Phosphorylation landscape of dengue virus proteins and their implications in protein-protein interactions.

Phosphorylation is one of the most ubiquitous, reversible post-translational modifications through which cells communicate external signals from the membrane to the nucleus. However, viruses replicate in the host cells by hijacking the phosphorylation signaling to evade immune responses, as shown previously for Ebola and HIV. Here, we characterized the potential phosphorylation sites, the kinases involved, and their location in the structure of the Dengue virus proteins. We also show that the phosphosites in the four Dengue serotypes are evolutionarily conserved across other flaviviruses. Furt

Unveiling the UFMylation Pathway: Implications in Neurodegenerative Diseases.

UFMylation is a recently characterized post-translational modification (PTM) system that conjugates Ubiquitin-Fold Modifier 1 (UFM1) to target proteins via a dedicated enzymatic cascade. This modification system regulates critical cellular processes by controlling protein subcellular localization, modulating protein-protein interactions, and coordinating with ubiquitination to regulate protein stability. Emerging evidence highlights UFMylation as a critical modifier of pathological proteins, including tau and α-synuclein, while impaired UFMylation pathways are observed in the brains of individ

Ubiquitin E3 ligase activity in TRIpartite Motif (TRIM) family proteins.

TRIpartite Motif (TRIM) family proteins are required for healthy development and homeostasis, while their dysregulation is observed in a wide range of diseases. Although diverse cellular roles are emerging for TRIMs, the majority function as ubiquitin E3 ligases by means of their RING (really interesting new gene) domain. Here, we delve into what is known about TRIM ubiquitin E3 ligase mechanisms, their ubiquitin chain specificities, and how they can be regulated through homo- and hetero-multimerisation and post-translational modifications.

Molecular Determinants of Protein Pathogenicity at the Single-Aggregate Level.

Determining the structure-function relationships of protein aggregates is a fundamental challenge in biology. These aggregates, whether formed in vitro, within cells, or in living organisms, present significant heterogeneity in their molecular features such as size, structure, and composition, making it difficult to determine how their structure influences their functions. Interpreting how these molecular features translate into functional roles is crucial for understanding cellular homeostasis and the pathogenesis of various debilitating diseases like Alzheimer's and Parkinson's. In this stud

Proteomic approaches for protein kinase substrate identification in Apicomplexa.

Apicomplexa is a phylum of protist parasites, notable for causing life-threatening diseases including malaria, toxoplasmosis, cryptosporidiosis, and babesiosis. Apicomplexan pathogenesis is generally a function of lytic replication, dissemination, persistence, host cell modification, and immune subversion. Decades of research have revealed essential roles for apicomplexan protein kinases in establishing infections and promoting pathogenesis. Protein kinases modify their substrates by phosphorylating serine, threonine, tyrosine, or other residues, resulting in rapid functional changes in the ta

Understanding the impact of structural modifications at the NNAT gene's post-translational acetylation site: in silico approach for predicting its drug-interaction role in anorexia nervosa.

PURPOSE: Anorexia nervosa (AN) is a neuropsychological public health concern with a socially disabling routine and affects a person's healthy relationship with food. The role of the NNAT (Neuronatin) gene in AN is well established. The impact of mutation at the protein's post-translational modification (PTM) site has been exclusively associated with the worsening of the protein's biochemical dynamics. METHODS: To understand the relationship between genotype and phenotype, it is essential to investigate the appropriate molecular stability of protein required for proper biological functioning.

Engineered antibody therapies to counteract mutant huntingtin and related toxic intracellular proteins.

The engineered antibody approach to Huntington's disease (HD) therapeutics is based on the premise that significantly lowering the levels of the primary misfolded mutant protein will reduce abnormal protein interactions and direct toxic effects of the misfolded huntingtin (HTT). This will in turn reduce the pathologic stress on cells, and normalize intrinsic proteostasis. Intracellular antibodies (intrabodies) are single-chain (scFv) and single-domain (dAb; nanobody) variable fragments that can retain the affinity and specificity of full-length antibodies, but can be selected and engineered as

Broad spectrum O-linked protein glycosylation in the human pathogen Neisseria gonorrhoeae.

