Processing and cryopreservation of human ureter tissues for single-cell and spatial transcriptomics assays.

Characterizing the cellular heterogeneity of human ureter tissues using single-cell RNA sequencing (scRNA-seq) and spatial transcriptomics provides a detailed atlas of cell types, signaling networks, and potential cell-cell cross talk underlying developmental and regenerative pathways. We describe an optimized protocol for generating, cryopreserving, and thawing single-cell suspensions from ureter tissues isolated post-cystectomy for scRNA-seq. In addition, we describe an optimized protocol for cryopreserving human ureter tissues for 10x Genomics Visium spatial gene expression platform. For co

Integrating single-cell RNA sequencing with spatial transcriptomics reveals immune landscape for interstitial cystitis.

Interstitial cystitis (IC) is a severely debilitating and chronic disorder with unclear etiology and pathophysiology, which makes the diagnosis difficult and treatment challenging. To investigate the role of immunity in IC bladders, we sequenced 135,091 CD45+ immune cells from 15 female patients with IC and 9 controls with stress urinary incontinence using single-cell RNA sequencing (scRNA-seq). 22 immune subpopulations were identified in the constructed landscape. Among them, M2-like macrophages, inflammatory CD14+ macrophages, and conventional dendritic cells had the most communications with

Three-dimensional spatial transcriptomics uncovers cell type localizations in the human rheumatoid arthritis synovium.

The inflamed rheumatic joint is a highly heterogeneous and complex tissue with dynamic recruitment and expansion of multiple cell types that interact in multifaceted ways within a localized area. Rheumatoid arthritis synovium has primarily been studied either by immunostaining or by molecular profiling after tissue homogenization. Here, we use Spatial Transcriptomics, where tissue-resident RNA is spatially labeled in situ with barcodes in a transcriptome-wide fashion, to study local tissue interactions at the site of chronic synovial inflammation. We report comprehensive spatial RNA-Seq data c

Spatial transcriptomics reveals D2-associated synaptic transcriptional attenuation in the chronically stressed dorsal striatum.

Chronic stress alters striatal functions involved in motivation, action selection, and behavioral adaptation, yet cell-type-associated transcriptional organization in the dorsal striatum remains unclear. We used RNAscope-guided GeoMx spatial transcriptomics to compare D1 and D2 neuronal compartments in matched dorsal striatal regions after chronic restraint stress (CRS). CRS engaged both populations, producing CRS-responsive gene sets in both D1- and D2-enriched compartments. Gene set enrichment analysis revealed partially overlapping CRS-associated pathway attenuation in both compartments, in

Spatial Lipidomics and Transcriptomics Reveal Nicotine-Mediated Restoration of Lipid Homeostasis in Parkinson's Disease.

Parkinson's disease (PD) is characterized by progressive dopaminergic neurodegeneration, and increasing evidence implicates disrupted lipid metabolism as a critical contributor to disease pathogenesis. Although nicotine has been associated with a reduced risk of PD, the mechanisms underlying its neuroprotective effects remain incompletely understood. Here, we investigated whether nicotine protects against PD by modulating brain lipid metabolism. Using 1-Methyl-4-phenyl-1,2,3,6-tetrahydropyridine (MPTP)-induced mouse model of PD, we combined behavioral assessments, transcriptomic profiling, and

Macrophage fate decisions during AKI-CKD transition insights from single-cell and spatial transcriptomics.

Acute kidney injury (AKI) is an established risk factor for chronic kidney disease (CKD), but the cellular events that determine recovery or maladaptive repair remain incompletely defined. Macrophages are central regulators of this transition because their functional states change with time and tissue context. Recent single-cell RNA sequencing and spatial transcriptomic studies show that renal macrophages cannot be adequately described by a simple M1/M2 scheme. Instead, inflammatory, cycling, reparative and profibrotic programs emerge in a model- and niche-dependent manner. Experimental studie

Protocol for correlating in vivo calcium imaging with spatial transcriptomics in the mouse brain.

A central challenge in neuroscience research is to elucidate how distinct neuronal types coordinate to produce complex behaviors, which requires linking the molecular identity of neuronal types with their connectivity and activity in behaving animals. Here, we present a protocol for integrating spatial gene-expression profiling with in vivo calcium imaging in the mouse brain. We describe detailed procedures for tissue recovery after in vivo imaging, multiplexed gene-expression detection, and the computational steps to register these two datasets. For complete details on the use and execution o

AnchorR: A QuPath and R interface for collaborative exploration of spatial transcriptomics and histology.

Single-cell spatial transcriptomics can connect molecular cell states with tissue morphology, but this promise depends on accurate registration to histopathology. In serial sections, however, tissue borders often differ because of sectioning artifacts, staining variability, and field-of-view acquisition, limiting conventional area-based registration. We developed AnchorR, an expert-guided workflow for coarse-grained alignment of hematoxylin and eosin (H&E) images with CosMx Spatial Molecular Imaging data. Bioinformaticians first define and color-code cell types in Seurat, and pathologists then

Spatial transcriptomics reveals organizational properties of mouse spinal cord and alterations in neuropathic pain.

