The contribution of extrachromosomal DNA to genome plasticity in malaria parasites.

Malaria caused by the protozoan parasite Plasmodium falciparum continues to impose significant morbidity and mortality, despite substantial investment into drug and vaccine development and deployment. Underlying the resilience of this parasite is its remarkable ability to undergo genome modifications, thus, providing parasite populations with extensive genetic variability that accelerates selection of drug resistance and limits the efficacy of most vaccines. This genome plasticity is rooted in the mechanisms of DNA repair that parasites employ to maintain genome integrity, a process skewed tow

Extrachromosomal DNA-Driven Oncogene Spatial Heterogeneity and Evolution in Glioblastoma.

UNLABELLED: Oncogenes amplified on extrachromosomal DNA (ecDNA) contribute to treatment resistance and poor survival across cancers. Currently, the spatiotemporal evolution of ecDNA remains poorly understood. In this study, we integrate computational modeling with samples from 94 treatment-naive human glioblastomas (GBM) to investigate the spatiotemporal evolution of ecDNA. We observe oncogene-specific patterns of ecDNA spatial heterogeneity, emerging from random ecDNA segregation and differing fitness advantages. Unlike PDGFRA-ecDNAs, EGFR-ecDNAs often accumulate prior to clonal expansions, c

Extrachromosomal circular DNA orchestrates genome heterogeneity in urothelial bladder carcinoma.

Rationale: Extrachromosomal circular DNA is a hallmark of cancer, but its role in shaping the genome heterogeneity of urothelial bladder carcinoma (UBC) remains poorly understood. Here, we comprehensively analyzed the features of extrachromosomal circular DNA in 80 UBC patients. Methods: We performed whole-genome/exome sequencing (WGS/WES), Circle-Seq, single-molecule real-time (SMRT) long-read sequencing of circular DNA, and RNA sequencing (RNA-Seq) on 80 pairs of tumor and AT samples. We used our newly developed circular DNA analysis software, Circle-Map++ to detect small extrachromosomal ci

Functional role of small extrachromosomal circular DNA in colorectal cancer.

Extrachromosomal circular DNA (eccDNA) are molecules that originate from chromosomal DNA but exist independently. While large eccDNA (ecDNA) contributes to tumorigenesis, the role of smaller eccDNA (<100,000 base pairs) in cancer remains unclear. Our analysis of 25 colorectal cancer (CRC) tumors and normal adjacent tissues revealed that eccDNA is significantly more abundant in tumor tissues, correlating strongly with chromosomal amplifications. The presence of whole intact genes on 1.29% of eccDNA was nonrandom. We identified 84 genes that recurred across tumors of multiple patients when prese

Computational Spatial Modeling of Extrachromosomal DNA to Decipher Cancer Evolution.

Imaging techniques such as DNA fluorescent in situ hybridization (FISH) and nascent RNAscope enable detection and quantification of extrachromosomal DNA (ecDNA) in tumor cells. Here, we describe a workflow of ecDNA detection and spatial characterization using DNA FISH, and integration of these data with a spatial evolutionary model to estimate past evolution in individual patients' tumors, such as brain cancers. This analysis leverages the spatial patterns of ecDNA measured across multiple spatial regions of a solid tumor to predict the competitive advantage conferred by oncogenic ecDNA to the

Extrachromosomal Circular DNA: A Mobile Genetic Element Shaping Host Biology.

DNA carries genetic information, ensuring the stable transmission of genetic material through generations. However, DNA sequences can be constantly rewritten, allowing evolution and adaptation to occur at both the cellular and species levels. To facilitate this dynamic process, the genome is enriched with mobile genetic elements that can move within DNA sequences. While transposable elements are the classic example of mobile DNA, we propose that extrachromosomal circular DNA (ecDNA) represents another class of mobile genetic elements. This class can also introduce a new layer of genome dynamic

The newfound relationship between extrachromosomal DNAs and excised signal circles.

Elevated levels of extrachromosomal DNAs (ecDNAs) are associated with poor prognoses of many cancer types. These large circular DNAs typically harbour oncogenes and regulatory elements which, together with high levels of ecDNA transcription, confer a growth advantage to cancer cells. Replication of ecDNAs, followed by their unequal distribution at mitosis, further promotes rapid cancer evolution. In contrast to ecDNAs, the role of circular DNA by-products from V(D)J recombination in cancer development has largely been overlooked. Developing lymphocytes generate millions of excised signal circl

R-loops as a trigger for intra- and extrachromosomal DNA amplification in cancer.

R-loops consist of double-stranded DNA-RNA hybrids and a complementary DNA strand that is displaced from the duplex. R-loops play important role in numerous normal physiological processes, including DNA methylation, chromatin remodeling, RNA editing, replication, DNA repair, immunoglobulin class switching, and chromosome segregation during cell division. However, excessive or untimely formation of R-loops can lead to replicative collapse and subsequent DNA damage, resulting in genomic instability. One type of genomic rearrangements that is strongly associated with cancer malignancy is the extr

Innovative insights into extrachromosomal circular DNAs in gynecologic tumors and reproduction.

