The isoforms of yeast cytochrome c oxidase subunit V alter the in vivo kinetic properties of the holoenzyme.

One of the nuclear-coded subunits of yeast cytochrome c oxidase is specified by a gene family composed of two genes, COX5a and COX5b. These genes are regulated differentially by oxygen and encode isoforms of subunit V, designated Va and Vb, which have only 66% primary sequence identity. Yeast cells require one or the other isoform for a functional cytochrome c oxidase (Trueblood, C. E., and Poyton, R. O. (1987) Mol. Cell Biol. 7, 3520-3526). To determine if these isoforms of subunit V alter the catalytic properties of holocytochrome c oxidase, we have analyzed various aspects of cytochrome c o

Computational screening of bacterial and fungal natural compounds targeting monkeypox virus DNA polymerase (F8) holoenzyme.

The Orthopoxvirus known as the monkeypox virus (MPXV) has resurfaced as a global public health concern and is becoming increasingly difficult to control due to growing resistance to tecovirimat and the limitations of current antiviral treatments. This study focused on natural product-based inhibitors targeting the viral DNA polymerase holoenzyme (PDB ID: 8HG1), an essential replication complex mechanistically distinct from conventional therapies. A comprehensive computer-aided drug design workflow was used to screen 36,395 natural compounds through molecular docking, followed by pharmacokineti

Dynamics of the Herpes simplex virus DNA polymerase holoenzyme during DNA synthesis and proof-reading revealed by Cryo-EM.

Herpes simplex virus 1 (HSV-1), a double-stranded DNA virus, replicates using seven essential proteins encoded by its genome. Among these, the UL30 DNA polymerase, complexed with the UL42 processivity factor, orchestrates leading and lagging strand replication of the 152 kb viral genome. UL30 polymerase is a prime target for antiviral therapy, and resistance to current drugs can arise in immunocompromised individuals. Using electron cryo-microscopy (cryo-EM), we unveil the dynamic changes of the UL30/UL42 complex with DNA in three distinct states. First, a pre-translocation state with an open

Discovery and characterization of a novel class of cyclic peptidic compounds inhibiting the subunit interaction of the protein kinase CK2α2β2 holoenzyme.

CK2 belongs to the eukaryotic protein kinase superfamily and has a distinctive heterotetrameric quaternary structure. In the so-called CK2α2β2 holoenzyme, which is the main form of CK2 in human cells, two catalytic subunits (CK2α) are attached to a stable homodimer of non-catalytic subunits (CK2β). Most CK2 inhibitors described so far are ATP-competitive. Some of them are the subject of clinical studies because the enzyme is upregulated in many tumours, and CK2 activity contributes to tumour survival. An unconventional method to interfere with CK2 is to disturb the CK2α/CK2β interaction with s

Expression and purification of recombinant Vibrio cholerae σ38, σ54 and RNAP: Insights into homotypic oligomerization and holoenzyme assembly barriers.

Alternative sigma factors such as σ38 (RpoS) and σ54 (RpoN) are essential for the environmental adaptation and pathogenesis of Vibrio cholerae, yet remain poorly characterized. In this study, we report a recombinant expression and purification pipeline for the V. cholerae alternative sigma factors and RNA polymerase (RNAP) core using affinity chromatography, ammonium sulfate precipitation and size-exclusion chromatography (SEC). SEC and Native PAGE analysis reveal that σ38 & σ54 exist as stable, homotypic oligomers (tetramer and trimer, respectively), while the RNAP core forms dimeric and high

A small-molecule blocking ribonucleotide reductase holoenzyme formation inhibits cancer cell growth and overcomes drug resistance.

Ribonucleotide reductase (RNR) is an attractive target for anticancer agents given its central function in DNA synthesis, growth, metastasis, and drug resistance of cancer cells. The current clinically established RNR inhibitors have the shortcomings of short half-life, drug resistance, and iron chelation. Here, we report the development of a novel class of effective RNR inhibitors addressing these issues. A novel ligand-binding pocket on the RNR small subunit (RRM2) near the C-terminal tail was proposed by computer modeling and verified by site-directed mutagenesis and nuclear magnetic resona

Hypothetical protein CT398 (CdsZ) interacts with σ(54) (RpoN)-holoenzyme and the type III secretion export apparatus in Chlamydia trachomatis.

