Microbial communities and gene contributions in smokeless tobacco products.

Smokeless tobacco products (STP) contain bacteria, mold, and fungi due to exposure from surrounding environments and tobacco processing. This has been a cause for concern since the presence of microorganisms has been linked to the formation of highly carcinogenic tobacco-specific nitrosamines. These communities have also been reported to produce toxins and other pro-inflammatory molecules that can cause mouth lesions and elicit inflammatory responses in STP users. Moreover, microbial species in these products could transfer to the mouth and gastrointestinal tract, potentially altering the esta

Microbial ammonia oxidation-driven hydroxyl radical generation enables efficient degradation of antibiotic resistance genes.

The environmental dissemination of antibiotic resistance genes (ARGs) poses a significant threat to both ecosystem and human health, yet their efficient removal continues to present considerable challenges. Hydroxyl radicals (•OH), as highly reactive oxidants, are capable of effectively degrading extracellular ARGs (eARGs). However, conventional Fenton reaction systems typically demand substantial chemical inputs and high energy consumption. Here, we report a biologically driven pathway that couples microbial ammonia oxidation with •OH generation to enable sustainable eARGs degradation. Alcali

Deep-sea megafauna co-opts microbial energy metabolism genes to withstand ultra-long starvation.

The deep-sea supergiant isopod is renowned for surviving over 5 years without food, which is a crucial adaptive trait for megafauna inhabiting extreme environments. Here, morphological, physiological, and genomic comparisons of deep-sea isopods reveal a dual adaptive strategy underlying this trait: a distended, food-retentive stomach that enables episodic hyperphagia and a markedly reduced basal metabolic rate (BMR). Notably, central to this adaptation is the ancient horizontal acquisition of the microbial energy metabolism-related gene ND1, which thereafter achieved significant dosage enhance

Influence of anthropogenic inputs on microbial risks and resistance genes in a riverine environment.

Rivers face significant anthropogenic pressures due to diverse water discharges, which alter microbial community structures and may facilitate the dissemination of potentially pathogenic microorganisms and antibiotic-resistance genes (ARGs). This study used metagenomic analysis to characterize microbial and viral communities, determine antibiotic resistance profiles, and evaluate potential public health risks associated with different discharges sources. Water samples were collected from agricultural, hospital, untreated domestic wastewater, treated wastewater, and environmental inputs. Result

Distribution of genes encoding the microbial non-oxidative reversible hydroxyarylic acid decarboxylases/phenol carboxylases.

Bacterial non-oxidative, reversible multi subunit hydroxyarylic acid decarboxylases/phenol carboxylases are encoded by the three clustered genes, B, C, and D, of approximately 0.6, 1.4, and 0.2 kb, respectively. There are more than 160 homologues in the database with significant similarity to gene B (homology to ubiX) and C (ubiD) distributed in all three microbial domains, however, homologues to gene D, are not numerous ( approximately 15). The occurrence of the entire BCD gene cluster encoding for either identified or presumptive hydroxyarylic acid decarboxylase to date has been revealed in

Ecosystem settings and urbanization shape microbial communities and antibiotic resistance genes on coastal microplastics.

Coastal wetlands are increasingly contaminated by microplastics that provide long-lived substrates for microbial colonization, yet the joint effects of ecosystem settings and urbanization on plastisphere communities and their resistomes remain poorly understood. Here, we used a 2 × 2 factorial design across mangrove and sandy-beach sediments under rural and urban influence, combined with metagenomic profiling, to characterize microplastic-associated microbiota and antibiotic resistance genes (ARGs). Microbial communities on microplastics showed clear separation between mangroves and sandy shor

How microbial consortium-based compound enzyme influences conjugative transfer pathway of antibiotic resistance genes?

Microbial consortium-based compound enzyme (MCE) has been proved to be able to effectively reduce the risk of antibiotic resistance genes (ARGs) dissemination during biotransformation of food waste. However, in-depth mechanisms regarding the regulation of ARGs transfer among environmental bacteria by MCE pretreatment is remain unclear. This work analyzed the effect of MCE pretreatment on RP4 plasmid-mediated conjugative transfer of ARGs and relevant underlying mechanisms. Results showed that MCE pretreatment reduced the plasmid conjugative transfer frequency by 71 % compared with the control.

