Pharmacologic inhibition of PCBP2 biomolecular condensates relieves Alzheimer's disease.

Biomolecular condensates, membrane-less assemblies formed by phase separation, are implicated in neurodegenerative disease, but their role in Alzheimer's disease (AD) remains unclear. Here, we report that in the brain of AD patients and animal models, an elevation of poly(C)-binding protein 2 (PCBP2) correlates with biomolecular condensation that involves phase separation. These condensates sequester large numbers of mitochondrial and mRNA-binding proteins, leading to the outside impairment of mitochondrial morphology and function, and BACE1 mRNA decay relative to amyloid deposition. We then i

A Glimpse into the Initial Microsecond of Biomolecular Condensation.

Biomolecular condensation is a key process for cells to maintain their normal physiological activities. However, the process of phase transition remains mysterious, especially for the initial moments of condensation. Herein, we investigated the first microsecond of peptide condensation through temperature jump infrared spectroscopy and molecular dynamics simulations. These techniques overcome the limited spatiotemporal resolution of traditional approaches, allowing us to capture the molecular events and kinetic information on the initial moment for phase transition. The results reveal that str

AI-discovered protein fragments as generalizable regulators of biomolecular condensates.

Biomolecular condensates are a major driver of cellular organization; however, we lack a predictable and systematic approach to modulate their underlying multivalent interactions. Here, we demonstrate a generalizable AI-driven method for designing protein fragments to control condensate formation, applying this approach across G3BP1, SARS-CoV-2 nucleocapsid, TDP-43, and focal adhesion kinase (FAK). Computationally screening 2,235 fragments, we selected 18 for experimental investigation, attaining a 50% success rate. Furthermore, predicted fragment binding modes align with their activities, rev

A tunable aqueous architecture modulates functional output in biomolecular condensates.

Biomolecular condensates organize cellular biochemistry, yet the principles governing their internal solvent architectures remain poorly understood. Most current models focus on macromolecular scaffolds while treating the solvent as a passive, spatially uniform background. Here, we introduce Condensate Spatial Topography via Emission Lifetimes (ConSTEL) to map the continuous solvent polarity landscape inside biomolecular condensates. Using PopZ as a model system, we show that the condensate interior contains a persistent, tunable mosaic of aqueous environments whose apparent polarity, reported

Quantitative spatial analysis of chromatin biomolecular condensates using cryoelectron tomography.

Phase separation is an important mechanism to generate certain biomolecular condensates and organize the cell interior. Condensate formation and function remain incompletely understood due to difficulties in visualizing the condensate interior at high resolution. Here, we analyzed the structure of biochemically reconstituted chromatin condensates through cryoelectron tomography. We found that traditional blotting methods of sample preparation were inadequate, and high-pressure freezing plus focused ion beam milling was essential to maintain condensate integrity. To identify densely packed mole

Capturing chemical reactions inside biomolecular condensates with reactive Martini simulations.

Biomolecular condensates are phase separated systems that play an important role in the spatio-temporal organisation of cells. Their distinct physico-chemical nature offers a unique environment for chemical reactions to occur. The compartmentalisation of chemical reactions is also believed to be central to the development of early life. To demonstrate how molecular dynamics may be used to capture chemical reactions in condensates, here we perform reactive molecular dynamics simulations using the coarse-grained Martini forcefield. We focus on the formation of rings of benzene-1,3-dithiol inside

Mesoscale Heterogeneity Shapes Molecular Selectivity and Transport in Biomolecular Condensates.

Growing experimental and computational evidence suggests that many condensates exhibit heterogeneous internal organization at mesoscopic length scales. How such mesoscale organization influences client selectivity and transport, however, remains poorly understood. Here, we use coarsegrained molecular dynamics simulations to compare homogeneous and heterogeneous sticker-spacer condensates with matched scaffold density, sticker fraction, and sticker-sticker interaction strength. We find that the two condensates exhibit markedly different client partitioning profiles and transport dynamics. In th

Biomolecular condensates containing RNA: Nuclear magnetic resonance to the rescue.

Liquid-liquid phase separation (LLPS) drives the formation of membraneless organelles that are crucial for the spatial organization of eukaryotic cells. Given the critical role of biomolecular condensates in health and disease, it is important to gain a quantitative understanding of this phenomenon. Here, we summarize recent progress on elucidating the biophysical properties of RNA-containing condensates with a focus on the use of nuclear magnetic resonance (NMR) spectroscopy, which allows label-free characterization of these complex biomolecular condensates. We further review how our understa

Biomolecular Condensates in Myeloid Leukemia: What Do They Tell Us?

Recent studies have suggested that several oncogenic and tumor-suppressive proteins carry out their functions in the context of specific membrane-less cellular compartments. As these compartments, generally referred to as onco-condensates, are specific to tumor cells and are tightly linked to disease development, the mechanisms of their formation and maintenance have been intensively studied. Here we review the proposed leukemogenic and tumor-suppressive activities of nuclear biomolecular condensates in acute myeloid leukemia (AML). We focus on condensates formed by oncogenic fusion proteins i

A modular tool to query and inducibly disrupt biomolecular condensates.

Dynamic membraneless compartments formed by protein condensates have multifunctional roles in cellular biology. Tools that inducibly trigger condensate formation have been useful for exploring their cellular function, however, there are few tools that provide inducible control over condensate disruption. To address this need we developed DisCo (Disassembly of Condensates), which relies on the use of chemical dimerizers to inducibly recruit a ligand to the condensate-forming protein, triggering condensate dissociation. We demonstrate use of DisCo to disrupt condensates of FUS, associated with a

Biomolecular condensation of the microtubule-associated protein tau.

