Transgenic mouse in vivo library of human Down syndrome critical region 1: association between DYRK1A overexpression, brain development abnormalities, and cell cycle protein alteration.

Down syndrome is the most frequent genetic cause of mental retardation, having an incidence of 1 in 700 live births. In the present study we used a transgenic mouse in vivo library consisting of 4 yeast artificial chromosome (YAC) transgenic mouse lines, each bearing a different fragment of the Down syndrome critical region 1 (DCR-1), implicated in brain abnormalities characterizing this pathology. The 152F7 fragment, in addition to genes also located on the other DCR-1 fragments, bears the DYRK1A gene, encoding for a serine-threonine kinase. The neurobehavioral analysis of these mouse lines s

Mapping the pathways to health sciences librarianship: reflections and future implications from an immersion session.

OBJECTIVE: Many health sciences librarians enter the profession without specific health sciences training. Some LIS programs have health sciences courses or tracks, but health sciences training within an LIS program is only one path to entering health sciences librarianship. To develop a map of pathways into health sciences librarianship, an immersion session at the Medical Library Association conference in 2022 asked health sciences librarians to share how they entered the profession. METHODS: The immersion session was structured in three parts: facilitator introductions, small group discuss

High-Throughput Screening of an FDA-Approved Compound Library Reveals a Novel GAS6 Receptor Agonist for Therapeutic Intervention in Septic Myocardial and microvascular Injury via Modulation of Danger-Associated Molecular Patterns.

PGAM5 and VDAC1 have both been reported to regulate mitophagy. However, the mechanisms by which they regulate sepsis-induced inflammatory microvascular injury remain unverified. In previous studies, we established the role of this regulatory axis in various phenotypic processes, including mitophagy, mitochondrial biogenesis, the mitochondrial unfolded protein response, and mitochondrial dynamics, while further confirming the interactive regulatory proteins within this axis. However, the validation and elucidation of these regulatory phenotypes have primarily focused on ischemic heart diseases

Genetic dissection of cold stress tolerance and yield potential under cold stress in nested synthetic wheat (Triticum aestivum L.) introgression libraries using multi-locus genome-wide association and haplotype analysis.

Cold stress is a major abiotic constraint to wheat production in temperate regions, particularly in the Kashmir Valley of north-western Himalayas, India, where prolonged low temperatures delay growth, reduce yield, and disrupt the rice-wheat cropping system. To address this challenge, we evaluated a panel of 340 nested synthetic hexaploid wheat introgression lines, developed by introgressing allelic diversity from Aegilops tauschii and Triticum durum into bread wheat. The panel was phenotyped for cold stress tolerance, electrolyte leakage index, and yield-related traits across three temperate

The circuit rider librarian.

Many hospitals are unable to maintain a full-or even half-time professional librarian to support the professional and nonprofessional hospital staff, and to assist with the development of education programs. To answer this need, the Cleveland Health Sciences Library has developed the "circuit rider librarian" concept. A designated librarian from the staff visits a group of hospitals and, for a fee, provides library service which the hospital could not or would not readily supply for itself. The only limitations on the expansion of such a program are the interest of the hospitals, their geograp

Characterization of genome-wide ordered sequence-tagged Mycobacterium mutant libraries by Cartesian Pooling-Coordinate Sequencing.

Reverse genetics research approaches require the availability of methods to rapidly generate specific mutants. Alternatively, where these methods are lacking, the construction of pre-characterized libraries of mutants can be extremely valuable. However, this can be complex, expensive and time consuming. Here, we describe a robust, easy to implement parallel sequencing-based method (Cartesian Pooling-Coordinate Sequencing or CP-CSeq) that reports both on the identity as well as on the location of sequence-tagged biological entities in well-plate archived clone collections. We demonstrate this a

Sequence-defined transposon mutant library of Burkholderia thailandensis.

UNLABELLED: We constructed a near-saturation transposon mutant library for Burkholderia thailandensis, a low-virulence surrogate for the causative agent of melioidosis (Burkholderia pseudomallei). A primary set of nearly 42,000 unique mutants (~7.5 mutants/gene) was generated using transposon Tn5 derivatives. The strains carry insertions in 87% of the predicted protein-coding genes of the organism, corresponding to nearly all of those nonessential for growth on nutrient agar. To achieve high genome coverage, we developed procedures for efficient sequence identification of insertions in extreme

PacBio-LITS: a large-insert targeted sequencing method for characterization of human disease-associated chromosomal structural variations.

