Improved protocol for metabolite extraction and identification of respiratory quinones in extremophilic Archaea grown on mineral materials.

We investigated the metabolome of the iron- and sulfur-oxidizing, extremely thermoacidophilic archaeon Metallosphaera sedula grown on mineral pyrite (FeS2). The extraction of organic materials from these microorganisms is a major challenge because of the tight contact and interaction between cells and mineral materials. Therefore, we applied an improved protocol to break the microbial cells and separate their organic constituents from the mineral surface, to extract lipophilic compounds through liquid-liquid extraction, and performed metabolomics analyses using MALDI-TOF MS and UHPLC-UHR-Q/TOF

An Exploratory Study on the Microbiome of Northern and Southern Populations of Ixodes scapularis Ticks Predicts Changes and Unique Bacterial Interactions.

The black-legged tick (Ixodes scapularis) is the primary vector of Borrelia burgdorferi, the causative agent of Lyme disease in North America. However, the prevalence of Lyme borreliosis is clustered around the Northern States of the United States of America. This study utilized a metagenomic sequencing approach to compare the microbial communities residing within Ix. scapularis populations from northern and southern geographic locations in the USA. Using a SparCC network construction model, we performed potential interactions between members of the microbial communities from Borrelia burgdorf

An atlas of human vector-borne microbe interactions reveals pathogenicity mechanisms.

Vector-borne diseases are a leading cause of death worldwide and pose a substantial unmet medical need. Pathogens binding to host extracellular proteins (the "exoproteome") represents a crucial interface in the etiology of vector-borne disease. Here, we used bacterial selection to elucidate host-microbe interactions in high throughput (BASEHIT)-a technique enabling interrogation of microbial interactions with 3,324 human exoproteins-to profile the interactomes of 82 human-pathogen samples, including 30 strains of arthropod-borne pathogens and 8 strains of related non-vector-borne pathogens. Gut and skin dysbiosis in acne vulgaris: a comparative microbiome analysis.

INTRODUCTION: Acne vulgaris (AV) is a chronic inflammatory skin disorder with multifactorial etiology involving host-microbiome interactions. While cutaneous dysbiosis has been extensively studied, the contribution of the gut microbiome and its potential interaction with the skin microbiome remains insufficiently characterized. METHODS: In this pilot study, paired facial skin swabs and stool samples were collected from 17 patients with moderate-to-severe AV and 14 healthy controls. Microbial DNA was extracted and the V3-V4 regions of the bacterial 16S rRNA gene were sequenced on the Illumina

Exploring the Gut Microbiota-Retina Axis: Implications for Health and Disease.

The gut microbiota represents a rich and adaptive microbial network inhabiting the gastrointestinal tract, performing key functions in nutrient processing, immune response modulation, intestinal wall protection, and microbial defense. Its composition remains highly personalized and responsive to external influences, including lifestyle patterns, physical activity, body composition, and nutritional intake. The interactions of the gut microbiota with bodily systems are conventionally interpreted as broad systemic impacts on organ balance. Yet, emerging research-exemplified by the gut microbiota-

Microbial and mineral drivers of organic carbon sequestration in soilless revegetated zinc smelting slag site: Insights from a 12-year field study.

Soilless revegetation provides a cost-effective and sustainable strategy for rehabilitating metal-contaminated smelting slags, yet the long-term dynamics and mechanisms of organic carbon (OC) sequestration in these extreme anthropogenic substrates remain poorly understood. Here, we quantified OC fractions, microbial attributes, and mineral characteristics in a zinc smelting slag site after 12 years of field-based revegetation to elucidate pathways of carbon accumulation and stabilization. Revegetation markedly increased multiple OC pools, microbial biomass, microbial necromass carbon, enzyme a

Microbial community mediates hydroxyl radical production in soil slurries by iron redox transformation.

The generation of reactive oxygen species (ROS) mediated by minerals and/or microorganisms plays a vital but underappreciated role in affecting carbon and nutrient cycles at soil-water interfaces. It is currently unknown which interactions between microbial communities and iron (Fe) minerals produce hydroxyl radical (HO•), which is the strongest oxidant among ROS. Using a series of well-controlled anoxic incubations of soil slurries, we demonstrated that interactions between microbial communities and Fe minerals synergistically drove HO• production (up to ∼100 nM after 21-day incubation). T helper cell-dependent, microbial superantigen-induced murine B cell activation: polyclonal and antigen-specific antibody responses.

Microbial superantigens (SA), bound to human B cell surface MHC class II molecules, have been shown to promote direct, "cognate" interaction with SA-reactive autologous Th cells, resulting in polyclonal Ig production. To investigate the potential for microbial SA to support Th cell-dependent, Ag-specific antibody responses, we have extended our studies to the murine system. BALB/c Th cell lines (TCL), specific for either the Mycoplasma arthritis-derived SA or the Staphylococcus aureus-derived toxic shock syndrome toxin-1) were generated. These TCL cells are SA-specific, functionally noncross-r

Nickel-resistant gut microbiota: a missing link between environmental exposure and metabolic disease.

Environmental factors are emerging as important modulators of the gut microbiome, with significant implications for metabolic health. Among these, nickel-a ubiquitous dietary metal traditionally regarded as an allergen-is gaining recognition as a systemic immune-metabolic modulator. Chronic nickel exposure has been linked to overweight and metabolic alterations, particularly in nickel-allergic individuals, suggesting that environmental nickel may represent an underrecognized contributor to metabolic dysfunction in susceptible populations. Recent studies have identified nickel-resistant bacteri

Molecular rotors reveal the 3D viscous habitat of mucus-colonizing bacteria.

