Revealing the spatial heterogeneity of the gut microbiota of red-feather ducks and their interaction with environmental microorganisms.

Ducks are one of important economic waterfowl species, and their gastrointestinal microbiota play crucial roles in nutrient metabolism, immune regulation, and host health maintenance. In this study, we collect 436 gastrointestinal content samples from red-feather ducks, including samples from the glandular stomach, muscular stomach, duodenum, ileum and cecum, as well as 10 environmental samples (water and soil). We then employed 16S rRNA gene sequencing to explore the gastrointestinal microbial communities of ducks and their interactions with environmental microbes from soil and water. The gas

Phage transmission strategies: are phages farming their host?

Extensive coevolution has led to utterly intricate interactions between phages and their bacterial hosts. While both the (short-term) intracellular molecular host-subversion mechanisms during a phage infection cycle and the (long-term) mutational arms race between phages and host cells have traditionally received a lot of attention, there has been an underestimating neglect of (mid-term) transmission strategies by which phages manage to cautiously spread throughout their host population. However, recent findings underscore that phages encode mechanisms to avoid host cell scarcity and promote c

A genotoxin associated with colorectal cancer linked to gut dysbiosis in children with cystic fibrosis.

Cystic fibrosis (CF) substantially alters the gastrointestinal microbiome from an early age, leading to significant changes in microbial composition and functionality. This study explores the physiological and microbiological factors contributing to dysbiosis in children with cystic fibrosis (cwCF), characterized by an increase in potentially pathogenic Escherichia coli and a decrease in beneficial anaerobes such as Bacteroides. In this study, we employed an in vitro medium representative of the nutritional environment of the CF colon to test the role of factors including mucin, fat, bile, pH,

Inter-kingdom interactions and environmental influences on the oral microbiome in severe early childhood caries.

UNLABELLED: Dental caries arise from intricate interactions among oral microorganisms, impacting ecological stability and disease progression. In this study, we aimed to investigate the microbial diversity and inter-kingdom interactions in severe early childhood caries (S-ECC) and assess the influence of environmental factors such as salivary pH and trace elements. We analyzed 61 children aged 3-4 years with complete deciduous dentition, evaluating salivary pH, buffering capacity, and trace elements (iron, fluoride). We examined the performance of 16S rRNA V1-V9 regions gene and internal trans

Syntrophic pathways for microbial mercury methylation.

Exposure to dietary sources of methylmercury (MeHg) is the focus of public health concerns with environmental mercury (Hg) contamination. MeHg is formed in anoxic environments by anaerobic microorganisms. This process has been studied mostly with single-species culture incubations, although the relevance of such studies to Hg(II)-methylation in situ is limited because microbial activities in the environment are critically modulated by interactions among microbial functional groups. Here we describe experiments in which Hg(II)-methylation was examined within the context of various microbial syn

Advances in Spatial Heterogeneity and Cellular Localization Specificity of Intratumoral Bacteria.

Bacteria in tumors are increasingly recognized to be a part of the tumor microenvironment and their biological function depends on the location and relative abundance of a given microorganism or microbial community. Genetic sequencing data directly from tissue samples to detection of active metabolic signals from microorganisms, cell-microbiome interactions, ultrastructural localization of microorganisms; these are all different kinds of inferences about the functional role of the microbiome, and the evidence for "microbial presence and function" grows in a stepwise fashion. Furthermore, most

Host-microbe interactions in the appendix of children with inflammatory bowel diseases.

The human appendix is traditionally considered a vestigial organ; however, clinical observations link it to inflammatory bowel diseases (IBDs), including Crohn disease (CD) and ulcerative colitis (UC), as suggested by periappendicular inflammation and the reported protective effect of appendectomy in UC. Despite these associations, its functional contribution remains poorly defined. Here, we performed a multiomics analysis of appendix tissue from pediatric patients with IBD and non-IBD surgical controls (n = 15) to characterize microbial composition and host molecular landscape. In vitro communities derived from oral and gut microbial floras inhibit the growth of bacteria of foreign origins.

