β-Substitution and prodrug derivation leading to identification of fosmidomycin analogs with improved herbicidal activity.

BACKGROUND: The rapid evolution and spread of herbicide resistance poses a great challenge to the sustainability of modern agriculture and finding new herbicides based on novel modes of action (MOA) has become an urgent need. The enzyme 1-deoxy-d-xylulose-5-phosphate reductoisomerase (DXR) in the 2-C-methyl-d-erythritol 4-phosphate (MEP) pathway is considered an ideal novel target for developing new herbicides and therefore its natural inhibitor fosmidomycin (FOS) is an excellent starting point from which to design new herbicidal candidates. RESULTS: This work presents the design and synthesi

Harnessing native nitrogen in lignocellulosic biomass for cellulosic ethanol production by ancestral xylose isomerase-engineered Saccharomyces cerevisiae.

Efficient xylose-utilizing Saccharomyces cerevisiae, straightforward pretreatment, elimination of detoxification steps, reduced cellulase dosage, and cost-effective nutrients are critical for the commercialization of lignocellulosic ethanol production. In this study, three highly efficient xylose-utilizing S. cerevisiae, which were capable of consuming 40 g/L xylose within 14 h and consuming a mixture of 80 g/L glucose and 40 g/L xylose within 18 h, were developed by integrating artificial ancestral xylose isomerases into diploid S. cerevisiae genome, followed by laboratory evolution and colon

Identification of novel compounds and repurposing of FDA drugs for 1-deoxy-D-xylulose 5-phosphate reductoisomerase enzyme of Plasmodium falciparum to combat malaria resistance.

The rise of Plasmodium falciparum resistance to Artemisinin-based combination therapies (ACTs) is a significant concern in the fight against malaria. This situation calls for the search for novel anti-malarial candidates. 1-deoxy-D-xylulose 5-phosphate reductoisomerase (IspC) is a potential target involved in various cellular processes in P. falciparum (Pf). We screened ∼0.69 billion novel compounds from the ZINC20 library and repurposed ∼1400 FDA drugs using computational drug discovery methods against PfIspC. Following our computational pipeline, we found five novel ZINC20 compounds (Z-2, Z-

Monosaccharides Dehydration Assisted by Formation of Borate Esters of α-Hydroxyacids in Choline Chloride-Based Low Melting Mixtures.

The synthesis of 5-hydroxymethylfurfural (5-HMF) and 2-furfural (2-F) by hexoses and pentoses dehydration is considered as a promising path to produce materials from renewable resources. Low-transition-temperature mixtures (LTTMs) enable selective (>80%) dehydration of ketoses to furanic derivatives at moderate temperature (<100°C). However, aldoses dehydration generally requires higher temperatures and an isomerization catalyst. Chromium trichloride has been reported as one of the most efficient catalyst but its kinetic inertness could limit its performances below 100°C. Consequently, we inve

Development of an advanced derivatization protocol for the unambiguous identification of monosaccharides in complex mixtures by gas and liquid chromatography.

The separation and analysis of complex monosaccharide mixtures is highly challenging and requires typically carefully selected derivatization procedures to avoid changes in the sample composition. Here we present in a comparative study several single- and two-step derivatization approaches for LC and GC separations using a set of reference compounds ranging from C1 building block such as formaldehyde to C6 monosaccharides. Separation conditions have been optimized resulting in the simultaneous separation of 15 unbranched aldoses. By parallel derivatization using hydroxylamine hydrochloride (HA

Screening and characterization of thermostable xylose isomerase from Rhodothermus marinus for erythrose production from one-carbon source.

Four-carbon (C4) sugars, which rarely exist in nature, usually have various biological functions and serve as building units for pharmaceutical agents. For example, erythrose possesses various pharmacological activities. Although several iso/epimerases have a catalytic function on C5/C6 sugars, only a few studies have demonstrated the enzymatic iso/epimerization of C4 sugars. In this work, we presented a xylose isomerase from Rhodothermus marinus possessing isomerization activity toward C4 l-erythrulose. This enzyme showed higher affinity and catalytic efficiency toward l-erythrulose than d-fr

The Arabinose 5-Phosphate Isomerase KdsD Is Required for Virulence in Burkholderia pseudomallei.

