Evolution and roles of cytokinin genes in angiosperms 2: Do ancient CKXs play housekeeping roles while non-ancient CKXs play regulatory roles?

Cytokinin oxidase/dehydrogenase (CKX) is a key enzyme responsible for the degradation of endogenous cytokinins. However, the origins and roles of CKX genes in angiosperm evolution remain unclear. Based on comprehensive bioinformatic and transgenic plant analyses, we demonstrate that the CKXs of land plants most likely originated from an ancient chlamydial endosymbiont during primary endosymbiosis. We refer to the CKXs retaining evolutionarily ancient characteristics as "ancient CKXs" and those that have expanded and functionally diverged in angiosperms as "non-ancient CKXs". We show that the e

Multiple waves of westward dry-land agriculture expansions along the East Silk Road during the Neolithic age.

The intersection between ancient agriculture, population, and language during the Neolithic is a widely researched topic across multiple disciplines. In East Asia, multiple waves of westward expansions of dry-land agriculture based on millet cultivation along the Eastern Silk Road (ESR) during the Neolithic have been identified; however, the timing and scope of these expansions remain unresolved. This is due to the uncertain timing of the earliest millet cultivation and a lack of research on the spatial-temporal patterns of this dry-land agriculture expansion. At the Dadiwan site, located in t

Ethylene controls three-dimensional growth involving reduced auxin levels in the moss Physcomitrium patens.

The conquest of land by plants was concomitant with, and possibly enabled by, the evolution of three-dimensional (3D) growth. The moss Physcomitrium patens provides a model system for elucidating molecular mechanisms in the initiation of 3D growth. Here, we investigate whether the phytohormone ethylene, which is believed to have been a signal before land plant emergence, plays a role in 3D growth regulation in P. patens. We report ethylene controls 3D gametophore formation, based on results from exogenously applied ethylene and genetic manipulation of PpEIN2, which is a central component in th

Tuberculosis and leprosy in Italy: new skeletal evidence.

Tuberculosis (TB) and leprosy are infections caused by Mycobacteria. This paper documents new skeletal evidence in Italy from the Iron Age site of Corvaro (Central Italy; 5th century BCE) and the Roman site of Palombara (Central Italy; 4th-5th century CE), and briefly reviews the extant evidence for these infections in Italy. The skeletal evidence for TB in Italy is more ancient than for leprosy, and is more common. The oldest evidence for both mycobacterial diseases is in the North of Italy, but this could be by chance, even if biomolecular models suggest a land route from the East to central

Food security in Roman Palmyra (Syria) in light of paleoclimatological evidence and its historical implications.

Food security in ancient urban centers is often discussed but rarely formally modelled. Despite its location in an inhospitable desert where food production is a constant challenge ancient Palmyra grew from a small oasis settlement in to a major geopolitical player. Here, we present a spatially explicit reconstruction of the land use and agricultural yield expectations of its hinterland determining the maximum feasible population of the city. Coupling the hinterland carrying capacity model with palaeoclimatic data allowed us to track changes in the food security of the city in the face of chan

Evaluating spatial accessibility of cultural urban land use by using improved 2SFCA method in Xi'an, China.

With rapid urbanization, contradictions between rapid economic development and a lack of spiritual culture become increasingly complicated. Accessibility is a useful spatial quantitative index to evaluate the spiritual and cultural construction of the city. Amongst various accessibility methods, the two-step floating catchment area (2SFCA) method is suitable for evaluating cultural urban land use (CULU) based on its advantage of flexibility and rationality. This study selects Xi'an as the representative ancient city. Based on comparing accessibility results between different travel modes (walk

Paleoenvironments of Late Devonian tetrapods in China.

The major evolutionary transition from fish to amphibian included Late Devonian tetrapods that were neither fish nor amphibian. They had thick necks and small limbs with many digits on elongate flexuous bodies more suitable for water than land. Habitats of Devonian tetrapods are of interest in assessing selective pressures on their later evolution for land within three proposed habitats: 1, tidal flats, 2, desert ponds, and 3, woodland streams. Here we assess paleoenvironments of the Late Devonian tetrapod Sinostega from paleosols in Shixiagou Canyon near Zhongning, Ningxia, China. Fossil tetr

Parasites in ancient Egypt and Nubia: Malaria, schistosomiasis and the pharaohs.

The civilizations of ancient Egypt and Nubia played a key role in the cultural development of Africa, the Near East, and the Mediterranean world. This study explores how their location along the River Nile, agricultural practices, the climate, endemic insects and aquatic snails impacted the type of parasites that were most successful in their populations. A meta-analysis approach finds that up to 65% of mummies were positive for schistosomiasis, 40% for headlice, 22% for falciparum malaria, and 10% for visceral leishmaniasis. Such a disease burden must have had major consequences upon the phys

Climate-driven introduction of the Black Death and successive plague reintroductions into Europe.

The Black Death, originating in Asia, arrived in the Mediterranean harbors of Europe in 1347 CE, via the land and sea trade routes of the ancient Silk Road system. This epidemic marked the start of the second plague pandemic, which lasted in Europe until the early 19th century. This pandemic is generally understood as the consequence of a singular introduction of Yersinia pestis, after which the disease established itself in European rodents over four centuries. To locate these putative plague reservoirs, we studied the climate fluctuations that preceded regional plague epidemics, based on a d

Isolation of a wide range of minerals from a thermally treated plant: Equisetum arvense, a Mare's tale.

