Mistranslation of the genetic code by a new family of bacterial transfer RNAs.

The correct coupling of amino acids with transfer RNAs (tRNAs) is vital for translating genetic information into functional proteins. Errors during this process lead to mistranslation, where a codon is translated using the wrong amino acid. While unregulated and prolonged mistranslation is often toxic, growing evidence suggests that organisms, from bacteria to humans, can induce and use mistranslation as a mechanism to overcome unfavorable environmental conditions. Most known cases of mistranslation are caused by translation factors with poor substrate specificity or when substrate discriminat

A generalizable framework for genetic code expansion in bacterial systems beyond E. coli.

Genetic code expansion (GCE) enables the site-specific incorporation of noncanonical amino acids into proteins, providing a powerful platform to investigate and engineer biological functions with molecular precision. While GCE has facilitated transformative studies in Escherichia coli, its utility in bacteria other than E. coli has been hindered by the lack of universal, high-efficiency methods for its implementation and optimization. To address this limitation, we introduce a modular, extensible platform for the generalizable implementation and optimization of GCE in phylogenetically diverse

Monitoring SARS-CoV-2 Nsp13 helicase binding activity using expanded genetic code techniques.

The severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) non-structural protein 13 (Nsp13) helicase is a multi-functional protein that can unwind dsDNA and dsRNA in an NTP-dependent manner. Given that this viral helicase is essential for viral replication and highly conserved among coronaviruses, a thorough understanding of the helicase's unwinding and binding activity may allow for the development of more effective pan-coronavirus therapeutics. Herein, we describe the use of genetic code expansion techniques to site-specifically incorporate the non-canonical amino acid (ncAA) p-azido-

Beyond the genetic code: orchestrating epigenetic and immune landscapes with multivalent mRNA-exosome vaccines.

mRNA therapeutics are transitioning from transient anti-viral vaccines into precise cancer immunotherapies capable of orchestrating potent antigen-specific T-cell and humoral responses. However, therapeutic resistance within immunologically "cold" tumors remains a formidable barrier, necessitating multiaxial optimization across transcript architecture, neoantigen selection, delivery vector engineering, and tumor microenvironment (TME) reprogramming. This review synthesizes critical breakthroughs in mRNA biochemistry-including chemical nucleotide modifications, optimized untranslated regions, s

BEYOND THE GENETIC CODE: SYSTEMIC REGULATORY MELTDOWN AS A FRAMEWORK FOR PRIMARY EPIGENETIC DISEASES.

BACKGROUND: Modern medicine is increasingly encountering multisystemic disorders that do not fit into traditional genetic or organ-specific nosologies. This study proposes and validates the concept of "primary epigenetic disease" (PED) as a distinct clinical entity. OBJECTIVE: to define the molecular mechanisms, genetic foundations, and clinical manifestations of PED, and to establish a standardized diagnostic framework using autism spectrum disorder (ASD) and chronic fatigue syndrome (CFS) as primary models. MATERIALS AND METHODS: A narrative review was conducted using PubMed and Scopus dat

Genetic Code Expansion in Probiotics Enables the Secretion of Covalent Protein Drugs in Mice.

Oral delivery of therapeutic proteins remains a formidable challenge. Although engineered microbes have emerged as promising platforms for localized drug synthesis in the gut, their functional capacity has been restricted to the 20 canonical amino acids, limiting the chemical diversity of biologic payloads. Here, we demonstrate that integrating genetic code expansion (GCE) into bacterial therapy overcomes this fundamental constraint. We engineered the probiotic Escherichia coli Nissle 1917 (EcN) to incorporate the noncanonical amino acid fluorosulfate-l-tyrosine (FSY), enabling in situ secreti

Piecemeal Buildup of the Genetic Code, Ribosomes, and Genomes from Primordial tRNA Building Blocks.

The origin of biomolecular machinery likely centered around an ancient and central molecule capable of interacting with emergent macromolecular complexity. tRNA is the oldest and most central nucleic acid molecule of the cell. Its co-evolutionary interactions with aminoacyl-tRNA synthetase protein enzymes define the specificities of the genetic code and those with the ribosome their accurate biosynthetic interpretation. Phylogenetic approaches that focus on molecular structure allow reconstruction of evolutionary timelines that describe the history of RNA and protein structural domains. Here w

Reassessing the Dlx code: the genetic regulation of branchial arch skeletal pattern and development.

The branchial arches are meristic vertebrate structures, being metameric both between each other within the rostrocaudal series along the ventrocephalic surface of the embryonic head and within each individual arch: thus, just as each branchial arch must acquire a unique identity along the rostrocaudal axis, each structure within the proximodistal axis of an arch must also acquire a unique identity. It is believed that regional specification of metameric structures is controlled by the nested expression of related genes resulting in a regional code, a principal that is though to be demonstrate

Accuracy of genetic code translation and its orthogonal corruption by aminoglycosides and Mg2+ ions.

We studied the effects of aminoglycosides and changing Mg2+ ion concentration on the accuracy of initial codon selection by aminoacyl-tRNA in ternary complex with elongation factor Tu and GTP (T3) on mRNA programmed ribosomes. Aminoglycosides decrease the accuracy by changing the equilibrium constants of 'monitoring bases' A1492, A1493 and G530 in 16S rRNA in favor of their 'activated' state by large, aminoglycoside-specific factors, which are the same for cognate and near-cognate codons. Increasing Mg2+ concentration decreases the accuracy by slowing dissociation of T3 from its initial codon-

Genetic studies discover novel coding and non-coding mutations in patients with Wilson's disease in China.

