The construction of functionalizable branched DNA (bDNA) relies on the designing of oligonucleotides and exploitation of their complementary chemistries. The stability of these structures largely depends on the hybridization specificity of the contributing oligonucleotides. However, most of the bDNA structures are not found suitable for in vivo application due to poor yield owing to uncharacterized hybridization efficiency and instability in biological fluids. In this report, our group has explored a mechanistic way for studying the hybridization pathway of genomic sequence derived oligonucleo

BACKGROUND: Adenosine triphosphate (ATP) is not only the most direct energy source in living organisms, but also acts as a signaling molecule to regulate various biological pathways. Thus, accurate detection and intracellular imaging of ATP are of great significance for disease diagnosis. However, existing ATP detection and imaging methods generally face challenges of relatively low sensitivity and limited spatiotemporal accuracy. In this work, a photoactivated tetrahedral DNA nanostructure (PTDN) was developed for sensitive detection and precise intracellular imaging of ATP.
RESULTS: After P

Bottom-up manufacturing of structural DNA nanotechnology requires a long single-stranded DNA (ssDNA) scaffold and hundreds of short (∼30 nt) ssDNA staples. However, large-scale production is limited by the high cost and environmental impact of solid-phase chemical staple synthesis. To address these challenges, we developed a phage-free, biological nanomanufacturing platform engineered in Escherichia coli. Two intracellular strategies for producing programmable ssDNA were evaluated: retron-based multicopy ssDNA (msDNA) synthesis via the Ec67 system and plasmid-encoded rolling circle replication

Vascular endothelium dysfunction plays an important role in oncological and pulmonary diseases. Endothelial barrier dysfunction is the initial step of pulmonary vascular remodeling (PVR) and pulmonary arterial hypertension. Upregulation of a pro-autophagy protein Atg101 in the endothelial cells triggered a cascade of intracellular events that leads to endothelial dysfunction through apoptosis. Herein, we proposed a strategy that used endothelial targeting DNA nanostructures to deliver Atg101 siRNA (siAtg101) as a safe, biocompatible "band-aid" to restore pulmonary arterial endothelial barrier

DNA nanostructures are finding diverse applications as scaffolds for molecular organization. In general, components such as nucleic acids, proteins, and nanoparticles are attached to addressable DNA nanostructures via hybridization, and there is interest in exploiting hybridization for localized computation on DNA nanostructures. This report details two fluorescence microscopy methods, single-particle fluorescence resonance energy transfer (spFRET) and DNA-PAINT (points accumulation for imaging in nanoscale topography), that have been successfully used to detect anomalies of hybridization reac

Soft interfaces formed by lipid membranes are fundamental to living cells, synthetic cells, and membrane-based soft materials. However, a quantitative framework linking molecular organization with nonlinear interfacial mechanics remains elusive. Here, we establish an analytical framework that captures the nonlinear elastic response of lipid-membrane-coated synthetic cells under micropipette aspiration. Incorporating both area stretching and curvature bending enables the model to quantitatively reproduce the complete pressure-displacement response within the small-deformation regime. This appro

Acute kidney injury (AKI) is the most serious adverse reaction during cisplatin chemotherapy, which limits the drug's clinical effects. Therefore, effective strategies for protective therapy need to be developed. In the current study, we verified that tetrahedral DNA nanostructures (TDNs), promising DNA nano biomaterials, played protective roles against cisplatin-induced death of renal tubular cells. Herein, we observed that TDNs decreased the generation of lipid reactive oxygen species (ROS), restored the down-regulation of glutathione peroxidase 4 (GPX4), and hence inhibited ferroptosis indu

DNA origami technique has established programmable nucleic acid nanostructures as a promising platform for biomedical applications. Incorporating RNA as the origami scaffold extends this potential into direct cytoplasmic activity, enabling transient protein expression without nuclear entry. However, RNA's distinct molecular structure and chemical lability impose design constraints with no equivalent in DNA-only systems, and the criteria for achieving robust intracellular gene expression from these hybrid constructs remain incompletely understood. This review synthesizes the current design prin

Structural DNA nanotechnology, the assembly of rigid 3D structures of complex yet precise geometries, has recently been used to design dynamic, mechanically compliant nanostructures with tunable equilibrium conformations and conformational distributions. Here we use coarse-grained molecular dynamics simulations to provide insights into the conformational dynamics of a set of mechanically compliant DNA nanostructures-DNA hinges that use single-stranded DNA "springs" to tune the equilibrium conformation of a layered double-stranded DNA "joint" connecting two stiff "arms" constructed from DNA hel

Cancer drug resistance, a major cause of chemotherapy failure, arises from multiple interconnected barriers, including reduced intracellular drug accumulation, enhanced drug efflux, adaptive survival signaling, increased DNA repair, and redox or metabolic remodeling. To address these limitations, recent advances in programmable DNA nanostructures have provided new opportunities for constructing multifunctional nanotherapeutic platforms. This review examines how the structural characteristics of DNA nanostructures influence drug delivery, molecular regulation, and resistance modulation, and ana

