Long non-coding RNA-gm33782 exacerbates acute kidney injury by upregulating the PA1-MLL3/MLL4 complex and promoting histone H3 lysine 4 monomethylation-dependent forkhead box O3 enhancer activation.

As a common clinical syndrome with high morbidity and mortality, acute kidney injury (AKI) involves epigenetic mechanisms that remain largely uncharacterized. In this study, we identify a previously uncharacterized long non-coding RNA mmu-lncR-gm33782 and its human homolog hsa-lncR-CLLU1-AS1 as a critical epigenetic driver of AKI. We found that LncR-gm33782 was markedly upregulated in AKI kidneys, and its genetic ablation substantially alleviated tubular injury and inflammation. Transcriptomic profiling revealed that lncR-gm33782 overexpression broadly upregulated genes encoding components of

Noval advance of histone modification in inflammatory skin diseases and related treatment methods.

Inflammatory skin diseases are a group of diseases caused by the disruption of skin tissue due to immune system disorders. Histone modification plays a pivotal role in the pathogenesis and treatment of chronic inflammatory skin diseases, encompassing a wide range of conditions, including psoriasis, atopic dermatitis, lupus, systemic sclerosis, contact dermatitis, lichen planus, and alopecia areata. Analyzing histone modification as a significant epigenetic regulatory approach holds great promise for advancing our understanding and managing these complex disorders. Additionally, therapeutic int

The Rtf1/Prf1-dependent histone modification axis counteracts multi-drug resistance in fission yeast.

RNA polymerase II transcription elongation directs an intricate pattern of histone modifications. This pattern includes a regulatory cascade initiated by the elongation factor Rtf1, leading to monoubiquitylation of histone H2B, and subsequent methylation of histone H3 on lysine 4. Previous studies have defined the molecular basis for these regulatory relationships, but it remains unclear how they regulate gene expression. To address this question, we investigated a drug resistance phenotype that characterizes defects in this axis in the model eukaryote Schizosaccharomyces pombe (fission yeast)

Genomic Profiling of Chromatin State Using CUT&Tag.

Alterations in chromatin state, mediated through histone modifications and the incorporation of histone variants, are fundamental to establishing transcriptional networks and cell identity. Recent advances in low-input epigenome profiling methods, such as CUT&Tag and CUT&RUN, have enabled the study of chromatin states from very limited starting materials. In this chapter, we describe procedures for generating CUT&Tag libraries to profile histone modifications and histone variants in early-developing zebrafish embryos.

Histone Modifications in Alzheimer's Disease.

Since Late-onset Alzheimer's disease (LOAD) derives from a combination of genetic variants and environmental factors, epigenetic modifications have been predicted to play a role in the etiopathology of LOAD. Along with DNA methylation, histone modifications have been proposed as the main epigenetic modifications that contribute to the pathologic mechanisms of LOAD; however, little is known about how these mechanisms contribute to the disease's onset or progression. In this review, we highlighted the main histone modifications and their functional role, including histone acetylation, histone me

Epigenetic regulation of inflammation dynamics during wound healing: a subtle yet profound shift in histone modifications.

Wound healing represents a dynamic process centered on the temporally coordinated inflammatory, proliferative, and remodeling phases. The inflammatory response exhibits a double-edged role: a moderate response is essential for normal healing, but excessive or persistent response impedes repair processes. In normal wound healing, histone modifications precisely regulate inflammatory responses from initiation to resolution, mainly manifested through early-stage modulation of NETs and late-stage intervention in macrophage polarization. In chronic non-healing wounds such as diabetic wounds, venous

Analysis of histone H3K4me3 modifications in bovine placenta derived from different calf-production methods.

In ruminants, the overgrowth of offspring produced by in vitro fertilization (IVF) is a common problem. Abnormal epigenetic modifications caused by environmental factors during the early embryonic period are suspected as an aetiology of overgrowth. In this study, we investigated the genome-wide histone H3K4me3 profiles of bovine placentae that play a pivotal role in foetal development and compared their characteristics between artificial insemination (AI)- and IVF-derived samples. Cotyledons were harvested from the placentae obtained at parturition of 5 AI- and 13 IVF-derived calves, and chrom

Condensate-Promoting ENL Mutation Drives Tumorigenesis In Vivo Through Dynamic Regulation of Histone Modifications and Gene Expression.

