Weighted sliced inverse regression for scalable supervised dimensionality reduction of spatial transcriptomics data.

With the rise of spatially resolved transcriptomics biotechnologies, performing spatially-aware analysis of the resulting data is crucial to maximise advances in biological understanding. Dimensionality reduction is a first step in most analyses of spatial transcriptomics data, and common approaches that preserve total variation of gene expression features do not usually preserve biologically meaningful spatial variation. To this end, we develop weighted sliced inverse regression (wSIR), a sufficient dimension reduction technique that aims to retain the predictive power of the spatial coordina

Dimensionality reduction enables MRD visualization in single-sample flow cytometric analysis in acute leukemia.

Minimal/measurable residual disease (MRD) analysis using multiparametric flow cytometry (MFC-MRD) is essential for therapy stratification in acute leukemia; however, conventional analysis is limited by analyst-dependent variability and complex manual gating. Although machine learning approaches have been proposed, their clinical implementation requires large reference datasets and standardized antibody panels. Therefore, we evaluated the feasibility of unsupervised dimensionality reduction as a practical reference-free strategy for single-sample MFC-MRD analysis. We retrospectively analyzed 58

Visual mapping of muscle MRI fatty replacement patterns in genetic myopathies using dimensionality reduction.

Muscle MRI is a complementary diagnostic tool in genetic myopathies; however, its interpretation remains challenging because numerous muscles must be assessed simultaneously, and disease-specific patterns overlap. This study evaluated whether dimensionality reduction techniques (DRT) can transform complex muscle MRI fatty replacement data into meaningful low-dimensional visual maps of patient similarity. We analyzed a large multicenter dataset comprising 975 patients with genetically confirmed diagnoses across ten myopathies. Mercuri scores of pelvic and lower-limb muscles were used as input.

Assessing the clinical applicability of dimensionality reduction algorithms in flow cytometry for hematologic malignancies.

OBJECTIVES: Despite its utility, interpreting multiparameter flow cytometry (MFC) data for hematologic malignancy remains time-intensive and complex. This study evaluated the applicability of two dimensionality reduction (DR) algorithms, t-distributed stochastic neighbor embedding (t-SNE) and uniform manifold approximation and projection (UMAP), to MFC data of hematologic malignancy. METHODS: A total of 237 samples were re-analyzed by t-SNE- and UMAP-based gating: 80 with acute leukemia orientation tube panel, 42 with B-cell lymphoma (BCL) panel, 45 with multiple myeloma (MM) panel, 40 and 30

Cortical Motion Perception Emerges from Dimensionality Reduction with Evolved Spike-Timing-Dependent Plasticity Rules.

The nervous system is under tight energy constraints and must represent information efficiently. This is particularly relevant in the dorsal part of the medial superior temporal area (MSTd) in primates where neurons encode complex motion patterns to support a variety of behaviors. A sparse decomposition model based on a dimensionality reduction principle known as non-negative matrix factorization (NMF) was previously shown to account for a wide range of monkey MSTd visual response properties. This model resulted in sparse, parts-based representations that could be regarded as basis flow fields

Characterizing the transient electrocardiographic signature of ischemic stress using Laplacian Eigenmaps for dimensionality reduction.

OBJECTIVE: Despite a long history of ECG-based monitoring of acute ischemia quantified by several widely used clinical markers, the diagnostic performance of these metrics is not yet satisfactory, motivating a data-driven approach to leverage underutilized information in the electrograms. This study introduces a novel metric for acute ischemia, created using a machine learning technique known as Laplacian eigenmaps (LE), and compares the diagnostic and temporal performance of the LE metric against traditional metrics. METHODS: The LE technique uses dimensionality reduction of simultaneously r

Risk score modeling of multiple gene to gene interactions using aggregated-multifactor dimensionality reduction.

BACKGROUND: Multifactor Dimensionality Reduction (MDR) has been widely applied to detect gene-gene (GxG) interactions associated with complex diseases. Existing MDR methods summarize disease risk by a dichotomous predisposing model (high-risk/low-risk) from one optimal GxG interaction, which does not take the accumulated effects from multiple GxG interactions into account. RESULTS: We propose an Aggregated-Multifactor Dimensionality Reduction (A-MDR) method that exhaustively searches for and detects significant GxG interactions to generate an epistasis enriched gene network. An aggregated epi

Gaussian discriminative component analysis for early detection of Alzheimer's disease: A supervised dimensionality reduction algorithm.

BACKGROUND: Using multiple modalities of biomarkers, several machine leaning-based approaches have been proposed to characterize patterns of structural, functional and metabolic differences discernible from multimodal neuroimaging data for Alzheimer's disease (AD). Current investigations report several studies using binary classification often augmented with local feature selection methods, while fewer other studies address the challenging problem of multiclass classification. NEW METHOD: To assess the merits of each of these research directions, this study introduces a supervised Gaussian di

Mapping phenotypic heterogeneity and cardiometabolic risk in obesity using a tree-based dimensionality reduction framework.

BACKGROUND: The population-level heterogeneity of obesity has yet to be systematically investigated. We aimed to apply the data dimensionality reduction tree (DDRTree) method to obese individuals and to examine how distinct phenotypic patterns align with different outcomes. METHODS: To characterize the heterogeneity of obesity, a two-dimensional (2D) tree structure based on the DDRTree algorithm was employed. Associations between embedding dimensions and metabolic traits, obesity-related indices, and clinical outcomes were evaluated using multivariable linear, logistic, and Cox proportional ha

Applying Principal Component Analysis for Categorized Dimensionality Reduction in DDoS Detection for Software-Defined Networks.