A significant challenge to bacteriology is the relatively large proportion of proteins that lack sufficient sequence similarity to support functional annotation (i.e. hypothetical proteins). The aim of this study was to apply protein structural homology to gain insights into a candidate protein of unknown function (CT398) within the medically important, obligate intracellular bacterium Chlamydia trachomatis. C. trachomatis is a major human pathogen responsible for numerous infections throughout the world that can lead to blindness and infertility. A 2.12 Å crystal structure of hypothetical pro

Covalent targeting of PP2A scaffold subunit PPP2R1A by Pseudolarolide B enhances holoenzyme assembly to exert anti-inflammatory activity.

Pseudolarolide B (PB), a spirocyclic triterpenoid lactone derived from Pseudolarix amabilis (Nelson) Rehder, demonstrates significant anti-inflammatory properties. However, the precise molecular mechanism underlying this activity has remained elusive. Here, using activity-based protein profiling (ABPP), we identified the scaffolding subunit A (PPP2R1A) of protein phosphatase 2 A (PP2A) as the direct covalent target of PB. We further elucidated that PB covalently binds to Cys317 of PPP2R1A. This modification enhances the structural stability of the A subunit and promotes its capacity to recruit

Analysis of the CaMKIIα and β splice-variant distribution among brain regions reveals isoform-specific differences in holoenzyme formation.

Four CaMKII isoforms are encoded by distinct genes, and alternative splicing within the variable linker-region generates additional diversity. The α and β isoforms are largely brain-specific, where they mediate synaptic functions underlying learning, memory and cognition. Here, we determined the α and β splice-variant distribution among different mouse brain regions. Surprisingly, the nuclear variant αB was detected in all regions, and even dominated in hypothalamus and brain stem. For CaMKIIβ, the full-length variant dominated in most regions (with higher amounts of minor variants again seen

Enzyme-bound copper of dopamine beta-monooxygenase. Activation of the holoenzyme by added copper and uncoupling of electron transfer from hydroxylation by copper salicylate.

preparations of dopamine beta-monooxygenase containing a full complement of copper (4.2 copper atoms per tetramer) show increased ascorbate-supported catalytic activities after addition of an excess of copper ions. The significance of this observation on the question of the number of copper atoms per active site is discussed. Low molecular weight copper complexes such as copper salicylate cause uncoupling of electron transport from hydroxylation. This uncoupling is probably the reason for the well-known inhibition of this enzyme observed at high copper concentration. The onset of inhibition by

Mutations in the accessory subunit NDUFB10 result in isolated complex I deficiency and illustrate the critical role of intermembrane space import for complex I holoenzyme assembly.

An infant presented with fatal infantile lactic acidosis and cardiomyopathy, and was found to have profoundly decreased activity of respiratory chain complex I in muscle, heart and liver. Exome sequencing revealed compound heterozygous mutations in NDUFB10, which encodes an accessory subunit located within the PD part of complex I. One mutation resulted in a premature stop codon and absent protein, while the second mutation replaced the highly conserved cysteine 107 with a serine residue. Protein expression of NDUFB10 was decreased in muscle and heart, and less so in the liver and fibroblasts,

Human myometrial quiescence and activation during gestation and parturition involve dramatic changes in expression and activity of particulate type II (RII alpha) protein kinase A holoenzyme.

There are substantial data indicating that components of the cAMP-signaling pathway are differentially expressed in the human myometrium during pregnancy. The effects of cAMP in most tissues and cell types are mainly modulated via protein kinase A, a heterotetrameric protein complex consisting of two regulatory (R) and two catalytic (C) subunits. In the studies presented here, we used specific antibodies in Western blotting/immunoprecipitation, RT-PCR, and functional protein kinase A (PKA) phosphorylation assays to determine the PKA holoenzymes that are expressed in the human myometrium throug

FAD-dependent regulation of transcription, translation, post-translational processing, and post-processing stability of various mitochondrial acyl-CoA dehydrogenases and of electron transfer flavoprotein and the site of holoenzyme formation.

The most prominent biochemical consequence of riboflavin deficiency in rats is a drastic decrease in various acyl-CoA dehydrogenase activities, especially that of short chain and isovaleryl-CoA dehydrogenase (IVD). As a result, oxidation of fatty acids and leucine is severely inhibited. We studied the effects of FAD at various stages of acyl-CoA dehydrogenase biogenesis. Immunoblot revealed severe losses of various acyl-CoA dehydrogenases and electron transfer flavoprotein in riboflavin-deficient rat liver mitochondria. The decreases in IVD and short chain acyl-CoA dehydrogenase were particula

Differential methylation and altered conformation of cytoplasmic and nuclear forms of protein phosphatase 2A during cell cycle progression.

