BACKGROUND AND OBJECTIVE: Electrocardiogram modeling supports signal synthesis, analysis, and data augmentation. Existing generative approaches primarily focus on waveform fidelity and diversity, with limited interpretability of the underlying generation mechanisms, whereas disentangled representation learning improves interpretability through semantically structured latent factors but has been less explored from a generative perspective.
METHODS: We propose an electrocardiogram modeling framework that integrates disentangled representation learning with conditional generative modeling to sup

The growing threat of antimicrobial resistance (AMR) necessitates the rapid discovery of novel antimicrobial peptides (AMPs) as alternative therapeutics. However, most computational approaches rely on binary AMP or non-AMP classification or permissive MIC thresholds (e.g. ≤128 μg/mL), offering limited biological interpretability and translational value. We present CVAE-BIO, a biochemical-knowledge-driven, multi-module pipeline for the discovery of AMPs targeting drug-resistant Escherichia coli as a model pathogen yet generalisable to other bacterial targets. The model integrates a conditional

Alzheimer's disease (AD) is a common neurodegenerative disease characterized by severe cognitive dysfunctions and brain disorders. The emergence of deep learning methods provides a feasible way to develop effective representations for clinical diagnosis of brain diseases. In this study, we proposed a deep manifold representation learning network to characterize the alteration of functional brain connectivity for AD detection. The proposed framework used a convolutional autoencoder (CAE) to infer low-dimensional manifold representations of functional brain networks reconstructed by phase correl

While there is an abundance of static data for the structure of biological macromolecules, the data regarding their folding mechanisms and dynamics is scarce, posing a challenge to the training of AI models. The World Model approach, which has been very successful in robotics, can come in handy in this regard. From limited data, it can build a latent, approximated representation of the spatio-temporal folding environment that can be used to train downstream AI models. Here, we developed DreamFold, a World Model-based generative framework to perform biomolecular simulations. DreamFold encodes p

Magnetic Resonance Spectroscopic Imaging (MRSI) enables non-invasive mapping of brain metabolite concentrations but remains computationally intensive and challenging due to a low signal-to-noise ratio (SNR) and overlapping spectral features. Traditional spectral fitting methods, such as LCModel, are time-consuming and often lack comprehensive uncertainty quantification. In this study, we propose Physics-Informed Variational Encoder (PHIVE), a novel deep learning framework that integrates physics-based priors into a variational autoencoder architecture for rapid and accurate metabolite quantifi

Missing genotypes reduce statistical power and hinder genome-wide association studies. While reference-based methods are popular, they struggle in complex regions and under population mismatch. Existing reference-free deep learning models show promise in addressing this issue but often fail to impute rare variants in small datasets. We propose BiU-Net, a biologically informed U-Net model that segments genotype data and encodes positional information to preserve the genomic context. Evaluated on the 1000 Genomes Project, Louisiana Osteoporosis Study, and Simons Genome Diversity Project datasets

Assay for Transposase-Accessible Chromatin with sequencing (ATAC-seq) reveals chromatin accessibility across the genome. Currently, no method specifically detects differential chromatin accessibility. Here, SeATAC uses a conditional variational autoencoder model to learn the latent representation of ATAC-seq V-plots and outperforms MACS2 and NucleoATAC on six separate tasks. Applying SeATAC to several pioneer factor-induced differentiation or reprogramming ATAC-seq datasets suggests that induction of these factors not only relaxes the closed chromatin but also decreases chromatin accessibility

The accurate classification of Chagas disease stages based on Trypanosoma cruzi infection in experimental models faces challenges due to the scarcity of data and the high dimensionality of diagnostic sources. This study proposes an architecture based on Graph Attention Networks on fully connected graphs to combine multimodal features (Electrocardiogram, Echocardiogram, Doppler, and ELISA). A Variational Graph Autoencoder was used to implement a data augmentation strategy that reduces overfitting and optimizes generalization, producing synthetic subjects with a biological covariance structure.

Synthetic longitudinal clinical data, with static and temporal mixed-type components, can help unlock large-scale deep learning models to tackle complex diseases. However, learning to generate realistic patients faces dual challenges: modeling the inherently complex structure of longitudinal data and protecting patient privacy. We introduce PatientFlow, a generative modeling method combining Variational Autoencoders for data representation with Flow Matching for patient generation. We extensively evaluated the generative model on a longitudinal cohort of patients with Amyotrophic Lateral Scler

Multi-center breast ultrasound image segmentation aims to leverage limited labeled data from a single center to enhance model discriminability across unlabeled data from other centers. However, differences in equipment parameters, disease severity, and imaging conditions collectively contribute to significant cross-domain shifts in multi-center data. In a spirit of the golden mean, we argue that constructing an intermediate domain between the source and target domains can effectively improve model generalization. Therefore, we propose a Cross-domain Few-label Generalization (CFG) framework for

