Bacterial succession on the leaf surface: a novel system for studying successional dynamics.

Succession is a widely studied process in plant and animal systems, but succession in microbial communities has received relatively little attention despite the ubiquity of microorganisms in natural habitats. One important microbial habitat is the phyllosphere, or leaf surface, which harbors large, diverse populations of bacteria and offers unique opportunities for the study of succession and temporal community assembly patterns. To explore bacterial community successional patterns, we sampled phyllosphere communities on cottonwood (Populus deltoides) trees multiple times across the growing se

PlantCCC prioritizes context-specific candidate ligand-receptor communication patterns in plant spatial transcriptomics.

Intercellular communication supports plant development and environmental responses, but its analysis in plant tissues is complicated by cell walls, plasmodesmata, and local tissue architecture. Spatial proximity therefore does not necessarily indicate effective communication. Plant ligand-receptor (L-R) resources also contain expanded gene families, homology-derived mappings, and uneven levels of experimental support. We developed PlantCCC, a spatially aware graph-learning framework that uses a plant L-R database as a candidate search space and combines residual spatial expression enhancement,

Acclimation to High Vapor Pressure Deficit in Warmer Air Can Reduce Tree Vulnerability to Drought-Induced Mortality.

Climate change imposes new constraints on tree survival, emphasising two key parameters: the vapour pressure deficit (VPD) and air temperature. Yet, no study has experimentally evaluated drought-induced tree mortality risk following acclimation to elevated temperatures with low or high VPD. Three tree species of contrasting temperature and drought tolerances (Prunus mahaleb, Quercus robur, and Populus nigra) underwent a growing season of acclimation to elevated temperature and/or VPD, and a lethal drought the following year until stem hydraulic failure was confirmed through micro-CT. Our mecha

Poplar CCR4-associated factor PtCAF1I is necessary for poplar development and defense response.

Poplar is one of the most widely used tree species in afforestation projects. CCR4 associated factor 1 (CAF1) is a major member of CCR4-NOT and plays an important role in eukaryotic mRNA deadenylation. However, its role in poplar remains unclear. In this study, the full-length cDNA of the PtCAF1I gene was cloned from the poplar by screening the highly expressed PtCAF1I gene in the identified PtCAF1 gene family by poplar sterilization. PtCAF1I was localized in the nucleus. Through sequence alignment, it was found that the PtCAF1I sequence contains three motifs and is highly similar to the CAF1

[Assessment of clinical usefulness of Eviprostat for benign prostatic hyperplasia--comparison of Eviprostat tablet with a formulation containing two-times more active ingredients].

We compared the usefulness of Eviprostat tablet, a therapeutic agent for benign prostatic hyperplasia (BPH), and EVI-F tablet, a new formulation of Eviprostat containing two times more active ingredients (Chimaphila umbellata extract, Populus tremula extract, Pulsatilla pratensis extract, Equisetum arvense extract and purified wheat germ oil) and consequently designed to reduce the number of tablets per dose by half. In this study, patients with BPH were randomly assigned to either Eviprostat group (6 tabs/day) or EVI-F group (3 tabs/day) using the envelope method. The clinical efficacy of the

The PopbZIP2-PopMYB4 regulatory module enhances disease resistance in poplars by modulating proanthocyanidin accumulation.

Anthracnose, caused by Colletotrichum gloeosporioides, is a significant fungal disease that affects poplar trees globally, leading to reduced yields and substantial economic losses. Proanthocyanidins (PAs) play a key role in resistance to fungal pathogens; however, the mechanisms by which PAs mediate resistance to anthracnose in poplar remain poorly understood. In this study, we identified PopbZIP2, a transcription factor-encoding gene that was initially expressed in infected leaves and subsequently in uninfected leaves in response to C. gloeosporioides infection. As a transcriptional activato

RNA m6A detection using raw current signals and basecalling errors from Nanopore direct RNA sequencing reads.

MOTIVATION: Nanopore direct RNA sequencing (DRS) enables the detection of RNA N6-methyladenosine (m6A) without extra laboratory techniques. A number of supervised or comparative approaches have been developed to identify m6A from Nanopore DRS reads. However, existing methods typically utilize either statistical features of the current signals or basecalling-error features, ignoring the richer information of the raw signals of DRS reads. RESULTS: Here, we propose RedNano, a deep-learning method designed to detect m6A from Nanopore DRS reads by utilizing both raw signals and basecalling errors.

Poplar pollen-related allergy in Ankara, Turkey: how important for patients living in a city with high pollen load?

The impact of high pollen load of particular plants on sensitized subjects is a topic of interest. We aimed to detect the clinical importance of poplar allergy in subjects with seasonal allergy living in Ankara, capital city of Turkey, having a high poplar pollen load. The subjects with seasonal allergy and demonstrating allergy to Populus alba in skin-prick tests (SPTs) (n = 20) underwent a specific nasal provocation test with P. alba allergen extract and were requested to fill in symptom-medication reports. During the same period, P. alba and Gramineae pollen counts were assessed in the city

Rhizosphere competitiveness of trichloroethylene-degrading, poplar-colonizing recombinant bacteria.

