SEA CDM: Study-Experiment-Assay Common Data Model and Databases for Cross-Domain Data Integration and Analysis.

With the increasing volume of biomedical experimental data, standardizing, sharing, and integrating heterogeneous experimental data across domains has become a major challenge. To address this challenge, we have developed an ontology-supported Study-Experiment-Assay (SEA) common data model (CDM), which includes 10 core and 3 auxiliary classes based on object-oriented modeling. SEA CDM uses interoperable ontologies for data standardization and knowledge inference. Building on the SEA CDM, we developed the Ontology-based SEA Network (OSEAN) relational database and knowledge graph, along with a s

The Theory of Communal-Relational Person-Becoming: A Nursing Theory From the African Philosophical Perspective.

Nursing theory has long treated "person" and "human being" as interchangeable, reflecting philosophical traditions that prioritize autonomy and individualism. Thinkers such as John Locke distinguish the biological human organism from the person, defining personhood through inward-looking psychological capacities. This cognitive, individualistic model has shaped conventional nursing theories that frame the person as a self-contained unit. In contrast, African relational ontologies conceptualize personhood as a moral, communal, and developmental achievement. Traditions such as Ubuntu, Ukama, and

Bioinformatic Multi-Strategy Profiling of Congenital Heart Defects for Molecular Mechanism Recognition.

Congenital heart defects (CHDs) rank among the most common birth defects, presenting diverse phenotypes. Genetic and environmental factors are critical in molding the process of cardiogenesis. However, these factors' interactions are not fully comprehended. Hence, this study aimed to identify and characterize differentially expressed genes involved in CHD development through bioinformatics pipelines. We analyzed experimental datasets available in genomic databases, using transcriptome, gene enrichment, and systems biology strategies. Network analysis based on genetic and phenotypic ontologies

Ontological representation, modeling, and analysis of parasite vaccines.

BACKGROUND: Pathogenic parasites are responsible for multiple diseases, such as malaria and Chagas disease, in humans and livestock. Traditionally, pathogenic parasites have been largely an evasive topic for vaccine design, with most successful vaccines only emerging recently. To aid vaccine design, the VIOLIN vaccine knowledgebase has collected vaccines from all sources to serve as a comprehensive vaccine knowledgebase. VIOLIN utilizes the Vaccine Ontology (VO) to standardize the modeling of vaccine data. VO did not model complex life cycles as seen in parasites. With the inclusion of success

A Developmental Ontology for the Colonial Architecture of Salps.

AbstractColonial animals are composed of clonal individuals that remain physically connected and physiologically integrated. Salps are tunicates with a dual life cycle, including an asexual solitary stage that buds sexual colonies composed of jet-propelling zooids that efficiently swim together as a single unit by multijet propulsion. Colonies from different species develop distinct architectures characterized by their zooid arrangement patterns, but this diversity has received little attention. Thus, these architectures have never been formally defined using a framework of variables and axes

CTS2 OWL: Mapping OWL Ontologies to CTS2 Terminology Resources.

The advancement of healthcare towards P5 medicine requires communication and cooperation between all actors and institutions involved. Interoperability must go beyond integrating data from different sources and include the understanding of the meaning of the data in the context of concepts and contexts they represent for a specific use case. In other words, we have to advance from data sharing through sharing semantics up to sharing clinical and medical knowledge. According to the Good Modeling Best Practices, we have to start with describing the real-world business system by domain experts us

Real-World Use of Controlled Terminologies, Ontologies, and Vocabularies for Evidence Generation Across a Large International Observational Network: Challenges and Lessons Learned From a Mixed Method Study.

BACKGROUND: Large-scale international real-world evidence generation benefits from terminology harmonization. Despite widespread adoption of standardized vocabularies, their effective use and long-term sustainability at scale remain poorly understood. OBJECTIVE: This study aimed to examine real-world terminology and code use in data across a federated network of observational data sources. METHODS: We conducted a 2-part survey of researchers and data owners within the Observational Health Data Sciences and Informatics community on their terminology use, challenges, and needs, accompanied by

Immune biomarkers, profiles, and responses: a vaccine ontology perspective.

BACKGROUND: Vaccines have the ability to induce a range of immune responses under different conditions, for example stimulating the production of neutralizing antibodies to block pathogen entry or activating cytotoxic T cells to eliminate infected cells. Many such immune responses have not been thoroughly examined and classified. The Vaccine Ontology (VO) is a community-based ontology in the domain of vaccinology. We here describe how VO is used to represent the variety of immune responses associated with vaccines, together with associated biomarkers and profiles. RESULTS: The VO differentiat

Development and evaluation of an ontology for non-invasive respiratory support in acute care.

Managing patients with respiratory failure increasingly involves non-invasive respiratory support (NIRS) strategies to support respiration, often preventing the need for invasive mechanical ventilation. However, despite the rapidly expanding use of NIRS, there remains a significant challenge to its optimal use across all medical circumstances. It lacks a unified ontological structure, complicating guidance on NIRS modalities across healthcare systems. In this study, we introduced NIRS ontology to support knowledge representation in acute care settings by providing a unified framework that enha

Unravelling the transcriptome response of Enterobacter sp. S-33 under varying temperature.