Burkholderia pseudomallei is the causative agent of melioidosis, which is endemic primarily in Southeast Asia and northern Australia but is increasingly being seen in other tropical and subtropical regions of the world. Melioidosis is associated with high morbidity and mortality rates, which is mediated by the wide range of virulence factors encoded by B. pseudomallei. These virulence determinants include surface polysaccharides such as lipopolysaccharide (LPS) and capsular polysaccharides (CPS). Here, we investigated a predicted arabinose-5-phosphate isomerase (API) similar to KdsD in B. pseu

Boosting carotenoid content in Malus domestica var. Fuji by expressing AtDXR through an Agrobacterium-mediated transformation method.

Apple (Malus domestica) fruits accumulate negligible levels of carotenoids, antioxidant pigments that are precursors for vitamin A in humans. As vitamin A deficiency is an important public health issue, we aimed at increasing carotenoids in apple by constitutively expressing the Arabidopsis thaliana DXR gene, one of the key regulatory steps in the plastidial isoprenoid pathway. For this purpose, we optimized an Agrobacterium-mediated transformation method in the commercial Fuji Raku Raku variety. This resulted in a shoot establishment efficiency of 0.75% at 20 weeks after infection. Molecular

[Metabolic indicators in cows from herds with healthy and diseased calves].

Attention is drawn to some risk factors that may appear in cows as a result of metabolic disorders in large cattle stocks, thus implying a hazard for the health of calves. The mutual relationships of these factors were studied in four categories of animals: l) cows after calving with clinically healthy calves (62 cows), 2) cows after calving with diseased calves (63 cows), 3) highly pregnant cows from herds without clinically diseased calves (66 cows), 4) highly pregnant cows in herds with diseased calves (123 cows). The metabolic studies in the cows included the determination of 22 parameters

Characterization of a recombinant l-ribose isomerase from Mycetocola miduiensis and its application for the production of l-ribulose.

An enzyme, l-ribose isomerase (l-RI), mostly catalyzes the isomerization of l-ribose and l-ribulose. These so-called rare sugars are essential for the treatment of cancer and other viral diseases. In the present study, l-ribose isomerase produced from a bacterium, Mycetocola miduiensis (Mm-LRIse), by using l-ribose as a carbon source. The recombinant l-ribose isomerase gene was cloned and overexpressed from M. miduiensis and purified with an exclusive band of 32 kDa by nickel-affinity chromatography. This gene possessed 267 amino acids protein having an estimated molecular weight of 29,568.17

Construction of an autocatalytic reaction cycle in neutral medium for synthesis of life-sustaining sugars.

Autocatalytic mechanisms in carbon metabolism, such as the Calvin cycle, are responsible for the biological assimilation of CO2 to form organic compounds with complex structures, including sugars. Compounds that form C-C bonds with CO2 are regenerated in these autocatalytic reaction cycles, and the products are concurrently released. The formose reaction in basic aqueous solution has attracted attention as a nonbiological reaction involving an autocatalytic reaction cycle that non-enzymatically synthesizes sugars from the C1 compound formaldehyde. However, formaldehyde and sugars, which are th

Chemical- and thermal-induced unfolding of Leishmania donovani ribose-5-phosphate isomerase B: a single-tryptophan protein.

Ribose-5-phosphate isomerase B (RpiB), a crucial enzyme of pentose phosphate pathway, was proposed to be a potential drug target for visceral leishmaniasis. In this study, we have analyzed the biophysical properties of Leishmania donovani RpiB (LdRpiB) enzyme to gain insight into its unfolding pathway under various chemical and thermal denaturation conditions by using fluorescence and CD spectroscopy. LdRpiB inactivation precedes the structural transition at lower concentrations of both urea and guanidine hydrochloride (GdHCl). 8-Anilinonapthalene 1-sulfonic (ANS) binding experiments revealed

A preliminary X-ray study of sedoheptulose-7-phosphate isomerase from Burkholderia pseudomallei.

Sedoheptulose-7-phosphate isomerase (GmhA) converts d-sedoheptulose 7-phosphate to d,d-heptose 7-phosphate. This is the first step in the biosynthesis pathway of NDP-heptose, which is responsible for the pleiotropic phenotype. This biosynthesis pathway is the target of inhibitors to increase the membrane permeability of Gram-negative pathogens or of adjuvants working synergistically with known antibiotics. Burkholderia pseudomallei is the causative agent of melioidosis, a seriously invasive disease in animals and humans in tropical and subtropical areas. GmhA from B. pseudomallei is one of the

Engineering of phosphoketolase from Bifidobacterium adolescentis for increased activity on non-phosphorylated substrates and application in a cell-free reaction system for ATP regeneration.

