Towards the development of novel Trypanosoma brucei RNA editing ligase 1 inhibitors.

BACKGROUND: Trypanosoma brucei (T. brucei) is an infectious agent for which drug development has been largely neglected. We here use a recently developed computer program called AutoGrow to add interacting molecular fragments to S5, a known inhibitor of the validated T. brucei drug target RNA editing ligase 1, in order to improve its predicted binding affinity. RESULTS: The proposed binding modes of the resulting compounds mimic that of ATP, the native substrate, and provide insights into novel protein-ligand interactions that may be exploited in future drug-discovery projects. CONCLUSIONS:

The E3 ligase Smurf1 regulates Wolfram syndrome protein stability at the endoplasmic reticulum.

The HECT-type ubiquitin ligase (E3) Smad ubiquitination regulatory factor 1 (Smurf1) targets various substrates, including Smad1/5, RhoA, Prickle 1, MEKK2, and JunB for degradation and thereby regulates adult bone formation and embryonic development. Here, we identify the endoplasmic reticulum (ER)-localized Wolfram syndrome protein (WFS1) as a specific degradation substrate of Smurf1. Mutations in the WFS1 gene cause Wolfram syndrome, an autosomal recessive disorder characterized by diabetes mellitus and optic atrophy. WFS1 negatively regulates the ER stress response, and WFS1 deficiency in m

Anti-arthritic effect of E3 ubiquitin ligase, c-MIR, expression in the joints.

Cellular modulator of immune recognition (c-MIR) is an E3 ubiquitin ligase that ubiquitinates MHC class II and CD86 for their endocytosis and subsequent lysosomal degradation. In accordance with their importance in antigen presentation, systemic c-MIR over-expression downmodulates adaptive immune responses. Rheumatoid arthritis (RA) is a chronic synovitis driven by autoimmunity in the joints. Since antigen-presenting cells, such as macrophages, dendritic cells (DCs) and rheumatoid factor-positive B cells are abundant in the rheumatoid synovial tissues, autoantigens released by tissue damage sh

Responses of glutamate cysteine ligase and glutathione to oxidants in deer mice (Peromyscus maniculatus).

Sensitivities of a wildlife species, deer mice, to oxidants were evaluated. A single dose (1589 mg/kg body weight by intraperitoneal injection) of carbon tetrachloride, a typical hepatotoxicant, caused changes in GCL activity and GSH content in multiple organs of deer mice. Hepatic GCL activity and GSH content were depleted substantially (P<0.01), renal GCL activity increased (P<0.05). Blood, brain and heart GCL activities increased (P<0.05), whereas GSH contents decreased significantly. Deer mice were exposed to Pb, or Pb together with Cu and Zn via drinking water for 4 weeks. GCL activities

E3 ligase-defective Cbl mutants lead to a generalized mastocytosis and myeloproliferative disease.

Somatic mutations of Kit have been found in leukemias and gastrointestinal stromal tumors. The proto-oncogene c-Cbl negatively regulates Kit and Flt3 by its E3 ligase activity and acts as a scaffold. We recently identified the first c-Cbl mutation in human disease in an acute myeloid leukemia patient, called Cbl-R420Q. Here we analyzed the role of Cbl mutants on Kit-mediated transformation. Coexpression of Cbl-R420Q or Cbl-70Z with Kit induced cytokine-independent proliferation, survival, and clonogenic growth. Primary murine bone marrow retrovirally transduced with c-Cbl mutants and transplan

VprBP targets Merlin to the Roc1-Cul4A-DDB1 E3 ligase complex for degradation.

Inactivation of the neurofibromatosis type 2 (NF2) tumor suppressor gene function has been observed not only in familial schwannomas and other central nervous system tumors, but also in malignant tumors unrelated to the NF2 syndrome, indicating a broader role of NF2 in human tumorigenesis. The NF2-encoded protein Merlin is closely related to the Ezrin-Radixin-Moesin family of membrane/cytoskeleton linker proteins, and has been demonstrated to suppress tumor growth by inhibiting extracellular signal-regulated kinase (ERK) and Rac1 activation. Interestingly, serum deprivation has been shown to r

ATM engages autodegradation of the E3 ubiquitin ligase COP1 after DNA damage.