Gain-of-function mutations in the histone acetylation "reader" eleven-nineteen-leukemia (ENL), found in acute myeloid leukemia (AML) and Wilms tumor, are known to drive condensate formation and gene activation in cellular systems. However, their role in tumorigenesis remains unclear. Using a conditional knock-in mouse model, we show that mutant ENL perturbs normal hematopoiesis, induces aberrant expansion of myeloid progenitors, and triggers rapid onset of aggressive AML. Mutant ENL alters developmental and inflammatory gene programs in part by remodeling histone modifications. Mutant ENL form

Uncoupling histone modification crosstalk by engineering lysine demethylase LSD1.

Biochemical crosstalk between two or more histone modifications is often observed in epigenetic enzyme regulation, but its functional significance in cells has been difficult to discern. Previous enzymatic studies revealed that Lys14 acetylation of histone H3 can inhibit Lys4 demethylation by lysine-specific demethylase 1 (LSD1). In the present study, we engineered a mutant form of LSD1, Y391K, which renders the nucleosome demethylase activity of LSD1 insensitive to Lys14 acetylation. K562 cells with the Y391K LSD1 CRISPR knockin show decreased expression of a set of genes associated with cell

Targeting histone deacetylases for the treatment of immune, endocrine & metabolic disorders.

The 'histone code' is a well-established hypothesis describing the idea that specific patterns of post-translational modifications to histones act like a molecular "code" recognised and used by non-histone proteins to regulate specific chromatin functions. One modification which has received significant attention is that of histone acetylation. The enzymes which regulate this modification are described as histone acetyltransferases or HATs, and histone deacetylases or HDACs [1]. Due to their conserved catalytic domain HDACs have been actively targeted as a therapeutic target. The pro-inflammat

Epigenetic dysregulation in osteonecrosis of the femoral head: a critical review of DNA methylation, histone modifications, and clinical translation.

Osteonecrosis of the Femoral Head (ONFH) is a progressive osteoarticular disease caused by local ischemia, ultimately leading to femoral head collapse and loss of joint function. Epigenetics has emerged as a pivotal tool for unraveling the complex pathogenesis of ONFH, with DNA methylation and histone modifications playing central roles. These key epigenetic mechanisms critically regulate osteocyte function, bone remodeling, and angiogenesis. Aberrant DNA methylation silences osteogenic genes, e.g., runt-related transcription factor 2(RUNX2), bone morphogenetic protein 2(BMP2) and angiogenic f

Assessment of the histone mark-based epigenomic landscape in human myometrium at term pregnancy.

The myometrium plays a critical role during pregnancy as it is responsible for both the structural integrity of the uterus and force generation at term. Emerging studies in mice indicate a dynamic change of the myometrial epigenome and transcriptome during pregnancy to ready the contractile machinery for parturition. However, the regulatory systems underlying myometrial gene expression patterns throughout gestation remain largely unknown. Here, we investigated human term pregnant nonlabor myometrial biopsies for transcriptome, enhancer histone mark cistrome, and chromatin conformation pattern

Neural tube defects and epigenetics: role of histone post-translational histone modifications.

Neural tube defects (NTDs) are the most common congenital anomalies of the CNS. It is widely appreciated that both genetic and environmental factors contribute to their etiology. The inability to ascribe clear genetic patterns of inheritance to various NTD phenotypes suggests it is possible that epigenetic mechanisms are involved in the etiology of NTDs. In this context, the contribution of DNA methylation as an underlying contributing factor to the etiology of NTDs has been extensively reviewed. Here, an updated accounting of the evidence linking post-translational histone modifications to th

Chromatin immunoprecipitation with mouse adipocytes using hypotonic buffer to enrich nuclear fraction before fixation.

