Gaining control over DNA G-quadruplex topology bears potential to modulate and study their interaction with other biomacromolecules such as proteins. To achieve this, we introduced bipyridine ligands into short oligonucleotide strands derived from telomeric regions of humans and Tetrahymena as well as into an oncogenic promoter region capable of forming such G-quadruplexes. This modification makes it possible to dynamically access different G-quadruplex topologies through the formation of chelate complexes within the quadruplex loop regions using metals such as Cu2+, Ni2+, Zn2+, Co2+, and Cd2+

Monkeypox virus (MPXV) is a member of Orthopoxvirus in the Poxviridae family, causing a Public Health Emergency of International Concern. The number of cases and geographic range has increased significantly in 2022. Identification of MPXV-specific therapeutic targets is urgent. G-quadruplex (GQ) secondary structures attract great attention as potential targets for antiviral strategy. Whether GQs are present in the MPXV genome remains inconclusive. In this study, we aim to characterize the GQs encoded by MPXV. Through a series of biophysical experiments, we characterized the formation potential

Overexpression of PDGFR-β (platelet-derived growth factor receptor beta) kinase contributes to diverse human diseases, including cancers, cardiovascular disorders, and fibrosis. G-quadruplexes (G4s) formed in the PDGFR-β promoter act as transcriptional repressors and represent attractive therapeutic targets. We previously reported that the major G4-forming region of the PDGFR-β promoter adopts a unique broken-strand G4, whereas truncation of this sequence generates a vacancy G4 (vG4) that can be filled-in by external guanine analogs or metabolites and further stabilized by small molecules, sug

G-quadruplex (G4) is a unique nucleic acid structure that formed when a four-stranded structure is produced within a single-stranded guanine-rich sequence. Four guanine molecules form a square planar arrangement, termed G-quartet, which are stacked on top of each other to form the G4 structure in DNA (G4DNA) and in RNA (G4RNA). Recent studies have revealed that G4DNA and G4RNA are folded in cells, which suggested their biological and pharmacological significance in DNA replication, transcription, epigenetic modification, and RNA metabolism. So far, we have reported the following; 1) G4 is a ta

Alternative DNA secondary structures known as G-quadruplexes (G4s) form across all kingdoms of life, regulating transcription, telomere stability, and genome maintenance. Although many putative G4-forming sequences are predicted to exist, it remains unclear which ones fold in cells at any given time and what mechanisms drive their formation. Moreover, while G4s have been primarily linked to transcriptional regulation, how this function is achieved remains to be investigated, and the roles of G4s at other genomic regions remain unclear. This Unsolved Mystery discusses key gaps in our understand

Guanine-quadruplex structures (G4) are unusual nucleic acid conformations formed by guanine-rich DNA and RNA sequences and known to control gene expression mechanisms, from transcription to protein synthesis. So far, a number of molecules that recognize G4 have been developed for potential therapeutic applications in human pathologies, including cancer and infectious diseases. These molecules are called G4 ligands. When the biological effects of G4 ligands are studied, the analysis is often limited to nucleic acid targets. However, recent evidence indicates that G4 ligands may target other cel

While it is well established that the Zα domains of ADAR1 and ZBP1 proteins bind Z-form-prone nucleic acids (Z-NAs), it has also been shown that the Zα domain of ADAR1 binds DNA G-quadruplexes (GQs). However, no binding partner of the structurally homologous Zβ domain of ADAR1 has been identified to date. Based on AlphaFold and molecular dynamics simulations, it has recently been suggested that Zβ of ADAR1 targets its substrate by recognizing GQs. Here, we provide the first experimental evidence for Zβ binding to select GQ RNA and DNA in vitro, with structural specificity and nanomolar affinit

Amyloid aggregates of α-Synuclein are hallmarks of Parkinson's disease (PD) and related neurodegenerative disorders. Literature suggests that mRNA G-quadruplexes (rG4s) bind to α-Synuclein, facilitating its amyloidogenesis. In parallel, α-Synuclein interacts with RNA-binding proteins (RBPs) within cytosolic RNA-protein granules to modulate mRNA stability. However, mechanisms by which α-Synuclein-interacting RBPs regulate its amyloidogenesis remain unexplored. Here, we report that rG4-dependent cytosolic interaction with the DEAD-box helicase DDX39A decelerates α-Synuclein amyloidogenesis. Nota

Replication stress exerts an important role in fueling genomic instability characterizing multiple myeloma (MM) evolution and is a leading cause of drug resistance. Normal and malignant plasma cells (PCs) are associated with a high transcriptional stress due to the huge production of immunoglobulins. Transcription-replication conflicts (TRCs), arising from collisions between replication and transcription machineries, can promote tumor progression and represent an Achilles' heel to cancer cells. We reported a gene signature related to TRCs management (TRC score), overexpressed in malignant vs n

G4 motifs are greatly enriched near promoters, suggesting that quadruplex structures may be targets of transcriptional regulation. Here we show, by ChIP-Seq analysis of human cells, that 40% of the binding sites of the transcription-associated helicases, XPB and XPD, overlap with G4 motifs. The highly significant overlap of XPB and XPD binding sites with G4 motifs cannot be explained by GC richness or parameters of the genomewide analysis, but instead suggests that these proteins are recruited to quadruplex structures that form in genomic DNA (G4 DNA). Biochemical analysis demonstrates that XP

