MOTIVATION: Single-cell proteomics technologies, such as mass cytometry, have enabled characterization of cell-to-cell variation and cell populations at a single-cell resolution. These large amounts of data, require dedicated, interactive tools for translating the data into knowledge.
RESULTS: We present a comprehensive, interactive method called Cyto to streamline analysis of large-scale cytometry data. Cyto is a workflow-based open-source solution that automates the use of state-of-the-art single-cell analysis methods with interactive visualization. We show the utility of Cyto by applying i

In every statistical analysis, a critical step is to determine the smallest effect size of interest, namely, the arbitrary dividing line between meaningful and negligible results. Different tests address this in different ways, and the contrasting approaches can sometimes lead to confusion. We discuss a key example of such confusion, whereby equivalence testing is perceived to be more arbitrary than difference testing. Our comments are intended to clarify that the latter methods share parallel arbitrariness, and to show how the contrary perception is fueled by the habituated use of "nil null h

Randomization-based inference is a useful alternative to traditional population model-based methods. In trials with missing data, multiple imputation is often used. We describe how to construct a randomization test in clinical trials where multiple imputation is used for handling missing data. We illustrate the proposed methodology using Fisher's combining function applied to individual scores in two post-traumatic stress disorder trials.

This article proposes using formal theory to specify models for confirmatory Configural Frequency Analysis (CFA). Statement calculus is used from the perspective of relevance logic. Under this perspective, patterns are identified that are 'true', that is, that are conform with a priori made statements. Among the true patterns, there also are patterns that reflect true statements although the premise is false - the well known 'ex falso sequitur quodlibet'. These patterns are considered irrelevant, because there is no substantive connection between premise and outcome. This distinction has major

Psychological researchers are increasingly encouraged to move beyond a narrow focus on detecting statistically significant effects that differ from zero. To interpret findings more meaningfully, best practices emphasize evaluating effect magnitude to determine whether it is practically meaningful or negligible. This requires specifying a smallest effect size of interest and conducting interval-based hypothesis tests. Although these approaches improve current practice by explicitly accounting for effect sizes, interval-based hypothesis tests can yield inconclusive results, leaving uncertainty a

Count data in the psychological and health sciences are often characterized by an excess of zero values, a feature known as zero inflation. While traditional zero-inflated models, such as the zero-inflated Poisson (ZIP) and zero-inflated negative binomial (ZINB), were developed to handle such data, they present challenges for applied researchers. Standard count models can produce biased estimates, and the dual-parameter output of traditional zero-inflated models provides conditional effects for a latent-at-risk subpopulation, complicating interpretation and often failing to answer research que

Measures of explained variance, ΔR2 and f,2 are routinely used to evaluate the size of moderation effects. However, they suffer from several drawbacks: (a) Not all the variance components of the outcome variable Y are related to the effect of moderation, and so an effect size with the total variance of Y as the denominator cannot accurately characterize the moderation effect; (b) moderation and interaction are conflated; and (c) the assumption of homoscedasticity might be violated when moderation exists. By arguing that measures for the size of moderation effect should be based on the variance

BACKGROUND: It is scientifically and ethically imperative that the results of statistical analysis of biomedical research data be computationally reproducible in the sense that the reported results can be easily recapitulated from the study data. Some statistical analyses are computationally a function of many data files, program files, and other details that are updated or corrected over time. In many applications, it is infeasible to manually maintain an accurate and complete record of all these details about a particular analysis.
RESULTS: Therefore, we developed the rctrack package that a

The Committee on Hearing and Equilibrium of the American Academy of Otolaryngology-Head and Neck Surgery has published guidelines for the reporting of audiometric results of middle ear interventions. It recommends the reporting of several audiometric variables by means of two summary parameters: means and standard deviation. This article advocates the use of other summary statistics, namely the median, quartiles, and extremes, because they do not require a normal distribution of the audiometric data and they are not sensitive to variations of the extreme values. On the basis of the exploratory

In psychology and other fields, data often have a cross-classified structure, whereby observations are nested within multiple types of non-hierarchical clusters (e.g., repeated measures cross-classified by persons and stimuli). This paper discusses ways that, in cross-classified multilevel models, slopes of lower-level predictors can implicitly reflect an ambiguous blend of multiple effects (for instance, a purely observation-level effect as well as a unique between-cluster effect for each type of cluster). The possibility of conflating multiple effects of lower-level predictors is well recogn

In the literature of statistical analysis with missing data there is a significant gap in statistical inference for missing data mechanisms especially for nonmonotone missing data, which has essentially restricted the use of the estimation methods which require estimating the missing data mechanisms. For example, the inverse probability weighting methods (Horvitz & Thompson, 1952; Little & Rubin, 2002), including the popular augmented inverse probability weighting (Robins et al, 1994), depend on sufficient models for the missing data mechanisms to reduce estimation bias while improving estimat

Stock market prediction acts as a challenging area for the investors for obtaining the profits in the financial markets. A greater number of models used in stock market forecasting is not capable of providing an accurate prediction. This article proposes a stock market prediction system that effectively predicts the state of the stock market. The deep convolutional long short-term memory (Deep-ConvLSTM) model acts as the prediction module, which is trained by using the proposed Rider-based monarch butterfly optimization (Rider-MBO) algorithm. The proposed Rider-MBO algorithm is the integration

Network Meta-Analysis (NMA) is a statistical technique for synthesizing evidence from various sources to compare multiple interventions. NMA relies on integrating both direct evidence from head-to-head comparisons and indirect evidence from different paths that link treatments through common comparators. A key aspect is evaluating consistency between direct and indirect sources. Existing methods to detect inconsistency, although widely used, have limitations. For example, they do not account for differences between indirect sources or cannot estimate inconsistency when direct evidence is absen

We propose a hidden Markov model for multivariate continuous longitudinal responses with covariates that accounts for three different types of missing pattern: (I) partially missing outcomes at a given time occasion, (II) completely missing outcomes at a given time occasion (intermittent pattern), and (III) dropout before the end of the period of observation (monotone pattern). The missing-at-random (MAR) assumption is formulated to deal with the first two types of missingness, while to account for the informative dropout, we rely on an extra absorbing state. Estimation of the model parameters

Studies of interaction effects are of great interest because they identify crucial interplay between predictors in explaining outcomes. Previous work has considered several potential sources of statistical bias and substantive misinterpretation in the study of interactions, but less attention has been devoted to the role of the outcome variable in such research. Here, we consider bias and false discovery associated with estimates of interaction parameters as a function of the distributional and metric properties of the outcome variable. We begin by illustrating that, for a variety of noncontin

With the recent growth in intensive longitudinal designs and the corresponding demand for methods to analyze such data, there has never been a more pressing need for user-friendly analytic tools that can identify and estimate optimal time lags in intensive longitudinal data. The available standard exploratory methods to identify optimal time lags within univariate and multivariate multiple-subject time series are greatly underpowered at the group (i.e., population) level. We describe a hybrid exploratory-confirmatory tool, referred to herein as the Differential Time-Varying Effect Model (DTVEM

Correlation coefficients play a central role in scientific research to quantify the (linear) association between certain key variables of interest. Currently, hypothesis testing of correlation coefficients, such as whether a correlation equals zero or whether two correlations are equal, is mainly done using classical p values, despite their known limitations. An important cause of this problem is the limited availability of statistical software that supports alternative, Bayesian testing procedures. To address this shortcoming, the current tutorial paper showcases how to perform Bayesian hypot
