An emerging issue of mixed yeast cultures.

BACKGROUND: Different yeast species have different susceptibilities to commonly prescribed antifungal drugs. Thus, it is important to accurately determine the species of pathogenic yeasts, especially when more than one species are in a specimen. METHODS: Clinically significant yeast isolates were collected via the Taiwan Surveillance of Antimicrobial Resistance of Yeasts from July to September in 2010. The identifications of isolates were assessed in the core laboratory at the National Health Research Institutes. RESULTS: Of the 1127 isolates recovered, 1088 were of Candida genus, accounting

Staying in Shape: the Impact of Cell Shape on Bacterial Survival in Diverse Environments.

Bacteria display an abundance of cellular forms and can change shape during their life cycle. Many plausible models regarding the functional significance of cell morphology have emerged. A greater understanding of the genetic programs underpinning morphological variation in diverse bacterial groups, combined with assays of bacteria under conditions that mimic their varied natural environments, from flowing freshwater streams to diverse human body sites, provides new opportunities to probe the functional significance of cell shape. Here we explore shape diversity among bacteria, at the levels o

Benzoate-driven dehalogenation of chlorinated ethenes in microbial cultures from a contaminated aquifer.

Microbial dehalogenation of tetrachloroethene (PCE) and cis-dichloroethene (cis-DCE) was studied in cultures from a continuous stirred tank reactor initially inoculated with aquifer material from a PCE-contaminated site. Cultures amended with hydrogen and acetate readily dechlorinated PCE and cis-DCE; however, this transformation was incomplete and resulted in the accumulation of chlorinated intermediates and only small amounts of ethene within 60 days of incubation. Conversely, microbial PCE and cis-DCE dechlorination in cultures with benzoate and acetate resulted in the complete transformati

Biodegradation of chlorinated aliphatic hydrocarbon mixtures in a single-pass packed-bed reactor.

Aliphatic chlorinated compounds, such as trichloroethylene (TCE) and tetrachloroethylene (PCE), are major contaminants of ground water. A single-pass packed-bed bioreactor was utilized to study the biodegradation of organic waste mixtures consisting of PCE, TCE, and other short-chain chlorinated organics. The bioreactor consisted of two 1960-mL glass columns joined in a series. One column was packed with sand containing a microbial consortia enriched from a contaminated site. The other column provided a reservoir for oxygen and a carbon source of methane/propane that was recirculated through t

Farming systems shape distinct ARGs removal pathways: Biotic-driven in large-scale composting versus abiotic-driven in free-range systems.

Current research on antibiotic resistance genes (ARGs) removal during manure composting has primarily focused on differences across animal species. However, how farming practices, which fundamentally differ in feed composition, antibiotic use, and rearing density, shape ARGs removal patterns and underlying mechanisms remains poorly understood. Here we compared manure composting between large-scale (LS) and free-range (FR) systems and revealed fundamentally divergent causal pathways governing ARGs dynamics. LS achieved higher removal rates of total ARGs (93% vs 57%) and total mobile genetic ele

Optimizing initial inoculum ratios to enhance metabolite production and biocontrol activity in Bacillus subtilis and Pseudomonas fluorescens co-cultures.

Microbial co-cultivation has emerged as a promising strategy for stimulating metabolic interactions that enhance the synthesis of bioactive compounds. However, the extent to which the initial inoculum ratio influences the metabolic behavior and biocontrol potential of bacterial consortia remains largely unexplored. Here, we evaluated the effects of different initial inoculum ratios of Bacillus subtilis and Pseudomonas fluorescens on the production of volatile organic compounds (VOCs), chitinase, β-1,3-glucanase, siderophores, and antifungal activity against economically important phytopathogen

Ecological Engineering of the Human Gut Microbiome: A Narrative Review and Framework for Next-Generation Therapeutics.