BACKGROUND: The explosive growth of Software-Defined Networks (SDN) has introduced unmatched scalability with increased flexibility, an essential component of this modern, complicated network infrastructure. While machine learning models promise to be a viable approach for detecting Distributed Denial of Service (DDoS) attacks, their efficiency relies on the quality of the engineered features. METHODS: In this study, an innovative approach for categorizing newly generated features based on domain-specific relevance is applied, followed by Principal Component Analysis (PCA) on each of the cate

Dimensionality Reduction in Lingual Articulation of Vowels: Evidence From Lax Vowels in Northern Anglo-English.

There is a long-standing debate on the relevant articulatory dimensions for describing vowel production. In the absence of a theoretical or methodological consensus, different articulatory studies of vowels rely on different measures, which leads to lack of comparability between different sets of results. This paper addresses the problem of how to parametrise the tongue measurements relevant to vowels, obtained from midsagittal articulatory imaging. We focus on the lax vowels subsystem in Northern Anglo-English. A range of measures quantifying tongue position, height, and shape are extracted f

Revisiting Abnormalities of Ventricular Depolarization: Redefining Phenotypes and Associated Outcomes Using Tree-Based Dimensionality Reduction.

BACKGROUND: Abnormal ventricular depolarization, evident as a broad QRS complex on an ECG, is traditionally categorized into left bundle-branch block (LBBB) and right bundle-branch block or nonspecific intraventricular conduction delay. This categorization, although physiologically accurate, may fail to capture the nuances of diseases subtypes. METHODS: We used unsupervised machine learning to identify and characterize novel broad QRS phenogroups. First, we trained a variational autoencoder on 1.1 million ECGs and discovered 51 latent features that showed high disentanglement and ECG reconstr

Detection of acute lymphocytic and myeloid leukaemia with optimized dimensionality reduction and deep learning classification framework.

Leukaemia is a deadly illness that affects a huge number of people all over the world. ALL (Acute lymphocytic Leukaemia) and AML (Acute Myelogenous Leukaemia) are the common type of leukaemia where AML widely affects older people and ALL commonly affects children. Therefore, the projected system employed GMLP-MLDA (Globalized Multi-Layer Perceptron with Modified Linear Discriminant Analysis) for the detection of ALL and AML through the gene expression dataset. Although the LDA is a better system for reducing dimension, it also has limitations, like improper handling of high-dimensional data, l

Real-Time EEG Decoding of Motor Imagery via Nonlinear Dimensionality Reduction (Manifold Learning) and Shallow Classifiers.

This study introduces a real-time processing framework for decoding motor imagery EEG signals by integrating manifold learning techniques with shallow classifiers. EEG recordings were obtained from six healthy participants performing five distinct wrist and hand motor imagery tasks. To address the challenges of high dimensionality and inherent nonlinearity in EEG data, five nonlinear dimensionality reduction methods, t-SNE, ISOMAP, LLE, Spectral Embedding, and MDS, were comparatively evaluated. Each method was combined with three shallow classifiers (k-NN, Naive Bayes, and SVM) to investigate

Dimensionality reduction of quantitative EEG and clinical profiles uncover associations with monogenic neurodevelopmental phenotypes in SNAREopathies.

INTRODUCTION: Monogenic neurodevelopmental disorders (mNDDs) such as SNAREopathies exhibit complex electrophysiological features and diversity among clinical symptoms, complicating the mapping of electro-clinical relationships, essential for improving diagnosis and treatment monitoring. Establishing robust normative electrophysiological feature distributions from typically developing populations enables precise, individualized quantification of patient-specific abnormalities. Here, we introduce a multivariate framework to reveal patient-specific electrophysiological phenotypes and clinical sev

Development of a Novel Holistic Assessment Strategy of TAVI-Induced Flow Restoration via Dimensionality Reduction Techniques.

PURPOSE: Restoration of physiological aortic hemodynamics is a crucial therapeutic target after transcatheter aortic valve implantation (TAVI). However, quantifying this restoration is challenging, particularly using conventional markers. This study presents a novel, unsupervised approach based on proper orthogonal decomposition (POD), suitable for holistic characterization of patient-specific aortic flow field and their association with procedural outcome. MATERIAL AND METHODS: Patients (n = 8) with severe aortic valve stenosis (AS) undergoing TAVI were studied. Three metrics were evaluated:

Multi-label classification of chronically ill patients with bag of words and supervised dimensionality reduction algorithms.

OBJECTIVE: This research is motivated by the issue of classifying illnesses of chronically ill patients for decision support in clinical settings. Our main objective is to propose multi-label classification of multivariate time series contained in medical records of chronically ill patients, by means of quantization methods, such as bag of words (BoW), and multi-label classification algorithms. Our second objective is to compare supervised dimensionality reduction techniques to state-of-the-art multi-label classification algorithms. The hypothesis is that kernel methods and locality preserving

Multifactor dimensionality reduction reveals the effect of interaction between ERAP1 and IFIH1 polymorphisms in psoriasis susceptibility genes.

Background: Psoriasis is a common immune-mediated hyperproliferative skin dysfunction with known genetic predisposition. Gene-gene interaction (e.g., between HLA-C and ERAP1) in the psoriasis context has been reported in various populations. As ERAP1 has been recognized as a psoriasis susceptibility gene and plays a critical role in antigen presentation, we performed this study to identify interactions between ERAP1 and other psoriasis susceptibility gene variants. Methods: We validated psoriasis susceptibility gene variants in an independent cohort of 5,414 patients with psoriasis and 5,556 c
