Uncovering the special microbiota associated with occurrence and progression of gastric cancer by using RNA-sequencing.

Gastric cancer (GC) has been identified as the third deadly cancer in the world. Accumulating researches suggest a potential role of microorganisms in tumorigenesis. However, the composition of microbiota in GC tissues is not clear and it changes throughout the different stages of GC remain mostly elusive. Our study integrated RNA-Seq data of 727 samples derived from gastric tissues across four datasets and revealed its microbial composition. In order to remove the false positive results, core taxa were defined and characterized. Based on it, we analyzed the influence of biological factors on

A bacterial-killing type IV secretion system as a hidden antifungal device.

Interkingdom competition between bacteria and fungi in nutrient-limited environments drives microbial community dynamics, yet the molecular mechanisms enabling bacterial dominance during bacterial-fungal interaction remain poorly characterized. This study reveals a paradigm-shifting role for bacterial type IV secretion system (T4SS) by demonstrating that a specialized bacterial-killing T4SS (T4SSBK) in Lysobacter enzymogenes serves as a universal cross-kingdom antifungal weapon. Combining genetic, biochemical, and bioinformatical approaches, we show that T4SSBK mediates direct contact-dependen

Identification of bacteria on the surface of clinically infected and non-infected prosthetic hip joints removed during revision arthroplasties by 16S rRNA gene sequencing and by microbiological culture.

It has been postulated that bacteria attached to the surface of prosthetic hip joints can cause localised inflammation, resulting in failure of the replacement joint. However, diagnosis of infection is difficult with traditional microbiological culture methods, and evidence exists that highly fastidious or non-cultivable organisms have a role in implant infections. The purpose of this study was to use culture and culture-independent methods to detect the bacteria present on the surface of prosthetic hip joints removed during revision arthroplasties. Ten consecutive revisions were performed by

Advanced nitrate removal in sulfur autotrophic denitrification biofilter under dissolved oxygen shock and low temperature enhanced by boron oxide and magnesium oxide: Hydrogen sulfide accumulation and regulation.

Strengthening nitrate removal stability of sulfur autotrophic denitrification (SAD) under environmental stress is of great urgency. This study established a biofilter filled with S0-based filter material modified by boron oxide and magnesium oxide (FMSBMg). Hydrogen sulfide (H2S) accumulation reached 18.89 ± 4.51 mg/L and 7.28 ± 2.03 mg/L in summer and winter. Air and water backwash flow rates of 3 m3/h and 150 L/h could reduce H2S accumulation to below 0.16 mg/L under dissolved oxygen (DO) of 4.4 ± 0.1 mg/L 0.4 ± 0.1 mg/L B3+ and 15.9 ± 0.3 mg/L Mg2+ released from FMSBMg enhanced nitrate remo

The occurrence of clubroot in cruciferous crops correlates with the chemical and microbial characteristics of soils.

Clubroot disease, caused by Plasmodiophora brassicae, is a serious soil-borne disease in Brassica crops worldwide. It seriously occurs in conducive soils of southern China, while never happens in some areas of northern China with suppressive soils. To understanding the differences, we measured the soil suppressiveness, chemical properties, and microbial communities in suppressive and conducive soils by bioassay and sequencing of 16S and 18S rRNA amplicons. The biological basis of clubroot suppressiveness was supported by the ability to remove it by pasteurization. The pH value and calcium cont

Immobilization of Cd and Pb in soil facilitated by magnetic biochar: metal speciation and microbial community evolution.

The preparation of magnetic biochar from sewage sludge and rice straw for heavy metal contaminated soil remediation has greater application prospects, but its remediation mechanism was rarely considered by combining soil physicochemical properties with microbial community. In this study, the effects of magnetic sewage sludge biochar (SSB) and rice straw biochar (RSB) on Cd and Pb immobilization in paddy soil were compared and analyzed by 60-day soil incubation experiments. The results illustrated that DTPA-Cd and DTPA-Pb were reduced by 51.53% (43.07%) and 53.57% (50.47%), while the percentage

Assembly processes of bacterial community and characteristics of keystone taxa in farmland soils under single cadmium and combined cadmium-chromium pollution.

Cadmium (Cd) and chromium (Cr) pollution in soil has become a global environmental concern due to their high biological carcinogenicity and persistence. The impact of Cd, Cr, and their combined pollution on soil bacterial community is unclear. This study assessed the effects of single Cd and combined Cd and Cr pollution on the structure, assembly processes, interactions, and functions of topsoil bacterial communities. Gemmatimonas is sensitive to Cd, and along with Intrasporangium, Marmoricola, Flavobacterium, and Lysobacter can be considered potential biomarkers reflecting the degree of Cr co

Developing a new treatment for superficial fungal infection using antifungal Collagen-HSAF dressing.

