Use of amplified fragment length polymorphism to identify and type Brucella isolates of medical and veterinary interest.

Amplified fragment length polymorphism (AFLP) is a whole-genome fingerprinting method that relies on the selective PCR amplification of restriction fragments. The potential of this approach for the discrimination of Brucella isolates at the species and intraspecies level was assessed. A number of different combinations of restriction enzymes and selective primers were examined, and one, using EcoRI and MseI with additional selective TC bases on the MseI primer, was selected for full assessment against a panel of Brucella isolates. The technique could readily differentiate Brucella spp. from al

Comparison of restriction site polymorphisms among clinical isolates and laboratory strains of human cytomegalovirus.

We have compared HindIII and EcoRI restriction sites in the long and short unique regions of the human cytomegalovirus (HCMV) genome among 20 low passage clinical isolates and four high passage laboratory strains (AD169, Davis, Towne, UW-1). This was done by hybridizing digested DNA on Southern blots with a series of subgenomic cloned fragments of AD169. Fourteen HindIII sites were conserved and three fragments (O, V, W) co-migrated among all strains. Nine HindIII sites found in AD169 were absent in one or more other strains. Eight additional HindIII sites were identified and three more hypoth

Compound heterozygosity in a South African patient with facioscapulohumeral muscular dystrophy.

Facioscapulohumeral muscular dystrophy (FSHD) is characterised by weakness and atrophy of the facial and shoulder girdle muscles. The FSHD phenotype segregates as an autosomal dominant trait and is caused by a deletion of an integral number of 3.3 kilobase pair (kb) repeat units on chromosome 4q35. Haplotype and Southern blot analyses of chromosome 4 resulted in the detection of two BlnI resistant deletion fragments, of 24 kb and 34 kb respectively, in a single individual from a South African FSHD family. The patient had moderate facial weakness and marked winging and high-riding of the scapul

Rapid, sensitive, microbial detection by gene amplification using restriction endonuclease target sequences.

The use of primers synthesized to eight class II restriction endonuclease target sequences, from Haemophilus parainfluenzae, Escherichia coli, Staphylococcus aureus, Salmonella infantis, Rhodobacter sphaeroides, Klebsiella pneumoniae, Bacillus amyloliquefaciens and Proteus vulgaris for single and multiplex PCR identification of the organisms is discussed. Results indicate that the method is sensitive and specific enough to detect single cells and attogram amounts of target DNA. It has also been demonstrated that the primers can be used in whole cell PCR for identification and whole cell PCR pr

Restriction fragment length polymorphism associated with the pro alpha 2(I) gene of human type I procollagen. Application to a family with an autosomal dominant form of osteogenesis imperfecta.

One cloned complementary DNA and one genomic subclone were used to detect restriction fragment length polymorphism associated with the pro alpha 2(I) gene for human type I procollagen. The restriction fragments obtained from examination of 30-122 chromosomes confirmed previous indications that the pro alpha 2(I) gene is found in a single copy in the human haploid genome. One highly polymorphic site was detected with EcoRI in the 5'-half of the gene. The restriction site polymorphism at the site had an allelic frequency of 0.38, and it generated two fragments of 10.5 and 3.5 kilobase in homozyg

Subtyping of a frequent phagovar of Listeria monocytogenes in Sweden by use of restriction endonuclease analysis.

In Sweden, many Listeria monocytogenes strains belonging to serovar 4b and isolated during the last five years from different sources share the same phagovar--2389:2425:3274:2671:47:108:340. The object of the present study was to investigate if 31 L. monocytogenes serovar 4b strains belonging to this particular phagovar could be differentiated by use of a simple restriction endonuclease analysis (REA). Among the enzymes tested, Xho I was found to be the most useful, since this enzyme could divide the 31 strains into five groups. The profiles of all human clinical isolates were indistinguishabl

[Restriction analysis of the genome of swine abortion parvovirus and cloning of its PstI-EcoRI fragment].

The cultured pig kidney cells infected by the porcine parvovirus (PPV) produced the virions and viral DNA. The latter was used as a matrix to synthesize the double stranded DNA. The obtained preparation is more homogenic than the natural replicative form and was used for restriction analysis of porcine parvovirus genome and for molecular cloning of its fragment. The isolated recombinant plasmids contained the PstI-EcoRI fragment of PPV DNA, containing 70% of the viral genome. The restriction analysis of replicative PPV DNA isolated from the infected cells has resulted in finding of the replica

[Specific DNA probe for detecting Legionella pneumophila].

A fragment of the gene for cytolysin has been cloned. The product of the gene has been earlier identified as an immunoserological marker of Legionella pneumophila. Clones were selected by immunodetection of cytolysin gene product expression. An EcoRI 3.8 kb fragment of the genomic DNA from Legionella pneumophila strain Philadelphia-1 was used as a DNA probe that hybridized with the bacterial colonies of 20 Legionella pneumophila strains but not with the colonies of 10 other Legionella species or 8 other bacterial genera. The cloned fragment has been shown to be unique for Legionella pneumophil

Molecular population studies of Simulium damnosum s.l. (Diptera: Simuliidae) using a novel interspersed repetitive DNA marker.

Simulium damnosum s.l., the vector of West African onchocerciasis, has been the target of a major insect control initiative for the past 20 years. However, attempts to study the migration patterns of reinvading infective flies into controlled areas have been restricted by the lack of suitable genetic markers. Here, the results of the first population-level study of S. damnosum s.l. using a repetitive DNA marker, pSO11, are presented. Sequence analysis of pSO11 revealed a complex internal pattern of repetition and an open reading frame with 56.8 per cent similarity to a mouse retrotransposon pr

Restriction endonuclease analysis of DNA from Chlamydia trachomatis biovars.