Phosphoketolases (Pkts) naturally catalyze thiamine diphosphate (TPP)-dependent C-C bond cleavage in phosphorylated ketoses through formation of a covalent TPP-bound intermediate, yielding an aldose phosphate and acetyl phosphate (AcP). Since the reaction mechanism does not directly involve the substrate-bound phosphate group, Pkts can be engineered towards efficient synthesis of the high-energy phosphoryl donor AcP from non-phosphorylated substrates in presence of inorganic phosphate. Industrial interest arises from the applicability of engineered Pkt variants in cell-free reaction systems fo

Role of choline deficiency in the Fatty liver phenotype of mice fed a low protein, very low carbohydrate ketogenic diet.

Though widely employed for clinical intervention in obesity, metabolic syndrome, seizure disorders and other neurodegenerative diseases, the mechanisms through which low carbohydrate ketogenic diets exert their ameliorative effects still remain to be elucidated. Rodent models have been used to identify the metabolic and physiologic alterations provoked by ketogenic diets. A commonly used rodent ketogenic diet (Bio-Serv F3666) that is very high in fat (~94% kcal), very low in carbohydrate (~1% kcal), low in protein (~5% kcal), and choline restricted (~300 mg/kg) provokes robust ketosis and weig

Identification and quantification of the glucose degradation product glucosone in peritoneal dialysis fluids by HPLC/DAD/MSMS.

Glucose degradation products (GDPs) formed during heat sterilization of peritoneal dialysis (PD) fluids exert cytotoxic effects and promote the formation of advanced glycation end-products in the peritoneal cavity. As a result, long-term application of continuous ambulatory peritoneal dialysis is limited. The composition and concentration of GDPs in PD fluids must be known to evaluate their biological effects. The present study describes a targeted screening for novel GDPs in PD fluids. For this purpose, dicarbonyl compounds were converted with o-phenylenediamine to give the respective quinoxa

Reverse Fosmidomycin Analogs as Bisubstrate Inhibitors: Binding Mode Elucidation and Mechanistic Insights.

Inhibitors of the 1-deoxy-d-xylulose 5-phosphate reductoisomerase (DXR), an enzyme of the nonmevalonate pathway, represent a promising class of antiplasmodial compounds, as DXR is essential for human pathogens but absent in their host. The natural product fosmidomycin was the first clinical DXR inhibitor, however high rates of recrudescence attributed to the polar phosphonic acid group have prevented progression beyond phase II clinical trials. Herein, lipophilic N-benzamidoalkyl and N-phthalimidoalkyl substituents were introduced into reverse α-phenyl fosmidomycin derivatives to mimic the nic

Natural products for treatment of Plasmodium falciparum malaria: An integrated computational approach.

Malaria is a life-threatening infectious disease with an estimated 229 million cases in the year 2019 worldwide. Plasmodium falciparum 1-deoxy-d-xylulose-5-phosphate reductoisomerase (PfDXR) is one of the key enzymes in the biosynthetic pathway of isoprenoid, (required for parasite growth and survival) and considered as an attractive target for designing anti-malarial drugs. Fosmidomycin is an effective DXR inhibitor and has been proven effective and safe against P. falciparum in clinical trials. However, due to low bioavailability and inappropriate drug attributes, it is not a preferred optio

Chemical and physiological relevance of glucose degradation products in peritoneal dialysis.

Fibrosis and vascular sclerosis are main complications that limit the long-term application of peritoneal dialysis (PD). Low biocompatibility has been largely attributed to the presence of glucose degradation products (GDPs), which are formed during the heat sterilization of PD fluids. GDPs readily modify proteins in the peritoneum, leading to a decline of their biological function. After absorption, GDPs can also promote systemic protein glycation. Additionally, GDPs may augment DNA glycation, a process enhanced in uremia. Apart from their glycating activity, GDPs induce cytotoxicity and inte

A new family of enzymes catalyzing the first committed step of the methylerythritol 4-phosphate (MEP) pathway for isoprenoid biosynthesis in bacteria.

Isoprenoids are a large family of compounds with essential functions in all domains of life. Most eubacteria synthesize their isoprenoids using the methylerythritol 4-phosphate (MEP) pathway, whereas a minority uses the unrelated mevalonate pathway and only a few have both. Interestingly, Brucella abortus and some other bacteria that only use the MEP pathway lack deoxyxylulose 5-phosphate (DXP) reductoisomerase (DXR), the enzyme catalyzing the NADPH-dependent production of MEP from DXP in the first committed step of the pathway. Fosmidomycin, a specific competitive inhibitor of DXR, inhibited
