Stochastic Reaction Networks Within Interacting Compartments with Content-Dependent Fragmentation.

Stochastic reaction networks with mass-action kinetics provide a useful framework for understanding processes-biochemical and otherwise-in homogeneous environments. However, cellular reactions are often compartmentalized, either at the cell level or within cells, and hence non-homogeneous. We investigate a model of compartmentalization in which the rate of fragmentation of a compartment depends on the abundance of some designated species inside that compartment. The particular model of study is part of a general framework for compartmentalized chemistry with dynamic compartments that was propo

Direct Measurement of Protein Corona Thickness on Nanomaterials Using Dual-Color Stochastic Optical Reconstruction Microscopy (STORM).

Nanoparticles introduced to biological media rapidly adsorb proteins to form a protein corona that alters their surface identity and governs biological interactions. While protein corona composition has been extensively studied, its spatial structure, particularly thickness at the single-particle level, remains poorly resolved. Here, we establish and validate a strategy using dual-color stochastic optical reconstruction microscopy (STORM) for the direct measurement of hard corona thickness on individual nanoparticles. The nanoparticle surface and retained protein corona were labeled with spect

Exploring the role of osteoblast-lineage cells in the evolutionary dynamics of acute myeloid leukemia through a stochastic differential equation model.

Acute myeloid leukemia (AML) is characterized by the uncontrolled proliferation of abnormal myeloid cells in the bone marrow and peripheral blood. In this study, we develop a stochastic differential equation model to capture the dynamic interactions among hematopoietic, osteoblastic, and leukemic cell populations within the bone marrow microenvironment. We calibrate model parameters using clinical data via an optimal control framework. Our study provides a mathematical framework to investigate how leukemic cells may remodel the heterogeneous bone marrow niche through dynamic interactions with

Identifying COVID-19 peaks using early warning signals.

The SARS-CoV-2 (COVID-19) pandemic has had catastrophic effects on public health and economies. Around the world, many countries employed modelling efforts to help guide pharmaceutical and non-pharmaceutical measures designed to reduce the spread of the virus. Modelling efforts for future pandemics could use the theory of early warning signals (EWS), which aims to predict 'critical transitions' in complex dynamical systems. In infectious disease systems, such transitions correspond to (re-)emergence, peaks and troughs in infections which can be indirectly observed through the reported case dat

Development of a Cohort Analytics Tool for Monitoring Progression Patterns in Cardiovascular Diseases: Advanced Stochastic Modeling Approach.

BACKGROUND: The World Health Organization (WHO) reported that cardiovascular diseases (CVDs) are the leading cause of death worldwide. CVDs are chronic, with complex progression patterns involving episodes of comorbidities and multimorbidities. When dealing with chronic diseases, physicians often adopt a "watchful waiting" strategy, and actions are postponed until information is available. Population-level transition probabilities and progression patterns can be revealed by applying time-variant stochastic modeling methods to longitudinal patient data from cohort studies. Inputs from CVD pract

A new method for the estimation of stochastic epidemic descriptors reinforced by Kalman-based dynamic parameter estimation. Application to mpox data.

In the realm of epidemiology, it is essential to accurately assess epidemic phenomena through the adoption of innovative techniques that yield reliable predictions. This article introduces an advanced method that merges the Extended Kalman Filter approach with recursive algorithms to compute critical stochastic attributes important for evaluating epidemics. A new three-dimensional discrete Markov chain is presented, according to which the total number of infections, deaths, and the duration of epidemic outbreaks are estimated. This approach represents a notable improvement over the standard es

Spatially-heterogeneous embedded stochastic SEIR models for the 2014-2016 Ebola outbreak in West Africa.