Responses of aerobic granular sludge to fluoroquinolones: Microbial community variations, and antibiotic resistance genes.

In this study, aerobic granular sludge (AGS) was operated under high levels of ammonium for removing three fluoroquinolones (FQs), i.e., ciprofloxacin (CFX), ofloxacin (OFX), and norfloxacin (NFX) at 3, 300, and 900 µg/L, respectively. Two key objectives were to investigate the differential distribution of antibiotic resistance genes (ARGs) and mobile genetic elements (MGEs) in sludge fractions and to evaluate correlations between ARGs and MGEs to nitrifying and denitrifying bacteria. AGS showed excellent stability under the exposure of FQs, with nitrite-oxidizing bacteria (NOB) more sensitive

Gene ancestries reveal diverse microbial associations during eukaryogenesis.

The origin of eukaryotes remains a central enigma in biology1. Continuing debates agree on the pivotal role of a symbiosis between an alphaproteobacterium and an Asgard archaeon2,3. However, the nature, timing and contributions of other potential bacterial partners4-6 and the role of interactions with viruses7-9 remain contentious. To address these questions, we used advanced phylogenomic approaches and comprehensive datasets spanning the known diversity of cellular life and viruses. Our analysis provided a revised reconstruction of the last eukaryotic common ancestor (LECA) proteome, in which

Horizontal gene transfer, segregation loss, and the speed of microbial adaptation.

Microbial adaptation is driven by the circulation of mobile genetic elements (MGEs) among bacteria. On the one hand, MGEs can be viewed as selfish genes that spread like infectious diseases in a host population. On the other hand, the horizontal transfer and the loss of these MGEs are often viewed as a form of sexual reproduction that reshuffles genetic diversity in a way that may sometimes be adaptive for bacteria cells. Here, we show how these 2 perspectives can be reconciled using a single unified framework capturing the dynamics of multiple, interacting MGEs. We apply this framework to stu

Transcriptional expression of the tceA gene in a Dehalococcoides-containing microbial enrichment.

Dynamic changes in the transcriptional expression of the tceA gene, which encodes a trichloroethene reductive dehalogenase, were characterized in a Dehalococcoides-containing microbial enrichment culture. Expression was quantified by real-time PCR as the number of tceA transcripts per tceA gene. Expression of tceA increased 40-fold after chlorinated ethene-starved cells were exposed to trichloroethene (TCE), cis-dichloroethene (DCE), or 1,1-DCE but did not increase after exposure to tetrachloroethene or vinyl chloride. Surprisingly, tceA expression also increased 30-fold after cellular exposur

Dynamics of Microbial Communities and Antibiotic Resistance Genes During Arthrospira platensis Cultivation in Swine Wastewater.

Swine wastewater is a nutrient-rich waste stream with considerable potential for cyanobacterial cultivation and resource recovery. However, its impacts on microbial community dynamics and antibiotic resistance genes (ARGs) remain poorly understood. This study evaluated the cultivation of Arthrospira platensis in a medium containing 25% swine wastewater and 75% Zarrouk medium (SWW25) using a flat-panel photobioreactor. A. platensis achieved a biomass concentration of 1.58 ± 0.02 g/L, a biomass productivity of 0.11 ± 0.01 g/L/d, and a specific growth rate of 0.26 ± 0.01 d-1. Simultaneously, the

Microbial community structure and antibiotic resistance genes in Dinaric karst groundwater under contrasting hydrological conditions.

Karst aquifers are vulnerable drinking water resources, yet microbiome-resistome studies remain scarce. We investigated microbial community composition and antibiotic resistance gene (ARG) profiles in five karst groundwater sources along an anthropogenic gradient in coastal Croatia under contrasting hydrological conditions. 16S rRNA amplicon sequencing showed that hydrological conditions were associated with community composition. Distance-based redundancy analysis identified total organic carbon as the variable associated with community structure, while ammonium and Escherichia coli were asso

Co-occurrence of microbial source tracking markers and antibiotic resistance genes in Chishui River, China.