BACKGROUND: Generation of long (>5 Kb) DNA sequencing reads provides an approach for interrogation of complex regions in the human genome. Currently, large-insert whole genome sequencing (WGS) technologies from Pacific Biosciences (PacBio) enable analysis of chromosomal structural variations (SVs), but the cost to achieve the required sequence coverage across the entire human genome is high. RESULTS: We developed a method (termed PacBio-LITS) that combines oligonucleotide-based DNA target-capture enrichment technologies with PacBio large-insert library preparation to facilitate SV studies at

Sweet and CRISP(R)y parasite engineering.

Toxoplasma gondii is an intracellular parasite that is highly prevalent within human populations. Its genome encodes a range of enzymes involved in glycan biosynthesis and metabolism. A new study presents a library of CRISPR/Cas9-based glyco-relevant gene knockouts and their examination in glycomic and functional assays. This new resource can pave the way for a better understanding of the role of carbohydrates in infection and immunomodulation by this significant protozoan parasite.

CRISPR/Cas9 and glycomics tools for Toxoplasma glycobiology.

Infection with the protozoan parasite Toxoplasma gondii is a major health risk owing to birth defects, its chronic nature, ability to reactivate to cause blindness and encephalitis, and high prevalence in human populations. Unlike most eukaryotes, Toxoplasma propagates in intracellular parasitophorous vacuoles, but like nearly all other eukaryotes, Toxoplasma glycosylates many cellular proteins and lipids and assembles polysaccharides. Toxoplasma glycans resemble those of other eukaryotes, but species-specific variations have prohibited deeper investigations into their roles in parasite biolog

Modulation of Mitochondria-Endoplasmic Reticulum Contacts (MERCs) by Small Molecules as a New Strategy for Restoring Lipid Metabolism in an Amyotrophic Lateral Sclerosis Model.

Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disease without effective treatment. The progressive motoneuron death in ALS is associated with alterations in lipid metabolism. As its regulation occurs in mitochondria-associated endoplasmic reticulum (ER) membranes (MAMs), modulation of mitochondria-ER contacts (MERCs) is emerging as a crucial factor in MAM formation and lipid metabolism control. Using the MERLIN biosensor in a high-throughput screening within the EU-OPENSCREEN ERIC, we discovered small molecules that increase MERCs in HCT116 cells, enhancing their ability to

Targeting Cancer-Associated Fibroblasts with Small-Molecule Inhibitors: Molecular Mechanisms and Therapeutic Potential.

The multifaceted role of cancer-associated fibroblasts (CAFs) in orchestrating extracellular matrix remodeling, immune evasion, and therapeutic resistance positions these stromal cells as critical yet underexploited nodes in the tumor microenvironment (TME). While small-molecule agents offer practical advantages over biologics for stromal modulation, a systematic understanding of their mechanistic diversity and translational barriers remains incomplete. To address this gap, this review consolidates current knowledge on the principal signaling axes-TGF-β/STAT3, NF-κB, Notch, Hedgehog, PI3K/AKT,

DGMM: A Deep Learning-Genetic Algorithm Framework for Efficient Lead Optimization in Drug Discovery.

Lead optimization in drug discovery faces the dual challenge of maintaining structural diversity while preserving core molecular features and optimizing the balance between biological activity and drug-like properties. To address these challenges, we introduce the Deep Genetic Molecule Modification (DGMM) algorithm, a novel computational framework that synergistically integrates deep learning architectures with genetic algorithms for efficient molecular optimization. DGMM leverages a variational autoencoder (VAE) with an enhanced representation learning strategy that incorporates scaffold cons

Absence of mechanical allodynia and Abeta-fiber sprouting after sciatic nerve injury in mice lacking membrane-type 5 matrix metalloproteinase.