The gastrointestinal (GI) tract is home to trillions of microbes. Within the same GI tract, substantial differences in the bacterial species that inhabit the oral cavity and intestinal tract have been noted. While the influence of host environments and nutritional availability in shaping different microbial communities is widely accepted, we hypothesize that the existing microbial flora also plays a role in selecting the bacterial species that are being integrated into the community. In this study, we used cultivable microbial communities isolated from different parts of the GI tract of mice (

Intestinal colonization resistance in the context of environmental, host, and microbial determinants.

Microbial communities that colonize the human gastrointestinal (GI) tract defend against pathogens through a mechanism known as colonization resistance (CR). Advances in technologies such as next-generation sequencing, gnotobiotic mouse models, and bacterial cultivation have enhanced our understanding of the underlying mechanisms and the intricate microbial interactions involved in CR. Rather than being attributed to specific microbial clades, CR is now understood to arise from a dynamic interplay between microbes and the host and is shaped by metabolic, immune, and environmental factors. This

Ecological Insights into Gut Microbiota Networks Across Cognitive States in Alzheimer's Disease.

The ecological mechanisms governing gut microbial community stability during Alzheimer's disease (AD) progression remain poorly understood. This study employed an ecological network to investigate microbial interactions and stability across cognitively normal controls (CK), individuals with mild cognitive impairment (MCI), and AD patients. We observed a stepwise decline in network complexity across groups, characterized by reduced clustering coefficients and average degree, from CK to AD. While the MCI group exhibited intermediate structural complexity, it displayed the highest vulnerability a

Microbially driven Fe-N cycle: Intrinsic mechanisms, enhancement, and perspectives.

The iron‑nitrogen (FeN) cycle driven by microbes has great potential for treating wastewater. Fe is a metal that is frequently present in the environment and one of the crucial trace elements needed by microbes. Due to its synergistic role in the microbial N removal process, Fe goes much beyond the essential nutritional needs of microorganisms. Investigating the mechanisms behind the linked Fe-N cycle driven by microbes is crucial. The Fe-N cycle is frequently connected with anaerobic ammonia oxidation (anammox), nitrification, denitrification, dissimilatory nitrate reduction to ammonium (DNRA

Multi-site microbiota crosstalk in the postmenopausal: from dysbiosis mechanisms to precision interventions.

Persistent estrogen deficiency in postmenopause reshapes the gut-vaginal-urinary ecosystems, contributing to multisystem dysfunction through interconnected dysbiosis. Cross-niche microbial interactions amplify systemic risks: gut-derived toxins are linked to vascular inflammation, vaginal dysbiosis facilitates urinary pathogen colonization, and bile acid disruption impairs bone-immune homeostasis. This review synthesizes current mechanistic evidence illustrating how microbial networks propagate postmenopausal comorbidities. We propose the framework of "Postmenopausal Microbiota Network Medicin

Microplastic Pollution Is Associated with Fragmentation and Environmental Sensitivity of Marine Planktonic Microbial Communities.

The effects of increasing marine microplastic (MP) pollution on the microbial community structure and function remain uncertain, particularly under natural conditions. Specifically, our study focuses on free-living marine microbial communities (0.8-5 μm) rather than plastisphere biofilms. Here, we systematically evaluated differences in microbial community responses to environmental gradients across MP concentration regimes on the basis of a response modulation analysis framework (RMAF). In this framework, co-occurrence network analysis, random forest modeling, and SHapley Additive exPlanation

Gut microbiome disruption in Tanzanian pulmonary tuberculosis patients: links to treatment, nutritional status, and host immunity.