A "sandwich-like" biosensor was developed on the basis of the magnetic bead platform for sensitive detection of breast cancer 1 (BRCA1) DNA. In the present study, a tetrahedron-structured reporter probe (TSRP) was designed, in which 3 vertices of the tetrahedron were labeled with digoxin (Dig), and the other one was labeled with a detection probe. TSRP here provided accurate enzyme loading and well-organized spatial arrangement for optimized signal amplification. The detection limit of this biosensor was as low as 10 fM, which is at least 4 orders of magnitude lower than that of the single DNA

The regeneration of a functional dentin-pulp complex represents a paramount objective in regenerative endodontics. However, current strategies reliant on scaffolds and growth factors are constrained by imprecise biological signaling and inefficient stem cell guidance. To address these limitations, this study aimed to develop a precise nanomaterial-based strategy. We investigated tetrahedral DNA nanostructures (TDNs) as bioactive nanocarriers to enhance the odontogenic differentiation of human dental pulp stem cell-derived induced pluripotent stem cells (hDPSC-iPSCs) within a gelatin methacrylo

Osteoporotic bone regeneration is challenging due to impaired bone formation. Tetrahedral DNA nanostructures (TDN), promising nucleic acid nanomaterials, have garnered attention for their potential in osteoporotic mandibular regeneration owing to their ability to enhance cellular activity and promote osteogenic differentiation. Osteoblasts play a critical role in bone regeneration; however, intracellular delivery of TDN into osteoblasts remains difficult. In this study, a novel osteoblast-targeted CH6 aptamer-functionalized TDN (TDN-CH6) is aimed to develop for osteoporotic mandibular regenera

Protective coatings of functional DNA nanostructures with materials like silica or cationic polymers have evolved as a simple, yet powerful strategy to improve their stability even under extreme conditions. While over time, various materials and protocols have been developed, the characterization and quality assessment of the coating is either time consuming, highly invasive, or lacks detailed insights on single nanostructures. Here, a cyanine dye-based molecular sensor is introduced to noninvasively probe the coating of DNA origami by either a cationic polymer or by silica, in real-time and o

The study of drug delivery systems to the inner ear is a crucial but challenging field. The sensory organ (in the inner ear) is protected by the petrous bone labyrinth and the membranous labyrinth, both of which need to be overcome during the drug delivery process. The requirements for such a delivery system include small size, appropriate flexibility and biodegradability. DNA nanostructures, biomaterials that can arrange multiple functional components with nanometer precision, exhibit characteristics that are compatible with the requirements for inner ear drug delivery. Herein, we report the

DNA methylation is a key epigenetic modification regulating gene expression without altering the DNA sequence, and its aberrant patterns serve as important biomarkers for cancer and cardiovascular diseases. Electrochemical biosensors have emerged as powerful platforms for site-specific methylation analysis due to their high sensitivity, simplicity, low cost, and compatibility with miniaturized devices. More importantly, electrochemical interfaces enable direct coupling between molecular recognition and nanoscale signal amplification, allowing detection limits to be pushed beyond intrinsic elec

The present research refers to elaborating a new label-free electrochemical biosensor used to detect the BCR/ABL fusion gene. We used a hybrid nanocomposite composed of chitosan and zinc oxide nanoparticles (Chit-ZnONP) immobilized on a polypyrrole (PPy) film. DNA segments were covalently immobilized, allowing biomolecular recognition. Atomic force microscopy (AFM), cyclic voltammetry (CV), and electrochemical impedance spectroscopy (EIS) were used to evaluate the assembly stages of the biosensor. The biosensor's analytical performance was investigated using recombinant plasmids containing the

Renal ischemia-reperfusion injury (IRI) is a leading cause of acute kidney injury (AKI) and is associated with substantial morbidity, delayed recovery, and impaired quality of life. Its progression is closely linked to mitochondrial oxidative stress, nicotinamide adenine dinucleotide (NAD+) depletion, and insufficient tubular repair. NAD+ is a key cofactor that sustains mitochondrial bioenergetics and redox homeostasis and supports sirtuin-dependent repair signaling. Therefore, restoring NAD+ metabolism is an attractive therapeutic strategy for IRI. Nevertheless, direct NAD+ administration is

Circulating tumor DNA (ctDNA) is a remarkable noninvasive tumor marker that plays a crucial role in tumor diagnosis, prognosis and treatment. However, detecting low-abundance ctDNA from a substantial amount of nucleic acids originating from healthy cells is challenging. Herein, we proposed a tetrahedral DNA nanostructures (TDNs)-assisted electrochemical biosensor for ctDNA detection. This biosensor combines a masking tactic with 3D-hybridization chain reactions. Masking hairpins (MHs) were initially introduced to prevent interference from wild-type (WT) DNA. Then, the initiator sequence was tr