Protein glycosylation is an important element of biologic systems because of its significant effects on protein properties and functions. Although prominent within all domains of life, O-linked glycosylation systems modifying serine and threonine residues within bacteria and eukaryotes differ substantially in target protein selectivity. In particular, well-characterized bacterial systems have been invariably dedicated to modification of individual proteins or related subsets thereof. Here we characterize a general O-linked glycosylation system that targets structurally and functionally diverse

[Identification and molecular characterization of a Toxoplasma gondii microneme].

Protozoan of the phylum Apicomplexa are of high medical and veterinary importance, causing diseases such as malaria, toxoplasmosis and cryptosporidiosis. Invasive stages of apicomplexans possess organelles named micronemes, which are involved in the invasion process. We have recently characterized a protein in micronemes of Toxoplasma gondii, TgMIC3, which possess adhesive properties to host cell surface. Immunofluorescence analysis of T. gondii tachyzoite invasion showed that TgMIC3 is exocytosed and re-localised on the surface of the parasite during invasion. By being able to bind both the p

Acetylome study in mouse adipocytes identifies targets of SIRT1 deacetylation in chromatin organization and RNA processing.

SIRT1 is a key protein deacetylase that regulates cellular metabolism through lysine deacetylation on both histones and non-histone proteins. Lysine acetylation is a wide-spread post-translational modification found on many regulatory proteins and it plays an essential role in cell signaling, transcription and metabolism. In mice, SIRT1 has known protective functions during high-fat diet but the acetylome regulated by SIRT1 in adipocytes is not completely understood. Here we conducted acetylome analyses in murine adipocytes treated with small-molecule modulators that inhibit or activate the de

Mutations in classical late infantile neuronal ceroid lipofuscinosis disrupt transport of tripeptidyl-peptidase I to lysosomes.

Classical late infantile neuronal ceroid lipofuscinosis is an autosomal recessive disease caused by mutations in the CLN2 gene resulting in functional defects of the gene product tripeptidyl-peptidase I. This disease is associated with a progressive neurodegenerative course beginning at the age of two years with developmental stagnation, finally leading to a complete loss of motor function, vision and speech by the age of 10 years. We analyzed the functional consequences of the mutations R127Q, R208X, N286S, I287N, T353P and Q422H, which were previously identified in patients with late infanti

ADAM9: an updated view of its biology and pathology.

A disintegrin and metalloprotease 9 (ADAM9) is a catalytically active member of the ADAM family, a group of transmembrane and secreted proteins that regulate adhesion, proteolysis, migration, and cell signaling. ADAM9 exists in two isoforms, ADAM9-L (membrane bound form) and ADAM9-S (secreted form), which differ in structure and have opposing roles in cell migration. Its multiple domains support ectodomain shedding, integrin binding, intracellular signaling, and interactions with SH3-containing proteins. The activity of ADAM9 is regulated at different levels through transcriptional, post-trans

Protein engineering through tandem transamidation.

Semisynthetic proteins engineered to contain non-coded elements such as post-translational modifications (PTMs) represent a powerful class of tools for interrogating biological processes. Here, we introduce a one-pot, chemoenzymatic method that allows broad access to chemically modified proteins. The approach involves a tandem transamidation reaction cascade that integrates intein-mediated protein splicing with enzyme-mediated peptide ligation. We show that this approach can be used to introduce PTMs and biochemical probes into a range of proteins including Cas9 nuclease and the transcriptiona

A comprehensive compilation of SUMO proteomics.