The ataxia telangiectasia mutated (ATM) protein kinase is a critical component of a DNA-damage response network configured to maintain genomic integrity. The abundance of an essential downstream effecter of this pathway, the tumor suppressor protein p53, is tightly regulated by controlled degradation through COP1 and other E3 ubiquitin ligases, such as MDM2 and Pirh2; however, the signal transduction pathway that regulates the COP1-p53 axis following DNA damage remains enigmatic. We observed that in response to DNA damage, ATM phosphorylated COP1 on Ser(387) and stimulated a rapid autodegradat

Detection of the BRAF V600E mutation in melanocytic lesions using the ligase detection reaction.

BACKGROUND: BRAF is a member of the RAF kinase family, and it promotes signaling through the RAS-MAP kinase signal transduction cascade. Research has shown that a majority of melanomas and nevi exhibit an activating V600E (T1799A) mutation in BRAF exon 15. Additional studies of BRAF have demonstrated that the T1799A mutation is absent in uveal melanomas and Spitz nevi. METHODS: The ligase detection reaction (LDR) is a sensitive technique that can identify specific DNA mutations occurring at very low frequency within heterogeneous clinical samples, and it has previously been used to analyze mu

TRIM37 defective in mulibrey nanism is a novel RING finger ubiquitin E3 ligase.

Mulibrey nanism is an autosomal recessive prenatal-onset growth disorder characterized by dysmorphic features, cardiomyopathy, and hepatomegaly. Mutations in TRIM37 encoding a tripartite motif (TRIM, RING-B-box-coiled-coil)-family protein underlie mulibrey nanism. We investigated the ubiquitin ligase activity predicted for the RING domain of TRIM37 by analyzing its autoubiquitination. Full-length TRIM37 and its TRIM domain were highly polyubiquitinated when co-expressed with ubiquitin. Polyubiquitination was decreased in a mutant protein with disrupted RING domain (Cys35Ser;Cys36Ser) and in th

[Development of a gap ligase chain reaction for detection of Chlamydia trachomatis in newborn infants].

OBJECTIVE: To establish a gap ligase chain reaction (G-LCR) assay for the detection of Chlamydia trachomatis (Ct) in neonates with pneumonia. METHODS: A G-LCR DNA amplification assay that targeted the outer major membrane protein gene (omp1) of Ct was developed to detect Ct. The sensitivity and specificity of the G-LCR test was examined by the use of highly purified elementary bodies (EBs). Nasopharyngeal swabs taken from 328 neonates with pneumonia were analyzed by Gap-LCR and cell culture. RESULTS: The detection limit of G-LCR was 2 EBs. G-LCR could detect five species of Ct and was not cr

DNA ligase IV-dependent NHEJ of deprotected mammalian telomeres in G1 and G2.

BACKGROUND: Telomeres are required to prevent end-to-end chromosome fusions. End-to-end fusions of metaphase chromosomes are observed in mammalian cells with dysfunctional telomeres due to diminished function of telomere-associated proteins and in cells experiencing extensive attrition of telomeric DNA. However, the molecular nature of these fusions and the mechanism by which they occur have not been elucidated. RESULTS: We document that telomere fusions resulting from inhibition of the telomere-protective factor TRF2 are generated by DNA ligase IV-dependent nonhomologous end joining (NHEJ).

An RNA ligase essential for RNA editing and survival of the bloodstream form of Trypanosoma brucei.

RNA editing in trypanosomes occurs by a series of enzymatic steps that are catalyzed by a macromolecular complex. The TbMP52 protein is shown to be a component of this complex, to have RNA ligase activity, and to be one of two adenylatable proteins in the complex. Regulated repression of TbMP52 blocks editing, which shows that it is a functional component of the editing complex. This repression is lethal in bloodforms of the parasite, indicating that editing is essential in the mammalian stage of the life cycle. The editing complex, which is present in all kinetoplastid parasites, may thus be

Several dinucleoside polyphosphates are acceptor substrates in the T4 RNA ligase catalyzed reaction.

Several dinucleoside polyphosphates accept cytidine-3', 5'-bisphosphate from the adenylylated donor 5'-adenylylated cytidine 5',3'-bisphosphate in the T4 RNA ligase catalyzed reaction. The 5'-adenylylated cytidine 5',3'-bisphosphate synthesized in a first step, from ATP and cytidine-3',5'-bisphosphate, is used as a substrate to transfer the cytidine-3',5'-bisphosphate residue to the 3'-OH group(s) of diguanosine tetraphosphate (Gp4G) giving rise to Gp4GpCp and pCpGp4GpCp in a ratio of approximately 10 : 1, respectively. The synthesized Gp4GpCp was characterized by treatment with snake venom ph

Ligase chain reaction assay for human mutations: the Sickle Cell by LCR assay.

