Structure-activity relationships and molecular modeling of sphingosine kinase inhibitors.

The design, synthesis, and evaluation of the potency of new isoform-selective inhibitors of sphingosine kinases 1 and 2 (SK1 and SK2), the enzyme that catalyzes the phosphorylation of d-erythro-sphingosine to produce the key signaling lipid, sphingosine 1-phosphate, are described. Recently, we reported that 1-(4-octylphenethyl)piperidin-4-ol (RB-005) is a selective inhibitor of SK1. Here we report the synthesis of 43 new analogues of RB-005, in which the lipophilic tail, polar headgroup, and linker region were modified to extend the structure-activity relationship profile for this lead compoun

Modeling the molecular basis of atovaquone resistance in parasites and pathogenic fungi.

Atovaquone is a substituted hydroxynaphthoquinone that is used therapeutically for treating Plasmodium falciparum malaria, Pneumocystis jirovecii pneumonia and Toxoplasma gondii toxoplasmosis. It is thought to act on these organisms by inhibiting parasite and fungal respiration by binding to the cytochrome bc1 complex. The recent, growing failure of atovaquone treatment and increased mortality of patients with malaria or Pneumocystis pneumonia has been linked to the appearance of mutations in the cytochrome b gene. To better understand the molecular basis of drug resistance, we have developed

Choosing a mouse model to study the molecular pathobiology of Alport glomerulonephritis.

Alport syndrome, caused by mutations that interfere with the normal assembly of the alpha3alpha4alpha5(IV) collagen network in the glomerular basement membrane (GBM), is the most common inherited glomerular disease leading to renal failure. A detailed knowledge of the underlying pathogenic mechanisms is necessary for developing new, more specific, and effective therapeutic strategies aimed at delaying the onset and slowing disease progression. Studies of several dog and mouse models of Alport syndrome have significantly enhanced our understanding of the disease mechanisms and provided systems

A molecular modeling analysis of novel non-hydroxamate inhibitors of TACE.

Recently, an X-ray co-crystal structure of our hydroxamate inhibitor IK682 and TACE [Niu, X.; Umland, S.; Ingram, R.; Beyer, B. M.; Liu, Y.-H.; Sun, J.; Lundell, D.; Orth, P. Arch. Biochem. Biophys. 2006, 451, 43-50] was published that explicitly shows the orientation of the hydroxamate and the TACE-selective 4-[(2-methyl-4-quinolinyl)methoxy]phenyl P1' group in the S1' and S3' sites. The preceding paper described a novel series of potent and TACE-selective hydantoins and we previously described pyrimidinetrione (barbiturate) inhibitors of TACE, both of which contain the same P1' group as IK68

A pressure overload model to track the molecular biology of heart failure.

OBJECTIVES: Pressure overload plays an important role in left ventricular remodelling and the development of heart failure. The underlying molecular mechanisms behind these processes are poorly understood at the myocyte level. To investigate this, we developed an ovine model of pressure overload-induced heart failure, in which serial left ventricular biopsies were obtained. METHODS: Adult male sheep were chronically banded with a novel variable aortic constriction device. This was progressively inflated via a subcutaneous port to increase left ventricular afterload. The animals were monitored

The molecular genetics of holoprosencephaly: a model of brain development for the next century.

The recent identification of some of the human holoprosencephaly genes is beginning to elucidate the intricate developmental programs that pattern normal and abnormal brain development. Here we present some of these advances in the context of our present understanding and conclude with some speculations regarding the direction for future investigations. We are living in a tremendously exciting time in medicine with the rapid application of molecular genetic approaches to the understanding of human disease. It is the purpose of this review to stress the underlying principals of our approach at

Comparative DFT and molecular dynamics investigation of PFAS adsorption on heteroatom-engineered metal-organic framework linker models.

Per- and polyfluoroalkyl substances (PFAS) represent persistent contaminants in aquatic environments, and developing effective absorbents for their removal is a major challenge. This study has been conducted for absorbent design using density functional theory (DFT) and molecular dynamics (MD) in order to understand the process of adsorption of the following PFAS species: PFBA-, PFBS-, PFOA-, and PFOS- on nitrogen-, oxygen-, and sulfur-containing linker models. For this, geometry optimizations were performed at ωB97XD/6-311++G(d, p) level under implicit aqueous solvation, and the adsorption en

Identification of molecular subtypes and prognostic models for head and neck squamous cell carcinomas based on PFKFB4.

PFKFB4 is a glycolytic regulator whose role in head and neck squamous cell carcinoma (HNSCC) remains incompletely defined. Using TCGA and GEO datasets, we evaluated PFKFB4 expression, molecular subtypes, immune features, and prognosis, and developed an 11-gene prognostic model. PFKFB4 was upregulated in HNSCC and showed diagnostic performance (AUC=0.79). Two PFKFB4-related subtypes differed in survival and immune characteristics, with subtype B showing computational features suggestive of greater responsiveness to PD-1 blockade. The 11-gene model stratified survival risk, although long-term pr

FTIR-based characterization of photodegradation in synthetic eumelanin and pheomelanin models supported by molecular electrostatic potential maps.

Melanins are pigments that protect tissues against the damaging effects of solar radiation. Photodegradation of these pigments adversely alters their key physicochemical properties, diminishing redox buffering while increasing photochemical reactivity and driving supramolecular reorganization manifested as a decrease in the size of pigment-forming aggregates. In this study, UV-Vis, EPR, and FTIR were combined to directly correlate photodegradation-induced changes in optical and paramagnetic properties, with particular emphasis on alterations in the chemical groups present in the pigments. In a

Age-related behavioral and molecular landmarks in new mouse models for studying Alzheimer's disease in Down syndrome.

