Exploring the practical application of nanopore sequencing for plant virus and viroid detection: Choice of input material, comparison with illumina sequencing, and relative sensitivity trials.

The Oxford Nanopore Technologies (ONT) MinION MK1b sequencer was found to be a useful low-cost entry device for the detection of plant viruses and viroids, especially when double-stranded RNA (dsRNA) is used as input material. Extractions from either dormant wood or mature leaf tissue are suitable for this purpose. A set of 45 plant samples with various known virus and viroid infections was sequenced with both a MinION Mk1b and an Illumina NextSeq 500, for the purpose of comparing detection rates between sequencing methods. Despite the larger sequencing capacity of the NextSeq, the MinION repr

A Nanopore Direct RNA Sequencing Atlas of RNA Modifications in pig (Sus scrofa domesticus) Testes across Sexual Maturation.

RNA modifications represent a crucial layer of post-transcriptional regulation, yet their dynamic landscape during testicular maturation remains largely uncharted. In this study, we employed Nanopore Direct RNA Sequencing to generate a comprehensive epitranscriptomic dataset for porcine testicular tissue at pre-sexual and post-sexual maturation stages. This dataset captures the profiles of four RNA modifications (m⁶A, m⁵C, Ψ, and inosine) across these critical developmental time points. We further characterized the global abundance, distribution, and motif features of these modifications. This

Clinical utility and limitations of whole-genome sequencing via nanopore technology and Bayesian modeling for outbreak transmission inference.

BACKGROUND: Traditional molecular epidemiological analysis has been limited in its ability to evaluate pathogen homology, making detailed transmission pathway estimation in outbreaks challenging. Bayesian reconstruction methods using whole-genome sequencing and epidemiological data enable estimation of temporal transmission relationships from within-host diversity. This study examined the practical utility and limitations of transmission pathway inference via whole-genome analysis with nanopore sequencers for SARS-CoV-2 and multidrug-resistant Acinetobacter (MDRA) outbreaks. METHODS: Two outb

Defining expansions and perturbations to the RNA polymerase III transcriptome and epitranscriptome by modified direct RNA nanopore sequencing.

RNA polymerase III (Pol III) transcribes cytosolic transfer RNAs (tRNAs) and other non-coding RNAs (ncRNAs) essential to cellular function. However, many aspects of Pol III transcription and processing, including RNA modifications, remain poorly understood, mainly due to a lack of available sensitive and systematic methods for their analysis. Here, we present DRAP3R (Direct Read and Analysis of Polymerase III transcribed RNAs), a modified nanopore direct RNA sequencing approach and analysis framework that enables the specific and sensitive capture of pre-mature Pol III transcribed RNAs. Applyi

Long-read Oxford Nanopore sequencing enables rapid, cost-effective, and comprehensive TTR genetic testing for hereditary transthyretin amyloidosis.

OBJECTIVES: Hereditary transthyretin amyloidosis (ATTRv) is a rare autosomal dominant disorder caused by pathogenic variants in the TTR gene, with marked clinical heterogeneity and frequent underdiagnosis. Genetic confirmation is essential for patient management but is traditionally based on Sanger sequencing or short-read next-generation sequencing (NGS), which are time-consuming or costly. We evaluated the clinical utility of a long-read sequencing strategy using Oxford Nanopore Technologies (ONT) for comprehensive TTR gene analysis. METHODS: We developed an optimized long-range PCR (6,941

Molecular diagnosis of Huntington's disease in Trinidadian families via triplet repeat primed PCR, fragment analysis, and nanopore sequencing.

BackgroundHuntington's disease (HD) is a neurodegenerative disorder caused by CAG expansions in the Huntingtin (HTT) gene. Due to its non-specific and variable phenotype, diagnosis requires clinical assessments and genetic testing. In the Caribbean, the genetic etiology of HD is underexplored due to the unavailability of genetic testing.ObjectiveWe investigated whether 32 participants from four multigenerational families from Trinidad and Tobago (T&T) presenting with Huntington-like symptoms carried HTT CAG expansions, and whether CAG length was related to decreasing age of onset with each gen

A hybrid and cost-efficient barcoding strategy for full-length 16S rRNA gene nanopore sequencing of environmental samples.