The Herpesviridae family comprises complex, double-stranded DNA viruses capable of infecting a variety of hosts, including humans. Human herpesviruses, grouped into three subfamilies (alpha, beta, and gamma), establish lifelong, latent infections in most of the global population. Despite widespread prevalence and the ability to cause disease upon reactivation, no cure exists, and current antivirals fail to eliminate latent infections. Therefore, a better understanding of herpesvirus biology is essential for therapeutic development. Recent studies highlight the importance of non-canonical nucle

Synucleinopathies, including Parkinson's disease, dementia with Lewy bodies, and multiple system atrophy, are triggered by α-synuclein aggregation, triggering progressive neurodegeneration. However, the intracellular α-synuclein aggregation mechanism remains unclear. Herein, we demonstrate that RNA G-quadruplex assembly forms scaffolds for α-synuclein aggregation, contributing to neurodegeneration. Purified α-synuclein binds RNA G-quadruplexes directly through the N terminus. RNA G-quadruplexes undergo Ca2+-induced phase separation and assembly, accelerating α-synuclein sol-gel phase transitio

Human Alphaherpesviruses comprise three members, herpes simplex virus (HSV) 1 and 2 and varicella zoster virus (VZV). These viruses are characterized by a lytic cycle in epithelial cells and latency in the nervous system, with lifelong infections that may periodically reactivate and lead to serious complications, especially in immunocompromised patients. The mechanisms that regulate viral transcription have not been fully elucidated, but the master role of the immediate early (IE) genes has been established. G-quadruplexes are non-canonical nucleic-acid structures that control transcription, r

The unique occurrence of G-quadruplexes in the AT-rich genome of human malaria parasite Plasmodium falciparum provides hints about their critical roles in parasite survival, pathogenesis, and host immune evasion. An intriguing question is whether these noncanonical structures can serve as molecular targets for small molecule-based interventions against malaria. In this study, we have investigated the pharmacological targeting of G-quadruplexes for parasite inhibition. We observed that bisquinolinium derivatives of 1,8-naphthyridine and pyridine affected the stability and molecular recognition

G-quadruplexes (G4s) are prevalent DNA structures that regulate transcription but also threaten genome stability. How G4 dynamics are controlled remains poorly understood. Here, we report that RNA transcripts govern G4 landscapes through coordinated G-loop assembly and disassembly. G-loop assembly involves activation of the ATM and ATR kinases, followed by homology-directed invasion of RNA opposite the G4 strand mediated by BRCA2 and RAD51. Disassembly of the G-loop resolves the G4 structure through DHX36-FANCJ-mediated G4 unwinding, which triggers nucleolytic incision and subsequent hybrid st

G-quadruplexes (G4s) in functional RNAs regulate telomere maintenance, mRNA processing, and disease pathways, but their detection in long transcripts is limited by biophysical methods. Herein, we engineered RHAU-RNase HI, fusing the G4-binding RHAU domain (aa 53-192) with RNase HI (Bacillus halodurans), to probe RNA G4s via enhanced RNA-DNA hybrid cleavage with antisense oligonucleotides (ASOs). The results showed RHAU-RNase HI fusion protein selectively binds G4-containing R1 RNA while RNase HI alone showed no detectable binding. Both RHAU-RNase HI and RNase HI enzymes exhibited comparably lo

In this Neuron issue, Liu et al.1 show that the C9orf72 expanded G4C2 repeat RNA forms hybrid G-quadruplexes with CG-rich promoter regions, which impedes RNA polymerase II. This process causes global transcriptional dysregulation in C9orf72 amyotrophic lateral sclerosis patient-derived cells.

Programmed ribosomal frameshifting (PRF), a translational recoding process previously considered as a rare event in eukaryotes, has recently been demonstrated to occur extensively in humans. We have shown that codon repeats function as the signals for the production of trans-frame proteins in various human tissues. However, the molecular mechanism underlying this recoding process, termed codon repeat-associated ribosomal frameshifting (CRFS), remains largely unknown. In this study, we developed a reporter system by incorporating the CRFS sequence from histone deacetylase 1 (HDAC1), which direc

Repeat expansions of the hexanucleotide GGGGCC in C9orf72 form aberrant phase transitions that have been linked to Amyotrophic Lateral Sclerosis and Frontotemporal Dementia. RNA structures such as G-quadruplexes and hairpins play important roles in these processes. Here, we show that the human microprotein ZNF706 acts as a modulator of G-quadruplex formation and RNA phase behavior. ZNF706 antagonizes pathological gel-solid transitions by melting hexanucleotide repeat G-quadruplex structures converting gel-like aggregates into more dynamic condensates. Loss of ZNF706 enhances the cellular produ

G-quadruplexes (G4) are noncanonical nucleic acid secondary structures formed by guanine-rich sequences that can form higher-order multimers under appropriate conditions and represent attractive targets for multivalent molecular recognition. Here, we propose a rational ligand design strategy based on multivalency, in which ligand molecules are covalently linked into polymer-like macromolecules. Using coarse-grained molecular dynamics, we show that these "polyligands" intercalate G4 multimers more efficiently than their monomeric counterparts, achieving strong stabilization through cooperative
