Regions with two amino acids in protein sequences: A step forward from homorepeats into the low complexity landscape.

Low complexity regions (LCRs) differ in amino acid composition from the background provided by the corresponding proteomes. The simplest LCRs are homorepeats (or polyX), regions composed of mostly-one amino acid type. Extensive research has been done to characterize homorepeats, and their taxonomic, functional and structural features depend on the amino acid type and sequence context. From them, the next step towards the study of LCRs are the regions composed of two types of amino acids, which we call polyXY. We classify polyXY in three categories based on the arrangement of the two amino acid

Extracellular Vesicles-Connecting Kingdoms.

It is known that extracellular vesicles (EVs) are shed from cells of almost every type of cell or organism, showing their ubiquity in all empires of life. EVs are defined as naturally released particles from cells, delimited by a lipid bilayer, and cannot replicate. These nano- to micrometer scaled spheres shuttle a set of bioactive molecules. EVs are of great interest as vehicles for drug targeting and in fundamental biological research, but in vitro culture of animal cells usually achieves only small yields. The exploration of other biological kingdoms promises comprehensive knowledge on EVs

Ancient and novel small RNA pathways compensate for the loss of piRNAs in multiple independent nematode lineages.

Small RNA pathways act at the front line of defence against transposable elements across the Eukaryota. In animals, Piwi interacting small RNAs (piRNAs) are a crucial arm of this defence. However, the evolutionary relationships among piRNAs and other small RNA pathways targeting transposable elements are poorly resolved. To address this question we sequenced small RNAs from multiple, diverse nematode species, producing the first phylum-wide analysis of how small RNA pathways evolve. Surprisingly, despite their prominence in Caenorhabditis elegans and closely related nematodes, piRNAs are absen

A first account of fossil centrohelid heliozoans from an ancient Eocene locality near the Arctic Circle in Canada.

Centrohelid heliozoans are non-motile, single-celled, heterotrophic protists with radiating filose pseudopodia used to capture food prey, that are common components of soil, marine, and freshwater environments. Centrohelids are characterized by a cell covering consisting of overlapping siliceous components referred to as scales that serve as the primary means to distinguish between genera and species. Given the widespread occurrence of heliozoans in aquatic habitats, and the fact that the siliceous scales can fossilize, it is surprising that these organisms have not been previously reported fr

Kinetoplastid flagellates: surface-reactive carbohydrates detected by fluorescein-conjugated lectins.

Membrane-associated carbohydrate residues of 3 isolates of Leishmania derived from etiological agents of visceral leishmaniasis (VL), postkala-azar dermal leishmaniasis (PKDL), and cutaneous leishmaniasis (CL), as well as 2 other nonpathogenic insect gut kinetoplastid flagellates, Bodo sp. and Herpetomonas sp., were characterized with the aid of 8 fluorescein-conjugated lectins. Four lectins, concanavalin A, Dolichos biflorus, phytohemagglutinin P, Ricinus communis agglutinin, bound to all kinetoplastid flagellates at different concentrations. All Leishmania promastigotes showed reactions with

The ultrastructure of Gymnosphaera albida Sassaki, a marine axopodiate protozoon.

Gymnosphaera albida has been found on the sponge Sycon ciliatum in the Menai Straits, North Wales, during the months of May to December. It commonly adopts a sedentary mode of life when cultured, settling with its body in contact with the substratum and its axopodia radiating upwards and outwards all round. At times it floats freely. When sessile it can displace itself, but not by rolling. It is a voracious carnivore. The largest seen had a body size of 510 mum X 320 mum. The body of Gymnosphaera is divided into three zones: a central medulla, a cortex and a superficial reticulated pseudopodia

Reduced growth of Blastocrithidia culicis and Crithidia oncopelti freed of intracellular symbiotes by chloramphenicol.

The intracellular symbiotes of Blastocrithidia culicis and Crithidia oncopelti can be eliminated from cultures of the flagellates by a single chloramphenicol (CAP) treatment. Effective dosages were determined to be 0.01-0.08 per cent (w/v) CAP after a treatment for 2 weeks or more for B. culicis and 0.08 per cent (w/v) after 1 month for C. oncopelti in most cases. Ineffective dosages only lowered the numbers of symbiote-bearing flagellates. Growth of both species of flagellates in the presence of CAP was reduced in proportion to the drug concentration. Repeated subcultures at effectie dosages

Spatial Disparities Among Oceanic Protists' Ecological Dynamics in the Bay of Bengal.

Protists are the dominant eukaryotes in the ocean biosphere, and oceanic protists (OP) serve as a critical link among bacterial production, primary producers, and higher trophic levels. This study examined the community structure and vertical organization of OP assemblages in the Bay of Bengal (BoB) across three depth layers: surface (5 m), mid-depth (150 m), and bottom (300 m). Multivariate ordination, diversity metrics, and network analyses consistently demonstrated that vertical depth is the primary factor structuring OP communities, whereas regional (north-south) variability was minimal. H+-translocating pyrophosphatases in protozoan parasites.