Small ubiquitin-like modifiers (SUMOs) are essential for the regulation of several cellular processes and are potential therapeutic targets owing to their involvement in diseases such as cancer and Alzheimer disease. In the past decade, we have witnessed a rapid expansion of proteomic approaches for identifying sumoylated proteins, with recent advances in detecting site-specific sumoylation. In this Analysis, we combined all human SUMO proteomics data currently available into one cohesive database. We provide proteomic evidence for sumoylation of 3,617 proteins at 7,327 sumoylation sites, and

Stable Isotope Labeling by Amino Acids in Cell Culture (SILAC) for Quantitative Proteomics.

Stable isotope labeling by amino acids in cell culture (SILAC) is a powerful approach for high-throughput quantitative proteomics. SILAC allows highly accurate protein quantitation through metabolic encoding of whole cell proteomes using stable isotope-labeled amino acids. Since its introduction in 2002, SILAC has become increasingly popular. In this chapter, we review the methodology and application of SILAC, with an emphasis on three research areas: dynamics of posttranslational modifications, protein-protein interactions, and protein turnover.

Mapping the proteome landscape in Euglena gracilis: global, phospho, and ubiquitin proteomes under anaerobic response.

The photosynthetic flagellate Euglena gracilis (Euglena) exhibits a remarkable metabolic flexibility, enabling the dynamic coordination of energy production and resource partitioning during anaerobic adaptation. While the wax ester synthesis under hypoxia is well-documented, the regulatory interplay between protein abundance and post-translational modifications (PTMs) remains unexplored. A definitive understanding of this metabolic remodeling is hindered by the lack of high-depth proteomic resources and the fragmented genome annotations, which fail to capture Euglena's proteomic diversity and

Acetylation in autoimmune diseases: From mechanistic insights to therapeutic prospects.

Autoimmune diseases arise from a breakdown of immune tolerance, leading to sustained inflammation and tissue damage. Increasing evidence indicates that epigenetic dysregulation contributes to this loss of tolerance. Among diverse epigenetic mechanisms, protein and RNA acetylation/deacetylation have emerged as pivotal modulators of immune cell activation, differentiation, and effector function. Aberrant acetylation of histone and non-histone proteins has been implicated in shaping pathogenic immune responses across multiple autoimmune disorders. Concurrently, a substantial body of research has

Succinylation: A novel regulatory axis in cholelithiasis-insights from lysine acetyltransferase 2A/adenosine monophosphate-activated protein kinase signaling.

Cholelithiasis represents a common clinical condition within the digestive tract and continues to pose a substantial global health challenge, largely due to its high rate of recurrence and a scarcity of effective non-surgical interventions. Although protein succinylation has been widely characterized as a post-translational modification, its implications in cholelithiasis pathogenesis had remained poorly defined. A groundbreaking study by Wang et al demonstrates that lysine acetyltransferase 2A-mediated succinylation of adenosine monophosphate-activated protein kinase suppresses cholelithiasis

Palmitoylation in Renal Physiology and Pathology.

Palmitoylation is a critical post-translational modification that involves the covalent binding of palmitic acid to cysteine residues within proteins. It is widely recognized that palmitoylation plays a significant role in regulating protein membrane localization, stability, and interactions. The kidney plays a key role in maintaining fluid homeostasis and excreting metabolic waste, and its normal function relies on the precise regulation of protein function. Emerging evidence reveals the crucial role of palmitoylation in renal physiological and pathological processes. However, the intricate p

Lysine pyruvylation couples glycolytic flux to epigenetic regulation.

Post-translational modifications (PTMs) dynamically regulate protein function, with metabolite-driven PTMs linking metabolism to protein regulation1,2. We have previously discovered lysine lactylation, showing that lactate can directly modify proteins and influence cancer progression3,4. Recently, pyruvate, another glycolytic metabolite, was shown to directly modify STAT1 at lysine 201, thereby suppressing type I interferon signalling5. Yet, the enzyme governing this modification, its substrate landscape and potential roles beyond innate immunity remain entirely unexplored. Here we report the
