BinAligner: a heuristic method to align biological networks.

The advances in high throughput omics technologies have made it possible to characterize molecular interactions within and across various species. Alignments and comparison of molecular networks across species will help detect orthologs and conserved functional modules and provide insights on the evolutionary relationships of the compared species. However, such analyses are not trivial due to the complexity of network and high computational cost. Here we develop a mixture of global and local algorithm, BinAligner, for network alignments. Based on the hypotheses that the similarity between two

Sanicula aqua: three clinical cases and a heuristic.

The cases presented are of three children who responded well to Sanicula aqua. I have used the exact words of the patients or their mothers. All 3 are: firstborn girls, tall and very thin with blue-green eyes. Two with recurrent otitis media with perforated tympanic membrane and smell of rotting fish, the third atopic eczema and asthma. The case analyses, materia medica of Sanicula aqua and the creation of a remedy heuristic, are discussed.

Heuristic and analytic processes in propositional reasoning with negatives.

The authors report 4 studies on heuristic and analytic processes in conditional reasoning with negations and show that a heuristic negative conclusion bias cannot account for the effects observed on problem-solving latencies derived from eye-movement measures (Experiment 1) and a novel mouse-tracking methodology (Experiment 2). A double negation elimination process can account for both the latency and response-frequency effects of a negation in the clause about which an inference is made. It is further shown that other negation effects cannot be explained by an affirmative premise bias propose

A heuristic model for cephalometric diagnosis of sagittal dysplasia.

OBJECTIVE: To identify the best-suited cephalometric parameter for assessing the sagittal skeletal discrepancy in the Indian population. DESIGN: An in vitro, observational, single-blinded, retrospective study. SETTING: Department of Orthodontics and Dentofacial Orthopaedics. METHODS: A total of 94 lateral cephalograms were used in this study. The study involved one key person and two examiners. The key person collected the radiographs, coded, analysed and classified them into three groups (skeletal classes I, II and III). Subsequently, the coded radiographs were independently analysed by th

Less is more: The availability heuristic in early childhood.

This study examined whether young children are influenced by the subjective experience associated with an easy or difficult recall when making memory decisions. Seventy-one children, aged 4, 6, and 8 years, were asked to generate either a small (easy condition) or large (hard condition) number of first names. Statistical analyses revealed that participants in the hard condition were more likely to infer that they did not know many names than participants in the easy condition, contrary to what would be expected if children based their memory judgement on the objective number of recalled items.

A fast heuristic algorithm for a probe mapping problem.

A new heuristic algorithm is presented for mapping probes to locations along the genome, given noisy pairwise distance data as input. The model considered is quite general: The input consists of a collection of probe pairs and a confidence interval for the genomic distance separating each pair. Because the distance intervals are only known with some confidence level, some may be erroneous and must be removed in order to find a consistent map. A novel randomized technique for detecting and removing bad distance intervals is described. The technique could be useful in other contexts where partia

To kill a bee: The aptness and moralistic heuristics of reactive attitudes.

Although we are sensitive to the advantages of reactive attitudes as a starting point, we are concerned that confusion on the level of analysis can easily plague this type of account. We argue that what is needed here is a serious appraisal of the effects on the promotion of values of moralistic responses toward different types of agency.

Laparoscopic bile duct injury: understanding the psychology and heuristics of the error.

Bile duct injury is an important unsolved problem of laparoscopic cholecystectomy, occurring with unacceptable frequency even in the hands of experienced surgeons. This suggests that a systemic predisposition to the injury is intrinsic to cholecystectomy and indicates that an analysis of the psychology and heuristics of surgical decision-making in relation to duct identification may be a guide to prevention. Review of published reports on laparoscopic bile duct injury from 1997 to 2007 was carried out. An analysis was also carried out of the circumstances of the injuries in 49 patients who had

Activity-Coefficient-Guided Heuristics for Deep Eutectic Solvent Fractionation of Kraft Lignin.

The valorization of technical lignin requires fractionation strategies that deliver chemically and thermally distinct lignin streams with predictable structure-property relationships while minimizing hazardous solvent use. Here, we propose a preliminary, exploratory thermodynamic design framework for lignin fractionation based on deep eutectic solvents (DESs), using activity coefficients as quantitative descriptors of solvent-solute interactions. Six chloride-based DESs were synthesized and characterized through freezing-point depression, FTIR spectroscopy, and Schröder-Le Chatelier analysis.

Pitting base rate driven heuristics against conditional reasoning in multivariate contingency assessment.

Contingency assessment is a major module of adaptive cognition and a prominent topic of ecological rationality. Virtually all influential theories assume that contingency estimates between Y and X are inferred from subjective conditional probabilities of focal Y levels given different X levels, p ( Y focal | X different levels ) . Yet, conditional probabilities are cognitively demanding, as Yfocal must be assessed separately for all levels of Xdifferent level. Pseudocontingencies (PCs) afford an alternative mechanism relying on base rates. In a PC, the more frequent level on one attribute appe

Decision Making in Paediatric Cardiology. Are We Prone to Heuristics, Biases and Traps?

