Genetic dissection of cold stress tolerance and yield potential under cold stress in nested synthetic wheat (Triticum aestivum L.) introgression libraries using multi-locus genome-wide association and haplotype analysis.

Cold stress is a major abiotic constraint to wheat production in temperate regions, particularly in the Kashmir Valley of north-western Himalayas, India, where prolonged low temperatures delay growth, reduce yield, and disrupt the rice-wheat cropping system. To address this challenge, we evaluated a panel of 340 nested synthetic hexaploid wheat introgression lines, developed by introgressing allelic diversity from Aegilops tauschii and Triticum durum into bread wheat. The panel was phenotyped for cold stress tolerance, electrolyte leakage index, and yield-related traits across three temperate

Adaptive introgression between two Drosophila species enhances heat tolerance despite barriers to gene flow.

As global temperatures rise and heat waves become more frequent, populations must adapt rapidly to avoid local extinctions. Adaptive introgression allows species to quickly acquire adaptive genetic material from close relatives. However, certain genomic regions, containing barrier loci, may resist introgression. We experimentally tested whether strong heat stress selection can overcome such barriers and facilitate the transfer of adaptive alleles to improve heat tolerance. We also examined whether chromosomal inversions, which can tightly link adaptive and barrier loci through reduced recombin

Within-population structure highlighted by differential introgression across semipermeable barriers to gene flow in Anguilla marmorata.

In the marine environment, differential gene exchange between partially reproductively isolated taxa can result in introgression that extends over long distances due to high larval dispersal potential. However, the degree to which this process contributes to interlocus variance of genetic differentiation within introgressed populations remains unclear. Using a genome-scan approach in the Indo-Pacific eel Anguilla marmorata, we investigated the degree of interpopulation genetic differentiation, the rate of introgression, and within-population genetic patterns at 858 AFLP markers genotyped in 11

The impact of haplotypes derived from Chinese pigs on genetic variation and economic traits in the Duroc breed.

BACKGROUND: The historical importation of Chinese pigs into Western countries has facilitated the introduction of Chinese haplotypes into European pig breeds, thereby shaping their genetic diversity and phenotypic traits. However, the genetic and biological implications of this introgression remain poorly understood. RESULTS: Based on SNP chip and resequencing data, we confirmed significant genetic introgression from Chinese pigs into commercial European lines. The genetic origins of the introgressed segments predominantly derive from Southern Chinese domestic pigs (CSDP), with additional con

The genetic basis of rapidly evolving male genital morphology in Drosophila.

The external genitalia are some of the most rapidly evolving morphological structures in insects. The posterior lobe of the male genital arch shows striking differences in both size and shape among closely related species of the Drosophila melanogaster species subgroup. Here, we dissect the genetic basis of posterior lobe morphology between D. mauritiana and D. sechellia, two island endemic species that last shared a common ancestor ∼300,000 years ago. We test a large collection of genome-wide homozygous D. mauritiana genetic introgressions, which collectively cover ∼50% of the genome, for the

An archaic reference-free method to jointly infer Neanderthal and Denisovan introgressed segments in modern human genomes.

Admixture between populations is a common feature of human history. Admixture events introduce new genetic variation that can fuel evolution. Characterizing the significance of admixture events on the evolution of populations across various species is of great interest to evolutionary geneticists. Local Ancestry Inference (LAI) methods infer genetic ancestry of an individual at a particular chromosomal location. Certain methods specialize in detecting archaic introgression, which consists of interbreeding between modern and archaic humans like Neanderthals and Denisovans. Most current LAI meth

A reassessment of explanations for discordant introgressions of mitochondrial and nuclear genomes.

Hybridization is increasingly recognized as a significant evolutionary process, in particular because it can lead to introgression of genes from one species to another. A striking pattern of discordance in the amount of introgression between mitochondrial and nuclear markers exists such that substantial mitochondrial introgression is often found in combination with no or little nuclear introgression. Multiple mechanisms have been proposed to explain this discordance, including positive selection for introgressing mitochondrial variants, several types of sex-biases, drift, negative selection ag

Genomic and phenotypic consequences of two independent secondary contact zones between allopatric lineages of the anadromous ice goby Leucopsarion petersii.

Genetic and phenotypic analyses of independent secondary contact zones between certain pairs of divergent populations offer powerful opportunities to assess whether the consequences vary with different environmental backgrounds. Populations of the ice goby Leucopsarion petersii are distributed throughout the Japanese archipelago and comprise genetically and phenotypically divergent groups in the Japan Sea and the Pacific Ocean. In particular, populations in the Japan Sea have a larger body size and numbers of vertebrae than those in the Pacific Ocean. Herein, we performed integrated analyses o

Genomic characterization of a MAGIC population containing introgressions from four tetraploid Gossypium species.

One strategy for increasing the genetic diversity of upland cotton (Gossypium hirsutum) involves the introgression of beneficial alleles from related and wild tetraploid species. Progress in this area has been limited due to undesirable outcomes associated with whole genome interspecific hybridization. To minimize genetic influences from other chromosomes, chromosome substitution lines (CSLs) were developed in upland cotton TM-1 using Gossypium barbadense (GB), Gossypium mustelinum (GM), and Gossypium tomentosum (GT) as donor species. A multiparent advanced generation intercross (MAGIC) popula

Pre-introduction introgression contributes to parallel differentiation and contrasting hybridization outcomes between invasive and native marine mussels.