Fecal contamination is an important source for the emergence of antibiotic resistance genes (ARGs) worldwide. Identifying the host sources of ARG contamination and distinguishing whether the increased abundance of ARGs in the environment is due to on-site selection or the result of fecal contamination can effectively protect water quality and predict human health risks. In this study, the occurrence of 5 ARGs (sul1, sul2, tetO, tetW, and ermF), 1 mobile element intI1 and 7 microbial source tracker (MST) markers (CPQ_064, BacHum, Rum-2-Bac, BacCow, P.ND5, Pig-1-Bac, and GFD) was analyzed in the

Adaptation of methanogenic microbial assemblages to antibiotics: The role of resistance genes and taxonomic composition.

Antibiotics are omnipresent contaminants in aquatic systems and can impact key ecosystem processes. Methanogenesis by anaerobic Archaea is such a process that has gained attention because antibiotics can increase their methane (CH4) production dynamics - a 28-fold more potent greenhouse gas than carbon dioxide. Since such effects may depend on assemblage composition and antibiotic resistance, we investigated antibiotic effects on methanogenesis in sediments from a negiglibly impacted site (reserve) and downstream of a wastewater treatment plant (WWTP). Prior to incubation, short-term pre-treat

Identification of microbial groups and functional genes associated with greenhouse gas emissions in prawn farms.

Understanding microbial associations with greenhouse gas (GHG) emissions is essential for promoting climate-friendly prawn production, yet it remains largely unexplored. To examine microbial-GHG relationships, this study analysed CO2, CH4, and N2O emissions, characterised microbial communities, and measured the abundances of key functional genes (mcrA, pmoA, amoA, and nosZ) in water and sediment from Bangladeshi prawn farms. Results showed that microbial richness was positively correlated with CO2 and N2O emissions but negatively with CH4 emissions. Methanogenic archaea, most abundant in high-

Synergistic horizontal transfer of antibiotic resistance genes and transposons in the infant gut microbial genome.

Transposons, plasmids, bacteriophages, and other mobile genetic elements facilitate horizontal gene transfer in the gut microbiota, allowing some pathogenic bacteria to acquire antibiotic resistance genes (ARGs). Currently, the relationship between specific ARGs and specific transposons in the comprehensive infant gut microbiome has not been elucidated. In this study, ARGs and transposons were annotated from the Unified Human Gastrointestinal Genome (UHGG) and the Early-Life Gut Genomes (ELGG). Association rules mining was used to explore the association between specific ARGs and specific tran

[Microbial Community Structure and the Distribution of Antibiotic Resistance Genes in Soil Contaminated by Sulfamethoxazole].

A pot experiment was carried out to simulate soil contaminated by sulfamethoxazole at different concentrations. The community structure of soil microorganisms was investigated using Illumina high-throughput sequencing, and 64 subtypes of antibiotic resistance genes (ARGs) resistant to six classes of antibiotic were also analyzed by PCR and droplet digital PCR. The results showed that soil contamination with sulfamethoxazole had no significant effect on fungal diversity after 120 days (P>0.05) whereas bacterial diversity was significantly reduced (P<0.05). The microbial community structure of t

Industrial wastewater treatment plant enriches antibiotic resistance genes and alters the structure of microbial communities.

Antibiotic resistance is an emerging global health crisis, driven largely by overuse and misuse of antibiotics. However, there are examples in which the production of these antimicrobial agents has polluted the environment with active antibiotic residues, selecting for antibiotic resistant bacteria and the genes they carry. In this work, we have used shotgun metagenomics to investigate the taxonomic structure and resistance gene composition of sludge communities in a treatment plant in Croatia receiving wastewater from production of the macrolide antibiotic azithromycin. We found that the tota
