Nuclear factor kappa B protects against host cell apoptosis during Rickettsia rickettsii infection by inhibiting activation of apical and effector caspases and maintaining mitochondrial integrity.

Apoptotic host cell death is a critical determinant in the progression of microbial infections and outcome of resultant diseases. The potentially fatal human infection caused by Rickettsia rickettsii, the etiologic agent of Rocky Mountain spotted fever, involves the vascular endothelium of various organ systems of the host. Earlier studies have shown that survival of endothelial cells (EC) during this infection depends on their ability to activate the transcription factor nuclear factor kappa B (NF-kappa B). Here, we investigated the involvement of caspase cascades and associated signaling pat

The role of chromatin in retroviral preintegration complex function.

Retroviral replication has two distinctive features, reverse transcription of the viral ssRNA genome into a dsDNA and integration of the viral DNA into the host genome. Viral DNA integration establishes a provirus in the host genome that resides as a stable viral genetic element for the life of the cell and serves as the source of progeny virion production. However, integration requires the viral preintegration complex (PIC) to overcome the structural barriers of the densely packed chromatin to access the host DNA. Eukaryotic chromosomes are organized by the repeating units of nucleosomes. A n

Host proteins interacting with integrase of human immunodeficiency virus type 1.

Integrase (IN) is a key enzyme that catalyzes the integration of Human Immunodeficiency Virus (HIV) viral DNA into the human genome. It consists of three domains: the N-terminal domain, the catalytic core domain, and the C-terminal domain. In the cytoplasm, IN, viral DNA, and multiple host factors assemble into a pre-integration complex (PIC). The translocation of PIC from the cytoplasm to the nucleus is a prerequisite for integration. Numerous host proteins modulate IN activity during PIC translocation and the integration process. Interactions between IN and host factors represent promising t

Recent advances on the role of host factors during non-poliovirus enteroviral infections.

Non-polio enteroviruses are emerging viruses known to cause outbreaks of polio-like infections in different parts of the world with several cases already reported in Asia Pacific, Europe and in United States of America. These outbreaks normally result in overstretching of health facilities as well as death in children under the age of five. Most of these infections are usually self-limiting except for the neurological complications associated with human enterovirus A 71 (EV-A71). The infection dynamics of these viruses have not been fully understood, with most inferences made from previous stu

Single-cell analysis of HIV expression and integration sites reveals robust viral expression across diverse chromatin environments.

UNLABELLED: Entry of HIV into latency is likely determined by a combination of factors, including stochastic fluctuations in the viral Tat protein during infection, as well as the transcriptomic phenotype of the host cell. Determining the impact of the proviral integration site on viral expression and latency has been challenging, in part due to difficulty in measuring the integration site and viral expression from the same cell. To investigate the influence of the HIV integration site on HIV expression, we analyzed a combined scRNA-seq/scATAC-seq data set from 117,610 HIV-infected primary CD4

AI in multi-omics analysis in obstructive lung diseases.

The reports of obstructive lung diseases (OLDs) like asthma, chronic obstructive pulmonary disease (COPD), and bronchiectasis show increasing global prevalence. The available treatment options for these diseases are limited to antibiotics and steroids. Different multi-omics integration approaches have been applied in studying host, microbiome, and host-microbiome interactions in these diseases to get better insights. Artificial intelligence (AI)-based, as well as statistical and other approaches, are used for multi-omics analyses, specifically the integration of multi-omics data in OLDs. This

BET-Independent Murine Leukemia Virus Integration Is Retargeted In Vivo and Selects Distinct Genomic Elements for Lymphomagenesis.

Moloney murine leukemia virus (MLV) infects BALB/c mice and induces T-cell lymphoma in mice. Retroviral integration is mediated by the interaction of the MLV integrase (IN) with members of the bromodomain and extraterminal motif (BET) protein family (BRD2, BRD3, and BRD4). The introduction of the W390A mutation into MLV IN abolishes the BET interaction. Here, we compared the replication of W390A MLV to that of wild-type (WT) MLV in adult BALB/c mice to study the role of BET proteins in replication, integration, and tumorigenesis in vivo. Comparing WT and W390A MLV infections revealed similar v

XPB mediated retroviral cDNA degradation coincides with entry to the nucleus.

Retroviruses must integrate their cDNA to a host chromosome, but a significant fraction of retroviral cDNA is degraded before integration. XPB and XPD are part of the TFIIH complex which mediates basal transcription and DNA nucleotide excision repair. Retroviral infection increases when XPB or XPD are mutant. Here we show that inhibition of mRNA or protein synthesis does not affect HIV cDNA accumulation suggesting that TFIIH transcription activity is not required for degradation. Other host factors implicated in the stability of cDNA are not components of the XPB and XPD degradation pathway. A

Multi-proteomic profiling of the varicella-zoster virus-host interface reveals host susceptibilities to severe infection.

Varicella-zoster virus (VZV) infects most humans and causes chickenpox, shingles and central nervous system pathologies. The molecular basis for these phenotypes remains elusive. Here we conducted a multi-proteomic survey on 64 individual VZV proteins and infection-induced perturbations in a neuronal cell line, identifying 900 interactors and 3,618 regulated host proteins. Data integration suggested molecular functions of viral proteins, such as a mechanism for the ORF61-mediated IFI16 degradation via the recruitment of E3 ligase co-factors. Moreover, we identified proviral host factors (MPP8

Unveiling the host arsenal: Interactome profiling of ALV-J p32 integrase reveals novel antiviral targets.