Originating but free from chromosomal DNA, extrachromosomal circular DNAs (eccDNAs) are organized in circular form and have long been found in unicellular and multicellular eukaryotes. Their biogenesis and function are poorly understood as they are characterized by sequence homology with linear DNA, for which few detection methods are available. Recent advances in high-throughput sequencing technologies have revealed that eccDNAs play crucial roles in tumor formation, evolution, and drug resistance as well as aging, genomic diversity, and other biological processes, bringing it back to the res

The extrachromosomal circular DNA atlas of aged and young mouse brains.

Extrachromosomal circular DNA (eccDNA) refers to a distinct class of circular DNA molecules that exist independently from linear chromosomal DNA. Extensive evidence has firmly established the significant involvement of eccDNA in cancer initiation, progression, and evolutionary processes. However, the relationship between eccDNA and brain aging remains elusive. Here, we employed extrachromosomal circular DNA sequencing (Circle-seq) to generate a comprehensive dataset of eccDNA from six brain structures of both young and naturally-aged mice, including the olfactory bulb, medial prefrontal cortex

Selective Depletion of Cancer Cells with Extrachromosomal DNA via Lentiviral Infection.

UNLABELLED: Extrachromosomal DNA (ecDNA), a major focal oncogene amplification mode found across cancer, has recently regained attention as an emerging cancer hallmark, with a pervasive presence across cancers. With technical advancements such as high-coverage sequencing and live-cell genome imaging, we can now investigate the behaviors and functions of ecDNA. However, we still lack an understanding of how to eliminate ecDNA. We observed depletion of cells containing ecDNA during lentiviral but not transposon-based transduction, whereas we sought to investigate the mechanism of ecDNA behavior.

Adaptive dynamics of extrachromosomal circular DNA in rice under nutrient stress.

Extrachromosomal circular DNAs (eccDNAs) have been identified in various eukaryotic organisms and are known to play crucial roles in genomic plasticity. However, in crop plants, the role of eccDNAs in responses to environmental cues, particularly nutritional stresses, remains unexplored. Rice (Oryza sativa ssp. japonica), a vital crop for over half the world's population and an excellent model plant for genomic studies, faces numerous environmental challenges during growth. Therefore, we conduct comprehensive studies investigating the distribution, sequence, and potential responses of rice ecc

Mouse cells transformed by bovine papillomavirus contain only extrachromosomal viral DNA sequences.

The viral DNA sequences in mouse C127 cells transformed by bovine papillomavirus type 1 (BPV-1) virions, by full-length linear BPV-1 DNA, or by a defined transforming subgenomic DNA segment of BPV-1 were examined by reassociation kinetics and blot hybridization. In all cases, the transformed cells contained multiple copies of BPV-1 DNA, present exclusively as supercoiled or nicked circular extrachromosomal molecules or as a slowly migrating complex of circular viral DNA molecules. In the transformed cell lines established from cells transfected with full-length linear BPV-1 DNA, there was reci

The landscape of extrachromosomal circular DNA (eccDNA) in the normal hematopoiesis and leukemia evolution.

Elevated extrachromosomal circular DNA (eccDNA) has been reported to accelerate tumor pathogenesis. Although the eccDNA profiles of other tumors have been established, the landscape of the eccDNA of acute myeloid leukemia (AML) has not been revealed. Our study first depicted the eccDNA profile of normal hematopoiesis and AML evolution by exploiting the ATAC-seq and RNA-seq data from nine healthy donors and 12 AML patients, which contained a total of 137 cell samples and 96 RNA-seq samples (including 16 blood cell types of the normal hematopoietic and AML hierarchies). We found the number of ec

Extrachromosomal DNA in Oncology: History of Discovery, Research Methods, and Current Perspectives.

Extrachromosomal DNA (ecDNA) refers to circular DNA molecules without centromeres that are often found in the nuclei of cancer cells. The presence of ecDNA is associated with the development of drug resistance and poor disease prognosis. Although ecDNA was discovered 60 years ago, technological advances of the past decade have dramatically expanded our understanding of its biological significance and revealed a far greater role in cancer development than previously recognized, thus driving a rapid increase in research interest. This review describes the milestones in the history of ecDNA resea

Extrachromosomal circular DNAs are common and functional in esophageal squamous cell carcinoma.

BACKGROUND: Esophageal squamous cell carcinoma (ESCC) is the leading cause of cancer-related mortality. While recent studies have documented the presence of extrachromosomal circular DNAs (eccDNAs) in various tumors, to date, there have been no studies examining the distribution and function of eccDNAs in ESCC. METHODS: The eccDNAs from three surgically matched ESCC tissue samples were extracted and amplified by rolling circle amplification after removal of linear DNA and mitochondrial circular DNA. High-throughput eccDNA sequencing and bioinformatics analysis was performed to study the distr

DNA-FISH Metaphase Spreads to Distinguish Extrachromosomal DNA from Homogeneously Staining Regions in Human Cancer Cell Lines.

Whole-genome sequencing identifies focal DNA amplifications with base-pair resolution but cannot determine whether amplified sequences reside on extrachromosomal DNA (ecDNA, also known as double minutes) or within chromosomally integrated homogeneously staining regions (HSRs). DNA fluorescence in situ hybridization (DNA-FISH) metaphase spreads remain the gold standard for distinguishing these amplification states at single-cell resolution. Here, we present a detailed protocol for DNA-FISH metaphase spreads using human cancer cell lines, encompassing cell culture, metaphase arrest, hypotonic tr
