Bacterial Lysis Observation Over Time Assay (BLOTS) for High-Throughput Isolation, Sequencing, and Characterization of Bacteriophages.

Phages remain severely under-sampled, largely due to the limitations of current isolation methods, which are labor-intensive, low-throughput, and often restricted to a narrow set of bacterial hosts. To address this gap, we developed a robust and scalable field-to-genome workflow that leverages laboratory automation to screen environmental samples against a comprehensive 188-strain bacterial host library using a 384-well plate format. We demonstrate the workflow using Acinetobacter baumannii as the primary model host. Phage activity is detected through Bacterial Lysis Observation over Time assa

Fluorogenic Aptamer Optimization on a Massively Parallel Sequencing Platform.

Fluorogenic aptamers (FAPs) are increasingly important tools for cellular sensing and pathogen diagnostics. However, enhancing their performance remains a significant challenge. Here, we introduce a massively parallel approach to optimize the DNA-based FAP Lettuce using repurposed next-generation sequencing flow cells. By replacing Lettuce's cognate fluorogen, DFHBI-1T, with TO1-biotin, we achieve a 4-fold ensemble fluorescence enhancement, and a broader fluorescence lifetime modulation range from 4.7 to 6.0 ns. Through screening 8821 Lettuce variants complexed with TO1-biotin on a MiSeq chip,

Analysis of error profiles of indels and structural variants in deep-sequencing data.

Despite extensive studies of the error profiles of SNVs, those of insertions/deletions (indels)/structural variants (SVs) remain elusive. Using ultra-deep sequencing, we show that the error rates of indel/SVs are >100-fold lower than those of SNVs, although repeat indels have high error rates of 1%. We validated this pattern in a cohort of 103 patients with relapsed B cell acute lymphoblastic leukemia (B-ALL). We analyzed repeat indels in 339 cancer driver genes and demonstrated that the number of repeat units is highly predictive of the error rate. We then analyzed minimal residual disease sa

Low-level parental somatic mosaic SNVs in exomes from a large cohort of trios with diverse suspected Mendelian conditions.

PURPOSE: The goal of this study was to assess the scale of low-level parental mosaicism in exome sequencing (ES) databases. METHODS: We analyzed approximately 2000 family trio ES data sets from the Baylor-Hopkins Center for Mendelian Genomics (BHCMG) and Baylor Genetics (BG). Among apparent de novo single-nucleotide variants identified in the affected probands, we selected rare unique variants with variant allele fraction (VAF) between 30% and 70% in the probands and lower than 10% in one of the parents. RESULTS: Of 102 candidate mosaic variants validated using amplicon-based next-generation

Treatment of myelodysplastic syndrome in the era of next-generation sequencing.

Next-generation sequencing (NGS) is rapidly changing the clinical care of patients with myelodysplastic syndrome (MDS). NGS can be used for various applications: (i) in the diagnostic process to discriminate between MDS and other diseases such as aplastic anaemia, myeloproliferative disorders and idiopathic cytopenias; (ii) for classification, for example, where the presence of SF3B1 mutation is one criterion for the ring sideroblast anaemia subgroups in the World Health Organization 2016 classification; (iii) for identification of patients suitable for targeted therapy (e.g. IDH1/2 inhibitors

Enhancing DNA recovery in low-biomass snow algae samples: a comparative study of extraction methods and their effect on community composition.

High-throughput sequencing is a powerful tool for environmental microbiology and can be particularly important for examining community structure and function for organisms that are difficult to culture or environments that are difficult to mimic, like snow. Nucleic acid extraction significantly impacts these analyses, often introducing more variation between samples than PCR or sequencing. Snow algae are widespread on mountain and polar snowfields, where they contribute to biogeochemical cycling and accelerate melt. Despite increasing research on snow algae, DNA extraction remains challenging,

Navigating Blastocystis research - challenges in the next-generation sequencing era.

Blastocystis research has grown rapidly with molecular tools, especially next-generation sequencing, increasing subtype discovery but raising methodological and taxonomic challenges. We assess subtype designation criteria, caution against lowering divergence thresholds without biological evidence, and propose minimum standards requiring near full-length small subunit ribosomal RNA data and replication to ensure nomenclatural stability and epidemiological comparability.

Current concepts, advances, and challenges in deciphering the human microbiota with metatranscriptomics.

Metatranscriptomics refers to the analysis of the collective microbial transcriptome of a sample. Its increased utilization for the characterization of human-associated microbial communities has enabled the discovery of many disease-state related microbial activities. Here, we review the principles of metatranscriptomics-based analysis of human-associated microbial samples. We describe strengths and weaknesses of popular sample preparation, sequencing, and bioinformatics approaches and summarize strategies for their use. We then discuss how human-associated microbial communities have recently

Anncaliia algerae Microsporidiosis Diagnosed by Metagenomic Next-Generation Sequencing, China.