Hidden traps in decision making have been long recognised in the behavioural economics community. Yet we spend very limited, if any time, analysing our decision-making processes in medicine and paediatric cardiology. Systems 1 and 2 thought processes differentiate between rapid emotional thoughts and slow deliberate rational thoughts. For fairly clear cut medical decisions, in-depth analysis may not be needed, but in our field of paediatric cardiology it is not uncommon for challenging cases and occasionally 'simple' cases to generate significant debate and uncertainty as to the best decision.

Is panic disorder a disorder of physical fitness? A heuristic proposal.

Currently, panic disorder (PD) is considered a mental disorder based on the assumptions that panic attacks (PAs) are "false alarms" that arise from abnormally sensitive defense systems in the central nervous system and that PD is treated with therapies specifically acting on anxiety or fear mechanisms. This article aims to propose an alternative perspective based on the results of some experimental studies. Our heuristic proposal suggests not only that PD may be a mental disorder but also that patients with PD have real abnormal body functioning, mainly involving cardiorespiratory and balance

Heuristic Rules Underlying Dragonfly Prey Selection and Interception.

Animals use rules to initiate behaviors. Such rules are often described as triggers that determine when behavior begins. However, although less explored, these selection rules are also an opportunity to establish sensorimotor constraints that influence how the behavior ends. These constraints may be particularly significant in influencing success in prey capture. Here we explore this in dragonfly prey interception. We found that in the moments leading up to takeoff, perched dragonflies employ a series of sensorimotor rules that determine the time of takeoff and increase the probability of succ

The priority heuristic: making choices without trade-offs.

Bernoulli's framework of expected utility serves as a model for various psychological processes, including motivation, moral sense, attitudes, and decision making. To account for evidence at variance with expected utility, the authors generalize the framework of fast and frugal heuristics from inferences to preferences. The priority heuristic predicts (a) the Allais paradox, (b) risk aversion for gains if probabilities are high, (c) risk seeking for gains if probabilities are low (e.g., lottery tickets), (d) risk aversion for losses if probabilities are low (e.g., buying insurance), (e) risk s

Dysautonomia, a heuristic approach to a revised model for etiology of disease.

Dysautonomia refers to a disease where the autonomic nervous system is dysfunctional. This may be a central control mechanism, as in genetically determined familial dysautonomia (Riley-Day Syndrome), or peripherally in the distribution of the sympathetic and parasympathetic systems. There are multiple reports of a number of different diseases associated with dysautonomia. The etiology of this association has never been explained. There are also multiple publications on dysautonomia associated with specific non-caloric nutritional deficiencies. Beriberi is the prototype of autonomic dysfunction

Relation between toxicity and carcinogenesis in the kidney: an heuristic hypothesis.

Cellular toxicity and cellular carcinogenesis are closely linked. In the kidney, this relationship has been emphasized by the recent discovery of a number of putatively non-mutagenic chemicals that result in acute and chronic toxicity and ultimately in carcinogenesis, especially in the male rat. Many, but not all such compounds, result in renal PTE phagolysosomal overload. At the same time, known metabolites of other carcinogens, e.g., HCBD and FBPA, result in acute renal injury and/or necrosis, followed by chronic tubular disease, interstitial nephritis, and ultimately carcinogenesis. A serie

A statistical review of polygenic risk scores: from heuristics to model-based inference.

Polygenic risk scores (PRS) were initially developed as pragmatic tools to aggregate genome-wide association study (GWAS) signals for individual-level prediction, relying on heuristic strategies such as clumping and thresholding to approximate independence among variants. Although computationally efficient and widely accessible, these early approaches were sensitive to tuning parameters and limited in their ability to capture the diffuse signal characteristic of highly polygenic traits. As GWAS sample sizes expanded and biobank-scale resources emerged, methodological priorities shifted toward

The use of heuristics in genetic testing decision-making: A qualitative interview study.

BACKGROUND: Decision-making concerning predictive genetic testing for hereditary cancer syndromes is inherently complex. This study aims to investigate what kind of complexities adults undergoing genetic counseling in Switzerland experience, how they deal with them, and what heuristics they use during the decision-making process. METHODS: Semi-structured qualitative interviews with eighteen Swiss adults seeking genetic counseling for hereditary cancer syndrome genetic testing and two counseling physicians were conducted and analyzed using a grounded theory approach. RESULTS: Counselees state

Ambiguity at the End of Life: Clinical Heuristics and the Problem of Terminal Illness.

This paper examines how clinicians in Hospice and Palliative Medicine (HPM) help patients and colleagues resolve ambiguous clinical situations at the end of life. 'Clinical ambiguity' is advanced as a concept to describe how the heuristics used to match medical knowledge to patient interests produce diverging imperatives when patients are terminally ill. Separate from uncertainty, clinical ambiguity captures not a lack of definitive information or knowledge, but the limits of routinised knowledge and practice when applied to patient care. HPM clinicians, typically at the request of other clini