Avian leukosis virus subgroup J (ALV-J) is a highly oncogenic retrovirus that causes immunosuppression and tumors in poultry, posing a significant threat to poultry industry. Integration of the viral genome into the host genome, catalyzed by the viral integrase p32, is a critical and irreversible step in the ALV-J replication cycle. However, the host factors that regulate this process remain poorly understood. Leveraging genomics, targeting viral proteins to capture host proteins is a widely adopted approach for analyzing viral life cycle. In this study, through co-immunoprecipitation (Co-IP)

The role of HR-HPV integration in the progression of premalignant lesions into different cancer types.

High-risk human papillomavirus (HR-HPV) is associated with the development of different types of cancer, such as cervical, head and neck (including oral, laryngeal, and oropharyngeal), vulvar, vaginal, penile, and anal cancers. The progression of premalignant lesions to cancer depends on factors associated with the host cell and the different epithelia infected by HPV, such as basal cells of the flat epithelium and the cells of the squamocolumnar transformation zone (STZ) found in the uterine cervix and the anal canal, which is rich in heparan sulfate proteoglycans and integrin-like receptors.

Prolactin is an autocrine or paracrine growth factor for human myometrial and leiomyoma cells.

Over the last two decades, immigrant and refugee integration service agencies in Canada have been incorporating a focus on resiliency in their work and hold "fostering resilience" as a primary goal of services. These agencies focus on helping their clients enhance resilience in response to their integration challenges. Refugee and immigrant youth (RIY) face intersectional vulnerabilities during their resettlement process. These challenges make the concept of resilience vital to their success. However, resettlement service providers associate RIY's resilience with their assimilation into the We

Integration of high-risk human papillomavirus: a key event in cervical carcinogenesis?

An important occurrence in cervical carcinogenesis is deregulated expression of the high-risk human papillomavirus (HR-HPV) oncogenes E6 and E7. Several risk factors for cervical neoplastic progression are likely to contribute to viral oncogene deregulation, particularly integration of HR-HPV into the host genome. Integration represents a by-product of viral infection that is detected in almost 90% of cervical carcinomas. The mechanism of integration is not fully understood, although there is a clear predilection for chromosomal common fragile sites, most likely due to their accessibility for

The function of targeted host genes determines the oncogenicity of HBV integration in hepatocellular carcinoma.

BACKGROUND & AIMS: Although hepatitis B virus (HBV) integration into the human genome has been considered as one of the major causative factors to hepatocarcinogenesis, the underlying mechanism(s) was still elusive. Here we investigate the essential difference(s) of HBV integration between HCC tumor and adjacent non-tumor tissues and explore the factor(s) that determine the oncogenicity of HBV integration. METHODS: 1115 HBV integration sites were collected from four recent studies. Functional annotation analysis of integration targeted host genes (ITGs) was performed using DAVID based on Gene

Identification of biofilms in post-tympanostomy tube otorrhea.

OBJECTIVES/HYPOTHESIS: Otitis media is a common problem in the pediatric population. Despite antibiotic therapy, post-tympanostomy otorrhea can be difficult to treat. Biofilms have been shown to play a role in chronic and recurrent otitis media and are implicated in otorrhea. This study investigated both the microbial composition and the presence of biofilm fragments rich in extracellular DNA (eDNA) and the bacterial DNA-binding protein, integration host factor (IHF), in post-tympanostomy tube otorrhea. STUDY DESIGN: Clinical samples. METHODS: Institutional review board approval was obtained

G-Quadruplex DNA and Other Non-Canonical B-Form DNA Motifs Influence Productive and Latent HIV-1 Integration and Reactivation Potential.

The integration of the HIV-1 genome into the host genome is an essential step in the life cycle of the virus and it plays a critical role in the expression, long-term persistence, and reactivation of HIV expression. To better understand the local genomic environment surrounding HIV-1 proviruses, we assessed the influence of non-canonical B-form DNA (non-B DNA) on the HIV-1 integration site selection. We showed that productively and latently infected cells exhibit different integration site biases towards non-B DNA motifs. We identified a correlation between the integration sites of the latent

From Viral Infection to Genome Reshaping: The Triggering Role of HPV Integration in Cervical Cancer.

Human papillomavirus (HPV) integration is recognized as a hallmark event in cervical carcinogenesis. However, it does not represent a routine phase of the viral life cycle but rather a stochastic occurrence, often constituting a dead-end pathway for the virus. High-risk human papillomavirus (hr-HPV) exhibits a greater propensity for integration. The progression from initial infection to genomic integration constitutes a dynamic multi-step oncogenic process in the development of cervical cancer (CC). This process involves viral entry, immune evasion, persistent infection, and ultimately integra

HRP2 determines the efficiency and specificity of HIV-1 integration in LEDGF/p75 knockout cells but does not contribute to the antiviral activity of a potent LEDGF/p75-binding site integrase inhibitor.

The binding of integrase (IN) to lens epithelium-derived growth factor (LEDGF)/p75 in large part determines the efficiency and specificity of HIV-1 integration. However, a significant residual preference for integration into active genes persists in Psip1 (the gene that encodes for LEDGF/p75) knockout (KO) cells. One other cellular protein, HRP2, harbors both the PWWP and IN-binding domains that are important for LEDGF/p75 co-factor function. To assess the role of HRP2 in HIV-1 integration, cells generated from Hdgfrp2 (the gene that encodes for HRP2) and Psip1/Hdgfrp2 KO mice were infected al