Protein phosphatase 2A (PP2A) appears to be involved in the regulation of many cellular processes. Control mechanisms that lead to the activation (and deactivation) of the various holoenzymes to initiate appropriate dephosphorylation events remain obscure. The core components of all PP2A holoenzymes are the catalytic (PP2Ac) and 63-65-kD regulatory (PR65) subunits. Monospecific and affinity-purified antibodies against both PP2Ac and PR65 show that these proteins are ubiquitously localized in the cytoplasm and the nucleus in nontransformed fibroblasts. As determined by quantitative immunofluore

Mutagenesis and expression of the scaffolding Aalpha and Abeta subunits of PP2A: assays for measuring defects in binding of cancer-related Aalpha and Abeta mutants to the regulatory B and catalytic C subunits.

Protein phosphatase 2A (PP2A) holoenzymes are composed of three subunits: one scaffolding A subunit, one regulatory B subunit, and one catalytic C subunit. The A subunit exists as two isoforms: Aalpha and Abeta. The C subunit also exists as two isoforms (Calpha and Cbeta) and B subunits fall into three families (B, B', and B") comprising over 15 members. The Aalpha and Abeta subunits consist of 15 nonidentical repeats, which are composed of two amphipathic alpha helices that are connected by a loop (intrarepeat loop). These loops are instrumental in binding regulatory B and catalytic C subunit

Biogenesis of the covalently flavinylated mitochondrial enzyme dimethylglycine dehydrogenase.

Rat dimethylglycine dehydrogenase (Me2GlyDH) was used as model protein to study the biogenesis of a covalently flavinylated mitochondrial enzyme. Here we show that: 1) enzymatically active holoenzyme correlated with trypsin resistance of the protein; 2) folding of the reticulocyte lysate-translated protein into the trypsin-resistant, holoenzyme form was a slow process that was stimulated by the presence of the flavin cofactor and was more efficient at 15 degrees C than at 30 degrees C; 3) the mitochondrial presequence reduced the extent but did not prevent holoenzyme formation; 4) covalent att

Activating PRKACB somatic mutation in cortisol-producing adenomas.

Mutations in the gene encoding the protein kinase A (PKA) catalytic subunit α have been found to be responsible for cortisol-producing adenomas (CPAs). In this study, we identified by whole-exome sequencing the somatic mutation p.S54L in the PRKACB gene, encoding the catalytic subunit β (Cβ) of PKA, in a CPA from a patient with severe Cushing syndrome. Bioluminescence resonance energy transfer and surface plasmon resonance assays revealed that the mutation hampers formation of type I holoenzymes and that these holoenzymes were highly sensitive to cAMP. PKA activity, measured both in cell lysat

Instability of the apo form of aromatic L-amino acid decarboxylase in vivo and in vitro: implications for the involvement of the flexible loop that covers the active site.

Pyridoxine deficiency caused a decrease in the amount of aromatic L-amino acid decarboxylase (AADC) in PC12 cells to less than 5% of the control. The degree of the enzyme saturation with the coenzyme pyridoxal 5'-phosphate (PLP) was around 90% for both the control and the pyridoxine-deficient cells, contrary to earlier reports by others. Mathematical analysis of the result indicated that the AADC apoenzyme is degraded at least 20-fold faster than the holoenzyme in the cells. To determine the mechanism of the preferential degradation of the apoenzyme, in vitro model studies were carried out. AA

The accessory subunit B of DNA polymerase gamma is required for mitochondrial replisome function.

The mitochondrial replication machinery in human cells includes the DNA polymerase gamma holoenzyme and the TWINKLE helicase. Together, these two factors form a processive replication machinery, a replisome, which can use duplex DNA as template to synthesize long stretches of single-stranded DNA. We here address the importance of the smaller, accessory B subunit of DNA polymerase gamma and demonstrate that this subunit is absolutely required for replisome function. The duplex DNA binding activity of the B subunit is needed for coordination of POLgamma holoenzyme and TWINKLE helicase activities

Visualization of subunit interactions and ternary complexes of protein phosphatase 2A in mammalian cells.

Protein phosphatase 2A (PP2A) is a ubiquitous phospho-serine/threonine phosphatase that controls many diverse cellular functions. The predominant form of PP2A is a heterotrimeric holoenzyme consisting of a scaffolding A subunit, a variable regulatory B subunit, and a catalytic C subunit. The C subunit also associates with other interacting partners, such as α4, to form non-canonical PP2A complexes. We report visualization of PP2A complexes in mammalian cells. Bimolecular fluorescence complementation (BiFC) analysis of PP2A subunit interactions demonstrates that the B subunit plays a key role i
