GoldVariants, a resource for sharing rare genetic variants detected in bleeding, thrombotic, and platelet disorders: Communication from the ISTH SSC Subcommittee on Genomics in Thrombosis and Hemostasis.

The implementation of high-throughput sequencing (HTS) technologies in research and diagnostic laboratories has linked many new genes to rare bleeding, thrombotic, and platelet disorders (BTPD), and revealed multiple genetic variants linked to those disorders, many of them being of uncertain pathogenicity when considering the accepted evidence (variant consequence, frequency in control datasets, number of reported patients, prediction models, and functional assays). The sequencing effort has also resulted in resources for gathering disease-causing variants associated with specific genes, but f

Computer-assisted patient identification tool in inborn errors of metabolism - potential for rare disease patient registry and big data analysis.

BACKGROUND: Patient registries are crucial for rare disease management. However, manual registry construction is labor-intensive and often not user-friendly. Our goal is to establish Hong Kong's first computer-assisted patient identification tool for rare diseases, starting with inborn errors of metabolism (IEM). METHODS: Patient data from 2010 to 2019 was retrieved from electronic databases. Through big data analytics, patient data were filtered based on specific IEM-related biochemical and genetic tests. Clinical notes were analyzed using a rule-based natural language processing technique c

SKiM-GPT: combining biomedical literature-based discovery with large language model hypothesis evaluation.

BACKGROUND: Generating and testing hypotheses is a critical aspect of biomedical science. Typically, researchers generate hypotheses by carefully analyzing available information and making logical connections, which are then tested. The accelerating growth of biomedical literature makes it increasingly difficult to keep pace with connections between biological entities emerging across biomedical research. Recently developed automated means of generating hypotheses can generate many more hypotheses than can be easily tested. One such approach involves literature‑based discovery (LBD) systems su

Evidence-Based Assessment of Genes in Dilated Cardiomyopathy.

BACKGROUND: Each of the cardiomyopathies, classically categorized as hypertrophic cardiomyopathy, dilated cardiomyopathy (DCM), and arrhythmogenic right ventricular cardiomyopathy, has a signature genetic theme. Hypertrophic cardiomyopathy and arrhythmogenic right ventricular cardiomyopathy are largely understood as genetic diseases of sarcomere or desmosome proteins, respectively. In contrast, >250 genes spanning >10 gene ontologies have been implicated in DCM, representing a complex and diverse genetic architecture. To clarify this, a systematic curation of evidence to establish the relation

A survey of protein interaction data and multigenic inherited disorders.

BACKGROUND: Multigenic diseases are often associated with protein complexes or interactions involved in the same pathway. We wanted to estimate to what extent this is true given a consolidated protein interaction data set. The study stresses data integration and data representation issues. RESULTS: We constructed 497 multigenic disease groups from OMIM and tested for overlaps with interaction and pathway data. A total of 159 disease groups had significant overlaps with protein interaction data consolidated by iRefIndex. A further 68 disease overlaps were found only in the KEGG pathway databas

Lessons learned in a data linkage project on fatal drowning.

BACKGROUND: Drowning is the leading cause of death in US children 1-4 years old. The epidemiology of drowning at a regional level is understudied because no single data source provides complete information on persons who drown. Probabilistic data linkage is a novel way of studying the epidemiology of drowning. This study aimed to document the lessons learned during the linkage process. METHODS: This was a cross-sectional study of persons of all ages who died from unintentional drowning in metropolitan Houston from 2016 to 2022. We describe the lessons learned during the project planning and e

Increase transparency and reproducibility of real-world evidence in rare diseases through disease-specific Federated Data Networks.

PURPOSE: In rare diseases, real-world evidence (RWE) generation is often restricted due to small patient numbers and global geographic distribution. A federated data network (FDN) approach brings together multiple data sources harmonized for collaboration to increase the power of observational research. In this paper, we review how to increase reproducibility and transparency of RWE studies in rare diseases through disease-specific FDNs. METHOD: To be successful, a multiple stakeholder scientific FDN collaboration requires a strong governance model in place. In such a model, each database own

Artificial intelligence in impurity prediction: current landscape, challenges, and future directions.

Earlier identification, regulation of impurities in pharmaceutical products is critical throughout the medication development process because they have a high impact on drug quality, safety, and regulatory approval. Traditional analytical methods like LC-MS and NMR are frequently used, but they are labour intensive, time consuming and have limited capacity to detect unknown or trace level impurities. New opportunities to forecast impurity formation before experimental observation have been enabled by developments in cheminformatics and computer modelling. This study covers advanced chemical re

Scaling Biomedical Text-Mining: Transformers, GenAI, and Drug Discovery.