Chromatin immunoprecipitation (ChIP) experiments with differentiated adipocytes are challenging because lipid droplets interfere with immunoprecipitation efficiency. Here, the author describes optimized procedures to minimize the burden of lipid droplets by using hypotonic buffer to enrich nuclear fraction before formaldehyde crosslinking, thus increasing the sensitivity and specificity of ChIP experiments with differentiated adipocytes. The author also describes steps after fixation, including sonication, immunoprecipitation, washing, reverse-crosslinking, and purification. This protocol is c

Site-specific programming characterizes dynamic post-translational acetylation of histone H2B lysine 108 in mouse embryonic stem cells.

Dynamic histone modifications are critical for regulating stem cell fate. However, generalized strategies for site-specific programming of histone modifications profiling on unperturbed chromatin in embryonic stem cells (ESCs) remain challenging. In this study, we established a genetic code expansion-based platform in mouse ESCs (mESCs) for site-specific proteomic mapping and functional analysis within native chromatin. Using this platform, we revealed Rps19bp1 promotes Sirt1-mediated deacetylation of histone H2B lysine 108 acetylation (H2B-K108ac). Moreover, Site-specific-AcK revealed that H2

Histone modification cross-talk: analytical tools and molecular mechanisms.

Chromatin function emerges from combinatorial patterns of histone post-translational modifications (PTMs) that are read, written, and erased by dedicated enzymes. Over the past 30 years, increasing evidence suggests that specific histone PTMs or combinations of PTMs influence one another, constituting epigenetic cross-talk that shapes chromatin structure, protein-protein interactions, and catalytic efficiency of nucleosome-targeting enzymes. Here, we summarize mechanistic and methodological advances that enable rigorous interrogation of histone PTM interplay. We highlight selected nucleosome e

Histone modifications in skin fibrosis: linking immune dysregulation, metabolic reprogramming, and persistent fibrotic remodeling.

Skin fibrosis encompasses a spectrum of disorders, including hypertrophic scars, keloids, systemic sclerosis and lymphedema, that arise from distinct initiating insults but converge on persistent fibroblast activation, immune dysregulation and excessive extracellular matrix deposition. Although inflammatory, metabolic and mechanical abnormalities are increasingly recognized in these diseases, the mechanisms through which these signals are integrated into sustained profibrotic transcriptional programs remain incompletely understood. Histone modifications provide a dynamic and potentially revers

CUT&Tag for Chromatin Profiling in Cancer Tissue.

Cancer initiation and progression are intricately linked with abnormal epigenetic modifications. The detection of these epigenetic alterations throughout tumorigenesis is essential for early cancer diagnosis and effective treatment. Cleavage Under Targets and Tagmentation (CUT&Tag) is a relatively new method for profiling diverse chromatin components. Here, we describe the genome-wide profiling of histone modifications by CUT&Tag in cancer tissues. Lightly cross-linked nuclei are immobilized on beads and incubated with a specific primary antibody against histone modifications. Then a secondary

Histone modification-mediated epigenetic regulation in AKI-to-CKD transition: a cell-type-specific perspective.

The transition from acute kidney injury (AKI) to chronic kidney disease (CKD) is a multifaceted process that involves various pathological events such as injury to renal tubular epithelial cells (RTECs) and vascular endothelial cells, followed by cell cycle arrest, activation of inflammatory responses, capillary rarefaction, and tissue hypoxia. Histone modifications, as critical epigenetic regulators, orchestrate gene expression patterns that govern renal repair, immune response, and fibrotic remodeling during this transition. Despite some advancements, the specific mechanisms underlying the A

Effects of hunger on neuronal histone modifications slow aging in Drosophila.

Hunger is an ancient drive, yet the molecular nature of pressures of this sort and how they modulate physiology are unknown. We find that hunger modulates aging in Drosophila. Limitation of branched-chain amino acids (BCAAs) or activation of hunger-promoting neurons induced a hunger state that extended life span despite increased feeding. Alteration of the neuronal histone acetylome was associated with BCAA limitation, and preventing these alterations abrogated the effect of BCAA limitation to increase feeding and extend life span. Hunger acutely increased feeding through usage of the histone