Indigenous bacteria from poplar tree (Populus canadensis var. eugenei 'Imperial Carolina') and southern California shrub rhizospheres, as well as two tree-colonizing Rhizobium strains (ATCC 10320 and ATCC 35645), were engineered to express constitutively and stably toluene o-monooxygenase (TOM) from Burkholderia cepacia G4 by integrating the tom locus into the chromosome. The poplar and Rhizobium recombinant bacteria degraded trichloroethylene at a rate of 0.8 to 2.1 nmol/min/mg of protein and were competitive against the unengineered hosts in wheat and barley rhizospheres for 1 month (coloniz

The MYB transcription factor PtoPHL3 positively regulates poplar resistance to canker disease caused by Dothiorella gregaria.

Diseases caused by pathogenic microorganisms impair plant growth, leading to reduced crop yields. While the molecular mechanisms of plant disease response are well understood in annual herbaceous species, they remain largely unknown in perennial woody plants. Here, we found that PtoPHL3, a key transcription factor in poplar's phosphorus starvation response, showed significant expression changes after treatments with salicylic acid and methyl jasmonate, and inoculation of Dothiorella gregaria Sacc (D. gregaria) which causes poplar canker disease. Overexpressing PtoPHL3 conferred increased resis

Characterization, expression, and functional analysis of the pathogenesis-related gene PtDIR11 in transgenic poplar.

Lignins and lignans are important for plant resistance to pathogens. Dirigent (DIR) proteins control the regio- and stereo-selectivity of coniferyl alcohol in lignan and lignin biosynthesis. DIR genes have been implicated in defense-related responses in several plant species, but their role in poplar immunity is unclear. We cloned PtDIR11 from Populus trichocarpa; we found that overexpression of PtDIR11 in poplar improved the lignan biosynthesis and enhanced the resistance of poplar to Septotis populiperda. PtDIR11 has a typical DIR domain; it belongs to the DIR-b/d family and is expressed in

A cellular timetable of autumn senescence.

We have studied autumn leaf senescence in a free-growing aspen (Populus tremula) by following changes in pigment, metabolite and nutrient content, photosynthesis, and cell and organelle integrity. The senescence process started on September 11, 2003, apparently initiated solely by the photoperiod, and progressed steadily without any obvious influence of other environmental signals. For example, after this date, senescing leaves accumulated anthocyanins in response to conditions inducing photooxidative stress, but at the beginning of September the leaves did not. Degradation of leaf constituent

Degradation of trichloroethylene in wetland microcosms containing broad-leaved cattail and eastern cottonwood.

Remediation of aquifers containing trichloroethylene (TCE) relies primarily on physical extraction of contaminated groundwater and soil. Unfortunately, this is typically expensive and does not always attain the desired treatment goals. In situ bioremediation via natural attenuation is an alternative treatment process in which TCE is transformed by indigenous microorganisms and plants. In this study, TCE was observed in a surficial aquifer that discharges into a wetland. Experiments were undertaken to determine whether natural attenuation of TCE in the wetland was possible. Microcosms were cons

Peptide and peptide-protein models of the plastocyanin copper-binding site.

Type 1 "blue" copper proteins such as plastocyanin are of interest due to their unusual active site geometries, elevated redox potentials, and rapid electron-transfer rates. Previously, the Cu-coordination properties of small peptide models of the Poplar plastocyanin active site metal binding loop, containing His/Cys/Met putative ligands ('BCPA' peptides), were found to exhibit slight shifts towards the tetragonal distortion supported in the protein active site. Here, several additional Cu-peptide models are explored with spectroscopic and electrochemical measurements and computational methods

Cometabolic degradation of trichloroethylene by Burkholderia cepacia G4 with poplar leaf homogenate.

Trichloroethylene (TCE), a chlorinated organic solvent, is one of the most common and widespread groundwater contaminants worldwide. Among the group of TCE-degrading aerobic bacteria, Burkholderia cepacia G4 is the best-known representative. This strain requires the addition of specific substrates, including toluene, phenol, and benzene, to induce the enzymes to degrade TCE. However, the substrates are toxic and introducing them into the soil can result in secondary contamination. In this study, poplar leaf homogenate containing natural phenolic compounds was tested for the ability to induce t

Combining mosquito vector and human disease data for improved assessment of spatial West Nile virus disease risk.

Assessments of spatial risk of exposure to vector-borne pathogens that combine vector and human disease data are needed for areas encompassing large tracts of public land with low population bases. We addressed this need for West Nile virus (WNV) disease in the northern Colorado Front Range by developing not only a spatial model for entomological risk of exposure to Culex tarsalis WNV vectors and an epidemiological risk map for WNV disease but also a novel risk-classification index combining data for these independently derived measures of entomological and epidemiological risk. Risk of vector