We can detect the beta-globin gene sickle cell mutation by using an assay based on the ligase chain reaction. The simultaneous amplification of the human growth hormone gene in the same reaction serves as a control for the amount of template DNA or amplification efficiency. Ligation products, which are biotinylated at one end and tagged with an arbitrary "tail" sequence at the other, are captured by hybridization to "tail"-complementary oligonucleotides immobilized on polystyrene microwells. The captured ligation products are detected colorimetrically by use of streptavidin-alkaline phosphatas

E3 ubiquitin ligase-mediated necroptosis: regulatory mechanisms and therapeutic implication in cancer.

Necroptosis, a form of regulated cell death, has attracted significant attention as a potential therapeutic target for cancer. Although necroptosis is regulated at various levels, ubiquitination is key to post-translational regulation of necroptotic cell death. E3 ubiquitin ligases are the most remarkable enzymes in the ubiquitination modification, responsible for recognizing and ubiquitinating specific substrates. In this review article, we will explain how E3 ubiquitin ligases influences necroptosis, as well as to discuss what is the present state of the knowledge about the role of E3 ubiqui

Ubiquitin ligase ITCH regulates life cycle of SARS-CoV-2 virus.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infection poses a major threat to public health, and understanding the mechanism of viral replication and virion release would help identify therapeutic targets and effective drugs for combating the virus. Herein, we identified E3 ubiquitin protein ligase Itchy homolog (ITCH) as a central regulator of SARS-CoV-2 at multiple steps and processes. ITCH enhances the ubiquitination of viral envelope and membrane proteins and mutual interactions of structural proteins, thereby aiding in virion assembly. ITCH-mediated ubiquitination also en

A unified platform for the rapid assembly of glutarimides for Cereblon E3 ligase modulatory drugs.

Glutarimide-containing Cereblon (CRBN) ligands are critical motifs for PROTACs, molecular glue degraders and next-generation Cereblon E3 ligase modulatory drugs (CELMoDs), which represent promising therapeutic modalities in targeted protein degradation. However, the multistep synthetic routes required to access glutarimide scaffolds continue to present formidable challenges for medicinal chemists, limiting rapid structure-activity relationship (SAR) exploration and late-stage diversification. To streamline access to these privileged motifs, modular and efficient methodologies are still highly

E3 Ubiquitin Ligase Rsp5 Controls Lifestyle Transition and Pathogenicity in Arthrobotrys oligospora.

Fungi have evolved sophisticated mechanisms to survive in complex environments. Nematode-trapping fungi (NTF) sense and recognize nematode prey to transition from a saprophytic to predatory lifestyle, rendering them promising biocontrol agents against plant-parasitic nematodes. Ubiquitination is essential for eukaryotic cellular homeostasis, yet its regulation of NTF development and pathogenicity remains unclear. Here, we identify the conserved E3 ubiquitin ligase AoRsp5 as a critical factor for all major life stages of Arthrobotrys oligospora. Knockout of rsp5 impairs Endosomal Sorting Comple

Best practices for biotin ligase-based proximity labeling proteomics in plant systems.

Proximity labeling (PL) proteomics, primarily powered by engineered biotin ligases such as BioID and TurboID, has emerged as a transformative approach for mapping protein association networks and subcellular proteomes in living cells. By covalently biotinylating proteins within a nanometer-scale radius of a bait protein, PL captures transient, weak, and spatially restricted associations that often escape conventional affinity-based methods. However, applying PL in plants introduces distinctive challenges, including rigid cell walls that can limit biotin penetration, tissue-specific variation i

The atypical E3 ligase HOIL-1 safeguards the ribosome during cellular stress.

The ribosome has emerged as a signalling hub that can sense metabolic perturbations and coordinate responses that either restore homeostasis or initiate cell death. The range of insults that signal via the ribosome and the mechanisms governing such cell fate decisions remain uncharacterized. Here we identify the atypical E3 ligase HOIL-1 as an unexpected node in the ribosome signalling network that resolves cellular stress. We find that truncating HOIL-1 mutations associated with dilated cardiomyopathy exacerbate cardiac dysfunction in mice and broadly sensitize cells to nutrient and translati
