced false positives (FPs).

Integrating scRNA-Seq and Spatial Transcriptomics Reveal Novel Risk Stratification Signatures in Cervical Carcinoma.

Cervical cancer is the fourth most common malignancy in women worldwide. Biomarker-assisted screening may improve diagnostic accuracy, but biomarkers predicting progression of low-grade squamous intraepithelial lesions (LSIL) remain limited. We integrated single-cell RNA sequencing and spatial transcriptomics to identify prognostic biomarkers associated with LSIL outcomes, followed by validation using improved in situ sequencing (IISS). Analysis of 341,978 single cells identified eight major cell populations and twelve epithelial subclusters, including a previously unrecognized subcluster, epi

CellART: a unified framework for extracting single-cell information from high-resolution spatial transcriptomics.

Recent advances in spatial transcriptomics (ST) have achieved subcellular spatial resolution, yet existing platforms either capture sparse transcript counts per spot or measure only a limited number of genes, complicating the extraction of comprehensive single-cell information. Here we introduce CellART, a unified framework for extracting single-cell information across diverse high-resolution ST platforms. By leveraging multimodal data, including staining images, ST data and single-cell RNA sequencing references, CellART simultaneously performs cell segmentation and cell-type annotation throug

Spatial Transcriptomics As Rasterized Image Tensors (STARIT) characterizes cell states with subcellular molecular heterogeneity.

Imaging-based spatially resolved transcriptomics (imSRT) technologies provide high-throughput molecular-resolution spatial characterization of genes within cells. Conventional analysis methods to identify cell-types and states in imSRT data rely on gene count matrices derived from tallying the number of mRNA molecules detected for each gene per segmented cell, thereby overlooking subcellular heterogeneity that can be useful in defining cell states. To take advantage of the molecular-resolution information in imSRT data and potentially identify cell-states based on subcellular heterogeneity, we

The Single-Cell and Spatial Transcriptomics Atlas of Epithelial-Fibroblast Interactions in Colorectal Cancer.

BACKGROUND: Colorectal cancer (CRC) exhibits extensive cellular heterogeneity and complex tumor microenvironment (TME) interactions, which influence tumor progression and treatment response. However, the precise interplay between epithelial cells and cancer-associated fibroblasts and its prognostic relevance remain incompletely understood. METHODS: We performed single-cell RNA sequencing on CRC and matched normal tissues, integrating the data with spatial transcriptomics. Cellular heterogeneity, developmental trajectories, and intercellular communication were analyzed to identify key epitheli

Histopathology and spatial transcriptomics jointly map myofiber-specific pathological programs in mTORC1-driven myopathy.

Skeletal muscle is composed of heterogeneous myofiber types and non-myocyte populations. Myopathies occur in many diseases, but mechanisms driving these pathologies remain largely unknown, partly because conventional approaches cannot link histopathological features to molecular states at single-fiber resolution. To address this challenge, we brought histopathology and spatial transcriptomics together by applying high-resolution Seq-Scope technology to a mouse model of mTORC1 hyperactivation. Cross-sections from extensor digitorum longus (EDL) and soleus (SOL), two muscles with distinct fiber-

The Multimodal Pretraining Framework CarHE Predicts Spatial Transcriptomics in Tumors from Routine Pathology Images.

Spatial transcriptomic analyses provide spatially resolved gene expression data that can provide insights into complex biological processes. However, current spatial transcriptomics approaches remain financially prohibitive and restricted in resolution, scalability, and gene coverage, limiting broader adoption for large-scale studies. Here, we developed CarHE (contrastive alignment of gene expression for hematoxylin and eosin images), a multimodal pretraining framework that infers high-dimensional spatial transcriptomic profiles from routine H&E-stained slides. By using contrastive learning to

AugGCL: Multimodal graph learning for spatial transcriptomics analysis with enhanced gene and morphological data.

Spatial transcriptomics enables the measurement of gene expression in intact tissues. Despite this, reconstructing anatomically accurate spatial domains remains challenging, primarily due to expression sparsity, complex tissue architecture that is characterized by sharp boundaries and long-range continuity, and weak spatial signals. Traditional pipelines typically rely on expression-driven clustering and spatial smoothing, which underperform at boundaries and in sparse regions while neglecting morphological information. To address these challenges, AugGCL is proposed, an augmented graph-convol

FineST: contrastive learning integrates histology and spatial transcriptomics for nuclei-resolved ligand-receptor analysis.

Spatial transcriptomics (ST) has emerged as a powerful tool for analyzing cell-cell communication (CCC) across various biological processes, ranging from embryonic development to cancer progression. However, its limited resolution and high data sparsity hinder the detailed characterization of CCC patterns within complex tissues. Here, we introduce FineST, a deep contrastive learning model that leverages a histology foundation model to fuse ST and histology images, enabling Fine-grained Spatial Transcriptomics analysis. This approach facilitates precise nuclei segmentation, high-resolution RNA

Halo: a pretrained model for whole-cell segmentation from nuclei images in spatial transcriptomics.

Spatial transcriptomics (ST) enables measurement of gene expression while preserving spatial organization within tissues. Accurate reconstruction of single-cell transcriptomes requires precise whole-cell segmentation, yet many ST experiments provide only nuclear staining images, making reliable inference of cell boundaries difficult. Here we introduce Halo, a pretrained segmentation model that reconstructs whole-cell boundaries by integrating nuclear morphology with the spatial distribution of RNA transcripts. Halo converts transcript coordinates into molecular density maps that are processed

Spatial Transcriptomics of Early Tooth Morphogenesis in Formalin-fixed Paraffin-embedded Mouse Embryonic Tissue.

The developing tooth comprises diverse and highly specialized cell populations that work together to maintain proper form and function. Elucidating the interactions among these cells and their surrounding microenvironment is critical for understanding the regulatory mechanisms underlying normal tooth development. Perturbations in these processes can result in congenital disorders such as tooth agenesis, dentinogenesis imperfecta, and amelogenesis imperfecta. Despite the substantial progress enabled by single-cell RNA sequencing (scRNA-seq) in revealing cellular heterogeneity, it does not prese

GRAIL-heart: A graph attention network for inferring ligand-receptor interactions in spatial transcriptomics.

Cell-cell communication through ligand-receptor (L-R) interactions orchestrates cardiac development, homeostasis, and disease progression, yet existing computational methods cannot infer directional signalling networks or distinguish causal from correlational interactions in spatial transcriptomics data. We present GRAIL-Heart, a graph-attention-based framework that integrates spatial tissue topology with multi-task learning to predict context-dependent L-R interactions, reconstruct gene expression, and infer causal signalling pathways. Using Spatial Transcriptomics to Identify a Diagnostic Molecular Signature Associated with Reversible Dental Pulpitis.

BACKGROUND: Diagnostic protocols in endodontics rely heavily on subjective pain assessments and sensibility testing, which often fail to reflect the true histopathological and molecular state of the dental pulp. This limitation can result in misdiagnosis of reversible pulpal inflammation (pulpitis) as irreversible, leading to unnecessary devitalization of teeth that might otherwise respond to more conservative treatments. Improved understanding of pulp biology is essential to refine case selection and maintain tooth vitality. OBJECTIVE: We aim to investigate the transcriptomic profiles of pul