We report a case of Anncaliia algerae microsporidia infection in an immunosuppressed kidney transplant recipient in China. Light microscopy and transmission electron microscopy initially failed to identify A. algerae, which eventually was detected by metagenomic next-generation sequencing. Our case highlights the supporting role of metagenomic sequencing in early identification of uncommon pathogens.

The Tetragnatha kauaiensis Genome Sheds Light on the Origins of Genomic Novelty in Spiders.

Spiders (Araneae) have a diverse spectrum of morphologies, behaviors, and physiologies. Attempts to understand the genomic-basis of this diversity are often hindered by their large, heterozygous, and AT-rich genomes with high repeat content resulting in highly fragmented, poor-quality assemblies. As a result, the key attributes of spider genomes, including gene family evolution, repeat content, and gene function, remain poorly understood. Here, we used Illumina and Dovetail Chicago technologies to sequence the genome of the long-jawed spider Tetragnatha kauaiensis, producing an assembly distri

Genetics of congenital central hypogonadism.

The diagnostic suspicion of congenital central hypogonadism is based on clinical signs. Biochemical confirmation is challenging, especially after the postnatal activation stage of the hypothalamic-pituitary-testicular axis. Sertoli cell markers, like AMH and inhibin B, have become useful tools for the diagnosis of male central hypogonadism during childhood. Different mechanisms can participate in the aetiopathogenesis of central hypogonadism, leading to a deficiency in the production of gonadotrophins. Advances in genetic studies, mainly next generation sequencing techniques, have allowed the

Advance in study on 16S rRNA gene sequencing technology in oral microbial diversity.

The 16S rRNA gene is the most commonly used molecular marker for identifying microorganisms. It is used in sequencing technology, including the first-generation, the second-generation, and the third-generation sequencing technology. A large number of studies on the 16S rRNA gene have contributed to a deeper understanding of oral microbial diversity. In the healthy oral cavity, there is microbial diversity in time and space. With the occurrence or development of oral diseases such as caries, periodontal disease, or halitosis, the microbial diversity will be changed.

Next-Generation Sequencing in Myeloproliferative Neoplasms: Is This Indicated in All Patients?

PURPOSE OF REVIEW: To discuss the impact that next-generation sequencing has had on myeloproliferative neoplasm prognosis and treatment response. RECENT FINDINGS: Extended genetic testing has led to a more comprehensive understanding of the mutational landscape in the myeloproliferative neoplasms. More refined prognostic models that predict disease course have therefore been developed. In myelofibrosis, this has led to a more nuanced prognostic assessment which is a necessary tool for the identification of potential transplant patients. The extended molecular profile may also help set expecta

RUMINA: high-throughput deduplication of unique molecular identifiers for amplicon and whole-genome sequencing with enhanced error correction.

MOTIVATION: Unique molecular identifiers (UMIs) are widely used in next-generation sequencing to enable accurate molecular counting and error correction. However, challenges remain in accurately collapsing UMI clusters, especially when read counts are low or sparse read clusters arise from barcode sequencing errors. RESULTS: We present RUMINA, a Rust-based pipeline for UMI-aware deduplication and error correction, optimized for both amplicon and shotgun sequencing. RUMINA supports multiple UMI cluster strategies, alongside majority-rule read selection independent of mapping quality, as well a

BUSZ: compressed BUS files.

SUMMARY: We describe a compression scheme for BUS files and an implementation of the algorithm in the BUStools software. Our compression algorithm yields smaller file sizes than gzip, at significantly faster compression and decompression speeds. We evaluated our algorithm on 533 BUS files from scRNA-seq experiments with a total size of 1TB. Our compression is 2.2× faster than the fastest gzip option 35% slower than the fastest zstd option and results in 1.5× smaller files than both methods. This amounts to an 8.3× reduction in the file size, resulting in a compressed size of 122GB for the data

Comparative analysis of super-resolution techniques and system development for low-cost, high-throughput gene sequencers.

The integration density of gene chips serves as a critical determinant of sequencing cost, yet its enhancement remains fundamentally constrained by the optical diffraction limit. Conventional approaches to resolution improvement often entail trade-offs that compromise other performance metrics. To address this challenge, we established a four-dimensional evaluation framework encompassing spatial resolution, optical throughput, phototoxicity, and image reconstruction speed. Three mainstream super-resolution techniques-stimulated emission depletion microscopy (STED), single-molecule localization
