MR tracking of stem cells in living recipients.

Noninvasive cellular imaging allows the real-time tracking of grafted cells as well as the monitoring of their migration. Several techniques for in vivo cellular imaging are available that permit the characterization of transplanted cells in a living organism, including magnetic resonance imaging (MRI), bioluminescence, positron emission tomography, and multiple photon microscopy. All of these methods, based on different principles, provide distinctive, usually complementary information. In this review, we will focus on cell tracking using MRI, since MRI is noninvasive, clinically transferable

Ultrack: pushing the limits of cell tracking across biological scales.

Tracking live cells across two-dimensional, three-dimensional (3D) and multichannel time-lapse recordings is crucial for understanding tissue-scale biological processes. Despite advancements in imaging technology, accurately tracking cells remains challenging, particularly in complex and crowded tissues where cell segmentation is often ambiguous. We present Ultrack, a versatile and scalable cell tracking method that tackles this challenge by considering candidate segmentations derived from multiple algorithms and parameter sets. Ultrack leverages temporal consistency to select optimal segments

TrackRefiner a tool for refinement of bacillus cell tracking data.

Single-cell resolution time-lapse microscopy of bacterial populations is a powerful tool for assessing cellular behavior and interaction dynamics. Realizing its full potential requires accurate image analysis: segmentation of individual cell objects, tracking of persistent cells from frame to frame, and connecting of mother cells to daughters during division events. Tracking is particularly challenging in densely packed populations or when cells move significantly; Leading software often struggles. To address this, we present TrackRefiner, a tool for refinement of bacillus cell tracking data.

CELLECT: contrastive embedding learning for large-scale efficient cell tracking.

Quantitative analysis of large-scale cellular behaviors plays an increasingly crucial role in understanding mechanisms of diverse physiopathological processes, but achieving cell tracking with both high performance and efficiency in practical applications remains a challenge. Here we introduce CELLECT, a contrastive embedding learning method for large-scale efficient cell tracking, and demonstrate it on the Caenorhabditis elegans dataset in the Cell Tracking Challenge. By contrastive learning of latent embeddings of diverse cellular structures, a CELLECT model pretrained on a single public dat

Tracking chondrocyte-to-fibroblast transformation via changes in cell electrophysiology.

Cultured chondrocytes have potential for cartilage regeneration to treat degenerative diseases. However, when explanted chondrocytes are cultured in monolayer, they are known to dedifferentiate over time, adopting a more fibroblastic phenotype. This greatly impacts both research and potential clinical applications; cell-based cartilage repair therapies require significant in vitro expansion to obtain sufficient chondrocyte numbers for reimplantation, as chondrocytes adopt a more fibroblastic phenotype causing up to 70% of patients to develop fibrocartilaginous fill. We used dielectrophoresis (

Tracking cell layer contribution during repair of the tympanic membrane.

The tympanic membrane (i.e. eardrum) sits at the interface between the middle and external ear. The tympanic membrane is composed of three layers: an outer ectoderm-derived layer, a middle neural crest-derived fibroblast layer with contribution from the mesoderm-derived vasculature, and an inner endoderm-derived mucosal layer. These layers form a thin sandwich that is often perforated following trauma, pressure changes or middle ear inflammation. During healing, cells need to bridge the perforation in the absence of an initial scaffold. Here, we assessed the contribution, timing and interactio

Rilpivirine-associated aggregation-induced emission enables cell-based nanoparticle tracking.

Antiretroviral therapy (ART) has improved the quality and duration of life for people living with human immunodeficiency virus (HIV) infection. However, limitations in drug efficacy, emergence of viral mutations and the paucity of cell-tissue targeting remain. We posit that to maximize ART potency and therapeutic outcomes newer drug formulations that reach HIV cellular reservoirs need be created. In a step towards achieving this goal we harnessed the aggregation-induced emission (AIE) property of the non-nucleoside reverse transcriptase inhibitor rilpivirine (RPV) and used it as a platform for

Automated cell identification and tracking using nanoparticle moving-light-displays.

An automated technique for the identification, tracking and analysis of biological cells is presented. It is based on the use of nanoparticles, enclosed within intra-cellular vesicles, to produce clusters of discrete, point-like fluorescent, light sources within the cells. Computational analysis of these light ensembles in successive time frames of a movie sequence, using k-means clustering and particle tracking algorithms, provides robust and automated discrimination of live cells and their motion and a quantitative measure of their proliferation. This approach is a cytometric version of the

MRI stem cell tracking for therapy in experimental cerebral ischemia.

