Rescue of imprinted genes by epigenome editing in human cellular models of Prader-Willi syndrome.

Prader-Willi syndrome (PWS) is a genomic imprinting disorder caused by the loss of function of the paternal chromosome 15q11-13, resulting in a spectrum of symptoms associated with hypothalamic dysfunction. PWS patients lack the expression of paternally expressed genes (PEGs) in the 15q11-13 locus but possess an epigenetically silenced set of these genes in the maternal allele. Thus, activation of these silenced genes can serve as a therapeutic target for PWS. Here, we leverage CRISPR-based epigenome editing system to modulate the DNA methylation status of the PWS imprinting control region (PW

Epigenome editing-mediated restoration of FBN1 expression by demethylation of CpG island shore in porcine fibroblasts.

Fibrillin-1, an extracellular matrix protein encoded by the FBN1 gene, is crucial for maintaining connective tissue integrity. Mutations in FBN1 result in haploinsufficiency, leading to Marfan syndrome, in which the expression of functional FBN1 is correlated with disease onset and severity. Recent studies suggest that FBN1 expression is modulated by DNA methylation, particularly within the CpG island shores of its promoter region. In porcine models, FBN1 mRNA levels have been found to correlate with the proportion of hypomethylated alleles in the CpG island shore region. In this study, we emp

CasNano: An ultracompact CRISPR-Cas12f with a GC-rich PAM for epigenome editing with therapeutic potential.

Clinical use of CRISPR-Cas proteins for genome engineering is constrained by their large size, limiting in vivo delivery. To address this, we engineered an ultracompact and versatile platform from a minimally active, 400-amino acid Cas12f protein from Blautia lenta. A multi-stage strategy of structure-guided protein mutagenesis and systematic single guide RNA (sgRNA) optimization transformed BlCas12f into a "CasNano" as a potent genome targeting tool for mammalian cells. When a catalytically dead CasNano (dCasNano) is fused to a VPR domain, it activates endogenous genes with an efficiency and

Histone H3 Acetylation at Sox1ot Promoter by Targeted Epigenome Editing Augments Proliferation of Intermediate Progenitors in Developing Cortex.

Factors regulating the genesis and expansion of basal progenitor cell sub-populations, including intermediate progenitor cells, are critical determinants of cortical neurogenesis and brain growth. Epigenetic (chromatin) marks have emerged as notable regulators of cortical development. However, it is unclear how these factors specifically interact in the epigenome to orchestrate brain development. Here, we combined in vivo electroporation and a CRISPR-dead (d)Cas9 system to probe the contribution of a specific histone modification mark, H3K9ac (H3K9 acetylation), in the epigenome of isolated in

Multiplex epigenome editing of ion channel expression in nociceptive neurons abolished degenerative IVD-conditioned media-induced mechanical sensitivity.

BACKGROUND: Low back pain is a major contributor to disability worldwide and generates a tremendous socioeconomic impact. The degenerative intervertebral disc (IVD) has been hypothesized to contribute to discogenic pain by sensitizing nociceptive neurons innervating the disc to stimuli that is nonpainful in healthy patients. Previously, we demonstrated the ability of degenerative IVDs to sensitize neurons to mechanical stimuli; however, elucidation of degenerative IVDs discogenic pain mechanisms is required to develop therapeutic strategies that directly target these mechanisms. AIMS: In this

A CpG Epigenetic Switch Reverts PFAS ToxicityAn In Vitro Study.

Perfluorooctanesulfonic acid (PFOS) is a persistent environmental pollutant widely present in ecosystems and humans, linked to numerous diseases, including cancers, due to its potent toxicity. Despite its harmful effects, effective strategies for mitigating PFOS-induced toxicity remain undeveloped or at best underdeveloped. In this effort, we explore the concept of toxicity reversal by loci-specific DNA methylation editing to reverse PFOS-induced toxicity, whereby key cellular processes such as proliferation, migration, and apoptosis are restored. To demonstrate our concept, we employed CRISPR

In vivo delivery strategies for therapeutic CRISPR genome editing.

CRISPR-based genome and epigenome editing technologies have rapidly evolved from programmable nucleases into a diverse therapeutic toolbox encompassing conventional CRISPR systems, base editing, prime editing, RNA targeting, and epigenetic modulation. While early clinical successes relied on ex vivo manipulation of patient-derived cells, recent advances in delivery chemistry and vector engineering are enabling direct in vivo editing across multiple organs. Here, we provide a comprehensive review of delivery modalities of CRISPR systems solely in vivo that underpin their therapeutic translation

Simultaneous orthogonal cell engineering by a single CRISPR-Cas9 polyfunctional editor.

