Tetrahedron supported click ligation initiated by dual recognition for precise bacterial analysis.

For the 16S rRNA gene of bacterial analysis, the current usage of single recognition probe always causes the false positive result. Meanwhile, it is usually impossible for direct ligation of two free DNA strands modified with click ligation groups in the solution. In our work, A DNA tetrahedron supported click ligation has been elaborately designed; thereby a new method has been further developed for bacterial analysis with dual recognition on two target regions of 16S rRNA gene. Compared with free click ligation, DNA tetrahedron supported click ligation exhibits high reaction rate and ligatio

Protocol for visualizing newly synthesized proteins in primary mouse hepatocytes.

Selective identification of newly synthesized proteins is challenging because all proteins, both existing and nascent, have the same amino acid pool and are therefore chemically indistinguishable. L-homopropargylglycine is an amino acid analog of methionine containing an alkyne moiety that can undergo a classic click chemical reaction with azide containing Alexa Fluor. Here, we present an integrated tool based on immunofluorescence staining to accurately trace and localize the newly synthesized protein in isolated primary mouse hepatocytes. For complete details on the use and execution of this

Sequential "click" - "photo-click" cross-linker for catalyst-free ligation of azide-tagged substrates.

Heterobifunctional linker allows for selective catalyst-free ligation of two different azide-tagged substrates via strained-promoted azide-alkyne cycloaddition (SPAAC). The linker contains an azadibenzocyclooctyne (ADIBO) moiety on one end and a cyclopropenone-masked dibenzocyclooctyne (photo-DIBO) group on the other. The first azide-derivatized substrate reacts only at the ADIBO end of the linker as the photo-DIBO moiety is azide-inert. After the completion of the first SPAAC step, photo-DIBO is activated by brief exposure to 350 nm light from a fluorescent UV lamp. The unmasked DIBO group th

Highly efficient click labeling using 2-[¹⁸F]fluoroethyl azide and synthesis of an ¹⁸FN-hydroxysuccinimide ester as conjugation agent.

INTRODUCTION: Click labeling using 2-[¹⁸F]fluoroethyl azide has been proven to be promising methods of radiolabeling small molecules and peptides, some of which are undergoing clinical evaluations. However, the previously reported method afforded low yield, poor purities and under desirable reproducibility. METHODS: A vacuum distillation method was used to isolate 2-[¹⁸F]fluoroethyl azide, and the solvent effect of acetonitrile and dimethylformamide (DMF) on the click labeling using Cu(I) from copper sulfate/sodium ascorbate was studied. The labeling conditions were optimized to radiosynthesi

Isonitrile induced bioorthogonal activation of fluorophores and mutually orthogonal cleavage in live cells.

Fluorophores with different emission wavelengths were efficiently quenched by a tert-butyl terminated tetrazylmethyl group and activated by an isonitrile-tetrazine click-to-release reaction. Nucleic acid templated chemistry significantly accelerated this bioorthogonal cleavage. Moreover, two mutually orthogonal fluorogenic cleavage reactions were simultaneously conducted in live cells for the first time.

Click-to-Release Reactivity of Quaternary Anilinium Tetrazines Enables Cascade Assembly of Multifunctional Biomolecular Scaffolds.

Click chemistry has evolved from its origins in forming covalent connections to also include breaking bonds, cleaving linkers, and liberating cargo, creating broad applications in chemical biology and biomedicine. The reaction sequences that drive these tools are complex, and thus prone to an array of dead-end intermediates that reduce their release/cleavage efficiency. Here, we redirect that complexity to explore yet another aspect of tetrazine (Tz)/trans-cyclooctene (TCO) click-to-release. By exchanging the carbamate linkage of established release Tzs for an anilinium leaving group, post-cli

AS-TLC-Based High-Throughput Screening Integrated with CuAAC Optimization Strategy Facilitates the Rapid Discovery of YTHDC1 Inhibitor.

The classical sequential workflow-individual compound screening, followed by stepwise design-synthesis-purification of derivatives-makes lead compound discovery time-consuming and cost-prohibitive. Herein, we developed Affinity Selection Thin-Layer Chromatography (AS-TLC) as a method for high-throughput screening (HTS), enabling efficient and cost-effective screening of compound mixtures. Furthermore, we integrated activity assays with AS-TLC to minimize target protein consumption and lower the false positive rate, through which we identified a YTH domain-containing protein 1 (YTHDC1) inhibito

Fast and Accurate Ring Strain Energy Predictions with Machine Learning and Application in Strain-Promoted Reactions.

Ring strain energy (RSE) is crucial for understanding molecular reactivity, with broad implications in polymerization, click chemistry, drug discovery and beyond. However, quantitatively determining RSE through experiments or quantum mechanics (QM) is resource-intensive, limiting its application on a large scale. We present a machine learning (ML)-based workflow that enables the reliable and efficient prediction of RSE, entirely bypassing traditional QM calculations. Our workflow employs AIMNet2 machine learning interatomic potentials and Auto3D for the identification of low-energy conformers

Probing Peptidoglycan Synthesis in the Gut Commensal Akkermansia Muciniphila with Bioorthogonal Chemical Reporters.

Our gut microbiota directly influences human physiology in health and disease. The myriad of surface glycoconjugates in both the bacterial cell envelope and our gut cells dominate the microbiota-host interface and play a critical role in host response and microbiota homeostasis. Among these, peptidoglycan is the basic glycan polymer offering the cell rigidity and a basis on which many other glycoconjugates are anchored. To directly study peptidoglycan in gut commensals and obtain the molecular insight required to understand their functional activities we need effective techniques like chemical