INTRODUCTION: Down syndrome (DS) is the leading genetic cause of intellectual disability and Alzheimer's disease (AD), with over 90% of individuals developing AD-related dementia (DSAD). The triplication of the APP gene on chromosome 21 drives early amyloid-β (Aβ) accumulation, but other Hsa21 genes also contribute to pathology. Current DSAD models are limited by species-specific Aβ differences. METHODS: We developed and characterized two novel DSAD mouse models with partial humanization of Aβ. RESULTS: These models exhibit early AD features: cognitive deficits, hyperactivity, altered novelt

Dissecting the molecular landscape of exercise-mediated protection against fructose-induced cardiac dysfunction: Evidence from animal models.

Excessive fructose consumption, mainly driven by industrial sweeteners, combined with increasingly sedentary lifestyles, has contributed substantially to the global rise in cardiometabolic diseases. Although the evolutionary balance between fructose intake and energy expenditure has been disrupted, it may be restored through targeted lifestyle interventions. This review examines the cardioprotective potential of physical exercise in the context of high fructose intake. Owing to the limited number of human studies, we analyzed 30 animal studies identified in PubMed, focusing on underlying cellu

The Role of Animal Models in Huntington's Disease Clinical Trials: Decoding Genetic, Non-Genetic, and Molecular Pathways.

BACKGROUND: Huntington's disease (HD) is a neurodegenerative disorder due to a CAG trinucleotide repeat expansion in the HD gene. Animal models have been instrumental in revealing the genetic and molecular bases of HD. While animal models cannot exactly model the human disease because of anatomical and lifespan differences, they are essential in revealing HD pathology and possible treatments. OBJECTIVE: This review aimed to highlight the significance of animal models, particularly rodents, in deepening our knowledge of Huntington's disease. It underlines how non-genetic and genetic models hav

In Vitro Gene Expression Profiling of Quantum Molecular Resonance Effects on Human Endometrium Models: A Preliminary Study.

OBJECTIVES: The identification of methods to improve the endometrial receptivity (ER) is increasingly of interest. The effect of the electromagnetic field associated with Quantum Molecular Resonance (QMR) on ER was investigated here. METHODS: Ishikawa cells were used to evaluate the effects of QMR both on the expression of a group of genes involved in ER, i.e., HOXA10, HOXA11, LIF, ITGB3, and ITGAV, and on cell toxicity. Endometrial samples were obtained from six patients during routine diagnostic procedures, four of which were subsequently used to assess the transcriptional response to QMR t

Single-cell analysis reveals shared and distinct molecular signatures in brain organoid models of neurodegeneration and neuroinflammation.

BACKGROUND: Alzheimer’s disease (AD) and Parkinson’s disease (PD) are complex neurodegenerative disorders with common pathological features, but the molecular mechanisms underlying their early stages remain poorly understood. This study aims to elucidate common and divergent changes in cellular processes in the early stages of neurodegeneration and neuroinflammation using brain organoid models. METHODS: We performed a multi-level comparative analysis of single-cell RNA sequencing data from brain organoid models previously designed to mimic specific features of PD- and AD-like pathology, by int

Stress-induced changes in the molecular processes underlying fear memories: implications for PTSD and relevant animal models.

Most of the fear literature on humans and animals tests healthy individuals. However, fear memories can differ between healthy individuals and those previously exposed to traumatic stress, such as a car accident, sexual abuse, military combat and personal assault. Traumatic stress can lead to post-traumatic stress disorder (PTSD) which presents alterations in fear memories, such as an impairment of fear extinction and extinction recall. PTSD-like animal models are exposed to a single highly stressful experience in the laboratory, such as stress immobilization or single-prolonged stress. Some d

Bacterial extracellular vesicles: towards realistic models for bacterial membranes in molecular interaction studies by surface plasmon resonance.

One way to mitigate the ongoing antimicrobial resistance crisis is to discover and develop new classes of antibiotics. As all antibiotics at some point need to either cross or just interact with the bacterial membrane, there is a need for representative models of bacterial membranes and efficient methods to characterize the interactions with novel molecules -both to generate new knowledge and to screen compound libraries. Since the bacterial cell envelope is a complex assembly of lipids, lipopolysaccharides, membrane proteins and other components, constructing relevant synthetic liposome-based

Integrated RNA- and miRNA-sequencing analysis identifies molecular basis for stress-induced heart injury in mouse models.

BACKGROUND: Work stress and its contribution to cardiovascular diseases are well documented in recent years, but its molecular mechanisms are still not clear. In this study, we aimed to explore the potential pathophysiological mechanisms of stress-induced heart injury in mouse models. METHODS: The RNA- and miRNA- sequencing profiles from five stress-treated mice and five control mice were performed. After normalization, differentially expressed genes (DEGs) and miRNAs (DEmiRs) were identified using the edgeR method. Then, based on the functional enrichment analysis and protein-protein interac

Early postnatal behavioral, cellular, and molecular changes in models of Huntington disease are reversible by HDAC inhibition.

Huntington disease (HD) is an autosomal dominant neurodegenerative disorder caused by expanded CAG repeats in the huntingtin gene (HTT). Although mutant HTT is expressed during embryonic development and throughout life, clinical HD usually manifests later in adulthood. A number of studies document neurodevelopmental changes associated with mutant HTT, but whether these are reversible under therapy remains unclear. Here, we identify very early behavioral, molecular, and cellular changes in preweaning transgenic HD rats and mice. Reduced ultrasonic vocalization, loss of prepulse inhibition, and