The human gut microbiome is a complex adaptive ecosystem whose functions arise from interactions among microbial populations rather than from isolated taxa. Nevertheless, many microbiome-directed interventions still rely on administering individual strains, with limited consideration of the ecological processes governing community assembly, succession, and resilience. This review integrates evidence from microbial ecology, comparative genomics, systems biology, mechanistic physiology, and clinical microbiome research to propose a testable framework for ecologically engineering the human gut mi

Vegetation-driven differences in soil CO2 emissions and carbon-sequestering microbiomes of estuarine salt marsh and mangrove wetlands.

Estuarine wetlands, particularly salt marshes and mangroves, play a critical role as blue carbon ecosystems, yet their mechanisms of carbon sequestration and emission remain poorly understood. Vegetation type significantly influences soil microbial communities and CO2 dynamics, but comparative studies across wetland types are limited. This study investigates the Minjiang River Estuary wetland to quantify vegetation-driven differences in soil CO2 emissions and carbon-sequestering functional microbiomes among Phragmites australis (salt marsh), Cyperus malaccensis (salt marsh), and Kandelia obova

Microbial and Insect Gut-Mediated Polystyrene Microplastic Degradation for Environmental Remediation Applications.

Polystyrene (PS), particularly expanded polystyrene (EPS), is an environmentally significant commodity polymer that contributes substantially to secondary microplastic and nanoplastic pollution through environmental weathering and fragmentation. During aging, PS undergoes nano-scale physicochemical transformations, including chain scission, surface oxidation, and the formation of oxygen-containing functional groups, which profoundly influence its environmental fate, microbial colonization, and biodegradation behavior. Conventional remediation technologies remain energy-intensive and often fail

Genomic Features, Functional Complementarity, and the Potential for Constructing Synthetic Consortia from Dominant Petroleum-Degrading Bacteria.

Microbial remediation serves as a cost-effective and eco-friendly tactic for petroleum-contaminated sites. In real-world practices, petroleum-degrading microbial consortia display prominent superiority over single strains. To tap into their intrinsic synergistic degradation capacity, it is essential to dissect microbial commonalities, individual traits and functional complementarity for complicated bioremediation scenarios. This study applied bibliometric approaches to collect 15 well-documented representative petroleum-hydrocarbon-degrading strains, and summarized research progress via compar

One therapy, many targets: redefining ulcerative colitis treatment through fecal microbiota transplantation.

Ulcerative colitis (UC) is a chronic, relapsing inflammatory bowel disease driven by a multifactorial interplay between gut microbiota dysbiosis, immune dysregulation, and epithelial barrier dysfunction. Accurate diagnosis and a deeper understanding of UC pathogenesis are essential for developing durable and mechanism-based therapies. Despite major advances, conventional treatments such as immunosuppressants and biologics often fail to achieve sustained remission and carry significant adverse effects, underscoring the need for novel, multi-target interventions. This review synthesizes current

Biodegradation of propanol and isopropanol by a mixed microbial consortium.

The aerobic biodegradation of high concentrations of 1-propanol and 2-propanol (IPA) by a mixed microbial consortium was investigated. Solvent concentrations were one order of magnitude greater than any previously reported in the literature. The consortium utilized these solvents as their sole carbon source to a maximum cell density of 2.4 x 10(9) cells ml(-1). Enrichment experiments with propanol or IPA as carbon sources were carried out in batch culture and maximum specific growth rates (mumax) calculated. At 20 degrees C, mumax values were calculated to be 0.0305 h(-1) and 0.1093 h(-1) on 1

Gut microbiome-immune-metabolic mechanisms in cerebrovascular disease: evidence-graded insights from cerebral small vessel disease, ischemic stroke, and intracerebral hemorrhage.

Cerebrovascular disease is increasingly being examined in relation to the gut microbiome, but the field has not advanced evenly across disease phenotypes. A central challenge is to distinguish broad dysbiosis-based associations from microbial functions, host-facing metabolites, epithelial barrier injury, and immune pathways that may plausibly influence neurovascular vulnerability or recovery. This distinction is particularly important because cerebral small vessel disease, acute ischemic stroke, and intracerebral hemorrhage differ in time scale, vascular pathology, clinical exposure, and avail

Effects of Environmental Chemical Pollutants on Microbiome Diversity: Insights from Shotgun Metagenomics.

