Checklist for gene/disease-specific variation database curators to enable ethical data management.

Databases with variant and phenotype information are essential for advancing research and improving the health and welfare of individuals. These resources require data to be collected, curated, and shared among relevant specialties to maximize impact. The increasing generation of data which must be shared both nationally and globally for maximal effect presents important ethical and privacy concerns. Database curators need to ensure that their work conform to acceptable ethical standards. A Working Group of the Human Variome Project had the task of updating and streamlining ethical guidelines

ClinMAVE: a curated database for clinical application of data from multiplexed assays of variant effect.

The widespread use of next-generation sequencing in clinical practice has generated vast numbers of genetic variants from both inherited disorders and tumor profiling, many classified as variants of uncertain significance (VUS). These uncertain variants limit the clinical utility of genomic testing by constraining risk assessment, diagnosis, and treatment selection. Multiplexed Assays of Variant Effect (MAVEs) provide scalable, high-throughput functional data for variant characterization and are recognized by ACMG/AMP guidelines as valid evidence for clinical classification. However, existing

scBaseCount: An AI agent-curated, standardized, auto-updated single-cell data repository.

Single-cell RNA sequencing has transformed cell biology by enabling precise transcriptomic measurements of individual cells. The Sequence Read Archive (SRA) is the largest public repository of sequencing reads, yet much of it remains underutilized due to unstandardized metadata. Here, we introduce scBaseCount, a database that leverages an AI agent to automate discovery and metadata extraction and standardize data processing. Built by mining all 10x Genomics datasets, scBaseCount is the largest public repository of single-cell gene expression data, comprising over 502 million cells across 27 or

Patterns in Curated Celebrity Mortality Data: An Exploratory Analysis of Cardiovascular Disease Representation and Dataset Bias.

BACKGROUND: Publicly reported celebrity deaths receive substantial media attention and may influence how individuals perceive disease burden. However, datasets constructed from publicly available sources are often curated and may not reflect underlying epidemiological distributions. Understanding how dataset construction influences observed mortality patterns is therefore important. OBJECTIVE: To present a purposively curated and openly documented dataset of publicly reported celebrity deaths as a worked methodological illustration of how dataset construction, selection, and reporting practic

Advancing Yeast Identification Using High-Throughput DNA Barcode Data From a Curated Culture Collection.

Yeast identification is essential in fields ranging from microbiology and biotechnology to food science and medicine. While DNA barcoding has become the standard for identifying cultured strains, environmental DNA (eDNA) metabarcoding has revolutionised microbial community profiling, providing deeper insights into yeast communities across diverse ecosystems. A major challenge in DNA (meta)barcoding remains the limited availability of high-quality reference sequences, which are critical for accurate species identification and comprehensive taxonomic profiling of both environmental and clinical

AOP-Based Analysis of Curated Transcriptomic Data Reveals a Context-Dependent Core Mechanism of PFAS-Induced Liver Steatosis.

Toxicology faces the need to shift from generalized hazard evaluation toward precision approaches that account for the impact of the exposed biological systems. This need is particularly evident for per- and polyfluoroalkyl substances (PFAS), a highly persistent and diverse chemical class whose multiorgan apical toxicities are well documented, yet whose mechanistic understanding remains fragmented. To address this gap, a comprehensive toxicogenomic collection covering multiple PFAS and biological systems is curated, harmonized, and standardized. Through systematic integration of these data wit

Impact of expert-curated video training data on computer-aided detection of sessile serrated lesions: a retrospective study in Korea.

BACKGROUND/AIMS: Computer-aided detection (CADe) improves adenoma detection; however, its performance for sessile serrated lesion (SSL) detection remains inconsistent. We hypothesized that models trained on expert-curated, histopathologically-confirmed datasets would improve SSL detection compared to models trained on public datasets without verified labels. METHODS: Two CADe models with identical Visual Geometry Group 16 architectures were trained using different datasets: Model A on public datasets (~54,000 frames) and model B on a histopathologically-confirmed private dataset (~120,000 fra

GSNCASCR: An R Package to Identify Differentially Co-Expressed Curated Gene Sets with Single-Cell RNA-Seq Data.

(1) Differential co-expression analysis between two phenotypes with a known gene set helps to uncover gene regulation alterations. (2) GSNCASCR uses CSCORE to estimate the gene pair correlations for network reconstruction and GSNCA to quantify the structure changes of co-expression networks of the predefined gene sets. It also ranks genes based on their "importance" in the weighted network. The method is implemented with free R software (version 0.1.0, available on GitHub), allowing users to analyze their data with the help of demo vignettes included in the package. Mitochondrial Disease Sequence Data Resource (MSeqDR): a global grass-roots consortium to facilitate deposition, curation, annotation, and integrated analysis of genomic data for the mitochondrial disease clinical and research communities.

Success rates for genomic analyses of highly heterogeneous disorders can be greatly improved if a large cohort of patient data is assembled to enhance collective capabilities for accurate sequence variant annotation, analysis, and interpretation. Indeed, molecular diagnostics requires the establishment of robust data resources to enable data sharing that informs accurate understanding of genes, variants, and phenotypes. The "Mitochondrial Disease Sequence Data Resource (MSeqDR) Consortium" is a grass-roots effort facilitated by the United Mitochondrial Disease Foundation to identify and priori

Understanding the transcriptional regulation of cervix cancer using microarray gene expression data and promoter sequence analysis of a curated gene set.

Cervical cancer, the malignant neoplasm of the cervix uteri is the second most common cancer among women worldwide and the top-most cancer in India. Several factors are responsible for causing cervical cancer, which alter the expression of oncogenic genes resulting in up or down-regulation of gene expression and inactivation of tumor-suppressor genes/gene products. Gene expression is regulated by interactions between transcription factors (TFs) and specific regulatory elements in the promoter regions of target genes. Thus, it is important to decipher and analyze TFs that bind to regulatory reg

Statistical Visibility of Curated TF-Target Regulatory Relationships and Reverse Consistency of Top-Ranked TF-Gene Pairs in Single-Cell Expression Data.

BACKGROUND/OBJECTIVES: Large language models and automated analytical tools show potential for biomedical text understanding, knowledge integration, and single-cell data interpretation, but interpretations of specific gene regulatory relationships still require empirical grounding. For TF-target relationships, one relevant constraint is whether curated regulatory edges show detectable expression-level statistical evidence in the single-cell data being interpreted, because such evidence may vary across cellular states, conditions, and regulatory mechanisms. We therefore evaluated the statistica