Non-native species experience novel selection pressures in introduced environments and may interbreed with native lineages. Species introductions therefore provide opportunities to investigate repeated patterns of adaptation and introgression across replicated contact zones. Here, we investigate genetic parallelism between multiple introduced populations of the invasive marine mussel, Mytilus galloprovincialis, in the absence (South Africa and California) and presence of hybridization with a native congener (Mytilus planulatus in Batemans Bay and Sydney Harbour, Australia). Interspecific introgressive origin of genomic diversity in the house mouse.

We report on a genome-wide scan for introgression between the house mouse (Mus musculus domesticus) and the Algerian mouse (Mus spretus), using samples from the ranges of sympatry and allopatry in Africa and Europe. Our analysis reveals wide variability in introgression signatures along the genomes, as well as across the samples. We find that fewer than half of the autosomes in each genome harbor all detectable introgression, whereas the X chromosome has none. Further, European mice carry more M. spretus alleles than the sympatric African ones. Using the length distribution and sharing pattern

Genetics of reproductive isolation in the Drosophila simulans clade: DNA marker-assisted mapping and characterization of a hybrid-male sterility gene, Odysseus (Ods).

In this study, we address the question of whether there exist major genes that cause complete male sterility in the interspecific hybrids of Drosophila and, if they do, how these genes may be characterized at the molecular level. Our approach is to introgress small segments of the X chromosome from Drosophila mauritiana (or Drosophila sechellia) into Drosophila simulans by repeated backcrosses for more than 20 generations. The introgressions are monitored by both visible mutations and a series of DNA markers. We compare the extent of introgressions that cause male sterility with those that do

Introgression catalyzing plumage evolution and speciation in an Asian songbird complex.

Hybridization and introgression can promote speciation and phenotypic diversity. We investigated genomic divergence between two closely related Asian songbirds, Naumann's Thrush (Turdus naumanni, Nau) and Dusky Thrush (T. eunomus, Eun), and their evolutionary relationship with the geographically adjacent Red-throated Thrush (T. ruficollis, Ruf). Utilizing a de novo chromosome-level genome and whole-genome resequencing data from 66 individuals, we characterized differentiation and introgression among the three species. Genomic divergence between Nau and Eun was restricted to a few genomic islan

Are genes faster than crabs? Mitochondrial introgression exceeds larval dispersal during population expansion of the invasive crab Carcinus maenas.

Biological invasions offer unique opportunities to investigate evolutionary dynamics at the peripheries of expanding populations. Here, we examine genetic patterns associated with admixture between two distinct invasive lineages of the European green crab, Carcinus maenas L., independently introduced to the northwest Atlantic. Previous investigations based on mitochondrial DNA sequences demonstrated that larval dispersal driven by advective currents could explain observed southward displacement of an admixture zone between the two invasions. Comparison of published mitochondrial results with n

Revised taxonomy reveals sustained introgression and secondary contact in ancient lake ricefishes.

BACKGROUND: Biotic diversification in ancient lakes is shaped by complex geological histories and genetic exchange among populations. The Malili Lake system on Sulawesi Island represents a classic natural laboratory for studying freshwater fish evolution and harbors multiple endemic Oryzias species that diversified under repeated hydrological reorganizations. Previous genomic analyses inferred that two sympatric species in Lake Towuti (O. profundicola and O. loxolepis) experienced a single ancient introgression event from a "ghost lineage" derived from O. marmoratus inhabiting another lake. How do species barriers decay? Concordance and local introgression in mosaic hybrid zones of mussels.

The Mytilus complex of marine mussel species forms a mosaic of hybrid zones, found across temperate regions of the globe. This allows us to study 'replicated' instances of secondary contact between closely related species. Previous work on this complex has shown that local introgression is both widespread and highly heterogeneous, and has identified SNPs that are outliers of differentiation between lineages. Here, we developed an ancestry-informative panel of such SNPs. We then compared their frequencies in newly sampled populations, including samples from within the hybrid zones, and parental

On the Causes of Correlated Genomic Ancestry Across Contrasting Hybridization Histories in a Monkeyflower Species Pair.

Hybridization is a powerful force shaping the evolutionary trajectories of species, yet its outcomes are highly variable both across taxa and within a pair of species. In this study, we examine the processes shaping variation in the extent of hybrid ancestry, both among populations and across the genome. We use low-coverage sequencing data to infer local ancestry across the genome for 782 individuals from multiple populations across two geographic regions within the broadly overlapping range of Mimulus guttatus and Mimulus nasutus. We find that the extent of hybrid ancestry is variable across

Genomic Footprints of Hybridisation in North Atlantic Eels (Anguilla anguilla and A. rostrata).

Understanding interspecific introgressive hybridisation and the biological significance of introgressed variation remains an important goal in population genomics. European (Anguilla anguilla) and American eel (A. rostrata) represent a remarkable case of hybridisation. Both are panmictic and spawn in partial sympatry in the Sargasso Sea, occasionally producing viable, fertile hybrids, primarily found in Iceland. We studied introgressive hybridisation from American into European eel using whole-genome sequences of 78 individuals, including European, American and 21 putative hybrid eels. Previou

Tracing modern breeding introgressions in European potato.

The European potato germplasm originated from a few founding genotypes, and its narrow genetic base has since been broadened through introgressions from wild relatives. We combined pedigree records and genome-wide SNP data to trace the origin, spread, and contributing ancestors of modern breeding introgressions in Europe. We first used a curated pedigree database to identify the Major Contributing Ancestors (MCAs) of 1209 varieties from the European Common Catalogue, revealing influential cultivars such as Katahdin, Saskia, and Agria as the top contributors to the modern European gene pool.