Silica is the second most abundant biomineral being exceeded in nature only by biogenic CaCO3. Many land plants (such as rice, cereals, cucumber, etc.) deposit silica in significant amounts to reinforce their tissues and as a systematic response to pathogen attack. One of the most ancient species of living vascular plants, Equisetum arvense is also able to take up and accumulate silica in all parts of the plant. Numerous methods have been developed for elimination of the organic material and/or metal ions present in plant material to isolate biogenic silica. However, depending on the chemical

Human locomotion on snow: determinants of economy and speed of skiing across the ages.

We explore here the evolution of skiing locomotion in the last few thousand years by investigating how humans adapted to move effectively in lands where a cover of snow, for several months every year, prevented them from travelling as on dry ground. Following historical research, we identified the sets of skis corresponding to the 'milestones' of skiing evolution in terms of ingenuity and technology, built replicas of them and measured the metabolic energy associated to their use in a climate-controlled ski tunnel. Six sets of skis were tested, covering a span from 542 AD to date. Our results

Anthropogenic factors affecting wildlife species status outcomes: why the fixation on pesticides?

Most Americans are at least three generations removed from the farm, thereby at least three generations removed from the reality of where their food comes from. Not surprisingly, there are many misconceptions about modern food production, including the potential collateral environmental damage attributed to agriculture, particularly the application of pesticides. However, the implication of conventional agriculture in the broader narrative of wildlife species status outcomes (SSOs) lacks context and relativity. Since the dawn of civilization, humans have had a profound impact on their environm

Antimicrobial resistance as a signature of soil restoration across a 143-year chronosequence.

Restoring agriculturally degraded habitats to species-rich grasslands is a vital conservation objective. During restoration, how the soil resistome matures alongside microbial community composition and function remains unclear. Here, we tested two competing hypotheses: whether the soil resistome co-occurs through a microbial structural maturation, in which soil restoration is associated with higher-order biotic interactions, or whether antimicrobial resistance (AMR) is instead associated with the competitive pressures and high bacterial taxonomic richness found in disturbed, eutrophic arable l

A role of BRCA1 and BRCA2 germline mutations in breast cancer susceptibility within Sardinian population.

BACKGROUND: In recent years, numerous studies have assessed the prevalence of germline mutations in BRCA1 and BRCA2 genes in various cohorts. We here extensively investigated the prevalence and geographical distribution of BRCA1-2 mutations in the entire genetically-homogeneous Sardinian population. The occurrence of phenotypic characteristics which may be predictive for the presence of BRCA1-2 germline mutations was also evaluated. METHODS: Three hundred and forty-eight breast cancer patients presenting a familial recurrence of invasive breast or ovarian carcinoma with at least two affected

Genomic insights into the ancient spread of Lyme disease across North America.

Lyme disease is the most prevalent vector-borne disease in North America and continues to spread. The disease was first clinically described in the 1970s in Lyme, Connecticut, but the origins and history of spread of the Lyme disease bacteria, Borrelia burgdorferi sensu stricto (s.s.), are unknown. To explore the evolutionary history of B. burgdorferi in North America, we collected ticks from across the USA and southern Canada from 1984 to 2013 and sequenced the, to our knowledge, largest collection of 146 B. burgdorferi s.s. genomes. Here, we show that B. burgdorferi s.s. has a complex evolut

Discovery of an isoflavone biosynthetic pathway in Iridaceae plants.

Isoflavones, characterized by their distinctive C6-C3-C6 skeleton, represent an important class of plant secondary metabolites with considerable pharmacological and physiological relevance. Although their biosynthetic pathways have been extensively elucidated in Fabaceae species, the molecular mechanisms governing isoflavone production in other plant families remain largely unexplored. Herein, we uncovered an isoflavone biosynthetic pathway in Iridaceae plants. Notably, it involves an uncharacterized CYP736D family isoflavone synthase, a non-CYP450 (iso)flavone 6-hydroxylase, two cation-depend

Ancestral developmental potentials in early bony fish contributed to vertebrate water-to-land transition.

The water-to-land transition was a major step in vertebrate evolution and eventually gave rise to the tetrapods, including amphibians, reptiles, birds, and mammals. The first land invasion of our fish ancestors is considered to have occurred during the late Devonian period ~370 million years ago (Daeschler et al., 2006). Many fossils from important transitional species, such as Tiktaalik, Acanthostega, and Ichthyostega, have helped to identify key morphological and anatomical structures crucial to vertebrate terrestrial adaptation (Coates, 1996; Johanson & Ahlberg, 2001; Shubin et al., 2006).

Arabidopsis uses distinct coumarins and bacterial pathways for pH-adaptive iron acquisition.

Iron (Fe) limitation restricts plant growth in diverse soils, and root-associated microbes can alleviate plant Fe starvation. Whether plants integrate the edaphic environment and microbial activities into their Fe uptake strategies remains unclear. We show that bacterium-mediated alleviation of Fe deficiency in Arabidopsis functions at varying environmental pH and is taxonomically widespread among root microbiota isolates from soils with different edaphic profiles. This process is regulated by host-controlled and pH-adapted root exudation of different coumarin chemotypes. These exometabolites

The pyrenoid at a glance.

Ribulose-1,5-bisphosphate carboxylase-oxygenase (Rubisco) is the central CO2-fixing enzyme of the biosphere. It is present in virtually all photosynthetic organisms, including cyanobacteria, algae and land plants. Rubisco catalyses the carboxylation step of the Calvin-Benson-Bassham (CBB) cycle that underpins the light-independent 'dark' reactions of oxygenic photosynthesis. However, Rubisco exhibits a low catalytic rate and wasteful oxygenation activity, a constraint rooted in its ancient evolutionary origin. To overcome this specificity limitation, many photosynthetic lineages have evolved C
