Large-scale molecular and tissue microarray analysis of mesothelin expression in common human carcinomas.

The 40-kilodalton processed glycoprotein, mesothelin, is highly expressed in epithelial mesotheliomas and adenocarcinomas of the ovary (serous papillary) and pancreas, but its expression in a large series of other common carcinomas has not been completely explored. In the present study, we used oligonucleotide and tissue microarrays to profile the expression of the mesothelin gene (MSLN) and encoded protein, respectively. Among 150 carcinomas of multiple anatomic sites, we found the highest average expression of MSLN in serous carcinomas of the ovary and adenocarcinomas of the pancreas, consis

DNA microarray analysis of differential gene expression in Borrelia burgdorferi, the Lyme disease spirochete.

DNA microarrays were used to survey the adaptive genetic responses of Borrelia burgdorferi (Bb) B31, the Lyme disease spirochete, when grown under conditions analogous to those found in unfed ticks (UTs), fed ticks (FTs), or during mammalian host adaptation (Bb in dialysis membrane chambers implanted in rats). Microarrays contained 95.4% of the predicted B31 genes, 150 (8.6%) of which were differentially regulated (changes of > or = 1.8-fold) among the three growth conditions. A substantial proportion (46%) of the differentially regulated genes encoded proteins with predicted export signals (2

Exploring Gene Expression Patterns in Alzheimer's Disease Using a Human Microarray Data Meta-Analysis.

Alzheimer's disease (AD) is the most common neurodegenerative disorder worldwide, for which aging represents the main risk factor. As the global elderly population expands, the prevalence of Alzheimer's disease escalates rapidly. Notably, as AD brain lesions may start 15-20 years before the appearance of the first symptoms, early diagnosis or prognosis of AD is of paramount importance for better patient treatment. Based on the absence of effective cure or early diagnosis of AD, this meta-analysis investigates the differentially expressed genes between Alzheimer's and a healthy brain and identi

Machine learning-based DNA microarray analysis for disease detection using the MICRO-AI framework.

DNA microarray is a transformative technique in genomics, enabling simultaneous examination of thousands of gene expression levels. However, noise, high dimensionality (typically 12,000-22,000 genes), small sample sizes (155-1097 samples) and class imbalance complicate the extraction of meaningful diagnostic patterns. This paper presents MICRO-AI (Microarray Classification and Recognition using Artificial Intelligence), a comprehensive machine learning framework for DNA microarray analysis and automated disease diagnosis. The framework integrates advanced preprocessing (quantile normalisation,

Role of Serum Inflammatory Cytokines in Sepsis Rats Following BMSCs Transplantation: Protein Microarray Analysis.

Bone marrow stromal cells (BMSCs) have emerged as a potential therapy for sepsis, yet the underlying mechanisms remain unclear. In this study, we investigated the effects of BMSCs on serum inflammatory cytokines in a rat model of lipopolysaccharide (LPS)-induced sepsis. Sepsis was induced by intravenous injection of LPS, followed by transplantation of BMSCs. We monitored survival rates for 72 h and evaluated organ functions, histopathological changes, and cytokines expression. Sepsis rats showed decreased levels of white blood cells, platelets, lymphocyte ratio, and oxygen partial pressure, al

The long noncoding RNA expression profiles of paroxysmal atrial fibrillation identified by microarray analysis.

BACKGROUND: Long noncoding RNAs (lncRNAs) represent a novel class of noncoding RNAs that are involved in a variety of biological processes and human diseases. Recent evidence suggested that lncRNAs were associated with cardiac disorders. However, the roles of lncRNAs in paroxysmal atrial fibrillation (PAF) remain elusive. The purpose of the present study was to identify differentially expressed lncRNAs in PAF and predict their potential functions. METHODS: Between May 2014 and December 2015, a total of 67 patients, including 34 patients with PAF and 33 patients without PAF were recruited in t

Identification of pterygium-related long non-coding RNAs and expression profiling by microarray analysis.

Pterygium is a common degenerative and proliferative disease of the ocular surface. It becomes a significant sight-threatening complication once its ingrowth covers the pupil. The proliferative capacities of pterygial cells give pterygia the appearance of having a mechanism similar to tumorigenesis. Long non-coding RNAs (lncRNAs) are key regulators of gene expression. The expression levels of certain lncRNAs are associated with a number of diseases, such as different tumors and metabolic disorders, among others. However, the contributions of lncRNAs to pterygium remain largely unexplored. In t

Microarray gene expression analysis in ovine ductus arteriosus during fetal development and birth transition.

BACKGROUND: Patent ductus arteriosus (PDA) in the newborn is the most common congenital heart anomaly and is significantly more common in preterm infants. Contemporary pharmacological treatment is effective in only 70-80% of the cases. Moreover, indomethacin or ibuprofen, which are used to close a PDA may be accompanied by serious side effects in premature infants. To explore the novel molecular pathways, which may be involved in the maturation and closure of the ductus arteriosus (DA), we used fetal and neonatal sheep to test the hypothesis that maturational development of DA is associated wi

DNA microarray analysis of Staphylococcus aureus causing bloodstream infection: bacterial genes associated with mortality?

Providing evidence for microbial genetic determinants' impact on outcome in Staphylococcus aureus bloodstream infections (SABSI) is challenging due to the complex and dynamic microbe-host interaction. Our recent population-based prospective study reported an association between the S. aureus clonal complex (CC) 30 genotype and mortality in SABSI patients. This follow-up investigation aimed to examine the genetic profiles of the SABSI isolates and test the hypothesis that specific genetic characteristics in S. aureus are associated with mortality. SABSI isolates (n = 305) and S. aureus CC30 iso

Genome-wide microarray analysis of gene expression profiling in major depression and antidepressant therapy.

Major depressive disorder (MDD) is a serious health concern worldwide. Currently there are no predictive tests for the effectiveness of any particular antidepressant in an individual patient. Thus, doctors must prescribe antidepressants based on educated guesses. With the recent advent of scientific research, genome-wide gene expression microarray studies are widely utilized to analyze hundreds of thousands of biomarkers by high-throughput technologies. In addition to the candidate-gene approach, the genome-wide approach has recently been employed to investigate the determinants of MDD as well

Apoptotic signal molecules in skin biopsies of cutaneous lupus erythematosus: analysis using tissue microarray.

Cutaneous lupus erythematosus (CLE) is a heterogeneous autoimmune disease. Different pathogenetic mechanisms, including the accumulation of apoptotic keratinocytes in CLE, have been reported. Therefore, we investigated whether CLE and other inflammatory skin diseases differ with regard to the epidermal expression of molecules that are crucial for the initiation and regulation of apoptosis. In this study, 241 skin biopsies from patients with CLE, psoriasis (PSO), lichen planus (LP) and healthy controls (HCs) were analysed immunohistochemically using the tissue microarray (TMA) technique.