Cells contain multiple compartments dedicated to the regulation and control of biochemical reactions. Cellular compartments that are not surrounded by membranes can rapidly form and dissolve in response to changes in the cellular environment. The physicochemical processes that underlie the formation of non-membrane-bound compartments in vivo are connected to liquid-liquid phase separation of proteins and nucleic acids in vitro. Recent evidence suggests that the protein tau, which plays an important role in Alzheimer's disease and other neurodegenerative disorders, phase separates in solution,

Modulation of Biomolecular Aggregate Morphology and Condensate Infectivity.

Neurodegenerative diseases feature diverse pathological protein aggregates, including Lewy bodies in Alzheimer's disease (AD) and skein-like filaments in amyotrophic lateral sclerosis (ALS). The physical mechanisms underlying this morphological diversity remain unclear. Here, we demonstrate that aggregation of the prion-like domain of hnRNPA1 (A1PrD), implicated in AD and ALS, is driven by solution composition and phase transition dynamics. Utilizing 3D timelapse and fluorescence lifetime imaging microscopy, we show that solution conditions modulate phase separation, gelation, and fibrillation

Mediator at the Helm: Coordinating transcription and biomolecular condensates in hematopoiesis.

Hematopoiesis relies on precisely coordinated transcriptional programs that balance stem cell self-renewal, lineage commitment, and terminal differentiation. Central to this regulation is the Mediator complex, a large multi-subunit transcriptional co-regulator that integrates signals from transcription factors and chromatin regulators to control RNA polymerase Ⅱ (Pol Ⅱ) activity. The dynamic and modular composition of Mediator enables context-dependent transcriptional outputs, while individual subunits can exert specialized regulatory functions during hematopoietic lineage specification, there

Folded domains impose structural heterogeneity and attenuated dynamics in biomolecular condensates.

Biomolecular condensates are widely studied using simplified analogues formed by purified low complexity domains (LCDs) or intrinsically disordered regions (IDRs). However, the exclusion of folded domains fails to capture natural molecular complexity and limits their physiological relevance. Here, we performed molecular dynamics simulations to systematically investigate the internal structure of condensates formed by full-length multidomain proteins (MDPs) in comparison to IDR-only systems. In contrast to uniformly expanded conformations observed in IDR-only condensates during tens of microsec

Biomolecular condensates in spatiotemporal regulation of the bacterial cell division cycle.

Bacteria lack membrane-bound organelles, yet they achieve chromosome replication, segregation, and cell division with remarkable spatial and temporal precision. Recent work shows that biomolecular condensates formed by liquid-liquid phase separation play a central role in this organization. In the crowded bacterial cytoplasm, multivalent proteins and nucleic acids form dynamic condensates that concentrate factors, tune reaction kinetics, and create distinct microenvironments. Here we focus on phase separation by cell division proteins, including the divisome scaffold FtsZ and regulators operat

Small molecules modulate the biomolecular condensates and liquid‒liquid phase separation.

Phase separation of biological macromolecules is a ubiquitous cellular mechanism for concentrating and compartmentalizing biochemical reactions. Emerging evidence reveals that biomolecular condensates formed via liquid-liquid phase separation (LLPS) play integral roles in diverse physiological processes, including gene expression and intracellular signaling, enabling rapid and delicate cellular responses. Dysregulation of phase separation is increasingly implicated in the pathogenesis of major diseases, ranging from neurodegenerative disorders and cancers to viral infections and aging. Consequ

Biomolecular Condensates at the Crossroads of HIV Infection and Immune Evasion.

Nuclear entry of HIV-1 viral cores triggers the formation of phase-separated membraneless organelles called HIV-1-MLOs. Numerous unknowns remain regarding the persistence, in vivo formation, and function of these recently discovered condensates. New evidence shows that HIV-1-MLOs can persist stably for several weeks in infected cells and that their presence precedes the viral genome expression. These new results are accompanied by the first in vivo observation of HIV-1-MLOs, which have only been described in vitro until now. Additional evidence demonstrates that HIV-1-MLOs are the main hub of

Differential interactions determine anisotropies at interfaces of RNA-based biomolecular condensates.

Biomolecular condensates form via macromolecular phase separation. Here, we report results from our characterization of synthetic condensates formed by phase separation of mixtures comprising two types of RNA molecules and the biocompatible polymer polyethylene glycol. Purine-rich RNAs are scaffolds that drive phase separation via heterotypic interactions. Conversely, pyrimidine-rich RNA molecules are adsorbents defined by weaker heterotypic interactions. They adsorb onto and wet the interfaces of coexisting phases formed by scaffolds. Lattice-based simulations reproduce the phenomenology obse

Spatial organization and functions of Chk1 activation by TopBP1 biomolecular condensates.

Assembly of TopBP1 biomolecular condensates triggers activation of the ataxia telangiectasia-mutated and Rad3-related (ATR)/Chk1 signaling pathway, which coordinates cell responses to impaired DNA replication. Here, we used optogenetics and reverse genetics to investigate the role of sequence-specific motifs in the formation and functions of TopBP1 condensates. We propose that BACH1/FANCJ is involved in the partitioning of BRCA1 within TopBP1 compartments. We show that Chk1 is activated at the interface of TopBP1 condensates and provide evidence that these structures arise at sites of DNA dama