Fungal pathogens are common causes of superficial clinical infection. Their increasing drug resistance gradually makes existing antifungal drugs ineffective. Heat stable antifungal factor (HSAF) is a novel antifungal natural product with a unique structure. However, the application of HSAF has been hampered by very low yield in the current microbial producers and from extremely poor solubility in water and common solvents. In this study, we developed an effective mode of treatment applying HSAF to superficial fungal infections. The marine-derived Lysobacter enzymogenes YC36 contains the HSAF b

Dual roles of polystyrene nanoplastics in reshaping antibiotic resistance genes dynamics in soil-plant systems: Highlighting shifts in specific hosts and functions.

The proliferation of nanoplastics in agroecosystems raises concerns about their role in disseminating antibiotic resistance genes (ARGs) through soil-plant systems. This study investigated the dynamics and underlying mechanisms of ARGs translocation in a soil-pakchoi system under polystyrene nanoplastic (PS NPs) exposure. In soil, PS NPs elevated ARGs abundance by 11.68-18.61 % while hindering their transfer into root tissues. PS NPs stimulated a marked proliferation of key pathogenic ARGs-carrying taxa in soil, including Mycobacterium tuberculosis and Pectobacterium atrosepticum. The activati

Deciphering the potential of Bacillus cereus HS-9 in cadmium bioremediation and ensuring rice safety.

Cadmium (Cd) contamination in agricultural soils poses significant environmental and health risks due to its non-degradable and bio-magnifying nature. With the global imperative for eco-friendly Cd remediation strategies, microbial bioremediation emerges as a promising approach. Here, Bacillus cereus HS-9 was isolated from Cd-contaminated paddy soil using LB medium supplemented with 5 mg/L of Cd. HS-9 exhibited an impressive Cd removal efficiency of 95.44 % at a concentration of 5 mg/L. A rice pot experiment was conducted using Cd-contaminated soil, with HS-9 inoculation as the treatment group

Restructuring tilth layers suppresses cotton Verticillium wilt through the niacinamide-mediated enrichment of beneficial Pseudomonas.

Restructuring tilth layers (RTL) is an innovative tillage practice that involves the vertical exchange of topsoil and subsoil while the deeper layer is loosened, and this practice has been verified to significantly reduce the incidence of cotton Verticillium wilt. However, the ecological mechanisms underlying disease suppression remain unclear. In this study, we integrated field experiments, metagenomic sequencing, untargeted metabolomics, and functional validation to elucidate the effects of RTL on the rhizosphere ecosystem from the perspectives of microbe and metabolite interactions. Arbuscular mycorrhizal fungi combined with mycorrhizal helper bacteria synergistically enhance cadmium stress resistance of cucumber seedlings and change soil bacterial community.

This study examines whether the mycorrhizal helper bacterium (MHB) Alcaligenes faecalis can enhance the cadmium resistance conferred by the arbuscular mycorrhizal fungus (AMF) Funneliformis mosseae in cucumbers. We evaluated plant growth, nutrient status, and rhizosphere microbiota across four treatments: non-inoculated control (CK), single inoculation of AMF (F), single inoculation of MHB (S), and co-inoculation of AMF and MHB (FS). Compared with the other three treatments, the FS treatment not only significantly increased the contents of N, P, and K in the plants, but also significantly incr

A metagenomic analysis framework for characterization of antibiotic resistomes in river environment: Application to an urban river in Beijing.

River is considered generally as a natural reservoir of antibiotic resistance genes (ARGs) in environments. For the prevention and control of ARG risks, it is critical to comprehensively characterize the antibiotic resistomes and their associations in riverine systems. In this study, we proposed a metagenomic framework for identifying antibiotic resistomes in river sediments from multiple categories, including ARG potential, ARG hosts, pathogenicity potential, co-selection potential and gene transfer potential, and applied it to understand the presence, hosts, and co-occurrence of ARGs in the

Vertical distribution of antibiotics and antibiotic resistance genes in a representative municipal solid waste landfill, China.

The vertical distribution of sulfonamides (SAs), tetracyclines (TCs), macrolides (MLs), and their related antibiotic resistance genes (ARGs) were comprehensively investigated and characterized in a representative municipal solid waste (MSW) landfill in China. The total concentrations of target antibiotics in the MSW landfill were SAs > TCs > MLs. The abundances of mexF (10.78 ± 0.65 log10copies/g) and sul genes (9.15 ± 0.54 log10copies/g) were relatively high, while the tet genes (7.19 ± 0.77 log10copies/g) were the lowest. Both the abundance of antibiotics and genes fluctuated with landfill d
