Multiscale-Aware Graph Embedding Approach Uncovers LC-61, a Potent Anti-Leishmania infantum Compound.

Visceral leishmaniasis caused by Leishmania infantum remains a lethal disease with few therapeutic options, necessitating innovative computational methods and approaches to accelerate drug discovery. Here, we present a graph neural network (GNN) framework incorporating well-established multiscale mechanisms to improve the identification of novel antileishmanial compounds. Across two classificatory antileishmanial data sets, our GNNs demonstrated significant improvements in predictive performance, with area under the receiver operating characteristic curve (AUC) increases of 2.2-29.2% on the im

[pMHCBind: predicting major histocompatibility complex class I-peptide interactions via protein large language models and hypergraph neural networks].

Major histocompatibility complex class I (MHC I) molecules initiate CD8+ T cell immune responses by presenting antigenic peptides, a process fundamentally governed by the spatial interaction network mediated by multi-residue synergy between the binding groove and the peptide. Accurate modeling of this mechanism is crucial for tumor neoantigen screening and personalized immunotherapy. However, existing methods are largely confined to sequence-level modeling, failing to capture cross-residue higher-order structural dependencies and fine-grained binding interface interactions. To address these ch

A multi-scale graph frequency network for structural and functional region analysis in spatial transcriptomics.

Spatial transcriptomics enables the systematic exploration of how gene expression patterns are organized within intact tissues, yet effective analysis remains difficult due to the complexity of spatial dependencies and multi-scale tissue architectures. Here, we present the Spatial Graph Frequency Network (SGFN), a deep learning framework that integrates graph signal processing, graph attention, and contrastive learning to jointly model spatial topology and molecular features. Central to SGFN is a frequency-domain enhancement module that decomposes spatial graphs into multi-scale spectral compo

Pitfalls and Emerging Trends in AI-driven Pathological Analysis of Metastatic Brain Tumors.

The integration of artificial intelligence (AI) and computational pathology has the potential to refine prognostic stratification in patients with metastatic brain tumors (MBTs). However, current AI models, which are trained predominantly on extracranial tissues, encounter significant challenges in the unique intracranial microenvironment. Unlike previous reviews that focus on primary brain tumors, this article addresses the challenges of applying AI pathology to MBTs. We discuss three major limitations in AI-driven MBT pathology. First, models struggle with cellular lineage distinction betwee

M[Formula: see text]DGAT: Multi-view multi-scale dynamic graph attention network(GAT) based prediction of Parkinson's disease(PD) progression using whole-blood RNA sequencing data.

With emerging single-cell transcriptomics data, deep learning approaches have enabled the diagnosis of neurodegenerative disorders such as Parkinson's disease(PD). Based on whole-blood RNA sequencing data, the graph neural network has predicted Parkinson's disease(PD) progression trajectories by exploiting spatial and temporal views that were related with neurodegenerative disorders. The single-view learning scheme, which focuses on gene expression embedding, was still insufficient in analyzing complicated human brain diseases. As a type of spatial representation underlying transcriptomics dat

UniGraphPTMs: a contrastive learning-enhanced universal framework for PTM site prediction via GNN and multimodal fusion.

Protein post-translational modifications (PTMs) represent a core regulatory mechanism governing protein function and cellular fate. Their dynamic alterations profoundly influence critical biological processes. However, Existing research primarily focuses on single-PTM site prediction and remains confined by single-modality analysis. This study introduces UniGraphPTMs, the first universal PTM site prediction framework based on multimodal fusion and graph neural networks. UniGraphPTMs employs a master-slave architecture to break branch independence through multi-stage interactions. We pioneer th

A deep cardiac motion field analysis approach via global 2nd-order kinematic graph modeling.

Cardiac motion analysis plays a vital role in the diagnosis and treatment of cardiovascular diseases. Existing methods can estimate displacement fields and model spatio-temporal patterns. However, they face two major limitations. First, they primarily focus on trajectory tracking, which fails to fully exploit higher-order kinematic dynamics that correlate with functional and material mechanics. Second, most approaches require solving complex differential equations during training, making them computationally expensive and difficult to converge stably. To overcome these limitations, we propose

DeepHeptox: An Interpretable Deep Learning Model for Multi-Endpoint Hepatotoxicity Prediction of Chemical Compounds.

Hepatotoxicity represents a major adverse outcome of chemical exposure, as the liver plays a central role in xenobiotic metabolism and detoxification. Accurate prediction of hepatotoxicity is therefore essential for drug development and chemical safety assessment. Computational methods provide an efficient and ethical alternative for assessing hepatotoxicity before experimental validation. To address this need, we developed DeepHeptox, a deep learning model based on Graph Attention Networks (GAT) for multi-endpoint hepatotoxicity prediction, covering hepatitis, jaundice, elevated liver enzymes

Enhanced breast cancer detection in histopathology images using graph transformer GANs with graph masked modeling and osprey optimization.

Breast cancer (BC) diagnosis from histopathology images requires accurate identification of malignant tissue while accounting for complex tissue structures and variations in image magnification. In order to overcome these problems, this study suggests GTGAN-GMM-OOA, a graph-based framework that jointly models spatial relationships among tissue regions, learns masked graph representations, and adaptively optimizes model parameters. Unlike conventional image-based approaches that primarily focus on independent visual features, the proposed framework explicitly captures structural dependencies be

MMF-NNs: Multi-modal Multi-granularity Fusion Neural Networks for brain networks and its application to epilepsy identification.

Structural and functional brain networks are generated from two scan sequences of magnetic resonance imaging data, which can provide different perspectives for describing pathological changes caused by brain diseases. Recent studies found that fusing these two types of brain networks improves performance in brain disease identification. However, traditional fusion models combine these brain networks at a single granularity, ignoring the natural multi-granularity structure of brain networks that can be divided into the edge, node, and graph levels. To this end, this paper proposes a Multi-modal

Domain adversarial transfer graph deep learning: A cross-site MDD fMRI data analysis framework.

The pathological mechanisms of depression are not yet fully clear, and the causative factors remain somewhat ambiguous. Clinical diagnosis of depression is often challenging and complex, frequently leading to misdiagnosis and missed diagnoses. Combining deep learning with resting-state fMRI can quantify the degree of abnormal brain function caused by depression and automatically screen for discriminative features that aid in the classification and identification of depression, which may serve as hypothesis-generating discriminative features within the current dataset, providing candidate neuro