The dynamics of human infectious diseases are challenging to understand, particularly when a pathogen spreads spatially over a large region. We present a stochastic, spatially-heterogeneous model framework derived from the foundational SEIR compartmental model. These models utilize a graph structure of spatial locations, facilitating mobility via random walks while progressing through disease states, parameterized by the net probability flux between locations. The analysis is bolstered by Approximate Bayesian Computation, by which epidemiological and mobility parameter distributions are estima

Stochastic modelling of the effects of human-mobility restriction and viral infection characteristics on the spread of COVID-19.

After several months of "lockdown" as the sole answer to the COVID-19 pandemic, balancing the re-opening of society against the implementation of non-pharmaceutical measures needed for minimizing interpersonal contacts has become important. Here, we present a stochastic model that examines this problem. In our model, people are allowed to move between discrete positions on a one-dimensional grid with viral infection possible when two people are collocated at the same site. Our model features three sets of adjustable parameters, which characterize (i) viral transmission, (ii) viral detection, a

Screening Strategies for a Sustainable Endpoint for Gambiense Sleeping Sickness.

BACKGROUND: Gambiense human African trypanosomiasis ([gHAT] sleeping sickness) is a vector-borne disease that is typically fatal without treatment. Intensified, mainly medical-based, interventions in endemic areas have reduced the occurrence of gHAT to historically low levels. However, persistent regions, primarily in the Democratic Republic of Congo (DRC), remain a challenge to achieving the World Health Organization's goal of global elimination of transmission (EOT). METHODS: We used stochastic models of gHAT transmission fitted to DRC case data and explored patterns of regional reporting a

Transmission dynamics and control of Rickettsia rickettsii in populations of Hydrochoerus hydrochaeris and Amblyomma sculptum.

BACKGROUND: Brazilian Spotted Fever (BSF), caused by the bacterium Rickettsia rickettsii, is the tick-borne disease that generates the largest number of human deaths in the world. In Brazil, the current increase of BSF human cases has been associated with the presence and expansion of capybaras Hydrochoerus hydrochaeris, which act as primary hosts for the tick Amblyomma sculptum, vector of the R. rickettsii in this area. METHODS: We proposed a semi-discrete-time stochastic model to evaluate the role of capybaras in the transmission dynamics of R. rickettsii. Through a sensitivity analysis, we

Spread of Coxiella burnetii between dairy cattle herds in an enzootic region: modelling contributions of airborne transmission and trade.

Q fever, a worldwide zoonotic disease caused by Coxiella burnetii, is a looming concern for livestock and public health. Epidemiological features of inter-herd transmission of C. burnetii in cattle herds by wind and trade of cows are poorly understood. We present a novel dynamic spatial model describing the inter-herd regional spread of C. burnetii in dairy cattle herds, quantifying the ability of airborne transmission and animal trade in C. burnetii propagation in an enzootic region. Among all the new herd infections, 92% were attributed to airborne transmission and the rest to cattle trade.

Two-stage fuzzy-stochastic robust programming: a hybrid model for regional air quality management.

In this study, a hybrid two-stage fuzzy-stochastic robust programming (TFSRP) model is developed and applied to the planning of an air-quality management system. As an extension of existing fuzzy-robust programming and two-stage stochastic programming methods, the TFSRP can explicitly address complexities and uncertainties of the study system without unrealistic simplifications. Uncertain parameters can be expressed as probability density and/or fuzzy membership functions, such that robustness of the optimization efforts can be enhanced. Moreover, economic penalties as corrective measures agai

Early determination of the reproductive number for vector-borne diseases: the case of dengue in Brazil.

OBJECTIVE: To evaluate a new method of deriving the reproductive number for vector-borne diseases from the early epidemic curves for vector-borne diseases with incubations in the vectors and in the hosts. METHOD: We applied the model to several dengue epidemics in different climatic regions of Brazil: Brasilia, Belém, Fortaleza, Boa Vista. RESULTS: The new method leads to higher estimates of the reproductive number than previous models. CONCLUSION: At present, Aedes aegypti densities, the meeting of more compatible strains of viruses and mosquitoes, may lead to re-emergence of urban yellow

Noise effects on the complex patterns of abnormal heartbeats.

