XPF is a structure-specific endonuclease that preferentially cleaves 3' DNA flaps during a variety of repair processes. The crystal structure of a crenarchaeal XPF protein bound to a DNA duplex yielded insights into how XPF might recognise branched DNA structures, and recent kinetic data have demonstrated that the sliding clamp PCNA acts as an essential cofactor, possibly by allowing XPF to distort the DNA structure into a proper conformation for efficient cleavage to occur. Here, we investigate the solution structure of the 3'-flap substrate bound to XPF in the presence and absence of PCNA us

The synthetic lethal interaction between poly(ADP-ribose) polymerase (PARP) inhibition and homologous recombination (HR)-deficiency, particularly in BRCA1/2-mutant tumors, has emerged as an effective strategy for cancer therapy. GEN1, a structure-selective endonuclease that resolves Holliday junctions (HJs) during HR, represents an attractive antitumor target. However, effective small-molecule GEN1 inhibitors have yet to be reported. Here, we established a fluorescence resonance energy transfer (FRET)-based high-throughput screening platform and identified the natural flavonoid scutellarin (SC

The XPF/Mus81 structure-specific endonucleases cleave double-stranded DNA (dsDNA) within asymmetric branched DNA substrates and play an essential role in nucleotide excision repair, recombination and genome integrity. We report the structure of an archaeal XPF homodimer alone and bound to dsDNA. Superposition of these structures reveals a large domain movement upon binding DNA, indicating how the (HhH)(2) domain and the nuclease domain are coupled to allow the recognition of double-stranded/single-stranded DNA junctions. We identify two nonequivalent DNA-binding sites and propose a model in wh

The xeroderma pigmentosa group F protein (XPF) is a founding member of a family of 3'-flap endonucleases that play an essential role in nucleotide-excision repair, DNA replication and recombination. The XPF gene has been cloned from Aeropyrum pernix, encoding a 254-residue protein (apXPF). Recombinant protein was produced in Escherichia coli and purified by three chromatographic steps. Three different crystal forms of apXPF were grown in trigonal, monoclinic and triclinic systems. The trigonal crystals diffracted to 2.8 A and were grown in the presence of double-stranded DNA. Monoclinic crysta

As a core genetic biomolecule in ecosystems, the metabolic processes of DNA, particularly DNA replication and damage repair, are regulated by Flap endonuclease 1 (FEN1). Abnormal expression and dysfunction of FEN1 may lead to genomic instability, which can induce a variety of chromosome-associated disorders, including tumours. FEN1 has emerged as a prominent tumour marker. It is crucial to precisely assess FEN1 activity and identify its associated inhibitors for both experimental research and clinical applications. However, traditional detection methods are laborious and time-consuming. Despit

CRISPR/Cas12a has emerged as a powerful biosensing tool, owing to its exceptional specificity and trans-cleavage-mediated signal amplification capability, for detecting flap endonuclease 1 (FEN1) activity. However, its reliance on additional preligation or replication steps increases operational complexity and raises the risk of false signals. Herein, we report a DNA flap-controlled CRISPR/Cas12a trans-cleavage (FCT-CRISPR) strategy that enables sensitive, accurate, and mix-and-read detection for FEN1 activity. In FCT-CRISPR, a flap-structured dumbbell DNA probe was ingeniously designed, in wh

Etoposide is a widely used anticancer drug and a DNA topoisomerase II (Top2) inhibitor. Etoposide produces Top2-attached single-strand breaks (Top2-SSB complex) and double-strand breaks (Top2-DSB complex) that are thought to induce cell death in tumor cells. The Top2-SSB complex is more abundant than the Top2-DSB complex. Human tyrosyl-DNA phosphodiesterase 2 (TDP2) is required for efficient repair of Top2-DSB complexes. However, the identities of the proteins involved in the repair of Top2-SSB complexes are unknown, although yeast genetic data indicate that 5' to 3' structure-specific DNA end

Budding yeast Slx4 interacts with the structure-specific endonuclease Slx1 to ensure completion of ribosomal DNA replication. Slx4 also interacts with the Rad1-Rad10 endonuclease to control cleavage of 3' flaps during repair of double-strand breaks (DSBs). Here we describe the identification of human SLX4, a scaffold for DNA repair nucleases XPF-ERCC1, MUS81-EME1, and SLX1. SLX4 immunoprecipitates show SLX1-dependent nuclease activity toward Holliday junctions and MUS81-dependent activity toward other branched DNA structures. Furthermore, SLX4 enhances the nuclease activity of SLX1, MUS81, and

The efficient removal of replication and recombination intermediates is essential for the maintenance of genome stability. Resolution of these potentially toxic structures requires the MUS81-EME1 endonuclease, which is activated at prometaphase by formation of the SMX tri-nuclease containing three DNA repair structure-selective endonucleases: SLX1-SLX4, MUS81-EME1, and XPF-ERCC1. Here we show that SMX tri-nuclease is more active than the three individual nucleases, efficiently cleaving replication forks and recombination intermediates. Within SMX, SLX4 co-ordinates the SLX1 and MUS81-EME1 nucl

Structure-specific DNA nucleases play important roles in various DNA transactions such as DNA replication, repair and recombination. These enzymes recognize loops and branched DNA structures. Recent structural studies have provided detailed insights into the functions of these enzymes. Structures of Holliday junction resolvase revealed that nucleases are broadly diverged in the way in which they fold, however, are required to form homodimers with large basic patches of protein surfaces, which are complementary to DNA tertiary structures. Many nucleases maintain structure-specific recognition m