Chemical exposure in the environment can adversely affect the biodiversity of living organisms, particularly when persistent chemicals accumulate over time and disrupt the balance of microbial populations. In this study, we examined how chemical contaminants influence microorganisms in sediment and overlaying water samples collected from the Kinnickinnic, Milwaukee, and Menomonee Rivers near Milwaukee, Wisconsin, USA. We characterized these samples using shotgun metagenomic sequencing to assess microbiome diversity and employed chemical analyses to quantify more than 200 compounds spanning 16

Insights into biostimulation-enhanced microbial detoxification of chromium ore processing residue-contaminated soil: The critical role of Cr(VI) key host-phase transformation and soil microbiota shifts.

The continuous and slow release of Cr(VI) from chromium ore processing residue contaminated soil (COPR-soil) poses a substantial threat to soil and groundwater. Despite microbial reduction is considered as an effective approach for the remediation of Cr(VI)-contaminated soil, the efficiency and rate of Cr(VI) reduction in COPR-soil, especially Cr(VI) embedded in minerals (e.g., vaterite, Ca/Al-Cr layered double hydroxide (Ca/Al-Cr LDH)) remain low. Here, a biostimulation-enhanced microbial detoxification strategy was developed, utilizing the strong electron transfer properties of FeSx. The rem

A Mechanism of Unidirectional Transformation, Leading to Antibiotic Resistance, Occurs within Nasopharyngeal Pneumococcal Biofilm Consortia.

Streptococcus pneumoniae acquires genes for resistance to antibiotics such as streptomycin (Str) or trimethoprim (Tmp) by recombination via transformation of DNA released by other pneumococci and closely related species. Using naturally transformable pneumococci, including strain D39 serotype 2 (S2) and TIGR4 (S4), we studied whether pneumococcal nasopharyngeal transformation was symmetrical, asymmetrical, or unidirectional. Incubation of S2Tet and S4Str in a bioreactor simulating the human nasopharynx led to the generation of SpnTet/Str recombinants. Double-resistant pneumococci emerged soon

3D printing of microscopic bacterial communities.

Bacteria communicate via short-range physical and chemical signals, interactions known to mediate quorum sensing, sporulation, and other adaptive phenotypes. Although most in vitro studies examine bacterial properties averaged over large populations, the levels of key molecular determinants of bacterial fitness and pathogenicity (e.g., oxygen, quorum-sensing signals) may vary over micrometer scales within small, dense cellular aggregates believed to play key roles in disease transmission. A detailed understanding of how cell-cell interactions contribute to pathogenicity in natural, complex env

Engineering an asymmetric cross-feeding consortium in Ogataea polymorpha driven by sulfur metabolism.

Microbial cell factories offer a sustainable route for chemical production, yet reconstructing complex pathways in a single host often leads to metabolic burden and imbalanced flux. Here we establish an auxotrophy-based cross-feeding strategy in the non-conventional yeast Ogataea polymorpha. Through systematic screening of pairwise auxotrophic mutants, we identify several complementary combinations, among which the met10Δ-str3Δ pair exhibits robust and reproducible growth restoration under both glucose and methanol conditions. Mechanistically, this pair displays asymmetric metabolic dependency

Unraveling the diversity and functional potential of cyanosphere microbiomes assembled from terrestrial cyanobacteria.

The cyanosphere is composed of non-cyanobacterial microorganisms living within the exopolysaccharide sheath of cyanobacteria, interacting with the cyanobacterial hosts and their surrounding environment. Understanding the interactions between cyanobacteria and their cyanospheres can help predict the success of terrestrial cyanobacteria in providing ecosystem services in nutrient-poor environments. However, knowledge of the microbial diversity and functions within the cyanosphere remains limited. Here, we used metagenomic sequencing to reconstruct 415 metagenome-assembled genomes (MAGs) from cya