Magnetic resonance has an established role in investigations on the evolution of stroke and the assessment of therapeutic strategies in experimental animals. Here we show that the technique has also an important place for the study of stem cell-mediated regenerative therapies after stroke. We review the literature by bridging from the methodological aspects of stem cell labeling via grafting and monitoring of cell dynamics after implantation into the brain all the way to MRI's role in analyzing the stem cell-mediated functional improvement. Thus, we have aimed at a view combining the focus on

Quantitative tracking of Cryptosporidium infection in cell culture with CFSE.

Immunofluorescence-based assays have been developed to detect and quantitate Cryptosporidium parvum infection in cell culture. Here, we describe a method that tracks and quantifies the early phase of attachment and invasion of C. parvum sporozoites using a fluorescent dye. Newly excysted sporozoites were labeled with the amine-reactive fluorescein probe carboxyfluorescein diacetate succinimidyl esters (CFSE) using an optimized protocol. The initial invasion of cells by labeled parasites was detected with fluorescent or confocal microscopy. The infection of cells was quantified by flow cytometr

Tracking stem cells using magnetic nanoparticles.

Stem cell therapies offer great promise for many diseases, especially those without current effective treatments. It is believed that noninvasive imaging techniques, which offer the ability to track the status of cells after transplantation, will expedite progress in this field and help to achieve maximized therapeutic effect. Today's biomedical imaging technology allows for real-time, noninvasive monitoring of grafted stem cells including their biodistribution, migration, survival, and differentiation, with magnetic resonance imaging (MRI) of nanoparticle-labeled cells being one of the most c

Iron oxide contrast agents have been combined with magnetic resonance imaging for cell tracking. In this review, we discuss coating properties and provide an overview of ex vivo and in vivo labeling of different cell types, including stem cells, red blood cells, and monocytes/macrophages. Furthermore, we provide examples of applications of cell tracking with iron contrast agents in stroke, multiple sclerosis, cancer, arteriovenous malformations, and aortic and cerebral aneurysms. Attempts at quantifying iron oxide concentrations and other vascular properties are examined. We advise on designin

FuChi is a cell cycle biosensor for tracking cell cycle dynamics during avian development.

The ability to monitor the proliferative status of live cells both in vitro and in vivo over time has revolutionised our understanding of development, growth and disease. This was first made possible by fluorescent ubiquitination-based cell cycle indicator (Fucci) technology, which distinguishes specific cell cycle phases through the reciprocal degradation of fluorescently tagged, truncated forms of human CDT1 and GMNN proteins. Fucci genetic systems have been successfully implemented in transgenic mice, zebrafish, and axolotls. To date, no viable, stably expressing Fucci line has been develop

Sequential boundary tracking via reinforcement learning for overlapping cell resolution in sickle cell imaging.

Sickle cell disease requires rapid, accurate diagnostic screening to facilitate early therapeutic actions with potential life-saving impact. Unfortunately, traditional manual microscopy screening is heavily affected by high rates of human error, long processing delays, and detection variability, which are especially pronounced when identifying truly challenging microscopic fields of view, such as those consisting of clusters of overlapping red blood cells. These diagnostic delays result in poor patient outcomes, particularly in resource-limited settings where specialized healthcare providers a

Single-cell clonal tracking of persistent T-cells in allogeneic hematopoietic stem cell transplantation.

The critical balance between intended and adverse effects in allogeneic hematopoietic stem cell transplantation (alloHSCT) depends on the fate of individual donor T-cells. To this end, we tracked αβT-cell clonotypes during stem cell mobilization treatment with granulocyte-colony stimulating factor (G-CSF) in healthy donors and for six months during immune reconstitution after transfer to transplant recipients. More than 250 αβT-cell clonotypes were tracked from donor to recipient. These clonotypes consisted almost exclusively of CD8+ effector memory T cells (CD8TEM), which exhibited a differen

Cell division tracking and expansion of hematopoietic long-term repopulating cells.

The combined use of rigorous assays for quantitating transplantable stem cell numbers and precise cell labeling and tracking procedures have provided definitive evidence that stem cell self-renewal divisions can occur in vitro in the absence of stromal feeder layers. These findings set the stage for defining conditions that may alter the ability of these cells to maintain their primitive status when mitogenically activated.

HFM-Tracker: a cell tracking algorithm based on hybrid feature matching.

Cell migration is known to be a fundamental biological process, playing an essential role in development, homeostasis, and diseases. This paper introduces a cell tracking algorithm named HFM-Tracker (Hybrid Feature Matching Tracker) that automatically identifies cell migration behaviours in consecutive images. It combines Contour Attention (CA) and Adaptive Confusion Matrix (ACM) modules to accurately capture cell contours in each image and track the dynamic behaviors of migrating cells in the field of view. Cells are firstly located and identified via the CA module-based cell detection networ