The exponential growth of biomedical literature has made manual curation and systematic knowledge extraction increasingly impractical, driving the need for robust and automated text mining. This chapter traces the evolution of biomedical text mining (BioTM) from rule-based and classical machine learning to deep learning, with a particular focus on transformer architectures and generative AI (GenAI). We examine how domain-adaptive pretraining, ontology-aware modeling, and long-context transformers improve foundational tasks (named entity recognition, normalization, and relation extraction) whil

Exploring the metabolic profile of A. baumannii for antimicrobial development using genome-scale modeling.

With the emergence of multidrug-resistant bacteria, the World Health Organization published a catalog of microorganisms urgently needing new antibiotics, with the carbapenem-resistant Acinetobacter baumannii designated as "critical". Such isolates, frequently detected in healthcare settings, pose a global pandemic threat. One way to facilitate a systemic view of bacterial metabolism and allow the development of new therapeutics is to apply constraint-based modeling. Here, we developed a versatile workflow to build high-quality and simulation-ready genome-scale metabolic models. We applied our

A consensus molecular subtypes classification strategy for clinical colorectal cancer tissues.

Consensus Molecular Subtype (CMS) classification of colorectal cancer (CRC) tissues is complicated by RNA degradation upon formalin-fixed paraffin-embedded (FFPE) preservation. Here, we present an FFPE-curated CMS classifier. The CMSFFPE classifier was developed using genes with a high transcript integrity in FFPE-derived RNA. We evaluated the classification accuracy in two FFPE-RNA datasets with matched fresh-frozen (FF) RNA data, and an FF-derived RNA set. An FFPE-RNA application cohort of metastatic CRC patients was established, partly treated with anti-EGFR therapy. Key characteristics per

Comparative Toxicogenomics Database (CTD): update 2023.

The Comparative Toxicogenomics Database (CTD; http://ctdbase.org/) harmonizes cross-species heterogeneous data for chemical exposures and their biological repercussions by manually curating and interrelating chemical, gene, phenotype, anatomy, disease, taxa, and exposure content from the published literature. This curated information is integrated to generate inferences, providing potential molecular mediators to develop testable hypotheses and fill in knowledge gaps for environmental health. This dual nature, acting as both a knowledgebase and a discoverybase, makes CTD a unique resource for

DDInter: an online drug-drug interaction database towards improving clinical decision-making and patient safety.

Drug-drug interaction (DDI) can trigger many adverse effects in patients and has emerged as a threat to medicine and public health. Despite the continuous information accumulation of clinically significant DDIs, there are few open-access knowledge systems dedicated to the curation of DDI associations. To facilitate the clinicians to screen for dangerous drug combinations and improve health systems, we present DDInter, a curated DDI database with comprehensive data, practical medication guidance, intuitive function interface, and powerful visualization to the scientific community. Predicting acute developmental toxicity of chemicals in embryos of the African clawed frog (Xenopus laevis): Calibration and validation of regression-based quantitative structure activity relationship models for hazard assessment of chemicals in anuran amphibians.

Global decline of amphibian populations has been correlated with a range of endogenous and exogenous variables including their unique physiology and ecology, exposure to chemicals, habitat reduction, climate change, as well as biological hazards such as emerging infectious diseases. The African clawed frog (Xenopus laevis) is an OECD test species used in toxicity testing as a specific proxy for humans and environmentally relevant species, for which acute toxicity data for a range of chemicals have been generated historically by industry, a number of public health agencies and academia. Developed a knowledge base of risk factors for postoperative cognitive dysfunction: a retrospective database study.

Postoperative cognitive dysfunction (POCD), a heterogeneous spectrum of surgery/anesthesia-associated neurocognitive impairments, represents a critical clinical challenge due to its associations with prolonged hospitalization, increased mortality, and accelerated long-term cognitive deterioration. The development of targeted perioperative management strategies fundamentally depends on systematic risk factor identification, though current research remains hampered by significant heterogeneity and incomplete evidence synthesis across observational studies. To address this knowledge gap, we const

Dataset: Repeated and longitudinal measures database from 1994 to 2018 to assess Chile's substance use control policies for the 2000-2010 decade.

We developed a database to assess Chile's substance use control policies implemented in the 2000-10 decade. The database includes the measurement of consumption of substances such as alcohol, tobacco, and drugs (cannabis, cocaine, and "pasta base" (crack)), individual, relationships, and environmental factors related to substance use, and variables that measure the implementation of laws regulating its use. For the construction of the database, we used information from three sources: i) the biannual National Survey of Drug Consumption for the general population of the National Service of Preve
