Enzymes present a sustainable alternative to traditional chemical industries, drug synthesis, and bioremediation applications. Because catalytic residues are the key amino acids that drive enzyme function, their accurate prediction facilitates enzyme function prediction. Sequence similarity-based approaches such as BLAST are fast but require previously annotated homologues. Machine-learning (ML) approaches aim to overcome this limitation; however, current gold-standard ML-based methods require high-quality 3D structures limiting their application to large datasets. To address these challenges,

Type I terpene synthases generate complex polycyclic scaffolds through carbocation cascades. However, how closely related enzymes convert a common C25 precursor to distinct sesterterpene frameworks remains unresolved. Here, we combine high-resolution crystal structures with systematic mutagenesis of four bacterial sesterterpene synthases to define the structural basis for pathway divergence. These analyses show how local active-site interactions within a conserved fold redirect carbocation trajectories and thereby control product formation. The structures reveal a preorganized binding mode tha

Enzymes that catalyze non-natural C-C bond-forming reactions are powerful tools in asymmetric synthesis, yet reprogramming their active sites to invert stereochemical outcome remains challenging. Building on our recently engineered SNArase, SNAr1.3, which performs enantioselective nucleophilic aromatic substitutions with carbon nucleophiles, we now report the evolution of an enantiocomplementary biocatalyst (eSNAr1.3) that displays enhanced activity and expanded substrate scope. Structural and computational analyses uncover both conserved and divergent features between SNAr1.3 and eSNAr1.3. De

Whereas molybdenum-dependent hydroxylases in the xanthine oxidase family catalyze site-selective C-H hydroxylation reactions using terminal molybdenum sulfide (Mo═S) active sites, certain variants such as nicotinate dehydrogenase (NDH) replace the sulfide ligand by a selenide (Mo═Se) to enable activation of less reactive C-H bonds. To probe the origins of this dependence on terminal chalcogenide identity, we prepared and crystallographically characterized a synthetic model complex of the NDH active site, [(bdt)W(O)2Se]2-, a dioxotungsten(VI) selenide complex supported by benzene-1,2-dithiolate

Combining the chemo- and biocatalytic sites within an integrated catalyst to orchestrate complex, multi-step reactions is highly desirable yet remains a significant challenge. Here, we introduce an ionic organic cage platform for such a chemoenzymatic catalyst, achieved by electrostatic complexation of cationic molecular cage-encapsulated Pd clusters (Pd@C-Cage+) and anionic Candida antarctica lipase B. The spatial compartmentalization provided by the cage scaffold averts undesirable coordination interactions between metal and enzyme, while also facilitating substrate channelling between dual

Pseudouridimycin (PUM) is a C-nucleoside antibiotic that selectively inhibits bacterial RNA polymerase (RNAP) with remarkable potency. It binds to the nucleoside triphosphate (NTP) entry region in the RNAP active site by mimicking uridine-5'-triphosphate (UTP), thus blocking RNA synthesis in bacteria. Since PUM does not inhibit human RNAP, it presents a highly selective scaffold for clinical applications. Besides its unique mode of action, PUM's peptidyl C-nucleoside structure comprises a rare pseudouridine (PU) moiety linked to an N-hydroxylated dipeptide, which is crucial for binding interac

Genetic variants of various cytochrome P450 (CYP) enzymes significantly impact pharmacokinetics. The highly polymorphic hepatic CYP2C9 metabolizes ~ 15% of clinically used drugs. This study aimed to characterize the ligand-binding properties of the understudied CYP2C9.57 variant (N204H mutation located in the active site) using spectrophotometric titration with diverse ligands. Type I ligands (diclofenac, tamoxifen) produced unusual reverse type II spectral responses (λmax ~ 410 nm and λmin 430-437 nm), while diclofenac, cyproconazole, and fluconazole showed spectral transitions suggesting dua

We present a comprehensive investigation into the catalytic mechanism of methylisocitrate lyase, a potential drug target candidate against the zoonotic pathogen Coxiella burnetii, the causative agent of Q fever and a federal select agent. Current treatment regimens are prolonged, often with incomplete clearance of the pathogen. We utilized a structure-based bioinformatics pipeline to identify methylisocitrate lyase as a candidate therapeutic target against C. burnetii from a list of essential genes. WT C. burnetii methylisocitrate lyase has a kcat of 13.8 s-1 (compared to 105 s-1 for Salmonell

Phenolic compounds are typical organic pollutants which cause severe human health problems due to their teratogenesis, carcinogenesis, neurotoxicity, immunotoxicity and endocrine disruption. Natural laccase is a multicopper oxidase existing in bacteria, plants, and insects, which can accelerate the transformation of phenolic compounds to their less hazardous oxidized products under mild conditions without harmful byproducts. Despite eco-environmentally friendly property of laccase, it still faces constraints of widespread application attribute to its high cost, complex preparation, and vulnera

