Identifying fungal-host associations in an amphibian host system.

Host-associated microbes can interact with macro-organisms in a number of ways that affect host health. Few studies of host-associated microbiomes, however, focus on fungi. In addition, it is difficult to discern whether a fungal organism found in or on an ectotherm host is associating with it in a durable, symbiotic interaction versus a transient one, and to what extent the habitat and host share microbes. We seek to identify these host-microbe interactions on an amphibian, the Colorado boreal toad (Anaxyrus boreas boreas). We sequenced the ITS1 region of the fungal community on the skin of w

The granuloma in cryptococcal disease.

Although we have recognized cryptococcosis as a disease entity for well over 100 years, there are many details about its pathogenesis which remain unknown. A major barrier to better understanding is the very broad range of clinical and pathological forms cryptococcal infections can take. One such form has been historically called the cryptococcal granuloma, or the cryptococcoma. These words have been used to describe essentially any mass lesion associated with infection, due to their presumed similarity to the quintessential granuloma, the tubercle in tuberculosis. Although clear distinctions

Metatranscriptomics for the Human Microbiome and Microbial Community Functional Profiling.

Shotgun metatranscriptomics (MTX) is an increasingly practical way to survey microbial community gene function and regulation at scale. This review begins by summarizing the motivations for community transcriptomics and the history of the field. We then explore the principles, best practices, and challenges of contemporary MTX workflows: beginning with laboratory methods for isolation and sequencing of community RNA, followed by informatics methods for quantifying RNA features, and finally statistical methods for detecting differential expression in a community context. In thesecond half of th

Stochastic Chlamydia Dynamics and Optimal Spread.

Chlamydia trachomatis is an important bacterial pathogen that has an unusual developmental switch from a dividing form (reticulate body or RB) to an infectious form (elementary body or EB). RBs replicate by binary fission within an infected host cell, but there is a delay before RBs convert into EBs for spread to a new host cell. We developed stochastic optimal control models of the Chlamydia developmental cycle to examine factors that control the number of EBs produced. These factors included the probability and timing of conversion, and the duration of the developmental cycle before the host

Shigella sonnei Does Not Use Amoebae as Protective Hosts.

Shigella flexneri and Shigella sonnei bacteria cause the majority of all shigellosis cases worldwide. However, their distributions differ, with S. sonnei predominating in middle- and high-income countries and S. flexneri predominating in low-income countries. One proposed explanation for the continued range expansion of S. sonnei is that it can survive in amoebae, which could provide a protective environment for the bacteria. In this study, we demonstrate that while both S. sonnei and S. flexneri can survive coculture with the free-living amoebae Acanthamoebae castellanii, bacterial growth is

Delineation of molecular interactions of plant growth promoting bacteria induced β-1,3-glucanases and guanosine triphosphate ligand for antifungal response in rice: a molecular dynamics approach.

BACKGROUND: The plant growth is influenced by multiple interactions with biotic (microbial) and abiotic components in their surroundings. These microbial interactions have both positive and negative effects on plant. Plant growth promoting bacterial (PGPR) interaction could result in positive growth under normal as well as in stress conditions. METHODS: Here, we have screened two PGPR's and determined their potential in induction of specific gene in host plant to overcome the adverse effect of biotic stress caused by Magnaporthe grisea, a fungal pathogen that cause blast in rice. We demonstra

Protocol for a murine skin abscess model to study bacterial infection dynamics, microbial interactions, and treatment efficacy.

We present a murine skin abscess model to study pathogen-pathogen and host-pathogen interactions, infection progression, and therapeutic interventions. We outline steps for real-time monitoring of bacterial infection dynamics and host responses using bioluminescent or fluorescently labeled bacteria using IVIS (in vivo imaging system). We provide details to isolate bacterial and host RNA/DNA from infected tissues, enabling downstream transcriptomic and molecular analyses. This model offers a robust platform to study bacterial pathogenesis and host immunity and evaluate antimicrobial or innovati

Unveiling diverse interactions between soil microbiota and host plants for sustainable agriculture: current limitations and prospects.

The intricate relationship between soil microbiota and host plants plays a pivotal role in maintaining soil health and sustaining agricultural productivity. In this review, we examined current knowledge of these interactions, highlighting both their significance and the limitations in existing research. Although substantial progress has been made in elucidating the roles of diverse microbial communities in nutrient cycling, plant growth promotion, and disease suppression, several challenges remain. These include the complexity and diversity of microbial communities, as well as the dynamic natu

Holobiomes in succession: post-glacial microbial communities are structured by hosts, time and habitat heterogeneity.

Glacier forefields provide model ecosystems for studying primary succession, where newly exposed substrates are colonized by microbes associated with lichens, biological soil crusts (BSCs), mosses, vascular plants, and bulk soil. Collectively, these sources form an interconnected microbial holobiome, yet their roles in structuring bacterial and fungal metacommunities remain poorly understood. We investigated how source identity, moraine age, and topography shape microbial assembly across four glacier forefields in the high-altitude desert of Ladakh, India (northwestern Himalaya). The faecal microbiota and its influence on fur seal (Arctocephalus sp.) physiology.

BACKGROUND: The gastrointestinal microbiota is a key determinant of vertebrate physiology, metabolism, and adaptation, forming a dynamic holobiont system that supports host health and resilience. However, while the gut microbiota of several fur seal species has been described, most studies have focused primarily on taxonomic composition, leaving a major gap in understanding how microbial communities influence host physiology in marine mammals. This study provides the first comprehensive comparison of the faecal microbiota and blood metabolomic profiles of Australian (Arctocephalus pusillus dor

The microbial damage and host response framework: lesson learned from pathogenic survival trajectories and immunoinflammatory responses of Talaromyces marneffei infection.