Integral membrane pyrophosphatases (mPPases) hydrolyze pyrophosphate. This enzymatic mechanism is coupled with the pumping of H + and/or Na + across membranes, which can be either K + -dependent or K + -independent. Inorganic proton-translocating pyrophosphatases (H + -PPases) can transport protons across cell membranes and are reported in various organisms such as plants, bacteria, and protozoan parasites. The evolutionary implications of these enzymes are of great interest for proposing approaches related to the treatment of parasitic of phytopathogenic diseases. This work presents a literat

Revisions to the Classification, Nomenclature, and Diversity of Eukaryotes.

This revision of the classification of eukaryotes follows that of Adl et al., 2012 [J. Euk. Microbiol. 59(5)] and retains an emphasis on protists. Changes since have improved the resolution of many nodes in phylogenetic analyses. For some clades even families are being clearly resolved. As we had predicted, environmental sampling in the intervening years has massively increased the genetic information at hand. Consequently, we have discovered novel clades, exciting new genera and uncovered a massive species level diversity beyond the morphological species descriptions. Several clades known fro

From prompts to genomes: A constraint-first framework for AI-driven sequence design across life and viruses.

A constraint-first framework for future 'prompt-to-genome' AI across Bacteria, Archaea, Eukaryota, and viruses is proposed. Genome-scale models can now generate long DNA sequences, and experimentally viable genome-scale designs have begun to appear, but sequence generation alone does not establish biological feasibility. Constraints should not require designs to remain within natural sequence space; rather, they should define testable boundaries for function, inheritance, lifecycle coherence and safe use, including new-to-nature designs. We propose a two-part system. First, a Constraint Compil

Small heat shock proteins: multifaceted proteins with important implications for life.

Small Heat Shock Proteins (sHSPs) evolved early in the history of life; they are present in archaea, bacteria, and eukaryota. sHSPs belong to the superfamily of molecular chaperones: they are components of the cellular protein quality control machinery and are thought to act as the first line of defense against conditions that endanger the cellular proteome. In plants, sHSPs protect cells against abiotic stresses, providing innovative targets for sustainable agricultural production. In humans, sHSPs (also known as HSPBs) are associated with the development of several neurological diseases. Thu

Marine toxin domoic acid alters protistan community structure and assembly process in sediments.

Domoic acid (DA)-producing algal blooms have been the issue of worldwide concerns in recent decades, but there has never been any attempt to investigate the effects of DA on microbial ecology in marine environments. Protists are considered to be key regulators of microbial activity, community structure and evolution, we therefore explore the effect of DA on the ecology of protists via metagenome in this work. The results indicate that trace amounts of DA can act as a stressor to alter alpha and beta diversity of protistan community. Among trophic functional groups, consumers and phototrophs ar

Rapid diversification of a free-living protist is driven by adaptation to climate and habitat.

Microbial eukaryotes (protists) have major functional roles in aquatic ecosystems, including the biogeochemical cycling of elements as well as occupying various roles in the food web. Despite their importance for ecosystem function, the factors that drive diversification in protists are not known. Here, we aimed to identify the factors that drive differentiation and, subsequently, speciation in a free-living protist, Synura petersenii (Chrysophyceae). We sampled five different geographic areas and utilized population genomics and quantitative trait analyses. Habitat and climate were the major

The extended Kalman filter for forecast of algal bloom dynamics.

A deterministic ecosystem model is combined with an extended Kalman filter (EKF) to produce short term forecasts of algal bloom and dissolved oxygen dynamics in a marine fish culture zone (FCZ). The weakly flushed FCZ is modelled as a well-mixed system; the tidal exchange with the outer bay is lumped into a flushing rate that is numerically determined from a three-dimensional hydrodynamic model. The ecosystem model incorporates phytoplankton growth kinetics, nutrient uptake, photosynthetic production, nutrient sources from organic fish farm loads, and nutrient exchange with a sediment bed laye

The effect of manganese on chloroplast structure and photosynthetic ability of Chlamydomonas reinhardi.

Manganese deficiency was induced in mixotrophically-grown cultures of the green alga Chlamydomonas reinhardi and the effects of this deficiency on photosynthetic activity and cell structure were investigated. Manganese-deficient cells are unable to carry out, at normal rates, photosynthetic reactions involving system II of the photosynthetic electron transport chain. Reactions requiring only system I are not inhibited. Normal system II activity returns within 2 hr in the light following addition of manganous ions to deficient cells.Significant structural alterations for deficient cells were ob

Contemporary issues, current best practice and ways forward in soil protist ecology.

Soil protists are increasingly studied due to a release from previous methodological constraints and the acknowledgement of their immense diversity and functional importance in ecosystems. However, these studies often lack sufficient depth in knowledge, which is visible in the form of falsely used terms and false- or over-interpreted data with conclusions that cannot be drawn from the data obtained. As we welcome that also non-experts include protists in their still mostly bacterial and/or fungal-focused studies, our aim here is to help avoid some common errors. We provide suggestions for curr