DNA from a total of 60 Chlamydia trachomatis isolates was examined by restriction endonuclease analysis. Strains from all established biovars and serovars were tested. There was great diversity between the mouse biovar and the lymphogranuloma venereum (LGV) and trachoma biovars. The LGV and trachoma biovar isolates generated similar fragment patterns; however, distinct fragments appeared to be unique to both biovars, thus allowing differentiation of these two major groups. In most cases, strains of the same serovar could be differentiated from one another when a battery of restriction enzymes

Cell specific differences in DNase I hypersensitivity between the two promoters of the rat glucokinase gene.

Glucokinase (GK) gene transcription occurs in the liver and the beta cell of the endocrine pancreas where it is subject to different modes of regulation. This is accomplished largely through the use of two linked, cell-specific promoters separated by at least 12 kbp. We have used DNase I hypersensitivity to explore the chromatin structure surrounding the two promoters in cells that express either the liver or beta cell form of the GK gene, as well as cells that do not express GK. In RIN38 cells, a beta-cell-derived cell line, hypersensitive sites are detected over both the proximal and distal

Molecular analysis in patients with mucopolysaccharidosis type II suggests that DXS466 maps within the Hunter gene.

Hunter disease is an X-linked mucopolysaccharidosis caused by deficiency of the lysosomal enzyme iduronate-2-sulfatase (IDS). Using the IDS cDNA and DNA probes corresponding to loci flanking the IDS locus, we performed molecular genetic studies in two patients with Hunter syndrome. An interstitial deletion spanning the middle part of the IDS gene was found in the first patient. The second patient carries a gross gene rearrangement that can be detected after HindIII or EcoRI digestion of genomic DNA, and is similar to that found recently in seven unrelated Hunter patients. Our data suggest that

A severe case of facioscapulohumeral muscular dystrophy (FSHD) with some uncommon clinical features and a short 4q35 fragment.

Severe and early facioscapulohumeral muscular dystrophy (FSHD) is relatively rare. In this report, we describe a case of severe, infantile onset FSHD in a patient with asymmetric progressive ptosis and early hyperlordosis. DNA analysis revealed a very short 4q35 allele of 8.6 kb and a somatic mosaicism for the 4q35 deletion detected in a subclinically affected parent of the patient. This case demonstrates difficulties in the management of abnormal posture, especially early hyperlordosis in children with this disorder.

Structural analysis of the polymorphic 3' region of the human chorionic gonadotropin-alpha gene in normal placenta and choriocarcinoma cells.

We previously examined the segregation patterns of two polymorphic restriction enzyme sites for EcoRI and HindIII in the 3'-flanking region of human CG-alpha gene in placenta and choriocarcinoma. We observed that a unique combination of restriction sites predominates in choriocarcinoma while this pattern was rare in placenta, suggesting a functionally important site in this region of genome. Genomic libraries were constructed from DNA derived from placenta and from the choriocarcinoma cell line JAr to examine the DNA sequence responsible for these polymorphic sites. Several clones were isolate

Amplified fragment length polymorphism (AFLP) analysis of Listeria monocytogenes.

An agarose gel based single enzyme AFLP method using EcoR1 digestion of Listeria monocytogenes DNA was developed for epidemiological typing. The method was evaluated with 84 L. monocytogenes cultures, and results were compared with those obtained with serotyping, phage-typing and cadmium and arsenic resistance typing. The AFLP method was reproducible and 14 different banding patterns comprising between five and eight DNA fragments were produced. All except two of the AFLP patterns were serorype specific. Different AFLP patterns were recognised within serovar 4b (four patterns), 1/2a (two patte

Cloning and expression in Escherichia coli of the naphthalene degradation genes from plasmid NAH7.

The genes encoding the enzymes responsible for conversion of naphthalene to 2-hydroxymuconic acid (nahA through nahI) are contained on a 25-kilobase EcoRI fragment of an 85-kilobase NAH plasmid of Pseudomonas putida. These genes were cloned into the plasmid vectors pBR322 and RSF1010 to obtain the recombinant plasmids pKGX505 and pKGX511, respectively. To facilitate cloning and analysis, an NAH7 plasmid containing a Tn5 transposon in the salicylate hydroxylase gene (nahG) was used to derive the EcoRI fragment. The genes for naphthalene degradation were expressed at a low level in Escherichia c

Selective repair of specific chromatin domains in UV-irradiated cells from xeroderma pigmentosum complementation group C.

The limited DNA-excision repair in UV-irradiated nondividing fibroblasts from xeroderma pigmentosum complementation group C (XP-C) occurs in localized chromatin regions generating large DNA segments (at least 30-70 kb) free of pyrimidine dimers. A genomic fraction enriched for this DNA was isolated on the basis of the larger size of the repaired fragments after UV-endonuclease treatment and screened for specific genes. It contains more copies per microgram DNA of two transcriptionally active genes, beta-actin and dihydrofolate reductase, compared to the remaining DNA but an equal number of cop

Cloning of the gene coding for the outer membrane receptor protein for ferric pseudobactin, a siderophore from a plant growth-promoting Pseudomonas strain.

Plant growth-promoting Pseudomonas B10 produces its yellow-green, fluorescent siderophore (microbial iron transport agent) pseudobactin under iron-limiting conditions. A structural gene encoding the 85,000-Da putative outer membrane receptor protein for ferric pseudobactin was identified in a gene bank from Pseudomonas B10 prepared with the broad host-range conjugative cosmid cloning vector pLAFR1. Transposon Tn5 mutagenesis of recombinant plasmid pJLM300 localized the functional gene to a region of approximately 2.4 kilobases consistent with the apparent molecular weight of the receptor prote