BACKGROUND: Accurate species-level identification of bacteria in complex environmental samples is essential for applications in biotechnology, ecological monitoring, and clinical diagnostics. Short-read platforms such as Illumina frequently truncate the 16S rRNA gene, limiting taxonomic resolution. In this work, we applied Oxford Nanopore Technology (ONT) long-read sequencing to full-length 16S rRNA amplicon in samples from natural soil amended with lignocellulosic biomass and a simplified microbial community derived from cultures grown on selective and differential carboxymethyl cellulose (CM

Deciphering BAX and BCL2L12 circRNAs in Acute Myeloid Leukemia Through an Integrated Next-Generation and Nanopore Sequencing Approach.

Background: Circular RNAs (circRNAs) constitute an emerging research field, as these RNA molecules play a crucial role in cellular functions and the progression of various human pathologies. Little is known about alternative circularization leading to the formation of distinct circRNAs from the same primary transcript, the role of circRNAs with slightly different back-splice junctions (BSJs) resulting in very similar circRNA sequences-called circRNA isoforms-and the extent to which the same primary transcripts produce alternative circRNAs. In this study, we discovered alternative circRNAs prod

ConSeqUMI, an error-free nanopore sequencing pipeline to identify and extract individual nucleic acid molecules from heterogeneous samples.

Nanopore sequencing has revolutionized genetic analysis by offering linkage information across megabase-scale genomes. However, the high intrinsic error rate of nanopore sequencing impedes the analysis of complex heterogeneous samples, such as viruses, bacteria, complex libraries, and edited cell lines. Achieving high accuracy in single-molecule sequence identification would significantly advance the study of diverse genomic populations, where clonal isolation is traditionally employed for complete genomic frequency analysis. Here, we introduce ConSeqUMI, an innovative experimental and analyti

Nanopore direct RNA sequencing of human transcriptomes reveals the complexity of mRNA modifications and crosstalk between regulatory features.

The identification and functional characterization of chemical modifications on an mRNA molecule, in particular N6-methyladenosine (m6A) modification, significantly broadened our understanding of RNA function and regulation. While interactions between RNA modifications and other RNA features have been proposed, direct evidence showing correlation is limited. Here, using Oxford Nanopore long-read direct RNA sequencing (dRNA-seq), we simultaneously interrogate the transcriptome and epitranscriptome of a human leukemia cell line to investigate the correlation between m6A modifications, mRNA abund

Revolutionising High Resolution HLA Genotyping for Transplant Assessment: Validation, Implementation and Challenges of Oxford Nanopore Technologies' Q20+ Sequencing.

The advent of third-generation sequencing (TGS) represents a significant shift in the field of genetic sequencing, enabling single-molecule sequencing to overcome limitations of short-read NGS platforms. Several studies have assessed the utilisation of TGS in HLA genotyping, though many of these studies have described the high error rate as an obstacle to achieving a robust and highly accurate HLA typing assay. In 2021, Oxford Nanopore Technologies (ONT) released the high-accuracy sequencing Kit 14 and the MinION flow cell model R10.4.1, which were reported to achieve sequencing accuracies up

Using a mobile nanopore sequencing lab for end-to-end genomic surveillance of Plasmodium falciparum: A feasibility study.

Genomic epidemiology holds promise for malaria control and elimination efforts, for example by informing on Plasmodium falciparum genetic diversity and prevalence of mutations conferring anti-malarial drug resistance. Limited sequencing infrastructure in many malaria-endemic areas prevents the rapid generation of genomic data. To address these issues, we developed and validated assays for P. falciparum nanopore sequencing in endemic sites using a mobile laboratory, targeting key antimalarial drug resistance markers and microhaplotypes. Using two multiplexed PCR reactions, we amplified six high

Exploring nanopore direct sequencing performance of forensic STRs, SNPs, InDels, and DNA methylation markers in a single assay.

INTRODUCTION: The field of forensic DNA analysis has undergone rapid advancements in recent decades. The integration of massively parallel sequencing (MPS) has notably expanded the forensic toolkit, moving beyond identity matching to predicting phenotypic traits and biogeographical ancestry. This shift is of particular significance in cases where conventional DNA profiling fails to identify a single suspect. Supplementing forensic analyses with estimated biological age may be valuable but involves a complex and time-consuming DNA methylation analysis. This study explores and validates the perf