OBJECTIVES: Wilson disease (WD) is a rare autosomal recessive genetic disorder associated with various mutations in the ATP7B gene and leads to significant disability or death if untreated. Early diagnosis and proper therapy usually predict a good prognosis, especially in pre-symptomatic WD. Genetic testing provides an accurate and effective diagnostic method for the early diagnosis of WD. METHODS: We recruited 18 clinically diagnosed WD patients from 16 unrelated families and two independent individuals. The next-generation sequencing of the ATP7B gene was performed. The 293T cell lines were

Genetic associations of protein-coding variants in venous thromboembolism.

Previous genetic studies of venous thromboembolism (VTE) have been largely limited to common variants, leaving the genetic determinants relatively incomplete. We performed an exome-wide association study of VTE among 14,723 cases and 334,315 controls. Fourteen known and four novel genes (SRSF6, PHPT1, CGN, and MAP3K2) were identified through protein-coding variants, with broad replication in the FinnGen cohort. Most genes we discovered exhibited the potential to predict future VTE events in longitudinal analysis. Notably, we provide evidence for the additive contribution of rare coding variant

Expanding Genetic Code to Generate Human Brain Organoids with Both Vasculature and Microglia-Like Cells.

Brain organoids offer an invaluable model system for studying human brain development and disease. However, the establishment of high-fidelity brain organoids with multiple cell lineages, including vasculature and immune cells, remains a huge challenge. Here, we present a new strategy to generate human cerebral organoids with vasculature and microglia-like cells using genetic code expansion technology via site-specific protein engineering. The strategy integrates orthogonal genetic translation machinery in hPSCs, enabling temporal control of ETV2 expression and endothelial differentiation in h

Covalent capture and genetic code expansion enables chemoproteomic profiling and functional characterization of lysine acetoacetylation.

Lysine acetoacetylation (Kacac) driven by metabolite acetoacetic acid represents a molecular mechanism by which ketone bodies regulate cellular functions beyond energy provision. However, comprehensive characterization of Kacac has been hindered by technical limitations in detection and functional validation. Here, we report an integrated platform for systematic Kacac investigation. Exploiting the unique reactive ketone carbonyl moiety, we developed Aca-Bio, a hydroxylamine-based probe enabling specific enrichment of Kacac peptides through ketone-targeted covalent labeling and pH-controlled re

RNA splicing. The human splicing code reveals new insights into the genetic determinants of disease.

To facilitate precision medicine and whole-genome annotation, we developed a machine-learning technique that scores how strongly genetic variants affect RNA splicing, whose alteration contributes to many diseases. Analysis of more than 650,000 intronic and exonic variants revealed widespread patterns of mutation-driven aberrant splicing. Intronic disease mutations that are more than 30 nucleotides from any splice site alter splicing nine times as often as common variants, and missense exonic disease mutations that have the least impact on protein function are five times as likely as others to

Transition-pair structure and near-extremal third-position transition robustness in the standard genetic code.

Synonymous mutations concentrate at the third codon position of the standard genetic code. We analyse this robustness as an exact combinatorial question and separate two objectives that are easily conflated: the unweighted count of silent third-position substitutions, and the count restricted to transitions, which often occur at higher per-edge mutation rates in vivo. For the unweighted objective, constancy on every four-codon wobble fibre is the unique global maximiser (96 silent edges), and at a fixed number of encoded signals k the sharp maximum is 81 of 96 edges at k=23. Direct enumeration

Generation of Premature Termination Codon (PTC)-Harboring Pseudorabies Virus (PRV) via Genetic Code Expansion Technology.

Despite many efforts and diverse approaches, developing an effective herpesvirus vaccine remains a great challenge. Traditional inactivated and live-attenuated vaccines always raise efficacy or safety concerns. This study used Pseudorabies virus (PRV), a swine herpes virus, as a model. We attempted to develop a live but replication-incompetent PRV by genetic code expansion (GCE) technology. Premature termination codon (PTC) harboring PRV was successfully rescued in the presence of orthogonal system MbpylRS/tRNAPyl pair and unnatural amino acids (UAA). However, UAA incorporating efficacy seemed

Addition of Isocyanide-Containing Amino Acids to the Genetic Code for Protein Labeling and Activation.

Site-specific introduction of bioorthogonal handles into biomolecules provides powerful tools for studying and manipulating the structures and functions of proteins. Recent advances in bioorthogonal chemistry demonstrate that tetrazine-based bioorthogonal cycloaddition is a particularly useful methodology due to its high reactivity, biological selectivity, and turn-on property for fluorescence imaging. Despite its broad applications in protein labeling and imaging, utilization of tetrazine-based bioorthogonal cycloaddition has been limited to date by the requirement of a hydrophobic strained a

Nonorthologous replacement of lysyl-tRNA synthetase prevents addition of lysine analogues to the genetic code.

Insertion of lysine during protein synthesis depends on the enzyme lysyl-tRNA synthetase (LysRS), which exists in two unrelated forms, LysRS1 and LysRS2. LysRS1 has been found in most archaea and some bacteria, and LysRS2 has been found in eukarya, most bacteria, and a few archaea, but the two proteins are almost never found together in a single organism. Comparison of structures of LysRS1 and LysRS2 complexed with lysine suggested significant differences in their potential to bind lysine analogues with backbone replacements. One such naturally occurring compound, the metabolic intermediate S-