Tuberculosis (TB) and its treatment disrupt the gut microbiome, potentially impacting immune regulation and treatment outcomes. However, host-microbial interactions during TB disease are not well characterized. This cross-sectional study investigated the gut microbiome of pulmonary tuberculosis patients—both newly diagnosed and those treated for two months—compared to healthy controls in Tanzania. TB treatment was associated with reduced microbial diversity, distinct clustering, and depletion of Euryarchaeota and Cyanobacteria. Treated patients also showed increased Fusobacteria and Tenericute

Gut microbiota, microbiota-derived metabolites, and graft-versus-host disease.

Allogeneic hematopoietic stem cell transplantation is one of the most effective treatment strategies for leukemia, lymphoma, and other hematologic malignancies. However, graft-versus-host disease (GVHD) can significantly reduce the survival rate and quality of life of patients after transplantation, and is therefore the greatest obstacle to transplantation. The recent development of new technologies, including high-throughput sequencing, metabolomics, and others, has facilitated great progress in understanding the complex interactions between gut microbiota, microbiota-derived metabolites, and

An atlas of human vector-borne microbe interactions reveals pathogenicity mechanisms.

Vector-borne diseases are a leading cause of death worldwide and pose a substantial unmet medical need. Pathogens binding to host extracellular proteins (the "exoproteome") represents a crucial interface in the etiology of vector-borne disease. Here, we used bacterial selection to elucidate host-microbe interactions in high throughput (BASEHIT)-a technique enabling interrogation of microbial interactions with 3,324 human exoproteins-to profile the interactomes of 82 human-pathogen samples, including 30 strains of arthropod-borne pathogens and 8 strains of related non-vector-borne pathogens. T helper cell-dependent, microbial superantigen-induced murine B cell activation: polyclonal and antigen-specific antibody responses.

Microbial superantigens (SA), bound to human B cell surface MHC class II molecules, have been shown to promote direct, "cognate" interaction with SA-reactive autologous Th cells, resulting in polyclonal Ig production. To investigate the potential for microbial SA to support Th cell-dependent, Ag-specific antibody responses, we have extended our studies to the murine system. BALB/c Th cell lines (TCL), specific for either the Mycoplasma arthritis-derived SA or the Staphylococcus aureus-derived toxic shock syndrome toxin-1) were generated. These TCL cells are SA-specific, functionally noncross-r

Nickel-resistant gut microbiota: a missing link between environmental exposure and metabolic disease.

Environmental factors are emerging as important modulators of the gut microbiome, with significant implications for metabolic health. Among these, nickel-a ubiquitous dietary metal traditionally regarded as an allergen-is gaining recognition as a systemic immune-metabolic modulator. Chronic nickel exposure has been linked to overweight and metabolic alterations, particularly in nickel-allergic individuals, suggesting that environmental nickel may represent an underrecognized contributor to metabolic dysfunction in susceptible populations. Recent studies have identified nickel-resistant bacteri

Molecular rotors reveal the 3D viscous habitat of mucus-colonizing bacteria.

Interactions between bacteria and particulate organic matter, algae, coral reefs, fish, plant root systems, animals, and humans occur primarily through a dynamic interface of viscous mucus or mucilage. While mucus influences fundamental rates of bacterial infection, respiration, and carbon and nutrient cycling, our observations of this physical habitat of bacteria are limited by methods that damage the material and obfuscate spatial relationships. We present a technique using confocal microscopy of molecular rotors to reveal the 3D viscous structure of undisturbed mucus and associated bacteria

Detecting host responses to microbial stimulation using primary epithelial organoids.

The intestinal epithelium is constantly exposed to microbes residing in the lumen. Traditionally, the response to microbial interactions has been studied in cell lines derived from cancerous tissues, e.g. Caco-2. It is, however, unclear how the responses in these cancer cell lines reflect the responses of a normal epithelium and whether there might be microbial strain-specific effects. To address these questions, we derived organoids from the small intestine from a cohort of healthy individuals. Culturing intestinal epithelium on a flat laminin matrix induced their differentiation, facilitatin