Plants make pyrimidine base substitutions in organellar mRNAs through the action of sequence-specific nuclear-encoded enzymes. Pentatricopeptide repeat (PPR) proteins are essential for ensuring specificity, while the enzymatic DYW domain is often present at the C-terminus of a PPR protein and dependent on the variant possessing C-to-U and/or U-to-C RNA editing activities. Expression of exogenous DYW-KP variant enzymes in bacteria leads to the modification of RNAs suggestive of U-to-C base changes. The modified RNAs could only be purified from the interphase of an acidic guanidinium thiocyanate

Metallo-β-lactamases (MβLs) stand as significant resistant mechanism against β-lactam antibiotics in Gram-negative bacteria. The worldwide dissemination of New Delhi metallo-β-lactamases (NDMs) intensifies antimicrobial resistance, posing severe threats to human health due to the absence of inhibitors available in clinical therapy. L3, a flexible β-hairpin loop flanking the active site in MβLs, has been proven to wield influence over the reaction process by assuming a crucial role in substrate recognition and intermediate stabilization. In principle, it potentially retards product release from

Angiotensin-converting enzyme 2 (ACE2) has a specific interaction with the coronavirus spike protein, enabling its entry into human cells. This membrane enzyme converts angiotensin II into angiotensin 1-7, which has an essential role in protecting the heart and improving lung function. Many therapeutic properties have been attributed to the human recombinant ACE2 (hrACE2), especially in combating complications related to diabetes mellitus and hypertension, as well as, preventing the coronavirus from entering the target tissues. In the current study, we designed an appropriate gene construct fo

In fungi the β-class of carbonic anhydrases (β-CAs) are zinc metalloenzymes that are essential for growth, survival, differentiation, and virulence. Aspergillus fumigatus is the most important pathogen responsible for invasive aspergillosis and possesses two major β-CAs, CafA and CafB. Recently we reported the biochemical characterization and 1.8 Å crystal structure of CafA. Here, we report a crystallographic analysis of CafB revealing the mechanism of enzyme catalysis and establish the relationship of this enzyme to other β-CAs. While CafA has a typical open conformation, CafB, when exposed t

INTRODUCTION AND OBJECTIVES: Botulinum neurotoxin A (BoNT/A) is extremely toxic possessing an estimated intravenous LD50 of 1-2 ng/kg and as such has been designated a category A bioterrorism agent.1, 2 BoNT/A also possesses an extremely long half-life and persists within muscle neurons for months to >1 year.3 Because of BoNT/A longevity, we have utilized covalent inhibition as a means to abrogate BoNT/A's toxicity. To this end, we describe an approach to designing inhibitors that possess both electrophilic warheads and metal-binding groups for the bifunctional inhibition of BoNT/A.

Metal oxide/hydroxide-based nanocomposite adsorbents with porous supporting matrices have been recognized as efficient adsorbents for phosphorus recovery. Aiming at satisfying increasingly restrictive environmental requirements involving improving metal site utilization and lowering metal leakage risk, a glycol-solvothermal confined-space synthesis strategy was proposed for the fabrication of FeOOH/anion exchanger nanocomposites (Fe/900s) with enhanced metal site utilization and reduced metal leakage risk. Compared to composites prepared using alkaline precipitation methods, Fe/900s performed

Hyaluronidases are low expressed toxins of brown spider venoms, but, as highly active molecules, they present an important role as spreading factors. By degrading extracellular matrix components, these enzymes favor the diffusion of toxins in the affected tissue and at systemic level. Here, a novel isoform of hyaluronidase of Loxosceles intermedia Mello-Leitão (1934) venom was cloned, expressed in a baculovirus-insect cell expression system and fully active purified. This recombinant enzyme, named LiHyal2 (Loxosceles intermedia Hyaluronidase isoform 2), shares high identity with hyaluronidases

A series of hydrazide-hydrazones 1-3, the imine derivatives of hydrazides and aldehydes bearing benzene rings, were screened as inhibitors of laccase from Trametes versicolor. Laccase is a copper-containing enzyme which inhibition might prevent or reduce the activity of the plant pathogens that produce it in various biochemical processes. The kinetic and molecular modeling studies were performed and for selected compounds, the docking results were discussed. Seven 4-hydroxybenzhydrazide (4-HBAH) derivatives exhibited micromolar activity Ki = 24-674 µM with the predicted and desirable competiti

The crystal structure of HldC from B. pseudomallei (BpHldC), the fourth enzyme of the heptose biosynthesis pathway, has been determined. BpHldC converts ATP and d-glycero-β-d-manno-heptose-1-phosphate into ADP-d-glycero-β-d-manno-heptose and pyrophosphate. The crystal structure of BpHldC belongs to the nucleotidyltransferase α/β phosphodiesterase superfamily sharing a common Rossmann-like α/β fold with a conserved T/HXGH sequence motif. The invariant catalytic key residues of BpHldC indicate that the core catalytic mechanism of BpHldC may be similar to that of other closest homologues. Intrigu
