Library-to-Library Synthesis of Highly Substituted α-Aminomethyl Tetrazoles via Ugi Reaction.

α-Aminomethyl tetrazoles, recently made accessible by an Ugi multicomponent reaction (MCR), were shown to be excellent starting materials for a further Ugi MCR, yielding substituted N-methyl-2-(((1-methyl-1H-tetrazol-5-yl)methyl)amino)acetamides having four points of diversity in a library-to-library approach. The scope and limitations of the two-step sequence was explored by conducting more than 50 reactions. Irrespective of electron-rich and electron-deficient oxo-components and the nature of the isocyanide component, the reactions give excellent yields. Sterically less hindered α-aminomethy

Comprehensive spectral libraries for various rabbit eye tissue proteomes.

Rabbits have been widely used for studying ocular physiology and pathology due to their relatively large eye size and similar structures with human eyes. Various rabbit ocular disease models, such as dry eye, age-related macular degeneration, and glaucoma, have been established. Despite the growing application of proteomics in vision research using rabbit ocular models, there is no spectral assay library for rabbit eye proteome publicly available. Here, we generated spectral assay libraries for rabbit eye compartments, including conjunctiva, cornea, iris, retina, sclera, vitreous humor, and te

Dynamic combinatorial libraries based on hydrogen-bonded molecular boxes.

This article describes two different types of dynamic combinatorial libraries of host and guest molecules. The first part of this article describes the encapsulation of alizarin trimer 2a3 by dynamic mixtures of up to twenty different self-assembled molecular receptors together with the amplification and selection of the best binder. Receptors (1a-d)3.(DEB)6 are formed by the self-assembly of six diethyl barbiturate (DEB) and calix[4]arene dimelamine derivatives 1a-d by using hydrogen bonds. The largest amplification factor (2.8) for a host assembly (1a3.(DEB)6) was observed after the addition

Probing antinuclear antibody specificities by peptide phage display libraries.

OBJECTIVE: To uncover the specificities of autoantibodies to nuclear proteins (ANA) in patients with juvenile rheumatoid arthritis (JRA). METHODS: Peptide ligands for ANA were selected by panning random peptide phage display libraries on antibodies binding to HEp-2 cells. Positive phage clones were identified by the immunoscreening technique. RESULTS: Groups of peptides were identified, some of which share the core motifs of KTTTnPY, RVADnL/I or RnNSPL. Perinuclear and nuclear staining of HEp-2 cells were obtained with patient serum antibodies binding to the phage displaying the core peptide

Initiation of a coronavirus vaccine library.

Coronaviruses (CoVs) continue to pose a global health threat as they spill over from animal hosts to humans. The Coalition for Epidemic Preparedness Innovations (CEPI) is a global partnership focused on vaccine research and development. CEPI's CoV Vaccine Library initiative aims to generate knowledge and tools to accelerate vaccine development against emergent CoVs, prioritizing those with the highest assessed risk of spillover, vaccine feasibility, and phylogenetic coverage. Based on expert consultations and published data, we developed a prioritized list of 26 CoVs to serve as a foundation f

Generation of Chicken Antibody Libraries and Selection of Antigen Binders.

Chicken antibodies have been widely used for research and diagnostic purposes. Chicken antibodies are often cross-reactive to epitopes shared by humans, nonhuman primates, and other mammals, and can be tested in many mouse disease models, which provides an advantage for their preclinical study and evaluation. In addition, the variable region of chicken antibodies has unique structural characteristics, including noncanonical cysteine residues in the heavy chain complementarity-determining region (CDR)3 and a long heavy chain CDR3, which together with a short light chain CDR enable the formation

Selective Duplex Formation in Mixed Sequence Libraries of Synthetic Polymers.

Recognition-encoded melamine oligomers (REMO) are synthetic polymers that feature an alternating 1,3,5-triazine-piperazine backbone and side-chains equipped with either a phenol or phosphine oxide recognition unit. An automated method for the solid-phase synthesis (SPS) of REMO of any specified sequence has been developed starting from dichlorotriazine monomer building blocks. Complementary homo-oligomers with either six phenols or six phosphine oxides were synthesized and shown to form a stable duplex in nonpolar solvents by NMR denaturation experiments. The duplex was covalently trapped by e

Screening Targeted Legionella pneumophila Mutant Libraries In Vivo Using INSeq.

Legionella pneumophila is an intracellular bacterial pathogen that can cause a severe inflammatory pneumonia in humans called Legionnaires' disease, which results from bacterial replication within alveolar macrophages. L. pneumophila replication within macrophages is dependent on hundreds of individual protein virulence factors. Understanding how these virulence factors contribute to disease in an animal model is important to reveal aspects of host-pathogen interactions. High-throughput sequencing (HTS)-based screens using transposon (Tn) mutagenesis are powerful approaches to identify bacteri

Living libraries: Nurse integration in interprofessional homeless health care team.