Interactions between bacteria and particulate organic matter, algae, coral reefs, fish, plant root systems, animals, and humans occur primarily through a dynamic interface of viscous mucus or mucilage. While mucus influences fundamental rates of bacterial infection, respiration, and carbon and nutrient cycling, our observations of this physical habitat of bacteria are limited by methods that damage the material and obfuscate spatial relationships. We present a technique using confocal microscopy of molecular rotors to reveal the 3D viscous structure of undisturbed mucus and associated bacteria

Detecting host responses to microbial stimulation using primary epithelial organoids.

The intestinal epithelium is constantly exposed to microbes residing in the lumen. Traditionally, the response to microbial interactions has been studied in cell lines derived from cancerous tissues, e.g. Caco-2. It is, however, unclear how the responses in these cancer cell lines reflect the responses of a normal epithelium and whether there might be microbial strain-specific effects. To address these questions, we derived organoids from the small intestine from a cohort of healthy individuals. Culturing intestinal epithelium on a flat laminin matrix induced their differentiation, facilitatin

Phage-bacteria network analysis and its implication for the understanding of coral disease.

Multiple studies have explored microbial shifts in diseased or stressed corals; however, little is known about bacteriophage interactions with microbes in this context. This study characterized microbial 16S rRNA amplicons and phage metagenomes associated with Montastraea annularis corals during a concurrent white plague disease outbreak and bleaching event. Phage consortia differed between bleached and diseased tissues. Phages in the family Inoviridae were elevated in diseased or healthy tissues compared with bleached portions of diseased tissues. Microbial communities also differed between d

Sex-specific gut microbiota and metabolite signatures in Parkinson's disease: implications for personalized therapeutics.

Parkinson's disease (PD) is characterized by dopaminergic neuron loss and α-synuclein aggregation in the substantia nigra pars compacta (SNpc). It is a multifactorial disorder with motor and non-motor manifestations and growing evidence suggests that gastrointestinal dysfunction may precede motor onset. Sex differences influence PD risk, onset and clinical features, with men exhibiting higher prevalence and earlier onset, driven by hormonal, genetic, and metabolic factors. The gut microbiota communicates bidirectionally with the central nervous system (CNS) via the gut-brain axis, modulating n

Synthesis of multi-omic data and community metabolic models reveals insights into the role of hydrogen sulfide in colon cancer.

Multi-omic data and genome-scale microbial metabolic models have allowed us to examine microbial communities, community function, and interactions in ways that were not available to us historically. Now, one of our biggest challenges is determining how to integrate data and maximize data potential. Our study demonstrates one way in which to test a hypothesis by combining multi-omic data and community metabolic models. Specifically, we assess hydrogen sulfide production in colorectal cancer based on stool, mucosa, and tissue samples collected on and off the tumor site within the same individual

Host-Microbiota Metabolic Interactions in Atherosclerosis: Oral, gut, and Blood Perspectives.

Atherosclerosis is a chronic inflammatory disease influenced by host-microbiota interactions beyond traditional risk factors. Microbial communities in the oral cavity, gut, and blood contribute to vascular dysfunction through metabolic and immune mechanisms, yet an integrated perspective across these compartments remains lacking. This narrative review synthesizes current evidence on the distinct and interconnected roles of oral, gut, and blood microbiotas in atherosclerosis pathogenesis. We critically evaluate key microbial metabolites, trimethylamine N-oxide (TMAO), short-chain fatty acids (S

Berberine-gut microbiota interactions based on CiteSpace: current research status and hotspots.

BACKGROUND: The gut microbiota modulates host metabolic and immune homeostasis through host-microbiota interactions and microbial metabolites. Berberine (BBR), the primary active constituent of Coptis chinensis, has been shown to ameliorate host metabolic disorders by remodeling the gut microbial community. However, systematic reviews remain relatively scarce regarding the mechanisms underlying BBR-gut microbiota interactions. METHODS: Therefore, we conducted a bibliometric analysis of 426 articles retrieved from the Web of Science Core Collection (WOSCC) and the China National Knowledge Infr

Long-term elevated precipitation promotes an acid metabolic preference in soil microbial communities in a Tibetan alpine grassland.

Alpine ecosystems store vast amounts of soil organic carbon but are highly sensitive to climate change. Despite this, the response of in situ soil microbial metabolic processes, especially carbon substrate utilization, to climatic shifts remains underexplored. Here, we assessed microbial activity by metatranscriptomics in a Tibetan alpine grassland after a decade of experimental warming (+2°C) and altered precipitation (+50% and -50% of ambient precipitation). The experiment revealed that altered precipitation, rather than warming, shaped the active microbial community. Altered precipitation a

Pre- and Post-Emergence Herbicide-Induced Shifts in Soil Microbial Communities: Effects on Population Dynamics, Mechanistic Insights, and Ecosystem Function.

Herbicides are commonly used in agricultural practices to control weeds and significantly impact soil microbial communities, which are essential for maintaining soil health and ecosystem functions. Herbicides are the most widely used class of pesticides globally, yet they also have detrimental effects, while the rising cost of agricultural labor has recently driven a significant increase in herbicide use. According to the World Health Organization (WHO), three million cases of pesticide poisoning were reported. Certain herbicides may inhibit or promote specific microbial taxa, thereby altering

Obstetric Pharmacomicrobiomics.

Pregnancy is characterized by physiologic, metabolic, immunologic, and microbial adaptation. Medication use during pregnancy is common. Yet, therapeutic response often remains unpredictable because obstetric pharmacology has historically focused on pharmacokinetic changes while paying little attention to host-microbiome-drug interactions. Pharmacomicrobiomics, the study of bidirectional interactions between the microbiome and therapeutic agents, has emerged as an important frontier in precision medicine. Increasing evidence demonstrates that the maternal microbiome may influence drug bioavaila