Patients at high risk for sudden death often exhibit complex heart rhythms in which abnormal heartbeats are interspersed with normal heartbeats. We analyze such a complex rhythm in a single patient over a 12-h period and show that the rhythm can be described by a theoretical model consisting of two interacting oscillators with stochastic elements. By varying the magnitude of the noise, we show that for an intermediate level of noise, the model gives best agreement with key statistical features of the dynamics.

Stochastic response surface methods (SRSMs) for uncertainty propagation: application to environmental and biological systems.

Comprehensive uncertainty analyses of complex models of environmental and biological systems are essential but often not feasible due to the computational resources they require. "Traditional" methods, such as standard Monte Carlo and Latin Hypercube Sampling, for propagating uncertainty and developing probability densities of model outputs, may in fact require performing a prohibitive number of model simulations. An alternative is offered, for a wide range of problems, by the computationally efficient "Stochastic Response Surface Methods (SRSMs)" for uncertainty propagation. These methods ext

Computing the inducibility of broadly neutralizing antibodies under a context-dependent model of affinity maturation: applications to sequential vaccine design.

A key challenge in B-cell lineage-based vaccine design is understanding the "inducibility" of target neutralizing antibodies-the ability of these antibodies to be elicited by presentation of an immunogen. Induction relies on a combination of stochastic diversification and immunogen-based selection, and as a result is heavily dependent on the probabilistic accessibility of induction pathways. We explored inducibility using a detailed stochastic model of the somatic hypermutation process-which captures the critical "context-dependence" of sequence mutation rates-coupled to a stochastic populatio

The DNMT3A ADD domain is required for efficient de novo DNA methylation and maternal imprinting in mouse oocytes.

Establishment of a proper DNA methylation landscape in mammalian oocytes is important for maternal imprinting and embryonic development. De novo DNA methylation in oocytes is mediated by the DNA methyltransferase DNMT3A, which has an ATRX-DNMT3-DNMT3L (ADD) domain that interacts with histone H3 tail unmethylated at lysine-4 (H3K4me0). The domain normally blocks the methyltransferase domain via intramolecular interaction and binding to histone H3K4me0 releases the autoinhibition. However, H3K4me0 is widespread in chromatin and the role of the ADD-histone interaction has not been studied in vivo

Quantum dot blueing and blinking enables fluorescence nanoscopy.

We demonstrate superresolution fluorescence imaging of cells using bioconjugated CdSe/ZnS quantum dot markers. Fluorescence blueing of quantum dot cores facilitates separation of blinking markers residing closer than the diffraction barrier. The high number of successively emitted photons enables ground state depletion microscopy followed by individual marker return with a resolving power of the size of a single dot (∼12 nm). Nanoscale imaging is feasible with a simple webcam.

Determination of threshold conditions for a non-linear stochastic partnership model for heterosexually transmitted diseases with stages.

When comparing the performance of a stochastic model of an epidemic at two points in a parameter space, a threshold is said to have been crossed when at one point an epidemic develops with positive probability; while at the other there is a tendency for an epidemic to become extinct. The approach used to find thresholds in this paper was to embed a system of ordinary non-linear differential equations in a stochastic process, accommodating the formation and dissolution of marital partnerships in a heterosexual population, extra-marital sexual contacts, and diseases such as HIV/AIDS with stages.

Integrating bioengineering, super-resolution microscopy and mechanobiology in autophagy research: addendum to the guidelines (4th edition).

Recent key technological developments, such as super-resolution microscopy and microfabrication, enabled investigation of biological processes, including macroautophagy/autophagy, with unprecedented spatiotemporal resolution and control over experimental conditions. Such disruptive innovations deepened our capability to provide mechanistic understandings of the autophagic process and its causes. This addendum aims to expand the guidelines on autophagy in three key directions: optical methods enabling visualization of autophagic machinery beyond the diffraction-limited resolution; bioengineerin