O-linked N-acetylglucosamine (O-GlcNAcylation) is a ubiquitous post-translational modification of proteins that is essential for cell function. Perturbation of O-GlcNAcylation leads to altered cell-cycle progression and DNA damage response. However, the underlying mechanisms are poorly understood. Here, we develop a highly sensitive one-step enzymatic strategy for capture and profiling O-GlcNAcylated proteins in cells. Using this strategy, we discover that flap endonuclease 1 (FEN1), an essential enzyme in DNA synthesis, is a novel substrate for O-GlcNAcylation. FEN1 O-GlcNAcylation is dynamic

Structure-specific nucleases of the XPF/Mus81 family function in several DNA recombination and repair pathways in eukaryotes, cleaving a variety of flap and branched DNA substrates. Mus81 and XPF are clearly related evolutionarily but differ markedly in their substrate specificity and protein partners. We demonstrate that the XPF endonuclease from Sulfolobus solfataricus, which is dependent on the sliding clamp proliferating cell nuclear antigen for activity, represents an ancestral form of the XPF/Mus81 family, with key properties in common with both enzymes. The archaeal XPF has a domain org

Retrotransposons are currently active in the human and mouse genomes contributing to novel disease mutations and genomic variation via de novo insertions. However, little is known about the interactions of non-long terminal repeat (non-LTR) retrotransposons with the host DNA repair machinery. Based on the model of retrotransposition for the human and mouse LINE-1 element, one likely intermediate is an extension of cDNA that is heterologous to the genomic target, a flap intermediate. To determine whether a human flap endonuclease could recognize and process this potential intermediate, the gene

Lower respiratory tract infections (LRITs), including community-acquired pneumonia (CAP), are the fifth leading cause of death worldwide over the last ten years, posing a serious threat to global healthcare. Conventional laboratory assays for detecting pathogens are hindered by complicated procedures, a long turnaround time and a lack of multiplex detection capabilities. In this study, a flap-endonuclease 1 (FEN1)-assisted loop-mediated isothermal amplification (LAMP) method was designed, and an assay based on this method was developed to identify three leading pathogens for CAP, namely, Strep

Nucleotide excision repair (NER) is an essential pathway to remove bulky lesions affecting one strand of DNA. Defects in components of this repair system are at the ground of genetic diseases such as xeroderma pigmentosum (XP) and Cockayne syndrome (CS). The XP complementation group G (XPG) endonuclease cleaves the damaged DNA strand on the 3' side of the lesion coordinated with DNA re-synthesis. Here, we determined crystal structures of the XPG nuclease domain in the absence and presence of DNA. The overall fold exhibits similarities to other flap endonucleases but XPG harbors a dynamic helic

DNA is inherently susceptible to damage from endogenous and exogenous sources. Base excision repair (BER) maintains genomic integrity, with its core enzymes Flap endonuclease 1 (FEN1) and Apurinic/apyrimidinic endonuclease 1 (APE1) implicated in various malignancies. Herein, an integrated microchip electrophoresis (MCE) and exponential strand displacement amplification (ESDA) method is presented for the simultaneous and sensitive detection of FEN1 and APE1. To achieve the simultaneous specific recognition of two enzymes and their ESDA cyclic amplification, two target-specific probes with disti

Topoisomerase 1 (Top1) is the intercellular target of camptothecins (CPTs). CPT blocks DNA religation in the Top1-DNA complex and induces Top1-attached nick DNA lesions. In this study, we demonstrate that excision repair cross complementing 1 protein-xeroderma pigmentosum group F (ERCC1-XPF) endonuclease and replication protein A (RPA) participate in the repair of Top1-attached nick DNA lesions together with other nucleotide excision repair (NER) factors. ERCC1-XPF shows nuclease activity in the presence of RPA on a 3'-phosphotyrosyl bond nick-containing DNA (Tyr-nick DNA) substrate, which mim

A high throughput screen allowed the identification of N-hydroxyimide inhibitors of ERCC1-XPF endonuclease activity with micromolar potency, but they showed undesirable selectivity profiles against FEN-1. A scaffold hop to a hydroxypyrimidinone template gave compounds with similar potency but allowed selectivity to be switched in favour of ERCC1-XPF over FEN-1. Further exploration of the structure-activity relationships around this chemotype gave sub-micromolar inhibitors with >10-fold selectivity for ERCC1-XPF over FEN-1.

Okazaki fragment maturation (OFM), the process that removes RNA-DNA primers, is a major source of DNA replication stress and mutations. It involves Polδ-mediated DNA strand displacement synthesis that produces 5' flaps, FEN1-mediated 5' flap cleavage, and LIG1-catalyzed nick ligation. Recently, we discovered that under hyperthermal stress conditions, yeast cells convert 5' flaps into 3' flaps, which are degraded by 3' flap nucleases to produce DNA nicks. However, little is known about this 3' flap-based OFM in human cells. Here, we report that 3' flaps frequently form in various human cancer c

Long interspersed elements 1 (L1) are active mobile elements that constitute almost 17% of the human genome. They amplify through a "copy-and-paste" mechanism termed retrotransposition, and de novo insertions related to these elements have been reported to cause 0.2% of genetic diseases. Our previous data demonstrated that the endonuclease complex ERCC1-XPF, which cleaves a 3' DNA flap structure, limits L1 retrotransposition. Although the ERCC1-XPF endonuclease participates in several different DNA repair pathways, such as single-strand annealing, or in telomere maintenance, its recruitment to