Matrix metalloproteinases (MMPs) are a family of endopeptidases that degrade extracellular matrix components. Membrane-type 5 MMP (MT5-MMP/MMP-24) was identified as neuron-specific, and is believed to contribute to neuronal circuit formation and plasticity. To elucidate its function in vivo, we have generated mice lacking MT5-MMP by gene targeting. MT5-MMP-deficient mice were born without obvious morphological abnormalities. No apparent histological defects were observed in the nervous system either. However, MT5-MMP-deficient mice did not develop neuropathic pain with mechanical allodynia aft

Phage display of environmental protein toxins and virulence factors reveals the prevalence, persistence, and genetics of antibody responses.

Microbial exposures are crucial environmental factors that impact healthspan by sculpting the immune system and microbiota. Antibody profiling via Phage ImmunoPrecipitation Sequencing (PhIP-Seq) provides a high-throughput, cost-effective approach for detecting exposure and response to microbial protein products. We designed and constructed a library of 95,601 56-amino acid peptide tiles spanning 14,430 proteins with "toxin" or "virulence factor" keyword annotations. We used PhIP-Seq to profile the antibodies of ∼1,000 individuals against this "ToxScan" library. In addition to enumerating immun

TvTPPIMI: A Boundary-Aware Dual-View Framework for Predicting PPI-Modulator Interactions.

Protein-protein interactions (PPIs) regulate essential cellular processes and represent an important class of therapeutic targets; however, discovering effective modulators of PPIs remains a formidable challenge. Although deep learning approaches have been widely explored for PPI modulator discovery, many rely on simplified representations that obscure interchain boundary information and fine-grained PPI-modulator interaction (PPIMI) patterns, limiting their robustness under distribution shifts. To address this challenge, we introduce TvTPPIMI, a framework that leverages learnable boundary tok

TRIP13 - a potential drug target in cancer pharmacotherapy.

ATPases Associated with Diverse Cellular Activity (AAA+ATPases) are important enzymatic functional proteins in human cells. Thyroid Hormone Receptor Interacting Protein-13 (TRIP13) is a member of this protein superfamily, that partly regulates DNA repair pathways and spindle assembly checkpoints during mitosis. TRIP13 is reported as an oncogene involving multiple pathways in many human malignancies, including multiple myeloma, brain tumors, etc. The structure of TRIP13 reveals the mechanisms for ATP binding and how TRIP13 recognizes the Mitotic Arrest Deficiency-2 (MAD2) protein, with p31comet

Generation of membrane-permeable cyclic peptides inhibiting protein-protein interaction.

Small, nonpolar cyclic peptides can both bind challenging targets and cross cell membranes, making them attractive for addressing currently undruggable targets such as many protein-protein interactions (PPIs). However, developing such compounds de novo without prior information about lead structures such as natural ligands or fragments remains a notable challenge. Here we show that functional screening of structurally highly diverse cyclic peptide libraries synthesized at nanomole scale allows identification of sub-kDa inhibitors of a PPI. By screening 15,360 fully random cyclic peptides, we w

Direct Activation of Bax Protein for Cancer Therapy.

Bax, a central cell death regulator, is an indispensable gateway to mitochondrial dysfunction and a major proapoptotic member of the B-cell lymphoma 2 (Bcl-2) family proteins that control apoptosis in normal and cancer cells. Dysfunction of apoptosis renders the cancer cell resistant to treatment as well as promotes tumorigenesis. Bax activation induces mitochondrial membrane permeabilization, thereby leading to the release of apoptotic factor cytochrome c and consequently cancer cell death. A number of drugs in clinical use are known to indirectly activate Bax. Intriguingly, recent efforts de

An in vivo functional analysis system for renal gene discovery in Drosophila pericardial nephrocytes.

The difficulty in accessing mammalian nephrons in vivo hinders the study of podocyte biology. The Drosophila nephrocyte shares remarkable similarities to the glomerular podocyte, but the lack of a functional readout for nephrocytes makes it challenging to study this model of the podocyte, which could potentially harness the power of Drosophila genetics. Here, we present a functional analysis of nephrocytes and establish an in vivo system to screen for renal genes. We found that nephrocytes efficiently take up secreted fluorescent protein, and therefore, we generated a transgenic line carrying