The adverse outcomes of fungal infection in mammalian hosts depend on the complex interactions between the host immune system and pathogen virulence-associated traits. The main clinical problems arise when the host response is either too weak to effectively eliminate the pathogen or overly aggressive, resulting in host tissue damage rather than protection. This article will highlight current knowledge regarding the virulence attributions and mechanisms involved in the dual-sided role of the host immune system in the immunopathogenesis of the thermally dimorphic fungus Talaromyces marneffei thr

Controlling skin microbiome as a new bacteriotherapy for inflammatory skin diseases.

The skin serves as the interface between the human body and the environment and interacts with the microbial community. The skin microbiota consists of microorganisms, such as bacteria, fungi, mites, and viruses, and they fluctuate depending on the microenvironment defined by anatomical location and physiological function. The balance of interactions between the host and microbiota plays a pivotal role in the orchestration of skin homeostasis; however, the disturbance of the balance due to an alteration in the microbial communities, namely, dysbiosis, leads to various skin disorders. Recent de

Defensive symbiosis against giant viruses in amoebae.

Protists are important regulators of microbial communities and key components in food webs with impact on nutrient cycling and ecosystem functioning. In turn, their activity is shaped by diverse intracellular parasites, including bacterial symbionts and viruses. Yet, bacteria-virus interactions within protists are poorly understood. Here, we studied the role of bacterial symbionts of free-living amoebae in the establishment of infections with nucleocytoplasmic large DNA viruses (Nucleocytoviricota). To investigate these interactions in a system that would also be relevant in nature, we first i

Penicillium-mediated toxicity and microbial dysbiosis are associated with fruiting body abortion in artificially cultivated Chinese cordyceps.

Chinese cordyceps consists of fruiting body and sclerotia (larvae part) formed through the parasitism of the insect Hepialidae by the fungus Ophiocordyceps sinensis, but artificial cultivation is hindered by fruiting body abortion, severely impacting yield and quality. The interactions between the fungus, its host insects, and soil are critical for its development. Multi-omics analyses were conducted to compare normally and abnormally developing samples, examining microbial communities and metabolites in fungus-colonized host larvae and the mycosphere soil. Abnormal fruiting body development w

The cross-talk between opportunistic fungi and the mammalian host via microbiota's metabolism.

An increased understanding of the importance of microbiota in shaping the host's immune and metabolic activities has rendered fungal interactions with their hosts more complex than previously appreciated. It is now clear that a three-way interaction between host, fungi, and microbiota dictates the types of host-fungus relationship. Indeed, microbial dysbiosis predisposes to a variety of chronic fungal infections and diseases at local and distant sites. By correlating changes in metabolite profiles with microbiota metagenomic composition, we have defined a functional node whereby certain bacter

Host traits and environmental factors shape infection heterogeneity in wild rat-protozoa networks.

The occurrence of microbes in animal hosts is highly heterogeneous, shaped by interactions among host traits, environmental context, and microbial diversity. Understanding this heterogeneity is particularly critical for endoparasite infections, where some hosts harbor diverse, high-burden assemblages that elevate disease spread and spillover risk. Yet the mechanisms underlying such heterogeneity remain poorly understood in wild systems, especially at the individual-host level. We addressed this challenge by studying protozoan infections in introduced black rats (Rattus rattus) across environme

Intranasal Delivery of Peptide-Morpholinos to Knockdown Influenza Host Factors in Mice.

Influenza viruses replicate primarily in the lung tissue of different host species. For efficient replication the virus utilizes host factors that are expressed in target cells. Cell-penetrating peptide-conjugated Morpholino oligomers (PPMOs) designed to target viral proteins have shown promising results as potential antiviral drugs in tissue culture and animal models. However, since viruses tend to have high rates of mutations, targeting viral proteins may result in viral escape mutants. An alternative approach to inhibit virus replication with PPMOs is to target host factors that are require

Host transcriptional signatures associated with microbial sequence signals reveal age-related decline in intestinal homeostasis.

AIMS: To characterize age-associated alterations in intestinal barrier homeostasis by integrating host transcriptomic profiles and mucosa-associated microbial sequence signals recovered from human colonic biopsy RNA-seq datasets. MATERIALS AND METHODS: We performed an integrative host-microbiome metatranscriptomic analysis of human colonic biopsies from adults aged 20 to >70 years (n = 238). RNA-seq libraries from four public datasets were analyzed using DESeq2, GSEA, Ingenuity Pathway Analysis (IPA), and SAHMI for differential expression, pathway enrichment, and microbial profiling. Post-Microbial Therapeutics for the Next Generation of Medicine.

Post-microbial therapeutics is proposed here as an integrative, function-centered framework rather than a new therapeutic class. It asks whether a defined microbial perturbation can produce a reproducible change in a microbial function, biochemical output, and clinically relevant host phenotype. Bacteriophages provide a perturbation model because their host dependence permits strain-selective intervention, but the framework also distinguishes between whole phages and engineered phages, lysins, depolymerases, delivery systems, and combination products. A central requirement is that a microbial

Microbial keystone taxa and metabolic signatures in centenarians regulate intestinal homeostasis during aging.

Microbial networks and keystone taxa play pivotal roles in maintaining gut microecological stability and host homeostasis, irrespective of their abundance. However, most previous studies of aging-associated gut microbiota have relied on abundance-based analyses, largely overlooking microbial networks and microbe-host interactions. Here, we employed a co-occurrence network approach to identify keystone taxa during aging in humans and mice. We found that centenarians harbor distinctive keystone taxa dominated by members of Clostridium, of which Clostridium scindens (C. scindens) can significantl