Enterobacter genus includes the bacteria occupying every aspect of environment, however, their adaptability at varying temperature is not clear. In the present study, we analyzed the transcriptome response of Enterobacter sp. S-33 and their functional genes under various temperatures (30-45 ℃) that were expressed and accumulated in cells under temperature-stress. During a temperature shift from 37 to 45 ℃, 165 genes showed differential expression including 112 up-regulated and 53 down-regulated. In particular, heat-shock genes such as CspA, 16 kDa heat shock protein A/B and transcriptional reg

Technical Note: Ontology-guided radiomics analysis workflow (O-RAW).

PURPOSE: Radiomics is the process to automate tumor feature extraction from medical images. This has shown potential for quantifying the tumor phenotype and predicting treatment response. The three major challenges of radiomics research and clinical adoption are: (a) lack of standardized methodology for radiomics analyses, (b) lack of a universal lexicon to denote features that are semantically equivalent, and (c) lists of feature values alone do not sufficiently capture the details of feature extraction that might nonetheless strongly affect feature values (e.g. image normalization or interpo

A developmental ontology for the mammalian brain based on the prosomeric model.

In the past, attempts to create a hierarchical classification of brain structures (an ontology) have been limited by the lack of adequate data on developmental processes. Recent studies on gene expression during brain development have demonstrated the true morphologic interrelations of different parts of the brain. A developmental ontology takes into account the progressive rostrocaudal and dorsoventral differentiation of the neural tube, and the radial migration of derivatives from progenitor areas, using fate mapping and other experimental techniques. In this review, we used the prosomeric m

The Human Phenotype Ontology in 2024: phenotypes around the world.

The Human Phenotype Ontology (HPO) is a widely used resource that comprehensively organizes and defines the phenotypic features of human disease, enabling computational inference and supporting genomic and phenotypic analyses through semantic similarity and machine learning algorithms. The HPO has widespread applications in clinical diagnostics and translational research, including genomic diagnostics, gene-disease discovery, and cohort analytics. In recent years, groups around the world have developed translations of the HPO from English to other languages, and the HPO browser has been intern

Standardizing Cell Ontology terms for cross-study integration in the female reproductive tract.

The female reproductive tract is essential for fertility, pregnancy, and overall health, yet many of its cellular components remain poorly defined. Recent advances in single-cell and spatial transcriptomics have begun to reveal this complexity, but inconsistent naming of cell types and states has limited the ability to compare findings across studies. To address this challenge, an international group of reproductive biologists and ontology experts collaborated to harmonize annotations within Cell Ontology, focusing on the ovary, fallopian tube, and uterus. Standardized terms are proposed for m

GFO-Light: A Simplified Top-Level Ontology - Introduction and Biomedical Case Studies.

We present a novel lightweight top-level ontology (TLO) 'GFO-light', which has been designed for ease of use by non-ontologists. While most TLOs come with rich, complex axiomatizations and terminologies that include a lot of philosophical jargon, lightweight TLOs aim to strike a balance between expressivity and accessibility by domain experts without excessive expertise in formal ontology. GFO-light is derived from the General Formal Ontology (GFO), which has unique features, such as the integration of objects and processes, and coincidence in continuous spacetime. The ontological and represen

The Medical Action Ontology: A tool for annotating and analyzing treatments and clinical management of human disease.

BACKGROUND: Navigating the clinical literature to determine the optimal clinical management for rare diseases presents significant challenges. We introduce the Medical Action Ontology (MAxO), an ontology specifically designed to organize medical procedures, therapies, and interventions. METHODS: MAxO incorporates logical structures that link MAxO terms to numerous other ontologies within the OBO Foundry. Term development involves a blend of manual and semi-automated processes. Additionally, we have generated annotations detailing diagnostic modalities for specific phenotypic abnormalities def

Improving annotation, access, and comparison of nutritional composition data for underutilized crops.

Open and interoperable data infrastructures are essential to advancing food and nutritional security research, yet few data management systems are specifically designed for crop nutritional datasets that support seamless querying, visualization, and comparison. Existing data sources are often syntactically and semantically heterogeneous, creating substantial barriers to interoperability and data reuse, and ultimately limiting the translation of research into sustainable agricultural innovation. To address this gap, we developed an ontology-based data access and integration (OBDI) framework tha

The 'good' of extending fertility: ontology and moral reasoning in a biotemporal regime of reproduction.

Since the emergence of in-vitro fertilization (IVF), a specific set of technologies has been developed to address the problem of the 'biological clock'. The medical extension of fertility time is accompanied by promissory narratives to help women synchronize conflicting biological and social temporalities. This possibility also has a transgressive potential by blurring one of the biological landmarks - the menopause - by which reproductive lives are organized and governed. These new ways of managing, measuring and controlling reproductive time have renewed debates on the age limits of motherho

Control theory of aging and longevity for gerotherapeutic drug discovery: state space, vector fields, modalities, safety, and the minimum safe cost of functional restoration.

Existing aging theories describe what changes with age but do not prescribe how to intervene. We propose a control-theoretic framework that is not merely descriptive but prescriptive: it specifies which intervention, at which dose and sequence, under which safety constraints, will restore a measured biological state to a functional region. Aging is defined as progressive loss of safe controllability; biological age is the minimum safe control cost of functional restoration. Drugs are modeled as vector fields on biological state space whose non-commutativity, quantified by Lie brackets, predict