The spinal cord integrates diverse somatosensory inputs and executes motor outputs through anatomically and functionally distinct circuits. Here, we employed spatially resolved single-cell transcriptomic profiling of the adult mouse spinal cord to gain insights into the organizational logic of the spinal cord. Our results reveal distinct spatial and laminar distributions of neuronal subtypes, including axial level and sex-specific differences. Many neuronal subtypes exhibit close spatial proximity, implicating regionally specific patterns of connectivity and circuit functions. Additionally, ne

Spatial Transcriptomics for Dissecting Cellular and Molecular Heterogeneity in the Aging and Diseased Brain.

The brain is a spatially organized tissue where the molecular characteristics of each cell are closely linked to its anatomical location. However, conventional bulk and single-cell RNA sequencing lose this spatial context during the tissue separation process. Spatial transcriptomics (ST) overcomes these limitations by measuring gene expression while preserving the positional information of cells within intact tissues, making it a powerful approach for elucidating the cellular and molecular heterogeneity that defines brain structure and disease. This review summarizes the two main types of ST t

Airway cell-cell communication in smoking through integration of spatial and single-cell transcriptomics.

BACKGROUND: Cigarette smoking has a significant impact on global health. Although cessation has positive health benefits, some molecular changes to intercellular communications may persist in the lung. In this study we created a workflow to generate hypotheses by predicting altered cell-cell communication in smoker lungs using single-cell and spatial transcriptomic data. METHODS: We integrated publicly available lung single-cell transcriptomic data (n = 104) with spatial transcriptomic data (n = 2) from never-smoker and current-smoker airway samples to create spatial transcriptomic data at vi

PhenoMapR: scalable mapping of sample phenotypes to single-cell, spatial, and bulk transcriptomics data.

Single-cell and spatial transcriptomic studies often lack sufficient sample size to compute robust statistical associations between a sample-level phenotype and cell types or spatial locations. In contrast, lower resolution methods such as bulk gene expression profiling have been applied at scale in large, annotated datasets, providing reliable signatures for phenotype associations. We introduce PhenoMapR, a semi-supervised method designed to integrate the phenotypic rigor of large-scale bulk expression studies with the cellular and spatial granularity of single-cell and spatial transcriptomic

STGNET: extending panel coverage in imaging-based spatial transcriptomics using deep generative adversarial networks.

Imaging-based spatial transcriptomics (ST) technologies offer unparalleled resolution for mapping gene expression within intact tissues but are fundamentally constrained by the limited size of their gene panels. This restriction hinders comprehensive biological discovery by omitting potentially crucial genes from analysis. To overcome this limitation, we introduce STGNET, a deep learning framework that extends gene panel coverage by integrating generative adversarial networks (GANs) with graph neural networks. STGNET employs a multi-stage GAN to learn the global transcriptomic distribution fro

Unlocking single-cell level and continuous whole-slide insights in spatial transcriptomics with PanoSpace.

Spatial transcriptomics has transformed the mapping of gene expression within intact tissues, yet current sequencing-based platforms are limited by coarse spot-level resolution and sparse sampling that leaves large interspot regions unmeasured. Here we introduce PanoSpace, a computational framework that integrates low-resolution spatial transcriptomics with high-resolution histology and matched single-cell RNA sequencing to reconstruct a continuous, single-cell-level map across entire tissue sections. Originally developed for tumors, PanoSpace accurately reconstructs cellular locations, cell i

A comparative study of statistical methods for identifying differentially expressed genes in spatial transcriptomics.

Spatial transcriptomics (ST) provides unprecedented insights into gene expression patterns while retaining spatial context, making it a valuable tool for understanding complex tissue architectures, such as those found in cancers. Seurat, by far the most popular tool for analyzing ST data, uses the Wilcoxon rank-sum test by default for differential expression analysis. However, as a nonparametric method that disregards spatial correlations, the Wilcoxon test can lead to inflated false positive rates and misleading findings. This limitation highlights the need for a more robust statistical appro

Computational Decoding of Cell-Cell Communications in Heterogeneous Cellular Microenvironments Based on Spatial Transcriptomics.

Cell-cell communication (CCC) is a fundamental message-passing process through which biochemical signals help coordinate cell behaviors and functions. Understanding CCC is crucial to uncovering the driving force of cellular dynamics, as well as providing biological insights into immune response coordination and response to outer factors like virus infections. Studies of CCC have traditionally relied on bulk and single-cell transcriptomics. As the study of CCC progresses, researchers have a growing interest in capturing the spatial context, temporal dynamics, and heterogeneous interactions acro

Developing a Single-Cell Spatial Transcriptomics Workflow for In Vivo Evaluation of Implanted Biomaterials.

In vivo evaluation of biomaterials largely relies on histology to assess biocompatibility and foreign body responses. While effective for capturing end-stage outcomes, these methods offer limited insight into the cellular mechanisms driving tissue remodeling, hindering efforts to rationally design better biomaterials. Transcriptomics has revolutionized our understanding of gene activity driving cellular function, yet remains underutilized in biomaterial evaluation. Recent advances in high-resolution spatial transcriptomics now enable precise mapping of gene expression within tissue, offering d