BACKGROUND: Despite an increase in national health care service utilization, entry into the health care system remains inequitable. This disparity in health care access disproportionately affects those experiencing homelessness. Because the homeless population faces significant financial and nonfinancial barriers, health care system engagement with these individuals must be reconsidered. OBJECTIVE: This article will describe the piloting of an interprofessional model within an urban library to address barriers to health care access that homeless individuals face. DESIGN: The library's unique

Development of expression-ready constructs for generation of proteomic libraries.

We describe a method for high-throughput production of protein expression-ready clones. Open-reading frames (ORFs) are amplified by PCR from sequence-verified cDNA clones and subcloned into an appropriate loxP-containing donor vector. Each ORF is represented by two types of clones, one containing the native stop codon for expression of the native protein or amino-terminal fusion constructs and the other made without the stop codon to allow for carboxy-terminal fusion constructs. The expression-ready clone is sequenced to verify that no PCR errors have been introduced. We have made over 11,000

Universal Baseline for in vitro Selection of Genetically Encoded Libraries.

Genetically encoded (GE) libraries enable identification of high-affinity ligands for diverse molecular targets through iterative in vitro selection and DNA sequencing or next-generation sequencing (NGS). Despite their impact in therapeutic development, a systematic framework for evaluating reproducibility in GE-molecular discoveries remains limited. To aid such analysis, we introduce the concept of baseline response, which reproducibly partitions active and inactive members of in vitro selection. The baseline response is provided by spiking a random DNA-barcoded population. We calibrated the

Kozak sequence libraries for systematically characterizing transgenes across expression levels.

Typical mammalian overexpression systems test protein sequence variants with little control over expression levels and steady-state protein abundances, hindering interpretations of how protein sequence and expression converge to yield phenotypic outcomes. We explored the translation initiation sequence, commonly referred to as the Kozak sequence, as a means to systematically modulate protein steady-state abundance and cellular function. We performed sort-seq on a randomized library of the 6 nt preceding the start codon, amounting to 4042 sequences, with a single sequence integrated at a shared

Updated Transposable Element Libraries for Drosophila melanogaster in Dfam 4.0.

Drosophila melanogaster repeatome, comprising roughly 20% of the genome, is characterized by a large fraction of active TE families counterbalanced by efficient purifying selection. Consequently, many TE families persist at low copy numbers and are frequently population specific. Hybridization and horizontal transfer provide new families, which can spread through natural populations within decades. These dynamics, together with years of independent curation efforts, left the D. melanogaster mobilome distributed across several, partly redundant, libraries. Prompted by submissions of population-

DNA-Encoded Libraries for the Discovery of E3 Ligase Ligands.

DNA-encoded library (DEL) technology has emerged as a powerful tool to accelerate drug discovery, and its application has expanded to challenging targets such as E3 ubiquitin ligases, whose ligands are essential for the development of targeted therapies, including proteolysis-targeting chimeras (PROTACs). In this review, we summarize recent advances in the use of DELs for the discovery of small-molecule non-covalent E3 ligase ligands and discuss their advantages in hit-to-lead optimization and the design of targeted protein degradation systems. Furthermore, we highlight the potential and appli

Comprehensive Mass Spectral Libraries of Human Thyroid Tissues and Cells.

Thyroid nodules are a common endocrine condition with an increasing incidence over the decades. Data-independent acquisition has been widely utilized in discovery proteomics to identify disease biomarkers and therapeutic targets. To analyze the thyroid disease-related proteome in a high-throughput, reproducible and reliable manner, we introduce thyroid-specific peptide spectral libraries. Here, we generated four deep-coverage libraries through four mass spectrometers comprising Q Exactive HF, Orbitrap Exploris 480, ZenoTOF 7600, and timsTOF Pro. These libraries encompass over 215,000 precursor

Optimization of Covalent MKK7 Inhibitors via Crude Nanomole-Scale Libraries.

High-throughput nanomole-scale synthesis allows for late-stage functionalization (LSF) of compounds in an efficient and economical manner. Here, we demonstrated that copper-catalyzed azide-alkyne cycloaddition could be used for the LSF of covalent kinase inhibitors at the nanoscale, enabling the synthesis of hundreds of compounds that did not require purification for biological assay screening, thus reducing experimental time drastically. We generated crude libraries of inhibitors for the kinase MKK7, derived from two different parental precursors, and analyzed them via the high-throughput In-