The parallel disruption of multiple genes coupled with targeted transgene insertion offers a powerful strategy for more effective and precise cell engineering. However, such orthogonal editing involves the induction of multiple DNA breaks, raising safety concerns related to the risks of chromosomal translocations. Here, we present a polyfunctional CRISPR-Cas9-based strategy that enables both transgene insertion and epigenetic silencing at distinct genomic loci in a single treatment without inducing reciprocal chromosomal translocations. This is accomplished through an optimized all-in-one epig

Gene Editing to Tackle Facioscapulohumeral Muscular Dystrophy.

Facioscapulohumeral dystrophy (FSHD) is a skeletal muscle disease caused by the aberrant expression of the DUX4 gene in the muscle tissue. To date, different therapeutic approaches have been proposed, targeting DUX4 at the DNA, RNA or protein levels. The recent development of the clustered regularly interspaced short-palindromic repeat (CRISPR) based technology opened new avenues of research, and FSHD is no exception. For the first time, a cure for genetic muscular diseases can be considered. Here, we describe CRISPR-based strategies that are currently being investigated for FSHD. The differen

Molecular Insights into Neurological Regression with a Focus on Rett Syndrome-A Narrative Review.

Rett syndrome (RTT) is a multisystem neurological disorder. Pathogenic changes in the MECP2 gene that codes for methyl-CpG-binding protein 2 (MeCP2) in RTT lead to a loss of previously established motor and cognitive skills. Unravelling the mechanisms of neurological regression in RTT is complex, due to multiple components of the neural epigenome being affected. Most evidence has primarily focused on deciphering the complexity of transcriptional machinery at the molecular level. Little attention has been paid to how epigenetic changes across the neural epigenome in RTT lead to neurological reg

DNA Methylation as a Programmable Information Layer: From Molecular Marks to Disease State Engineering.

DNA methylation has long been regarded as a stable, maintenance-based epigenetic marker. However, this classical binary model struggles to fully explain the dynamic and situational dependence of methylation regulation at the multi-biological level. This review defines DNA methylation as a programmable information layer that systematically integrates the latest advances in three interrelated dimensions of molecular coding, disease status indication, and epigenomic engineering. At the molecular level, this paper describes how the chemical diversity of cytosine modification, the writing-erasing e

Successful generation of epigenetic disease model mice by targeted demethylation of the epigenome.

BACKGROUND: Epigenetic modifications, including DNA methylation, play an important role in gene silencing and genome stability. Consequently, epigenetic dysregulation can cause several diseases, such as cancer, obesity, diabetes, autism, and imprinting disorders. RESULTS: We validate three methods for the generation of epigenome-edited mice using the dCas9-SunTag and single-chain variable fragment-TET1 catalytic domain. We generate model mice for Silver-Russell syndrome (SRS), an imprinting disorder, by target-specific DNA demethylation in the H19 differentially methylated region. Like SRS pa

Gene splicing SETs the scene for cocaine addiction.

Cocaine triggers gene splicing in brain reward circuits, but the mechanisms and importance of this response are unclear. In this issue of Neuron, Xu et al. (2021) show that the histone modification H3K36me3 marks genes spliced in response to cocaine and, using epigenome editing, establish a causal relationship between gene splicing and addiction-related behavioral responses.

Epigenetic dysregulation in pancreatic cancer: emerging biomarkers and clinical applications.

Pancreatic cancer, in particular pancreatic ductal adenocarcinoma (PDAC), is one of the most lethal malignancies with delayed diagnosis, aggressive nature, and profound therapeutic resistance. Recent research has emphasized epigenetic dysregulation not as a bystander but as a driving force in pancreatic tumorigenesis, progression, metastasis, and immune evasion. This review presents a detailed analysis of the multifaceted functions of epigenetic mechanisms like DNA methylation, histone modifications, and non-coding RNAs in shaping the pancreatic cancer epigenome. We discuss how these alteratio

Neurodegeneration and epigenetics: A review.

Neuronal function and differentiation are tightly regulated by both genome and epigenome. Based on the environmental information the epigenetic changes occur. Neurodegeneration is the consequence of dysregulation of both the genome and epigenome. In this study, we saw different types of alterations of epigenome present in neuronal cells of different model organisms for neurodegenerative disorders. The epigenetic modifications including chromatin modification, DNA methylation, and changes in regulatory RNAs (miRNA) are having a great impact on neurodegenerative disorders as well as memory. The