Synthetic data generation is a strategy used to address the lack and complex process to acquire clinical data and information, in particular in type 2 diabetes mellitus (T2DM) research. T2DM is characterized by chronic hyperglycemia with macrovascular and microvascular complications. Nevertheless, despite the importance of data to improve diagnostic accuracy, better treatments, and personalized patient care, medical datasets are often restricted by ethical and privacy constraints. In this sense, this chapter evaluates four synthetic data generation techniques, Gaussian Mixture Models (GMM), Ge

The clinical symptoms of schizophrenia are highly heterogeneous, with the most striking symptoms being cognitive deficits and perceptual disturbances. Cognitive deficits are typically linked to abnormalities in top-down mechanisms, whereas perceptual disturbances stem from dysfunctions in bottom-up processing. However, it remains unclear whether schizophrenia is primarily driven by top-down control mechanisms, bottom-up perceptual processes, or their interaction. We hypothesized that abnormal top-down and bottom-up interactions constitute the neural mechanisms of schizophrenia. Considering tha

PURPOSE: Paranasal anomalies, frequently identified in routine radiological screenings, exhibit diverse morphological characteristics. Due to the diversity of anomalies, supervised learning methods require large labelled dataset exhibiting diverse anomaly morphology. Self-supervised learning (SSL) can be used to learn representations from unlabelled data. However, there are no SSL methods designed for the downstream task of classifying paranasal anomalies in the maxillary sinus (MS).
METHODS: Our approach uses a 3D convolutional autoencoder (CAE) trained in an unsupervised anomaly detection (

The COVID-19 infection, caused by severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), has evoked a worldwide pandemic. Even though vaccines have been developed on an enormous scale, but due to regular mutations in the viral gene and the emergence of new strains could pose a more significant problem for the population. Therefore, new treatments are always necessary to combat future pandemics. Utilizing an antiviral peptide as a model biomolecule, we trained a generative deep learning algorithm on a database of known antiviral peptides to design novel peptide sequences with antiviral a

Coronavirus Disease 2019 has emerged as a significant global concern, triggering harsh public health restrictions in a successful bid to curb its exponential growth. As discussion shifts towards relaxation of these restrictions, there is significant concern of second-wave resurgence. The key to managing these outbreaks is early detection and intervention, and yet there is a significant lag time associated with usage of laboratory confirmed cases for surveillance purposes. To address this, syndromic surveillance can be considered to provide a timelier alternative for first-line screening. Exist

High-dimensional neuroimaging data poses a challenge for the clinical assessment of neurodegenerative diseases, as it involves complex non-linear relationships that are difficult to disentangle using traditional methods. Variational Autoencoders (VAEs) provide a powerful framework for encoding neuroimaging scans into lower-dimensional latent spaces that capture meaningful disease-related features. In this work, we propose a semi-supervised VAE framework that incorporates a flexible similarity regularization term designed to align selected latent variables with clinical or biomarker measures re

Spatial transcriptomics enables high-resolution profiling of gene expression within intact tissue architecture, providing new opportunities to study the spatial organization of tissue structures and cell types. However, identifying spatial domains that are reproducible across samples and individuals remains challenging due to batch effects, inter-individual heterogeneity, increasing dataset sizes and the incomparability of spatial coordinates across independently processed tissue sections. We propose spMosaic, a scalable computational framework for multi-sample spatial domain identification. T

Deep learning (DL)-based pathological image modelling and analysis approaches offer transformative potential for early cancer diagnostics, yet limited sample sizes and a lack of interpretability often hinder efficient clinical translation. Here, we present the interpretable Multi-Task Digital Pathology Model (iMDPath), an end-to-end, highly explainable multi-task deep learning framework that simultaneously addresses these challenges by integrating data augmentation, diagnostic prediction, and visualization of pathological image features. The iMDPath comprises three modules: Augmentation (iMDPa

Spatial transcriptomics technologies have provided invaluable insights by profiling gene expression alongside precise spatial information. However, they encounter high costs, data sparsity, and limited resolution, hindering their broader adoption and utility. Moreover, the lack of flexible simulators capable of generating high-fidelity simulated data has impeded the development of computational tools for spatial transcriptomic data analysis. To this end, we introduce STADiffuser, a versatile deep generative model that leverages diffusion modeling for accurate simulation of spatial transcriptom

OBJECTIVE: Standard Magnetic Resonance Imaging (MRI) reconstruction pipelines discard phase information captured during acquisition, despite its sensitivity to tissue properties that are not represented by magnitude alone. The aim of this study is to develop a generative framework that jointly models magnitude and phase information in complex-valued brain MRI data and enables the conditional generation of MRI samples representing normal and abnormal brain tissue.
APPROACH: The proposed generative framework combines a conditional variational autoencoder, which compresses complex-valued MRI sca
